Data from: Temperature-dependent gene regulatory divergence underlies local adaptation with gene flow in the Atlantic silverside
<p>Gene regulatory divergence is thought to play an important role in adaptation, yet its extent and underlying mechanisms remain largely elusive for local adaptation with gene flow. Local adaptation is widespread in marine species despite generally high connectivity and is often associated with tightly linked genomic architectures, such as chromosomal inversions. To investigate gene regulatory evolution under gene flow and the role of inversions associated with local adaptation to a steep thermal gradient, we generated RNA-seq data from Atlantic silversides (<em>Menidia menidia</em>) from two locally adapted populations and their F1 hybrids, reared under two temperatures. We found substantial divergence in gene expression and thermal plasticity between populations, with up to 31% of genes being differentially expressed. Reduced thermal plasticity, temperature-dependent gene misexpression and the disruption of co-expression networks in hybrids point towards a role of regulatory incompatibilities in local adaptation, particularly under colder temperatures. Chromosomal inversions show an accumulation of regulatory incompatibilities but are not consistently enriched for differentially expressed genes. Together, these results suggest that gene regulation can diverge substantially among populations despite gene flow, partly due to the accumulation of temperature-dependent regulatory incompatibilities within inversions.</p>
Data from: Genetic analysis of red deer (Cervus elaphus) administrative management units in a human-dominated landscape - patterns of genetic diversity, population structure and gene flow
<p><span><span>Red deer (</span><span><em>Cervus elaphus</em></span><span>) throughout central Europe are</span> impacted by different anthropogenic activities including habitat fragmentation, selective hunting, and translocations<span>. This has substantial influences on genetic diversity and the long-term conservation of local populations of this species. Here we use genetic samples from 480 red deer individuals to assess the genetic diversity and differentiation of the 12 administrative management units located in Schleswig Holstein, the northernmost federal state in Germany. </span></span><span><span>We applied multiple analytical approaches and show that the history of local populations (i.e., translocations, culling of individuals outside of designated red deer zones, and anthropogenic infrastructures) has led to comparably low levels of genetic diversity. The mean expected heterozygosity was below 0.6 and we observed on average 4.2 alleles across 12 microsatellite loci. Effective population sizes below the recommended level of 50 were estimated for multiple local populations. </span></span><span><span>Our estimates of genetic structure and gene flow show that red deer in northern Germany are best described as a complex network of asymmetrically connected subpopulations, with high genetic exchange among some local populations and reduced connectivity of others. Genetic diversity was also correlated with population densities of neighboring management units. </span></span></p> <p><span><span>Based on these findings, we suggest that connectivity among existing management units needs to be considered in the practical management of the species, which means that some administrative management units should be managed together, while the effective isolation of other units needs to be mitigated.</span></span></p>

The product maps of the geodatabase represent sediment mobility and connectivity maps of Apulia region, implemented also in a WebGIS platform.</span></p>

<p>This data source contains scripts and data associated with the JGR Earth Surface publication <strong>“Identification of debris-flow channels using high-resolution topographic data: A case study in the Quebrada del Toro, NW Argentina”</strong> by A. Mueting, B. Bookhagen, and M. R. Strecker. The Digital Elevation Model (DEM) of the lower part of the Quebrada del Toro and Río Capilla catchment in the NW Argentinian Andes was generated from SPOT-7 tri-stereo images using Ames Stereo Pipeline. The final dataset has a spatial resolution of 3 m. A full description of the DEM generation process and accuracy assessment can be found in the associated paper. The scripts are also available at https://github.com/UP-RS-ESP/DEM_ConnectedComponents.</p>

Epigenetic induction may speed up or slow down speciation with gene flow: code and data
<p>Speciation is less likely to occur when there is gene flow between nascent species. Natural selection can oppose gene flow and promote speciation if there is variation in ecological conditions among the nascent species' locations. Previous theory on ecological speciation with gene flow has focused primarily on the role of genetic variation in ecological traits, largely neglecting the role of non-genetic inheritance or transgenerational plasticity. <span>Here we present the simulation code and data from</span> models incorporating both genetic and epigenetic inheritance, the latter representing a form of non-genetic inheritance. We investigate the rate of speciation for a population that inhabits two patches, connected by migration, and find that adaptively-biased epigenetic induction can speed up or slow down speciation, depending on the form of the map from genotype and epigenotype to phenotype. While adaptively-relevant epigenetic variation can speed up speciation by reducing the fitness of migrants and hybrids, it can also slow down speciation. This latter effect occurs when the epialleles are able to achieve adaptation faster than the genetic alleles, thereby weakening selection on the latter.</p>

Data from: Maintenance of local adaptation despite gene flow in a coastal songbird
<p class="MsoNormal">Adaptation to local environments is common in widespread species and the basis of ecological speciation. The song sparrow (<em>Melospiza melodia</em>) is a widespread, polytypic passerine that occurs in shrubland habitats throughout North America. We examined the population structure of two parapatric subspecies that inhabit different environments: the Atlantic song sparrow (<em>M. m. atlantica</em>), a coastal specialist; and the eastern song sparrow (<em>M. m. melodia</em>), a shrubland generalist. These populations lacked clear mitochondrial population structure, yet coastal birds formed a distinct nuclear genetic cluster. We found weak overall genomic differentiation between these subspecies, suggesting either recent divergence, extensive gene flow, or a combination thereof. There was a steep genetic cline at the transition to coastal habitats, consistent with isolation by environment (IBE), not isolation by distance (IBD). A phenotype under divergent selection, bill size, varied with the amount of coastal ancestry in transitional areas, but larger bill size was maintained in coastal habitats regardless of ancestry, further supporting a role for selection in the maintenance of these subspecies. Demographic modeling suggested a divergence history of limited gene flow followed by secondary contact, which has emerged as a common theme in adaptive divergence across taxa.</p>

Dataset - Generalization of deep recurrent optical flow estimation for particle-image velocimetry data
<p>This is the official test datasets of "Generalization of deep recurrent optical flow estimation for particle-image velocimetry data" published in Measurement Science and Technology. Particle-Image Velocimetry (PIV) is one of the key techniques in modern experimental fluid mechanics to determine the velocity components of flow fields in a wide range of complex engineering problems. Current PIV processing tools are mainly handcrafted models based on cross-correlations computed across interrogation windows. Although widely used, these existing tools have a number of well-known shortcomings, including limited spatial output resolution and peak-locking biases. Recently, new approaches for PIV processing leveraging a novel neural network architecture for optical flow estimation called Recurrent All-Pairs Field Transforms (RAFT) have been developed. These have matched or exceeded the performance of classical, handcrafted models. While the RAFT-PIV method is a promising approach, it is important for the broader fluids community to more completely understand its empirical behavior and performance. To this end, in this study, we thoroughly investigate the performance of RAFT-PIV under varying image and lighting conditions. IWe consider applications spanning synthetic and experimental data, with a breadth and depth going far beyond currently available empirical results. The results for the wide variation of experiments included in this dataset shed new light on the capabilities of deep learning for PIV processing. This dataset is given as binary TFRECORD format.</p>

Data from: Forest connectivity boosts pollen flow among populations of the oil-producing Nierembergia linariifolia
<p>Context</p> <p>The process of forest fragmentation determines landscapes with isolated forest patches immersed in a distinct matrix. This process may hinder pollinator movement throughout the landscape, which may negatively impact on pollen flow among native plant populations.</p> <p>Objectives</p> <p>We evaluated the effect of the loss of forest connectivity on pollen dispersal by specialized native bees in the oil-producing and self-incompatible <em>Nierembergia linariifolia</em>.</p> <p>Methods</p> <p>We estimated pollen flow between plants of <em>N. linariifolia</em> at an agroecosystem with remnant forest of central Argentina. Six plant populations (source populations) were treated with fluorescent dyes as pollen analogues, and stigmata of recipient plants were collected to seek for dye particles. Dye deposition rate was assessed for plants that were connected through remnant forest to a source population or unconnected by a crop matrix, and at increasing distances to a source population.</p> <p>Results</p> <p>Deposition rate per plant was higher in connected than in unconnected plants, and decreased with increasing distances to a source population in an exponential fashion. Most of the dispersal events between connected plants occurred at the vicinity of a source population. Long dispersal events (up to 1259 m) were recorded between plants located at neighbouring forest patches separated by an agricultural matrix.</p> <p>Conclusions</p> <p>Landscape connectivity through forest remnants is key to enhance pollen flow between self-incompatible plants such as <em>N. linariifolia</em>. Besides, the evidence of pollen dispersal through the agricultural matrix pinpoints the essential role of native pollinators in maintaining pollen flow among unconnected plant populations in fragmented landscapes.</p>
