Data for: Spatial and temporal genetic stock composition of river herring bycatch in southern New England Atlantic herring and mackerel fisheries

<p>Anadromous river herring (alewife and blueback herring) persist at historically low abundances and are caught as bycatch in commercial fisheries, potentially preventing recovery despite conservation efforts. We used newly established single-nucleotide polymorphism genetic baselines for alewife and blueback herring to define fine-scale reporting groups for each species. We then determined the occurrence of fish from these reporting groups in bycatch samples from a Northwest Atlantic fishery over four years.Within sampled bycatch events, the highest proportions of alewife were from the Block Island (34%) and Long Island Sound (22%) reporting groups, while for blueback herring the highest proportions were from the Mid-Atlantic (47%) and Northern New England (24%) reporting groups. We then quantified stock-specific mortality in a focal geographic area (~3500 km<sup>2</sup> including Block Island Sound) of high bycatch incidence and sampling effort, where the most accurate estimates of mortality could be made. During this period, we estimate that bycatch took about 4.6 million alewife and 1.2 million blueback herring, highlighting the need to reduce bycatch mortality for the most depleted river herring stocks.</p>

Data for: Coupling dynamic energy budget and population dynamic models to inform stock enhancement in fisheries management

<p><span>Extensive applications of fishery stock enhancement worldwide bring up broad concerns about its negative effects, creating a pivotal need for science-based assessment and planning of enhancement strategies. However, the lack of mechanistic understanding of enhanced population dynamics, particularly the density-dependent processes, leads to compromise in model development and limits the capacity in predicting enhancement effects. Here, we developed an individual-based model based on dynamic energy budget theory and full life history processes, to understand the mechanism of density dependence in population dynamics that emerge from individual-level processes. We demonstrated the utility of the model framework by applying it </span><span>to an extensively enhanced species, Chinese prawn (<em>Fenneropenaeus chinensis</em></span><span>, Penaeidae</span><span>). The model could yield projections reflecting the observed trajectory of population biomass and yields. The model also delineated the key effects of density dependence on the vital rates of growth, fecundity, and starvation mortality. Regarding the manifold effects of stock enhancement, we demonstrated a dampened shape in population biomass and yields with increasing magnitude of enhancement, and trade-offs between the ecological and economic objectives, i.e., pursuing high benefit might compromise the wild population without proper management. Furthermore, we illustrated the possibility of combining stock enhancement and harvest regulation in promoting population recovery while maintaining fisheries yields. We highlight the potential of the proposed model for understanding density dependence in enhancement program, and for designing integrated management strategies. The approach developed herein may serve as a general approach to assess the population dynamics in stock enhancement and inform enhancement management.</span><span> </span></p>

Multiple-model stock assessment frameworks for precautionary management and conservation on fishery-targeted coastal dolphin populations off Japan

<p>1. Stock assessment approaches are often oversimplified due to lack of biological knowledge and insufficient data. In spite of worldwide attention, fishery-targeted coastal dolphin species in Japan have lacked in-depth quantitative stock assessments because of limited time-series of population size and an absence of associated biological information. We consequently developed integrated population models that analyzed multiple sources of data simultaneously with published biological information within a Bayesian framework.<br> 2. We estimate population status and trends for three main species targeted by fisheries, bottlenose dolphins <em>Tursiops truncatus</em>, Risso's dolphins <em>Grampus griseus</em>, and short-finned pilot whales <em>Globicephala macrorhynchus</em>, using single-species age-aggregated and age-structured population dynamics models. Models were fit to absolute abundance estimates from systematic line-transect surveys, four series of abundance indices calculated from fisher's logbooks, and historical catch records. Published biological information was used to develop prior distributions for the biological parameters. We assessed the possible effects of ecological disturbance and competition using state-space and multispecies models.<br> 3. The multispecies model was selected by the model selection both for the age-aggregated and the age-structured approaches.<br> 4. Single-species assessments found that population size declined 4.2% (Risso's dolphin) to 8.0% (bottlenose dolphin) for three species since the late 1800s based on median posterior values, while the state-space and multispecies models found that environmental disturbance and an interaction among species could have reduced population size more substantially.<br> 5. '<em>Policy implications</em>' Simple single-species models are often used to provide conservation and management advice for wild animals but, in this case, results from such models are overly optimistic because they overlook important ecological process. In contrast, current population status could be less favorable if environmental disturbance and interspecific competition actually control population dynamics. Even if that is not the case, considering ecological process in the model will provide more precautionary ways. Our approach of combining multiple modelling frameworks is applicable to many other management systems, and offers increased confidence in estimated status and trends over assessments that consider only a single model.</p>

Historical translocations and stocking alter the genetic structure of a Mediterranean lobster fishery

Stocking is often used to supplement wild populations that are overexploited or have collapsed, yet it is unclear how this affects the genetic diversity of marine invertebrate populations. During the 1970s, a lobster stock enhancement programme was carried out around the island of Corsica in the Mediterranean using individuals translocated from the Atlantic coast of France. This included the release of thousands of hatchery-reared post-larval lobsters and several adult individuals, but no monitoring plan was established to assess whether these animals survived and recruited to the population. In this study, we sampled European lobster (<i>Homarus gammarus</i>) individuals caught around Corsica and tested whether they showed Atlantic ancestry. Due to a natural marked phylogeographic break between Atlantic and Mediterranean lobsters, we hypothesised that lobsters with dominant (&gt;0.50) Atlantic ancestry were descended from historical stocking releases. Twenty Corsican lobsters were genotyped at 79 single nucleotide polymorphisms and assignment analysis showed that the majority (13) had dominant Atlantic ancestry. This suggests that the hatchery stocking programme carried out in Corsica during the 1970s, using individuals translocated from the Atlantic coast of France, has likely augmented local recruitment but at a cost of altering the genetic structure of the Corsican lobster population.

Data from: Comparison of coded-wire tagging with parentage-based tagging and genetic stock identification in a large-scale coho salmon fisheries application in British Columbia, Canada

Wild Pacific salmon, including Coho salmon Onchorynchus kisutch, have been supplemented with hatchery propagation for over 50 years in support of increased ocean harvest and conservation of threatened populations. In Canada, the Wild Salmon Policy for Pacific salmon was established with the goal of maintaining and restoring healthy and diverse Pacific salmon populations, making conservation of wild salmon and their habitats the highest priority for resource management decision-making. A new approach to the assessment and management of wild coho salmon, and the associated hatchery production and fishery management is needed. Implementation of parentage-based tagging (PBT) may overcome problems associated with coded-wire tag-based (CWT) assessment and management of coho salmon fisheries, providing at a minimum information equivalent to that derived from the CWT program. PBT and genetic stock identification (GSI) were used to identify coho salmon sampled in fisheries (8,006 individuals) and escapements (1,692 individuals) in British Columbia to specific conservation units (CU), populations, and broodyears. Individuals were genotyped at 304 single nucleotide polymorphisms (SNPs) via direct sequencing of amplicons. Very high accuracy of assignment to population (100%) via PBT for 543 jack (age 2) assigned to correct age and collection location and 265 coded-wire tag (CWT, age 3) coho salmon assigned to correct age and release location was observed, with a 40,774–individual, 267–population baseline available for assignment. Coho salmon from un-CWTed enhanced populations contributed 65% of the catch in southern recreational fisheries in 2017. Application of a PBT-GSI system of identification to individuals in 2017 fisheries and escapements provided high-resolution estimates of stock composition, catch, and exploitation rate by CU or population, providing an alternate and more effective method in the assessment and management of Canadian-origin coho salmon relative to CWTs, and an opportunity for a genetic-based system to replace the current CWT system for coho salmon assessment.
