Supplementary tables S5, S7, S9, S10, original protein models fasta files used for alignments, aligned and manually curated protein modes files used for phylogenies (PHYLIP format), and phylogenetic trees of plant cell wall decomposition gene families from 44 basidiomycete genomes (.tre files)

Litter-decomposing Agaricales play key role in terrestrial carbon cycling, but little is known about their decomposition mechanisms. We assembled datasets of 42 gene families involved in plant-cell-wall decomposition from seven newly sequenced litter decomposers and 35 other Agaricomycotina members, mostly white-rot and brown-rot species. Using sequence similarity and phylogenetics, we split the families into phylogroups and compared their gene composition across nutritional strategies. Subsequently, we used Raman spectroscopy to examine the ability of litter decomposers, white-rot fungi, and brown-rot fungi to decompose crystalline cellulose. Both litter decomposers and white-rot fungi share the enzymatic cellulose decomposition, whereas brown-rot fungi possess a distinct mechanism that disrupts cellulose crystallinity. However, litter decomposers and white-rot fungi differ with respect to hemicellulose and lignin degradation phylogroups, suggesting adaptation of the former group to the litter environment. Litter decomposers show high phylogroup diversity, which is indicative of high functional versatility within the group, whereas a set of white-rot species shows adaptation to bulk-wood decomposition. In both groups, we detected species that have unique characteristics associated with hitherto unknown adaptations to diverse wood and litter substrates. Our results suggest that the terms white-rot fungi and litter decomposers mask a much larger functional diversity.

Automated bird sound classifications of long-duration recordings produce occupancy model outputs similar to manually annotated data

Occupancy modeling is used to evaluate avian distributions and habitat associations, yet it typically requires extensive survey effort because a minimum of three repeat samples are required for accurate parameter estimation. Autonomous recording units (ARUs) can reduce the need for surveyors on site, yet ARUs utility were limited by hardware costs and the time required to manually annotate recordings. Software that identifies bird vocalizations may reduce expert time needed, if classification is sufficiently accurate. We assessed the performance of BirdNET – an automated classifier capable of identifying vocalizations from >900 North American and European bird species – by comparing automated to manual annotations of recordings of 13 breeding bird species collected in northwestern California. We compared the parameter estimates of occupancy models evaluating habitat associations supplied with manually annotated data (9 min recording segments) to output from models supplied with BirdNET detections. We used three sets of BirdNET output to evaluate the duration of automatic annotation needed to approach manually annotated model parameter estimates: 9-min, 87-min, and 87-min of high-confidence detections. We incorporated 100 3-sec manually validated BirdNET detections per species to estimate true and false positive rates within an occupancy model. BirdNET correctly identified 90% and 65% of the bird species a human detected when data were restricted to detections exceeding a low or high confidence score threshold, respectively. Occupancy estimates, including habitat associations, were similar regardless of method. Precision (proportion of true positives to all detections) was >0.70 for 9 of 13 species, and a low of 0.29. However, processing of longer recordings was needed to rival manually annotated data. We conclude that BirdNET is suitable for annotating multispecies recordings for occupancy modeling when extended recording durations are used. Together, ARUs and BirdNET may benefit monitoring and, ultimately, conservation of bird populations by greatly increasing monitoring opportunities.

Percussion test: description and diagnostic accuracy of a new manual test for bone marrow edema of the knee - RAW DATASET

Background

Prompt diagnosis of bone marrow lesion (BML) is difficult but critical for correct treatment. Magnetic resonance imaging is the gold standard, although expensive and time consuming. Simple and reliable clinical test for BML detection is lacking. Aim of the study is to describe a new manual clinical test called Percussion Test (PT) and to statistically determine its diagnostic accuracy in BML, compared to MRI imaging.

Methods

After evaluation of the inclusion and exclusion criteria, 218 consecutive patients with unilateral knee pain and age comprised between 18 and 80 years old were enrolled in our observational prospective study. Informed consent was obtained for each patient. After medical history collection, PT was performed by a single operator as described. MRI was performed in the affected knee to detect the presence of BML. Coherence in PT and MRI assessment was evaluated in each quadrant of the knee via contingency tables, as sensitivity, specificity, NPV, PPV and diagnostic accuracy were calculated.

Results

No correlation with a positive PT was demonstrated for the covariables gender (p = 0.156), age (p = 0.272) and BMI (p = 0.639).

PT showed a sensitivity ranging from 60.6 (40.6–80.6) to 79.5 (63.0–96.0) and a specificity ranging from 85.7 (80.0–91.5) to 96.0 (93.1–98.9) depending on knee quadrant. Diagnostic accuracy ranged from 81.6 (75.9–86.6) to 89.4 (84.6–93.2), and p-value was < 0.00001 in a chi-squared analysis for all quadrants.

Conclusions

PT showed sensitivity and specificity values that are comparable with other clinical tests routinely adopted in clinical practice. In the absence of other reliable clinical test, PT has the potential to become a useful bedside tool in the diagnosis and management of BMLs.
