Test-Retest qt-dMRI datasets for "Non-Parametric GraphNet-Regularized Representation of dMRI in Space and Time"

We release these four diffusion MRI data sets as part of our recent journal publication; Fick, Rutger H.J., et al. "Non-Parametric GraphNet-Regularized Representation of dMRI in Space and Time." Medical Image Analysis (2017). More detailed information about the use of these data sets can also be found in the publication.

We acquired test-retest diffusion MRI spin echo sequences from two C57Bl6 wild-type mice on an 11.7 Tesla Bruker scanner. The test and retest acquisition were taken 48 hours from each other. The data consists of 80x160x5 voxels of size 110x110x500\(\mu\)m. Each data set consists of 515 Diffusion-Weighted Images (DWIs) spread over 35 acquisition shells. The shells are spread over 7 gradient strength shells with a maximum gradient strength of 491 mT/m, 5 pulse separation shells between [10.8 - 20.0]ms, and a pulse length of 5ms. We manually created a brain mask and corrected the data from eddy currents and motion artifacts using FSL's eddy. We then drew a region of interest in the middle slice in the corpus callosum, where the tissue is reasonably coherent.

- The diffusion MRI data are contained in the files with 'dwis' in the name.

- The corpus callosum masks are contained in the files with 'mask' in the name.

- The acquisition parameters are contained in the .txt files.

Data from: Novel Fourier quadrature transforms and analytic signal representations for nonlinear and non-stationary time series analysis
The Hilbert transform (HT) and associated Gabor analytic signal (GAS) representation are well-known and widely used mathematical formulations for modeling and analysis of signals in various applications. In this study, like the HT, to obtain quadrature component of a signal, we propose novel discrete Fourier cosine quadrature transforms (FCQTs) and discrete Fourier sine quadrature transforms (FSQTs), designated as Fourier quadrature transforms (FQTs). Using these FQTs, we propose sixteen Fourier quadrature analytic signal (FQAS) representations with following properties: (1) real part of eight FQAS representations is the original signal and imaginary part of each representation is FCQT of real part, (2) imaginary part of eight FQAS representations is the original signal and real part of each representation is FSQT of imaginary part, (3) like the GAS, Fourier spectrum of the all FQAS representations has only positive frequencies, however unlike the GAS, real and imaginary parts of FQAS representations are not orthogonal. The Fourier decomposition method (FDM) is an adaptive data analysis approach to decompose a signal into a set Fourier intrinsic band functions. This study also proposes new formulations of the FDM using discrete cosine transform with GAS and FQAS representations, and demonstrate its efficacy for improved time-frequency-energy representation and analysis of many real-life nonlinear and non-stationary signals.
Data from: Emerging Representational Geometries in the Visual System Predict Reaction Times for Object Categorization
Recognizing an object takes just a fraction of a second, less than the blink of an eye. Applying multivariate pattern analysis, or "brain decoding", methods to magnetoencephalography (MEG) data has allowed researchers to characterize, in high temporal resolution, the emerging representation of objects that underlie our capacity for rapid recognition. Shortly after stimulus onset, exemplar stimuli cluster by category in high-dimensional activation spaces. In these emerging activation spaces, the decodability of exemplar category varies over time, reflecting the brain's transformation of visual inputs into coherent categorical representations. How do these emerging representations relate to categorization behavior? Recently it has been proposed that the distance of an exemplar representation from a categorical boundary in an activation space is critical for perceptual decision-making, and that reaction times should therefore correlate with distance from the boundary. The predictions of this distance hypothesis have been born out in human inferior temporal cortex (IT), an area of the brain crucial for the representation of object categories. The time of peak decoding is the optimal time for category information to be "read out" from the brain's time varying representation of the stimuli. In this study, we tested the distance hypothesis, and specifically whether or not the brain reads out at the optimal time for choice behavior. Using MEG decoding methods, we show that the distance of a pattern of activity from a decision boundary through a high-dimensional activation space correlates with reaction times in a visual categorization task, but only during the period of peak decodability. Our results suggest the brain uses the optimal stimulus representation for choice behavior, and that neural representations for objects are partially constitutive of the decision process in visual perception.
