Dataset: Country-wide mapping of harvest areas and post-harvest forest recovery using Landsat time series data in Japan

<p><strong>Description:</strong><br>This version of the repository holds an updated dataset of the annual forest disturbance agents/stable land cover maps across Japan using Landsat time series data. This version covers the period for 1985-2023 (1985-2019 in the original dataset). Harvest, Conversion, Thinning, and Other disturbances are mapped as different disturbance agents. The maps cover the entire country of Japan, excluding several isolated islands. The maps are available in compressed GeoTIFF format in Albers Equal Area Conic projection. Data for: Stratification and recovery time jointly shape ant functional re-assembly in a Neotropical forest

<p>Microhabitat differentiation of species communities such as vertical stratification in tropical forests contributes to species coexistence and thus biodiversity. However, little is known about how the extent of stratification changes during forest recovery and influences community reassembly. Environmental filtering determines community reassembly in time (succession) and in space (stratification), hence functional and phylogenetic composition of species communities are highly dynamic. It is poorly understood if and how these two concurrent filters – forest recovery and stratification – interact.</p> <p>In a tropical forest chronosequence in Ecuador spanning 34 years of natural recovery, we investigated the recovery trajectory of ant communities in three overlapping strata (ground, leaf litter, lower tree trunk) by quantifying 13 traits, as well as the functional and phylogenetic diversity of the ants. We expected that functional and phylogenetic diversity increase with recovery time and that each ant community within each stratum shows a distinct functional reassembly. We predicted that traits related to ant diet show divergent trajectories reflecting an increase in niche differentiation with recovery time. On the other hand, traits related to the abiotic environment were predicted to show convergent trajectories due to a more similar microclimate across strata with increasing recovery age.</p> <p>Most of the functional traits and the phylogenetic diversity of the ants were clearly stratified, confirming previous findings. However, neither functional nor phylogenetic diversity increased with recovery time. Community-weighted trait means had complex relationships to recovery time and the majority were shaped by a statistical interaction between recovery time and stratum, confirming our expectations. However, most trait trajectories converged among strata with increasing recovery time regardless of whether they were related to ant diet or environmental conditions.</p> <p>We confirm the hypothesized interaction among environmental filters during the functional reassembly in tropical forests. Communities in individual strata respond differently to recovery, and possible filter mechanisms likely arise from both abiotic (e.g., microclimate) and biotic (e.g., diet) conditions. Since vertical stratification is prevalent across animal and plant taxa, our results highlight the importance of stratum-specific analysis in dynamic ecosystems and may generalize beyond ants.</p>

Influence of preservation methods, sample medium and sampling time on eDNA recovery in a neotropical river

<p>Environmental DNA (eDNA) has rapidly emerged as a promising biodiversity monitoring technique, proving to be a sensitive and cost‐effective method for species detection. Despite the increasing popularity of eDNA, several questions regarding its limitations remain to be addressed. We investigated the effect of sampling me‐ dium and time, and preservation methods, on fish detection performance based on eDNA metabarcoding of neotropical freshwater samples. Water and sediment sam‐ ples were collected from 11 sites along the Jequitinhonha River, Southeastern Brazil; sediment samples were stored in ethanol, while the same amounts of water per sam‐ ple (3 L) were stored in a cool box with ice, as well as by adding the cationic surfactant benzalkonium chloride (BAC). Sediment and water samples yielded a similar amount of fish MOTUs (237 vs. 239 in the first sampling event, and 153 vs. 142 in the second sampling event). Water stored in ice provided better results than those preserved in BAC (239 and 142 vs. 194 and 71 MOTUs). While documenting the effectiveness of eDNA surveys as practical tools for fish biodiversity monitoring in poorly accessible areas, we showed that keeping water samples cooled results in greater eDNA recovery and taxon detection than by adding cationic surfactants (BAC) as sample pre‐ servatives. Furthermore, by comparing two sets of samples collected from the same locations at a 3‐week interval, we highlight the importance of conducting multiple sampling events when attempting to recover a realistic picture of fish assemblages in lotic systems.</p>

RECOVERY TIME FROM PRIOR SUBLETHAL HEAT STRESS INFLUENCES SUBSEQUENT HEATWAVE-DRIVEN MORTALITY AND BEHAVIOUR

<ol> <li>Rising global ocean temperatures are influencing the incidences of extreme thermal events &ndash; including marine heatwaves (MHWs) &ndash; which, in turn, are affecting marine organisms physiologically. The consequence of acute stress depends, in part, on the temporal pattern of exposure. Such influence results as the molecular mechanisms triggered by stressful conditions are energetically costly, and therefore their activation can help or hinder an organism faced with additional stress depending on relative timing of exposure.</li> <li>Here we test the effect of consecutive MHWs separated by varying lengths of recovery on the shallow subtidal gastropod species, <em>Monodonta labio. </em>We exposed <em>M. labio </em>to two separate heatwave events (32 &ordm;C) separated by either a 5-day, 10-day or 15-day recovery period (28&nbsp;&ordm;C) and assessed the effects on mortality, behaviour (attempt to right, success righting), and physiological performance (oxygen consumption rates) after each time period.</li> <li>While some mortality was experienced in the first heatwave event, it was significantly greater in the second event with a trend toward more mortality in the longer than shorter recovery period treatments. Over the duration of the experiment, longer recovery periods were associated with greater overall cumulative mortality. In terms of behaviour, although there was no change in attempt to right across the experimental periods, the proportion to successfully complete the behaviour decreased following the second heatwave. Interestingly, during the second heatwave no gastropods in the 5-day recovery treatment successfully righted, with some success observed for those with a longer recovery period. Despite these changes in mortality and behaviour, oxygen consumption rates remained consistent across treatments and the experimental period, indicating organisms did not adjust this process.</li> <li>Together, our results highlight that where a MHW event has sublethal effects, this could modify the response organisms show to a subsequent &nbsp;MHW. Moreover, the influence of this earlier MHW will be dependent upon the duration of the intervening recovery period afforded to organisms. Consequently, it will be important to consider repeat events, and the duration of recovery between them, when considering the effects of altered heatwave patterns driven by global climate change.</li> </ol>

<p>This article includes original research performed at a US Academic Center related to comparison of three separate Phase-Sensitive Inversion Recovery (PSIR) pulse sequences (Breath-hold Single-Shot SFFP, Breath-hold TurboFLASH, and Free-breathing Motion-Corrected SSFP) evaluating the ability of each PSIR sequence to demonstrate myocardial hyperenhancement.&nbsp; All three PSIR sequences were performed as a part of a cardiac MRI performed on a patient clinically referred for cardiac MRI with and without contrast.&nbsp; A total of 28 patients were examined with the three PSIR sequences.&nbsp; All three PSIR sequences were performed in the short axis 10 &ndash; 25 minutes after intravenous injection of a Gadolinium-based contrast agent.&nbsp;</p> <p>Evaluation of the PSIR sequences ability to detect myocardial late gadolinium enhancement (LGE) was performed by a retrospective review by two blinded, experienced cardiovascular imagers.&nbsp; The review was a qualitative inspection that included grading by a 5-point Likert scale for the sequence&rsquo;s ability to resist motion artifact, image resolution, ability to visualize hyperenhancement, and overall satisfaction.&nbsp; The number of myocardial segments demonstrating LGE was also quantitated, and the acquisition time of each PSIR sequence was performed.</p> <p>To our knowledge this is the first study that compares the 3 available PSIR LGE sequences with a specific attention to acquisition time (TA).&nbsp; Given our initial study resulted in the conclusion that the motion-corrected SSFP PSIR sequence was superior the the TurboFLASH Gradient Echo PSIR sequence in regards to evaluator grading and acquisition time efficiency.</p>

Time scales of ecosystem impacts and recovery under individual and serial invasions

<p>Introductions of keystone or engineering species have complex and long-term impacts on multiple ecosystem features. Anticipating these consequences requires knowledge of the magnitude and pace of a species' impacts and whether they subside as resident species and communities adapt. Managing for the effects of invasive species is particularly complicated by a paucity of long-term ecosystem studies, the fact that invaders can represent novel ecological types, and as serial invasions by new species mediate the impacts of an original invader. We resolve the impacts of quagga (<em>Dreissena rostriformis bugensis</em>) and zebra mussels (<em>D. polymorpha</em>), two of the most widespread species that increasingly co-invade and re-engineer energy flows in freshwater ecosystems. Following many-decade time series and seven ecosystem features, we find remarkably similar ecosystem responses to mussel invasion across seven lakes in Europe and North America. Lakes invaded by zebra mussels only experienced the most severe changes within 5-10 years of invasion, followed by a partial recovery of several key ecosystem features. However, recovery disappeared, and initial impacts amplified in lakes where subsequent, serial invasions by quagga mussels competitively displaced zebra mussels. Our results suggest that the impact of quagga is stronger per unit biomass due to their greater effects on phytoplankton during spring and fall. Thus, we show that the effects of species introductions on many lake ecosystem features can manifest quickly and partially subside, except when multiple species invade a system.</p>

Prediction of Port Recovery Time after a Severe Storm Project

<p>Predicting the impact of incoming tropical cyclones on ports in terms of the number of days underperforming is crucial for the effective management of the ports. However, existing methods perform undesirably due to the limited data and the inherent uncertainty associated with cyclone trajectory forecasting. This study applies a recommendation algorithm to address these challenges by focusing on predicting port impact rankings instead of predicting the duration of port impacts, which is often inaccurate and unreliable. First, we have collected comprehensive features of ports and hurricanes in the Gulf of Mexican and employed a modular time-series regression model to determine the duration of port impacts due to tropical cyclones, leveraging vessel count data extracted from the Automatic Identification System (AIS). Inspired by the recommendation algorithm, we recast tropical cyclones and ports as &ldquo;user&rdquo; and &ldquo;items,&rdquo; respectively, while the duration of port impacts represents their &ldquo;interaction,&rdquo; offering an innovative approach to model and analyze cyclone effects on ports. The Factorization Machine (FM) is adopted to learn the relationship between features (i.e., ports and cyclones) and subsequently conduct the port impact ranking. Finally, utilizing the hurricanes Alex, Ian, and Nicole that happened in 2022 as testing cases, the FM-based model excels in prediction performance and robustness against uncertainties compared to the widely used distance-based method. This study aims to provide port authorities and other stakeholders with a trustworthy tool for informed disaster management decisions, thereby enhancing port resilience.&nbsp;</p>

Monitoring clearcutting and subsequent rapid recovery in Mediterranean coppice forests with Landsat time series

<p>This dataset&nbsp;considers&nbsp;information from clear-cut coppice forest occurred between 1999 and 2015 in three different area of Tuscany Region (Italy). &nbsp;</p> <p>The dataset consists in one shape file and two csv files.</p> <p>The shape file contains in 2371 spatial polygons of clear-cut occurred in the three area between 1999 and 2015. The polygons were generated using visual interpretation of the Landsat Time Series and high resolution regional ortomosaic. Photo interpreters delineated the spatial extent of each clear-cut and recorded the year of harvest, adopting a minimum mapping unit of 0.1 hectares. The database associated with shape file report information related with area extent of clear-cut, year of clear-cut and the forest types that is associated with the clear-cut derived by the Tucant&nbsp;Regional Forest Inventory (RFI) data that give information on&nbsp;dominant species.&nbsp;</p> <p>The .csv files reported the temporal characteristic of clear-cut based on Landsat Time Series data and based on Airborne Laser Scanner (ALS) Canopy Height Model (CHM), in order to describe the temporal trend of clear-cut based on remote sensing data.</p>

Data from: Time for recovery of riparian plants in restored northern Swedish streams: a chronosequence study

A lack of ecological responses in stream restoration projects has been prevalent throughout recent literature with many studies reporting insufficient time for recovery. We assessed the relative importance of time, site variables, and landscape setting for understanding how plant species richness and understory productivity recover over time in riparian zones of northern Swedish streams. We used a space-for-time substitution consisting of 13 stream reaches restored 5–25 years ago, as well as five unrestored channelized reference reaches. We inventoried the riparian zone for all vascular plant species along 60-m study reaches and quantified cover and biomass in plots. We found that while species richness increased with time, understory biomass decreased. Forbs made up the majority of the species added, while the biomass of graminoids decreased the most over time, suggesting that the reduced dominance of graminoids favored less productive forbs. Species richness and density patterns could be attributed to dispersal limitation, with anemochorous species being more associated with time after restoration than hydrochorous, zoochorous, or vegetatively reproducing species. Using multiple linear regression, we found that time along with riparian slope and riparian buffer width (e.g., distance to logging activities) explained the most variability in species richness, but that variability in total understory biomass was explained primarily by time. The plant community composition of restored reaches differed from that of channelized references, but the difference did not increase over time. Rather, different time categories had different successional trajectories that seemed to converge on a unique climax community for that time period. Given our results, timelines for achieving species richness objectives should be extended to 25 years or longer if recovery is defined as a saturation of the accumulation of species over time. Other recommendations include making riparian slopes as gentle as possible given the landscape context and expanding riparian buffer width for restoration to have as much impact as possible.

Data from: Population genomics through time provides insights into the consequences of decline and rapid demographic recovery through head-starting in a Galapagos giant tortoise

Population genetic theory related to the consequences of rapid population decline is well-developed, but there are very few empirical studies where sampling was conducted before and after a known bottleneck event. Such knowledge is of particular importance for species restoration, given links between genetic diversity and the probability of long-term persistence. To directly evaluate the relationship between current genetic diversity and past demographic events, we collected genome-wide single nucleotide polymorphism data from pre-bottleneck historical (c.1906) and post-bottleneck contemporary (c.2014) samples of Pinzón giant tortoises (Chelonoidis duncanensis; n=25 and 149 individuals, respectively) endemic to a single island in the Galapagos. Pinzón giant tortoises had a historically large population size that was reduced to just 150-200 individuals in the mid 20th century. Since then, Pinzón's tortoise population has recovered through an ex situ head-start program in which eggs or pre-emergent individuals were collected from natural nests on the island, reared ex situ in captivity until they were 4-5 years old, and subsequently repatriated. We found that the extent and distribution of genetic variation in the historical and contemporary samples was very similar, with the latter group not exhibiting the characteristic genetic patterns of recent population decline. No population structure was detected either spatially or temporally. We estimated an effective population size (Ne) of 58 (95% CI = 50-69) for the post-bottleneck population; no pre-bottleneck Ne point estimate was attainable (95% CI = 39-infinity) likely due to the sample size being lower than the true Ne. Overall, the historical sample provided a valuable benchmark for evaluating the head-start captive breeding program, revealing high retention of genetic variation and no skew in representation despite the documented bottleneck event. Moreover, this work demonstrates the effectiveness of head-starting in rescuing the Pinzón giant tortoise from almost certain extinction.
