Quantum Cascade Laser Spectral Histopathology: Breast Cancer Diagnostics Using High Throughput Chemical Imaging

<p>Fourier transform infrared (FT-IR) microscopy, coupled with machine learning approaches, has been demonstrated to be a powerful technique for identifying abnormalities in human tissue.  The ability to objectively identify the prediseased state, and diagnose cancer with high levels of accuracy, has the potential to revolutionise current histopathological practice.  Despite recent technological advances in FT-IR microscopy, sample throughput and speed of acquisition are key barriers to clinical translation. Wide-field quantum cascade laser (QCL) infrared imaging systems with large focal plane array detectors utilising discrete frequency imaging, have demonstrated that large tissue microarrays (TMA) can be imaged in a matter of minutes.  However this ground breaking technology is still in its infancy and its applicability for routine disease diagnosis is, as yet, unproven. In light of this we report on a large study utilising a breast cancer TMA comprised of 207 different patients.  We show that by using QCL imaging with continuous spectra acquired between 912 and 1800 cm<sup>-1</sup>, we can accurately differentiate between 4 different histological classes.  We demonstrate that we can discriminate between malignant and non-malignant stroma spectra with high sensitivity (93.56%) and specificity (85.64%) for an independent test set.   Finally, we classify each core in the TMA and achieve high diagnostic accuracy on a patient basis with 100% sensitivity and 86.67% specificity.  The absence of false negatives reported here opens up the possibility of utilising high throughput chemical imaging for cancer screening, thereby reducing pathologist workload and improving patient care.</p>

The mere threat of predation may incite behavioral changes in prey that lead to community-wide impacts on productivity, biodiversity, and nutrient cycling. The paucity of experimental manipulations, however, has contributed to controversy over the strength of this pathway in wide-ranging vertebrate systems. We investigated whether simulated gray wolf (Canis lupus) presence can induce behaviorally-mediated trophic cascades, specifically, whether the ‘fear’ of wolf olfactory cues alone can change deer foraging behavior in ways that affect plants and soils. Wolves were recently removed from the Cedar Creek Ecosystem Science Reserve (Minnesota, USA), such that consumptively mediated predator effects were negligible. At 32 experimental plots, we crossed two nested treatments: wolf urine application and herbivore exclosures. We deployed camera traps to quantify how white-tailed deer (Odocoileus virginianus) adjusted their spatiotemporal habitat use, foraging, and vigilance in response to wolf cues and how these behavioral changes affected plant productivity, plant communities, and soil nutrients. Weekly applications of wolf urine significantly altered deer behavior, but deer responses did not cascade to affect plant or soil properties. Deer substantially reduced crepuscular activity at wolf-simulated sites compared to control locations. As wolves in this area predominantly hunted during mornings and evenings, this response potentially allows deer to maximize landscape use by accessing dangerous areas when temporal threat is low. Our experiment suggests that prey may be sensitive to ‘dynamic’ predation risk that is structured across both space and time and, consequentially, prey use of risky areas during safe times may attenuate behaviorally-mediated trophic cascades at the predator–prey interface.

Using proxies of microbial community‐weighted means traits to explain the cascading effect of management intensity, soil and plant traits on ecosystem resilience in mountain grasslands

<p>1. Trait-based approaches provide a framework to understand the role of functional biodiversity on ecosystem functioning under global change. While plant traits have been reported as potential drivers of soil microbial community composition and resilience, studies directly assessing microbial traits are scarce, limiting our mechanistic understanding of ecosystem functioning.</p> <p>2. We used microbial biomass and enzyme stoichiometry, and mass-specific enzymes activity as proxies of microbial community-weighted mean (CWM) traits, to infer trade-offs in microbial strategies of resource use with cascading effects on ecosystem resilience. We simulated a drought event on intact plant-soil mesocosms extracted from mountain grasslands along a management intensity gradient. Ecosystem processes and properties related to nitrogen cycling were quantified before, during and after drought to characterize ecosystem resilience.</p> <p>3. Soil microbial CWM traits and ecosystem resilience to drought were strongly influenced by grassland type. Structural equation modelling revealed a cascading effect from management to ecosystem resilience through modifications in soil nutrients, and plant and microbial CWM traits. Overall, our results depict a shift from high investment in extracellular enzymes in nutrient poor soils (oligotrophic strategy), to a copiotrophic strategy with low microbial biomass N:P and low investment in extracellular enzymes associated with exploitative plant traits in nutrient rich soils.</p> <p>4. Microbial CWM traits responses to management intensity were highly related to ecosystem resilience. Microbial communities with a copiotrophic strategy had lower resistance but higher recovery to drought, while microbial communities with an oligotrophic strategy showed the opposite responses. The unexpected trade-off between plant and microbial resistance suggested that the lower resistance of copiotrophic microbial communities enabled plant resistance to drought.</p> <p>5. Synthesis Grassland management has cascading effects on ecosystem resilience through its combined effects on soil nutrients and plant traits propagating to microbial traits and resilience. We suggest that intensification of permanent grassland management and associated increases in soil nutrient availability decreased plant-microbe competition for N under drought through the selection of drought-sensitive microbial communities with a copiotrophic strategy that promoted plant resistance. Including proxies of microbial CWM traits into the functional trait framework will strengthen our understanding of soil ecosystem functioning under global change.</p>

<p>Description of Research Data and Code<br>This repository contains the data and code associated with the research paper: Ren et al. (2024), Integrated Risk Management for Cascading Reservoirs Under Uncertainty using Networked Modelling, currently under review at Water Resources Research.</p> <p>Overview<br>To investigate the risk interdependencies arising from hydraulic interactions in cascading reservoir systems, we developed a risk propagation model using Bayesian networks (see file: Risk_propagation_model). Building on this model, we employed EMODPS to create a robust operational model for the reservoirs (see file: Robust_operation_model). Our goal was to minimize the joint risks of insufficient hydropower output and ecological water shortages while formulating robust operating policies to mitigate system performance degradation in the face of uncertain future runoffs (generated from our runoff simulations, see file: runoff simulation).</p> <p>Additionally, we analyzed the relationship between overall risk and risk at individual reservoir sites using a scenario discovery algorithm to pinpoint scenarios that reveal vulnerabilities (see file: python_project_scenariodiscovery).</p> <p>Acknowledgments<br>This project builds upon the code developed by Giuliani et al. Social-ecological cascade effects of land-use on vertebrate pest dynamics in arid agricultural communities

<p>Extensive land conversion to agriculture in drylands and associated resource use have wide-ranging impacts on desert ecosystems globally. Incorporating the impacts of human-social aspects is thus imperative in examining ecological interactions. The provision of agricultural inputs in these resource-scarce regions supports invasive and pest species, negatively impacting both agricultural productivity and native desert ecosystems. Understanding the spatial dynamics of invasive and pest species requires analyzing both bottom-up resource availability factors underlying animal distributions and top-down biological controls. Here, we evaluate the social-ecological cascading effects of dryland agriculture on vertebrate pest communities in dryland agricultural communities of Israel. Our study region is characterized by 18 agricultural cooperatives with distinct crop regimes due to contrasting social decision-making and resource allocation schemes (i.e., communal Kibbutzim vs. privatized Moshavim). Crop choices further affect land management (e.g., enclosed vs. open farm systems) and resource intensity. This system is ideal to study trophic mechanisms underlying animal assemblages between agricultural regimes. We examine the role of agricultural land-use practices on pest spatial distributions based on multi-year vertebrate pest observations with agricultural datasets. We use structural equation modelling (SEM) to quantify the relative importance of added agricultural resources underlying bottom-up and top-down trophic processes regulating vertebrate pest assemblages. Results reveal that crop choices determine pest distributions through bottom-up processes directly, while simultaneously driving pest competitive interactions through indirect top-down cascades impacting pest communities. For example, due to the indirect negative effect of wolves on meso-predators (foxes and jackals) mediated by livestock, the total positive effect of livestock on the abundance of meso-predators is reduced. Our study illustrates the social-ecological cascading effects of agricultural regimes on pest community assemblages mediated by contrasting agricultural land-use practices. Considering the expansion of dryland agro-ecological systems globally, understanding the intricate cascading pathways of predator- and prey-pest communities has important implications for agricultural management, biological invasions in drylands and fragile desert environments.</p>
