Invasion Biology WikiProject Scientific Papers: Text Data Mining and LLM-based Information Extraction of Species, Locations, Habitats, and Ecosystems
<p>This dataset contains the abstract and full-text for publication DOIs from the Invasion Biology WikiProject (DOI: <a href="https://www.doi.org/10.5281/zenodo.12518036">10.5281/zenodo.12518036</a>). The data was retrieved using the <a href="https://ask.orkg.org/">ask.orkg.org</a> <a href="https://api.ask.orkg.org/docs#tag/Semantic-Neural-Search/operation/explore_documents_index_explore_get">API</a>. For the <a href="https://github.com/jd-coderepos/invasion-biology-IE/blob/main/scripts/ask-doi-list-fulltext-search.py">script</a> used to obtain the data, refer to the accompanying GitHub repository: <a href="https://github.com/jd-coderepos/invasion-biology-IE/" target="_blank" rel="noopener">https://github.com/jd-coderepos/invasion-biology-IE/</a>.</p> <p>The resulting CSV file includes the following fields: <code>"ASK ID"</code>, <code>"DOI"</code>, <code>"Title"</code>, <code>"Abstract"</code>, and <code>"Full-text"</code>.</p> <p>Of the 49,438 queried DOIs, the ASK database provided:</p> <ul> <li><strong>Total DOIs processed:</strong> 12,636</li> <li><strong>DOIs with neither abstract nor full-text:</strong> 36 (abstract token count was less than 10)</li> <li><strong>DOIs with abstracts but no full-text:</strong> 12,636</li> <li><strong>DOIs with both abstract and full-text:</strong> 2,834</li> </ul> <p>The second part of the dataset contains structured information extracted from the publications using the GPT-4o Large Language Model. Check it out at <a href="https://www.wikidata.org/wiki/Wikidata:WikiProject_Clinical_Trials">https://www.wikidata.org/wiki/Wikidata:WikiProject_Clinical_Trials</a></p> <p>Here I argue that everyone has a right to access medical research metadata and that for public interest, we need to translate basic information from trials into many languages. I piloted this process in Wikidata.</p>
Wikidata Subsets of 6 Wikiproject (Gene Wiki, Taxonomy, Astronomy, Music, Law, Ships)
<p>This dataset contains the N-Triples files of 6 Wikidata subsets corresponding to 6 different Wikidata WikiProject extracted from October 2016 and June 2021 dumps. For each project, there are .nt.gz files containing RDF data. Visit the project at <a href="https://www.wikidata.org/wiki/Wikidata:WikiProject_Clinical_Trials">https://www.wikidata.org/wiki/Wikidata:WikiProject_Clinical_Trials</a></p> <p><strong>About this data</strong><br> Presented here is a collection of data snapshots which demonstrate model outputs of queries to the data which WikiProject Clinical Trials has curated in Wikidata.</p> <p>Elements of these data snapshots which are worth consideration include these listed queries, the social and cultural need which these queries seek to fulfill, and the results of these queries. Beyond what these queries actually report, persons familiar with the field of clinical research are able to look at this information and consider the origins of some of it, note what data is here that would be difficult to find elsewhere, and also to imagine what data would be useful here but which is absent.</p> <p>While these queries are representative of an early attempt of what WikiProject Clinical Trials aspires to deliver, for many variations of these queries, Wikidata's content is incomplete and there will be gaps. For example, the project acquired excellent data about the researchers, research publications, research projects, and research departments at Vanderbilt University. Consequently, these queries can profile that university relatively well. In comparison, the Wikidata has no comparable data collection for any other university, so there is incompleteness.</p> <p>We share these datasets because reproducing the state of Wikidata for past times is difficult, and wish to report these results as a milestone of our progress till now.</p> <p><strong>Data snapshots</strong></p> <p>These datasets were collected 19 December 2021.
