Indicative distribution map for Ecosystem Functional Group S1.1 Aerobic caves

<p>This archive contains indicative distribution maps and profiles for <strong>S1.1 Aerobic caves</strong>, a ecosystem functional group (EFG, level 3) of the <a href="https://global-ecosystems.org/">IUCN Global Ecosystem Typology</a> (v2.0). Please refer to Keith <em>et al.</em> (2020) for details.</p> <p>The descriptive profiles provide brief summaries of key ecological traits and processes, maps are indicative of global distribution patterns, and are not intended to represent fine-scale patterns. The maps show areas of the world containing major (value of 1, coloured red) or minor occurrences (value of 2, coloured yellow) of each ecosystem functional group. Minor occurrences are areas where an ecosystem functional group is scattered in patches within matrices of other ecosystem functional groups or where they occur in substantial areas, but only within a segment of a larger region. Given bounds of resolution and accuracy of source data, the maps should be used to query which EFG are likely to occur within areas, rather than which occur at particular point locations. Detailed methods and references for the maps are included in the profile (xml format).</p>

<p>Dataset for journal paper entitled &quot;Variability in Arsenic Methylation Efficiency across Aerobic and Anaerobic Microorganisms&quot; (DOI: 10.1021/acs.est.0c03908).</p> <p><strong>Partial publication&#39;s abstract:</strong>&nbsp;&quot;Microbially-mediated methylation of arsenic (As) plays an important role in the As biogeochemical cycle, particularly in rice paddy soils where methylated As, generated microbially, is translocated into rice grains. The presence of the arsenite (As(III)) methyltransferase gene (<em>arsM</em>) in soil microbes has been used as an indication of their capacity for As methylation. Here, we evaluate the ability of seven microorganisms encoding active ArsM enzymes to methylate As.&nbsp;Amongst those, only the aerobic species were efficient methylators. The anaerobic microorganisms presented high resistance to As exposure, presumably through their efficient As(III) efflux, but methylated As poorly. Leaf wound induced ultraweak photon emission is suppressed under anoxic stress: observations of Spathiphyllum under aerobic and anaerobic conditions using novel in vivo methodology

<p>Dataset for paper: ABSTRACT:&nbsp;</p> <p>Plants have evolved a variety of means to energetically sense and respond to abiotic and biotic environmental stress.&nbsp;&nbsp;Two typical photochemical signaling responses involve the emission of volatile organic compounds and light.&nbsp;&nbsp;The emission of certain leaf wound volatiles and light are mutually dependent upon oxygen which is subsequently required for the wound-induced lipoxygenase reactions that trigger the formation of fatty acids and hydroperoxides; ultimately leading to photon emission by chlorophyll molecules.&nbsp;&nbsp;A low noise photomultiplier with sensitivity in the visible spectrum (300 &ndash; 720 nm) is used to continuously measure long duration ultraweak photon emission of dark-adapting whole&nbsp;<em>Spathiphyllum</em>leaves (<em>in vivo</em>).&nbsp;&nbsp;Leaves were mechanically wounded after two hours of dark adaptation in aerobic and anaerobic conditions.&nbsp;&nbsp;It was found that (1) nitrogen incubation did not affect the pre-wound basal photocounts; (2) wound induced leaf biophoton emission was significantly suppressed when under anoxic stress; and (3) the aerobic wound induced emission spectra observed was &gt; 650 nm, implicating chlorophyll as the likely emitter. Limitations of the PMT photocathode&rsquo;s radiant sensitivity, however, prevented accurate analysis from 700 &ndash; 720 nm. Further examination of leaf wounding profile photon counts revealed that the pre-wounding basal state (aerobic and anoxic), the anoxic wounding state, and the post-wounding aerobic state statistics all approximate a Poisson distribution.&nbsp;&nbsp;It is additionally observed that aerobic wounding induces two distinct exponential decay events.&nbsp;&nbsp;These observations contribute to the body of plant wound-induced luminescence research and provide a novel methodology to measure this phenomenon&nbsp;<em>in vivo</em>.</p>

δ15N of nitric oxide produced under aerobic or anaerobic conditions from seven soils and their associated N isotope fractionations

<p>Measuring the nitrogen isotope compositions (δ<sup>15</sup>N) of nitric oxide (NO) from different sources helps to quantify the relative contributions of atmospheric NO<sub>x</sub>. Soil is one of the most important sources of atmospheric NO<sub>x</sub>, but only limited measurements on the δ<sup>15</sup>N of soil emitted NO exist, hampering our ability to partition sources to air pollution. Here we conducted soil incubations to measure the δ<sup>15</sup>N-NO under defined aerobic or anaerobic conditions, favoring either nitrification or denitrification. Soils were collected from seven sites spanning three ecosystems in northern China (two agricultural, two forest, and three grassland sites). We found that the δ<sup>15</sup>N-NO and their associated N isotope fractionations were significant different between anaerobic and aerobic conditions in seven soils. Under aerobic condition, the δ<sup>15</sup>N-NO ranged from -62‰ to -50‰ (averaged -56 ± 4‰), being significantly more negative (by 23‰) than those under anaerobic condition (-45‰ to -23‰, averaged -33 ± 7‰). The apparent N isotope fractionation for NO production under aerobic condition (<sup>15</sup><em>ε</em><sub>aerobic</sub> = 61 ± 3‰) was significantly higher (by 26‰) than under anaerobic condition (<sup>15</sup><em>ε</em><sub>anaerobic</sub> = 35 ± 6‰), with a small variability among ecosystem types. Our study demonstrates that the δ<sup>15</sup>N-NO from different soils are very different from fuel combustions (mainly from 0 to +20‰), supporting that measuring <sup>15</sup>N is a useful tool to partition the contributions of soil NO to atmospheric NO<sub>x</sub>. Our results also imply δ<sup>15</sup>N-NO produced by nitrification and denitrification distinctly different, as these two processes are dominant processes producing NO under aerobic and anaerobic conditions, respectively.</p>

Multiple extracellular polymeric substances pathways expressed by Accumulibacter and the flanking community during aerobic granule formation and after influent modification

<p><span>Aerobic granular sludge is a biological wastewater treatment process in which a microbial community forms a granular biofilm. The role of <em>Candidatus</em> Accumulibacter in the production of a biofilm matrix, composed of extracellular polymeric substances, was studied in a sequencing batch reactor enriched with polyphosphate-accumulating organisms. The metabolisms of the microbial populations were investigated using <em>de novo</em> metatranscriptomics analysis. Finally, the effect of decreasing the influent phosphate concentration on the granule stability and microbial activity was investigated. </span></p> <p><span>A few weeks after the reactor start-up, the microbial community was dominated by <em>Accumulibacter</em> with up to nine species active in parallel. However, the most active species differed according to sampling time. Decreasing drastically the influent phosphate concentration led to a dominance of the glycogen-accumulating organism <em>Propionivibrio</em>, with some <em>Accumulibacter</em> species still abundant. <em>De novo</em> metatranscriptomics analysis indicated a high diversity of potential extracellular substances produced mainly by <em>Accumulibacter</em>, <em>Azonexus</em>, <em>Candidatus</em> Contendobacter, and <em>Propionivibrio</em>. Moreover, the results suggest that <em>Azonexus</em>, <em>Contendobacter</em> and <em>Propionivibrio</em> recycle the neuraminic acids produced by <em>Accumulibacter</em>. Changes in the microbial community did not cause the granules to disintegrate, indicating that a <em>Propionivibrio</em>-dominated community can maintain stable granules.</span></p>

From performance curves to performance surfaces: Interactive effects of temperature and oxygen availability on aerobic and anaerobic performance in the common wall lizard

<p>1. Accurately predicting the responses of organisms to novel or changing environments requires the development of ecologically-appropriate experimental methodology and process-based models.</p> <p>2. For ectotherms, thermal performance curves (TPCs) have provided a useful framework to describe how organismal performance is dependent on temperature. However, this approach often lacks a mechanistic underpinning, which limits our ability to use thermal performance curves predictively. Further, thermal dependence varies across traits, and performance is also limited by additional abiotic factors, such as oxygen availability.</p> <p>3. We test a central prediction of our recent Hierarchical Mechanisms of Thermal Limitation (HMTL) Hypothesis which proposes that natural hypoxia exposure will reduce maximal performance and cause the thermal performance curve for whole-organism performance to become more symmetrical.</p> <p>4. We quantified thermal performance curves for two traits often used as fitness proxies, sprint speed and aerobic scope, in lizards under conditions of normoxia and high-elevation hypoxia.</p> <p>5. In line with the predictions of HMTL, anaerobically-fueled sprint speed was unaffected by acute hypoxia while the TPC for aerobic scope became shorter and more symmetrical. This change in TPC shape resulted from both the maximum aerobic scope and the optimal temperature for aerobic scope being reduced in hypoxia as predicted.</p> <p>6. Following these results, we present a mathematical framework, which we call Temperature-Oxygen Performance Surfaces (TOPS), to quantify the interactive effects of temperature and oxygen on whole-organism performance in line with the HMTL hypothesis. This framework is transferrable across traits and levels of organization to allow predictions for how ectotherms will respond to novel combinations of temperature and other abiotic factors, providing a useful tool in a time of rapidly changing environmental conditions.</p>

The thermal performance curve for aerobic metabolism of a flying endotherm

<p>Performance benefits of stable, warm muscles are believed to be important for the evolution of endothermy in mammals, birds, and flying insects. However, thermal performance curves have never been measured for a free-flying endotherm, as it is challenging to vary body temperatures of these animals, and maximal flight performance is difficult to elicit. We varied air temperatures and gas densities to manipulate thoracic temperatures of flying honey bees from 29-44°C, with low air densities used to increase flight metabolic rates to maximal values. Honey bees showed a clear thermal performance curve with an optimal temperature of 39°C. Maximal flight metabolic rates increased by ~2% per 1°C increase in thoracic temperature at suboptimal thoracic temperatures, but decreased ~5% per 1°C increase as the bees continued to heat up. This study provides the first quantification of the maximal metabolic performance benefit of thermoregulation in an endotherm. These data directly support aerobic capacity models for benefits of thermoregulation in honey bees, and suggest that improved aerobic capacity likely contributes to the multiple origins of endothermic heterothermy in bees and other insects.</p>

Data from: Mitonuclear interactions impact aerobic metabolism in hybrids and may explain mitonuclear discordance in young, naturally hybridizing bird lineages

<p>Understanding genetic incompatibilities and genetic introgression between incipient species are major goals in evolutionary biology. Mitochondrial genes evolve rapidly and exist in dense gene networks with coevolved nuclear genes, suggesting that mitochondrial respiration may be particularly susceptible to disruption in hybrid organisms. Mitonuclear interactions have been demonstrated to contribute to hybrid dysfunction between deeply divergent taxa crossed in the laboratory, but there are few empirical examples of mitonuclear interactions between younger lineages that naturally hybridise. Here we use controlled hybrid crosses and high resolution respirometry to provide the first experimental evidence in a bird that inter-lineage mitonuclear interactions impact mitochondrial aerobic metabolism. Specifically, respiration capacity of the two mitodiscordant backcrosses (with mismatched mito-nuclear combinations) differ from one another, although they do not differ significantly from the parental groups or mitoconcordant backcrosses as we would expect of mitonuclear disruptions. In the wild hybrid zone between these subspecies the mitochondrial cline centre is shifted west of the nuclear cline centre, which is consistent with the direction of our experimental results. Our results therefore demonstrate asymmetric mitonuclear interactions that impact the capacity of cellular mitochondrial respiration and may help to explain the geographic discordance between mitochondrial and nuclear genomes observed in the wild.</p>

Coronary Circulation Enhances the Aerobic Performance of Pacific Salmon, Particularly for Females

<p>Female Pacific salmon often experience higher mortality than males during their once-in-a-lifetime up-river spawning migration, particularly when exposed to secondary stressors (e.g. high temperatures). However, the underlying mechanisms remain unknown. One hypothesis is that female Pacific salmon hearts are more oxygen-limited than males and are less able to supply oxygen to the body's tissues during this demanding migration. Such oxygen limitations can develop from naturally occurring coronary blockages (<em>i.e.</em>, coronary arteriosclerosis) found in mature salmon hearts. To test this hypothesis, we measured resting (RMR) and maximum metabolic rate (MMR), aerobic scope (AS) and acute upper thermal tolerance in coho salmon (<em>Oncorhynchus kisutch</em>) with an intact or artificially blocked coronary oxygen supply. We also assessed venous blood oxygen and chemistry (cortisol, ions, and metabolite concentrations) at different time intervals during recovery from exhaustive exercise. We found that coronary blockage impaired MMR, but to a greater extent in females than males. Thus, coronary oxygen supply is more important in females than males to support peak metabolism, which is essential during upriver swimming. Furthermore, the coronary blockage reduced AS and PvO<sub>2</sub> during exercise recovery but did not differ between sexes. Coronary ligation lowered acute upper thermal tolerance by 1.1°C. Our findings highlight the importance of coronary blood supply for mature salmon and show evidence that elevated female mortality may be linked to cardiac limitation, particularly during warm water conditions.</p>

Data for Radiation and temperature drive diurnal variation of aerobic methane emissions from Scots pine canopy

<p>Aerobic methane emissions from plant foliage may play an important role in the global methane cycle, but their size and the underlying source processes remain poorly understood. Here, we quantify methane fluxes from the shoots Scots pine trees, a dominant tree species in boreal forests,&nbsp; identify source processes and environmental drivers, and evaluate the potential of leaf emissions to constrain methane emissions at the ecosystem-level eddy covariance flux measurements. We show that shoot-level measurements conducted in forest, garden, or greenhouse settings; on mature trees and saplings; manually and with an automated CO<sub>2</sub> -, temperature-, and water-controlled chamber system; and with multiple methane analysers&nbsp; all resulted in comparable daytime flux rates&nbsp; (0.094&plusmn;0.035 to 0.241&plusmn;0.090 nmol CH<sub>4</sub> g<sup>-1</sup> foliar dw h<sup>-1</sup>). We find that methane emissions from Scots pine shoots exhibit a pronounced diurnal cycle that closely follows photosynthetically active radiation (PAR) and is further modulated by temperature. These diurnal patterns indicate that methane production is associated with diurnal cycle of sunlight, suggesting that methane is either a byproduct of photosynthesis-associated biochemical reactions (e.g. the methionine cycle) or produced through non-enzymatic photochemical reactions in plant biomass. Moreover, we identified a light-dependent component in stand-level methane fluxes, which showed an order-of-magnitude agreement with shoot-level measurements (0.968&plusmn;0.031 nmol CH<sub>4</sub> g<sup>-1</sup> h<sup>-1</sup>), and which provides an upper limit to shoot methane emissions.</p> <p>&nbsp;</p>

The remaining tabs comprise narrower categories which were manually annotated with reference to KEGG pathways and maps, and also include rows corresponding to the proteomics data for these categories, so the proteomics and metabolomics data can be interpreted together. The &lsquo;Proteomics&rsquo; tab contains the proteomics data referenced by these tabs, which is a copy of the &lsquo;Annotated comparisons&rsquo; tab from the &lsquo;Proteomics_analysis.xlsx&rsquo; file. A value of &lsquo;N&rsquo; indicates the metabolite or protein (at least according to the name in the same row) was not found in these datasets.</p> <p>The IDEOM worksheet (IDEOM_analysis.xlsb) was provided by the Monash Proteomics and Metabolomics Facility and was used for further analysis and for annotations. &lsquo;Data_for_MA_no_normalization.csv&rsquo; was also provided by the Monash Proteomics and Metabolomics Facility for upload into Metaboanalyst (https://www.metaboanalyst.ca/).</p>
