Phenotypic differences between interfertile Chlamydomonas species- high-resolution confocal z-stacks for visualizing organelle morphology

<p>This repository contains high-resolution confocal z-stacks of two interfertile <i>Chlamydomonas</i> algal species. The protocol to generate this data is described in the associated publication, "Phenotypic differences between interfertile <i>Chlamydomonas</i> species", and briefly summarized here. Cells were collected from agar plates with TAP medium and suspended in 500 µl of liquid TAP medium in a 1.5 ml eppendorf tube overnight. Cells were pelleted using a microcentrifuge at 2000 x g for 2 min and the supernatant removed. For staining mitochondria, PKMito orange was used at a 1:500 concentration and cells were moved to opaque black microcentrifuge tubes and placed on a tube rotator for 45 min. Cells were pelleted again and washed twice with fresh TAP medium. After the final wash and supernatant removal, cells were resuspended in 25 µl of 1.25% low gelling agar in TAP medium (kept at 45 C). Then 1 µl of the cell/agar mixture was mounted on a #1.5 coverslip with a small wax circle drawn to retain the droplet. Coverslips were flipped and placed on a slide and sealed with VALAP.&nbsp;</p><p>Images were collected on a Nikon CSU W-1 SoRA spinning disk confocal microscope equipped with an ORCA-Fusion BT digital scMOS camera. In order to apply deconvolution in the downstream processing, we needed to oversample (sample beyond Nyquist) in z resolution. To do this, we used a 100×/1.45 NA objective in 2.8× SoRa magnification mode, using ROIs of either 670 × 670 × 81 or 850 × 850 × 91. We imaged with a z-step size of 100 nm for sub-Nyquist sampling. We imaged bright-field first, then 640 nm excitation autofluorescence of chloroplasts, and then 561 nm excitation for PKmito orange dye, because the chloroplasts would bleach after 561 nm excitation. We set exposures to 300 ms with 30% and 50% laser power for 640 and 561, respectively.</p><p>We have included a set of demo data (10 images per species) that accompany the pub hosted on the Arcadia Science webpage (3Dmorpho_demo_data). In addition, we included all of the raw data we collected in this experiment (3Dmorpho_raw_data). Please use the point spread functions (PSF) from the zipped folders for each respective dataset (demo or raw).&nbsp;</p>

Ship Plume Dispersion in Marseille Port: A High-Resolution CFD Visualization

<p><strong><u>Description</u></strong></p> <p>This video visualizes the results of a high-resolution Computational Fluid Dynamics (CFD) model applied to study ship plume dispersion in the passenger port of Marseille, France. The video focuses on a scenario where a small cruise/pleasure ship docked at the port turns on its main engines in preparation for departure, considering seaborn prevailing wind conditions.</p> <p>The visualization concentrates on two areas. The first is the area around La Major Cathedral, which is close to the waterfront. The second is a street canyon approximately 650 meters downwind of the ship's location. Due to the local urban layout, the plume becomes entrapped within this distant street canyon. Here, the spatial distribution of pollutants can vary even between neighboring floors of a single building. Data from: DNA metabarcoding improves the taxonomical resolution of visually determined diet composition of beaked redfish (Sebastes sp.)

<p class="pf0"><span>Beaked r</span><span>edfish, dominated by <em>Sebastes mentella</em>, have recently reached record abundance levels in the Gulf of St. Lawrence (GSL) and knowledge of their diet composition is essential to understand the trophic role that these groundfish play in the ecosystem. The objective of the present study was to compare the performance of the visual examination and DNA metabarcoding of stomach contents of the same individual redfish caught in the estuary and northern Gulf of St. Lawrence. Using a universal metazoan mitochondrial cytochrome c oxidase subunit I (COI) marker, a total of 27 taxonomic sequence matches, 16 at the species level considered as primary prey, were obtained from 185 stomachs with DNA metabarcoding and compared to </span><span>the</span> <span>26 prey types, 16 at genus or species level, obtained with stomach content analysis (SCA). While both techniques pointed to a similar definition of diet composition, our results</span><span> also revealed that the SCA and DNA metabarcoding perform differently among prey categories, both in terms of detectability and taxonomical resolution, as well as in estimated contribution to diet. </span><span>The use of DNA metabarcoding along with SCA improves the taxonomical resolution of visually determined prey,</span><span> which supports the concept that both techniques provide useful complementary information that is best used together to gain a maximum level of information on the predator's diet.</span></p>

Data from: Individual variation in cone photoreceptor density in house sparrows: implications for between-individual differences in visual resolution and chromatic contrast

Between-individual variation has been documented in a wide variety of taxa, especially for behavioral characteristics; however, intra-population variation in sensory systems has not received similar attention in wild animals. We measured a key trait of the visual system, the density of retinal cone photoreceptors, in a wild population of house sparrows (Passer domesticus). We tested whether individuals differed from each other in cone densities given within-individual variation across the retina and across eyes. We further tested whether the existing variation could lead to individual differences in two aspects of perception: visual resolution and chromatic contrast. We found consistent between-individual variation in the densities of all five types of avian cones, involved in chromatic and achromatic vision. Using perceptual modeling, we found that this degree of variation translated into significant between-individual differences in visual resolution and the chromatic contrast of a plumage signal that has been associated with mate choice and agonistic interactions. However, there was no evidence for a relationship between individual visual resolution and chromatic contrast. The implication is that some birds may have the sensory potential to perform "better" in certain visual tasks, but not necessarily in both resolution and contrast simultaneously. Overall, our findings (a) highlight the need to consider multiple individuals when characterizing sensory traits of a species, and (b) provide some mechanistic basis for between-individual variation in different behaviors (i.e., animal personalities) and for testing the predictions of several widely accepted hypotheses (e.g., honest signaling).
