San Francisco Estuary Institute Phytoplankton eDNA and Toxin Monitoring, San Francisco Bay, CA, 2014-2023
From late 2014-present, San Francisco Estuary Institute has conducted molecular monitoring of phytoplankton in partnership with the US Geological Survey from several stations stretching from Rio Vista in the North Delta to the Lower South Bay, past the Dumbarton Bridge. These samples have been analyzed for 18S eDNA data in partnership with Timothy Otten at Bend Genetics, targeting the V7 region. The included dataset covers the 2014-2023 period, including data up to 2022, conducted with an Illumina MISEQ platform, and from 2022-2023 using a NEXTSEQ platform, which enabled much greater sampling depth. Two sets of taxonomic assignments are included in this data release, one using the Silva database, and the other using the PR2 database, two of the leading sources of phytoplankton taxonomic data aiding in assignments of OTUs to taxa. Raw sequence data will also be uploaded to NCBI for comparison. Data collection continues and this release will be updated as new time periods are added.
Soil dissolved organic matter and greenhouse gas fluxes from intact Delmarva Bay wetland soil cores during laboratory simulation of groundwater level rise
Wetlands in low-relief landscapes have dynamic terrestrial-aquatic interfaces as surface water and groundwater levels fluctuate seasonally and these variable water levels influence wetland carbon cycling. Seasonal changes in groundwater levels determine which soils are hydrologically connected to the wetland surface water-groundwater continuum and therefore which soils act as carbon sources. To quantify groundwater-mediated soil dissolved organic matter (DOM) and greenhouse gas (CO2 and CH4) fluxes, we performed a laboratory simulation of groundwater rise on intact soil cores. Soil cores were collected from four Delmarva Bay wetlands located in the low-relief landscape of the Delmarva Peninsula in the Mid-Atlantic United States. At each wetland, two cores (length = 60 cm, diameter = 10.2 cm) were collected: one from within the wetland basin and the second from the transitional zone near the edge of the wetland basin (total number of cores collected = 8). To characterize seasonal hydrologic conditions at each wetland site where intact soil cores were collected (e.g., mean water level, number of saturation events, duration of saturation), we used high frequency water level data collected in wetland center and upland groundwater monitoring wells. In the lab, cores were re-saturated with groundwater over 15 days and after cores were fully re-saturated, core water levels were maintained for an additional 25 days. Water levels in each head tank and soil core were manually recorded on sub-daily timesteps. Rhizon soil porewater samplers were installed at 8, 20, and 40 cm below the soil surface reflecting the expected depths of the O, A, and B soil horizons across the wetland sites. The dataset describes the structure, composition, and condition of mangrove forests in Rookery Bay National Estuarine Research Reserve (NERR) assessed Feb 2022 - Mar 2023, approximately 5 years post Hurricane Irma (2017) and concurrent with Hurricane Ian (Sep 2022). The dataset includes information on each stem greater than or equal to 1 cm DBH (diameter at breast height) rooted within 69 100 m2 circular plots. Information collected includes site ID, location, species, DBH, status (live or dead), damage associated with the hurricane, presence/absence of regrowth, presence/absence of adventitious roots, whether or not stem is part of a multi-stemmed individual, and the canopy conditions (whether the tree has a canopy or is only sprouting at the base of the tree or trunk). Our long term research program focuses on the following central objective: Regional processes mediated by water flow control population and ecosystem level dynamics at any location within the coastal Everglades landscape. This phenomenon is best exemplified in the dynamics of an estuarine oligohaline zone where fresh water draining phosphorus-limited Everglades marshes mixes with water from the more nitrogen-limited coastal ocean. Seasonal Electrofishing Data from Rookery Branch and Tarpon Bay, Everglades National Park (FCE LTER), Florida, USA, November 2004 - ongoing
This study examines temporal and spatial dynamics in the fish community of the oligohaline to mesohaline reaches of ecotonal creeks along the southwest region of Everglades National Park. Collections of fish in SW ENP during 2004 - 2014 across Rookery Branch and Tarpon Bay. Sampling started in the wet season of 2004, and has been conducted three times per year at these approximate times: November (wet season); February (transition); and April (dry season). Electrofishing samples were processed in the field, and all species (except for non-natives) were returned live at the point of collection. In the Rookery Branch region, fish abundance varies markedly yearly and seasonally. Catches peak in the drier months, reflecting a pulse of movement by freshwater taxa into creeks as marshes upstream dry. The timing of this pulse is closely tied to the pattern of water recession in upstream marshes, and has important ramifications for wading bird prey availability.

Dissolved organic matter plays an important role in biogeochemical processes in aquatic environments such as elemental cycling, microbial loop energetics, and the transport of materials across landscapes. Since most of N (> 90%) and P (around 90%) is in the organic form in the oligotrophic subtropical Florida Coastal Everglades (FCE), study of the source and dynamics of dissolved organic matter (DOM) in the ecosystem is crucial for the better understanding of the biogeochemical cycling of nutrients. FCE are composed of estuaries with distinct regions with different biogeochemical processes. Freshwater marsh primarily receives terrestrial input and local autochthonous vegetation production. Mangrove ecotone, nevertheless, is affected by the tidal contributions from Florida Bay and local mangrove production. Florida Bay (FB) is a wedge-shaped shallow oligotrophic estuary which lays south of the Everglades, the bottom of which is covered with a dense biomass of seagrass. The sources of both freshwater and nutrients in FCE are difficult to quantify, owing to the non-point source nature of runoff from the Everglades and the dendritic cross channels in the mangroves. Furthermore, the combination of multiple DOM sources (freshwater marsh vegetation, mangroves, phytoplankton, seagrass, etc.), and the potential seasonal variability of their relative contribution, along with the history of (photo)chemical and microbial diagenetic processing, and complex advective circulation, makes the study of DOM dynamics in FCE particularly difficult using standard schemes of estuarine ecology. Quantitative information of DOM is very useful to investigate the biogeochemical cycling of DOM to a certain degree, however, qualitative information is necessary to better understand the source and dynamics of DOM. GPS Locations of Seagrass Sites in Hog Island Bay and South Bay, VA 2010-2021
This dataset contains the GPS coordinates for plots within the Z. marina restoration in the Hog Island Bay and South Bay, VA that are sampled annually as part of the long-term restoration experiment. Plots were seeded between 2001-2008; 64 plots in Hog Island Bay (58 seagrass plots and 6 bare plots) and 12 plots in South Bay (6 seagrass plots and 6 bare plots) were sampled beginning in 2010. The bare sites in South Bay were no longer sampled after 2013 due to colonization by seagrass. Additional sites were identified in 2017 in areas of natural seagrass expansion - 6 in Hog Island Bay and 6 in South Bay.
