Data from: Attack of the PCR clones: rates of clonality have little effect on RAD-seq genotype calls

Interpretation of high-throughput sequence data requires an understanding of how decisions made during bioinformatic data processing can influence results. One source of bias that is often cited is PCR clones (or PCR duplicates). PCR clones are common in restriction site associated sequencing (RAD-seq) datasets, which are increasingly being used for molecular ecology. To determine the influence PCR clones and the bioinformatic handling of clones have on genotyping, we evaluate four RAD-seq datasets. Datasets were compared before and after clones were removed to estimate the number of clones present in RAD-seq data, quantify how often the presence of clones in a dataset cause genotype calls to change compared to when clones were removed, investigate the mechanisms that lead to genotype call changes, and test if clones bias heterozygosity estimates. Our RAD-seq datasets contained 30 – 60% PCR clones, but 95% of RAD-tags had five or fewer clones. Relatively few genotypes changed once clones were removed (5-10%), and the vast majority of these changes (98%) were associated with genotypes switching from a called to no-call state or vice versa. PCR clones had a larger influence on genotype calls in individuals with low read depth but appeared to influence genotype calls at all loci similarly. Removal of PCR clones reduced the number of called genotypes by 2% but had almost no influence on estimates of heterozygosity. As such, while steps should be taken to limit PCR clones during library preparation, PCR clones are likely not a substantial source of bias for most RAD-seq studies.

Caterpillar survival in the city: Attack rates on model lepidopteran larvae along an urban-rural gradient show no increase in predation with increasing urban intensity (Raw Data)

<p><span><span><span><span><span><span><span><span><span><span><span>Growing native plants in urban gardens is often promoted as a possible means of increasing lepidopteran populations. However, the efficacy of such efforts has not been well studied. Lepidopterans vary widely in their ability to survive in cities, and the few previous studies of caterpillar abundance or biomass across an urban-rural gradient have yielded mixed results.  We placed clay caterpillar models in native plant gardens to assess whether the attack rate on these models varied with degree of urbanization (percent impervious surface within 1 km radius of each garden), and whether responses differed across predator taxa.  We also examined how garden characteristics (plant biovolume density, plant species richness) affected probability of attack.  Overall, attack rates on these models decreased with increasing impervious surface, although predator taxa varied in their sometimes complex responses. For parasitoid wasps, which accounted for 47% of all attacks, increasing biovolume density increased attack probability at impervious surface levels below 35%, but decreased the probability of attack at higher levels of impervious surface. In contrast, probabilities of attack by both predatory wasps and vertebrates decreased with increasing percent impervious surface, but did not vary with impervious surface for ants and spiders.  Predation on caterpillars in urban gardens may be lower than in rural ones; however, this potential increase in survival may be a result of declines in some predator taxa, such as predatory wasps and insectivorous birds. More studies across an urban gradient are needed to measure factors other than predation that influence caterpillar survival in gardens.</span></span></span></span></span></span></span></span></span></span></span></p>

PMID: 33809031; PMCID: PMC8002127.</p> <p>Abstract</p> <p>C1-inhibitor hereditary angioedema (C1-INH-HAE) is a rare disease characterized by self-limiting edema associated with localized vasodilation due to increased levels of circulating bradykinin. C1-INH-HAE directly influences patients&#39; everyday lives, as attacks are unpredictable in frequency, severity, and the involved anatomical site. The autonomic nervous system could be involved in remission. The cardiac autonomic profile has not yet been evaluated during the attack or prodromal phases. In this study, a multiday continuous electrocardiogram was obtained in four C1-INH-HAE patients until attack occurrence. Power spectral heart rate variability (HRV) indices were computed over the 4 h preceding the attack and during the first 4 h of the attack in three patients. Increased vagal modulation of the sinus node was detected in the prodromal phase. This finding may reflect localized vasodilation mediated by the release of bradykinin. HRV analysis may furnish early markers of an impending angioedema attack, thereby helping to identify patients at higher risk of attack recurrence. In this perspective, it could assist in the timing, titration, and optimization of prophylactic therapy, and thus improve patients&#39; quality of life.</p>
