Tree species identity, diameter and qualitative canopy health measurements (full, partial or dead) from 2005 to 2023 on 12 experimental oak loss plots in Black Rock Forest, NY.

Black Rock Forest established a series of 12, 0.56 ha plots in 2005 to assess impacts of the loss of tree in the genus Quercus on the forest ecosystem (entitled the Future of Oak Forests experiment). Three trunk girdling treatments, with control plots were instituted in 2008. Each plot also contained an ~10m by ~15m deer exclosure to assess the impact of herbivory post-disturbance. Trees were measured twice per year from 2008 to 2013 (except 2009 when trees were measured once) and once per year from 2014 to 2023. Data include tree species identity, diameter at breast height (DBH), canopy health (a qualitative assessment of approximate cover as full, partial or dead), presence/absence of sprouts, and location within the plot. All live trees equal to or larger than 2.5 cm DBH are included in the dataset.

Data from: Evolutionary and demographic history of the Californian scrub white oak species complex: an integrative approach

<p>Understanding the factors promoting species formation is a major task in evolutionary research. Here, we employ an integrative approach to study the evolutionary history of the Californian scrub white oak species complex (genus <em>Quercus</em>). To infer the relative importance of geographical isolation and ecological divergence in driving the speciation process, we (i) analyzed inter- and intra-specific patterns of genetic differentiation and employed an approximate Bayesian computation (ABC) framework to evaluate different plausible scenarios of species divergence. In a second step, we (ii) linked the inferred divergence pathways with current and past species distribution models, and (iii) tested for niche differentiation and phylogenetic niche conservatism across taxa. ABC analyses showed that the most plausible scenario is the one considering the divergence of two main lineages followed by a more recent pulse of speciation. Genotypic data in conjunction with species distribution models and niche differentiation analyses support that different factors (geography vs. environment) and modes of speciation (parapatry, allopatry and maybe sympatry) have played a role in the divergence process within this complex. We found no significant relationship between genetic differentiation and niche overlap, which probably reflects niche lability and/or that multiple factors have contributed to speciation. Our study shows that different mechanisms can drive divergence even among closely related taxa representing early stages of species formation and exemplifies the importance of adopting integrative approaches to get a better understanding of the speciation process.</p>

Data from: Diversity among rare and common congeneric plant species from the Garry oak and Okanagan shrub-steppe ecosystems in British Columbia: implications for conservation

<p>Using universal non-coding chloroplast DNA markers (cpDNA), we investigated genetic diversity and genetic structure in four rare and common plant species pairs inhabiting threatened ecosystems (Garry Oak and Okanagan shrub-steppe) in British Columbia. <span>The species found in the Garry oak ecosystem are:</span><span> </span><em>Sanicula bipinnatifida </em><span>(purple sanicle; Apiaceae; rare),</span><span> </span><em>Sanicula crassicaulis </em><span>(Pacific sanicle; Apiaceae; common), and</span><span> </span><em>Balsamorhiza deltoidea </em><span>(deltoid balsamroot; Asteraceae; rare). The species found in the Okanagan shrub-steppe ecosystem are:</span><span> </span><em>Balsamorhiza sagittata </em><span>(arrowleaf balsamroot; Asteraceae; common),</span><span> </span><em>Orthocarpus barbatus </em><span>(Grand Coulee owl-clover; Orobanchaceae; rare),</span><span> </span><em><u>Orthocarpus </u>luteus </em><span>(yellow owl-clover; Orobanchaceae; common),</span><span> </span><em>Phacelia ramosissima </em><span>(branching phacelia; Hydrophyllaceae; rare), and</span><span> </span><em>Phacelia linearis </em><span>(thread-leaved phacelia; Hydrophyllaceae; common). </span>Eight cpDNA regions were sequenced for each study species. Sequences were aligned and concatenated within each species, and single nucleotide polymorphisms (SNPs) were used to analyze patterns of regional genetic diversity and phylogeographic structure within genera and species. Results include: total gene diversity (Ht), nucleotide diversity (π), number of private alleles, haplotype networks, isolation by distance, and analysis of molecular variance. </p> <p> </p>

Chromosome-scale genome assembly and insights into the metabolome and gene regulation of leaf color transition in an important oak species, Quercus dentata

<p><em>Quercus dentata</em> Thunb., a dominant forest tree species in northern China, has significant ecological and ornamental value due to its adaptability and beautiful autumn coloration, with color changes from green to yellow into red resulting from the autumnal shifts in leaf pigmentation. However, the key genes and molecular regulatory mechanisms for leaf color transition remain to be investigated. First, we presented a high-quality chromosome-scale assembly for <em>Q. dentata</em>. This 893.54 Mb sized genome (contig N50=4.21 Mb, scaffold N50=75.55 Mb; 2n=24) harbors 31,584 protein-coding genes. Second, our metabolome analyses uncovered pelargonidin-3-O-glucoside, cyanidin-3-O-arabinoside, and cyanidin-3-O-glucoside as the main pigments involved in leaf color transition. Third, gene co-expression further identified the MYB-bHLH-WD40 (MBW) transcription activation complex as central to anthocyanin biosynthesis regulation. Notably, transcription factor (TF) <em>QdNAC </em>(<em>QD08G038820</em>) was highly co-expressed with this MBW complex and may regulate anthocyanin accumulation and chlorophyll degradation during leaf senescence through direct interaction with another TF, <em>QdMYB </em>(<em>QD01G020890</em>), as revealed by our further protein-protein and DNA-protein interaction assays. Our high-quality genome assembly, metabolome and transcriptome resources further enrich <em>Quercus </em>genomics, and will facilitate upcoming exploration of ornamental values and environmental adaptability in this important genus.</p>

Data from: Candidate gene SNP variation in floodplain populations of pedunculate oak (Quercus robur L.) near the species' southern range margin: weak differentiation yet distinct associations with water availability

<p>Populations residing near species' low-latitude range margins (LLM) often occur in warmer and drier environments than those in the core range. Thus, their genetic composition could be shaped by climatic drivers that differ from those occurring at higher latitudes, resulting in potentially adaptive variants of conservation value. Such variants could facilitate the adaptation of populations from other portions of the geographic range to similar future conditions anticipated under ongoing climate change. However, very few studies have assessed standing genetic variation at potentially adaptive loci in natural LLM populations. We investigated standing genetic variation at SNPs located within 117 candidate genes and its links to putative climatic selection pressures across 19 pedunculate oak (Quercus robur L.) populations distributed along a regional climatic gradient near the species' southern range margin in southeastern Europe. These populations are restricted to floodplain forests along large lowland rivers, whose hydric regime is undergoing significant shifts under modern rapid climate change. The populations showed very weak geographic structure, suggesting extensive genetic connectivity and gene flow or shared ancestry. We identified eight (6.2%) positive FST-outlier loci, and genotype-environment association analyses revealed consistent associations between SNP allele frequencies and several climatic variables linked to water availability. A total of 61 associations involving 37 SNPs (28.5%) from 35 annotated genes provided important insights into putative functional mechanisms in our system. Our findings provide empirical support for the role of LLM populations as sources of potentially adaptive variation that could enhance species' resilience to climate change-related pressures.</p>
