Data from: In vivo human whole-brain Connectom diffusion MRI dataset at 760 µm isotropic resolution (PART I)
<p>This whole-brain in vivo diffusion MRI dataset was acquired at 760 µm isotropic resolution and sampled at 1260 q-space points across 9 two-hour sessions on a single healthy subject. It was acquired using state-of-the-art acquisition hardware and advanced reconstruction to achieve high SNR at such resolution, including a high-gradient-strength Connectom scanner, a custom-built 64-channel phased-array coil, a personalized motion-robust head stabilizer, a recently developed SNR-efficient dMRI acquisition, and parallel imaging reconstruction with advanced ghost reduction algorithms. With its unprecedented high resolution, SNR and image quality, it could help explore the fine-scale structures of in vivo human brain, and further advance the understanding of human brain connectivity. This dataset can also be used as a test bed for further technical development of new modeling, sub-sampling strategies, denoising and processing algorithms for in vivo high resolution dMRI. Whole brain anatomical T1-weighted and T2-weighted images at submillimeter scale, field maps and the code for preprocessing pipeline are also made available in the repository.</p>
Single Cell Phenotypic Profiling to Identify a Set of Immune Cell Protein Biomarkers for Relapsed and Refractory Diffuse Large B Cell Lymphoma: A Single-Center Study
<p>Diffuse large B-cell lymphoma (DLBCL) is the most common invasive type of non-Hodgkin lymphoma. Cell-of-origin (COO) classification is related to patients’ prognoses. Primary drug resistance in treatment for DLBCL has been observed. The specific serum biomarkers in these patients who suffer from relapsed and refractory (R/R)-DLBCL remains unclear. In the current study, using single-cell RNA sequencing (scRNA-seq) and mass cytometry (CyTOF), we determined and verified immune cell biomarkers at the mRNA and protein levels in single-cell resolution from 18 diagnostic peripheral blood mononuclear cell (PBMC) specimens collected from patients with R/R DLBCL. As controls, five PBMC specimens from healthy volunteers were obtained. We identified a panel of 35 surface marker genes for the features of R/R DLBCL unique cell cluster by scRNA-seq of eight R/R DLBCL patient samples and validated its efficiency in an external cohort consisting of 10 R/R DLBCL patients by CyTOF. The cell clustering and dimension reduction were compared among R/R DLBCL samples in CyTOF Space with COO as well as the C-MYC expression designation. Immune cells from each patient occupied unique regions in the 32-dimensional phenotypic space with no apparent clustering of samples into discrete subtypes. Significant heterogeneity observed in subgroups was mainly attributed to individual differences among samples and not to expression differences in a single, homogeneous immune cell subpopulation. The marker panel showed reliability in labeling R/R DLBCL without any influence from COO stratification and C-MYC expression designation. Furthermore, we compared all the markers between R/R DLBCL and normal samples. A total of 12 biomarkers were significantly overexpressed in R/R DLBCL relative to the normal samples. Therefore, we further optimized the diagnostic biomarker panel of R/R DLBCL comprising CD82, CD55, CD36, CD63, CD59, IKZF1, CD69, CD163, CD14, CD226, CD84, and CD31. In summary, we developed a novel set of biomarkers for the diagnoses of patients with R/R DLBCL. Detections procedures at single-cell resolution provide precise biomarkers which may substantially overcome intertumoral and intratumoral heterogeneity among primary samples. The findings confirmed that each case was unique and may comprise multiple, genetically distinct subclones.</p> <p>Here we uploaded the dataset of CyTOF for external validation. Homogenized anisotropic thermal conductivity on microstructure of binary composite with thermally imperfect diffuse interface
<p>This dataset contains supplementary data and utilities of the publication "A diffuse-interface model of anisotropic interface thermal conductivity and its application in thermal homogenization of composites" (<a href="https://doi.org/10.1016/j.scriptamat.2022.114537">Yang, 2022</a>).</p> <p>We performed thermal homogenization on microstructures with three types of inclusion geometries, in which ones with oval-shaped and fiber-shaped inclusions were read from characterized/generated digital microstructures, and ones with irregular-shaped inclusions were imported from the phase-field additive manufacturing simulations <a href="https://doi.org/10.1002/gamm.202100017">(Zhou, 2021)</a>. Si-Hf-N was chosen as the composite material system with β-Si3N4 as the sole matrix phase and HfN as the sole inclusion phase. Direct homogenization method with the linear temperature BCs (see Supplementary Note 3 of the publication) was adopted.</p> <p>This dataset documents homogenized anisotropic thermal conductivity of corresponding microstructure as a tensor with normalized interface thermal resistance varying from 10-8 to 1012. Voxelized digital microstructures and utilities for visualizing the overall thermal anisotropy are also attached.</p> <table> <tbody> <tr> <td>Properties</td> <td>Value</td> <td>Dimension</td> <td>Description</td> </tr> <tr> <td><span class="math-tex">\(k_\mathrm{(i)}\)</span></td> <td>90</td> <td><span class="math-tex">\(\mathrm{W~m^{-1}~K^{-1}}\)</span></td> <td>Thermal conductivity of HfN inclusion (<a href="https://10.1016/j.mtphys.2020.100256">Li, 2020</a>)</td> </tr> <tr> <td><span class="math-tex">\(k_\mathrm{(m)}\)</span></td> <td>180</td> <td><span class="math-tex">\(\mathrm{W~m^{-1}~K^{-1}}\)</span></td> <td>Thermal conductivity of β-Si3N4 matrix (<a href="https://10.1016/s0955-2219(98)00258-1">Li, 1999</a>)</td> </tr> <tr> <td><span class="math-tex">\(\ell\)</span></td> <td>5</td> <td><span class="math-tex">\(\mathrm{nm}\)</span></td> <td>Diffuse interface width</td> </tr> <tr> <td><span class="math-tex">\((X,Y,Z)\)</span></td> <td>(500,500,500)</td> <td><span class="math-tex">\(\mathrm{nm}\)</span></td> <td>Simulation domain size</td> </tr> </tbody> </table> <p><strong>Notice:</strong> The digital microstructure has been voxelized, which can be loaded by default as a 200x200x200 numpy array (see utilities.ipynb). In order to perform the homogenization, interface smoothening is required, i.e., to generate diffuse interfaces. In this work, we smoothened the interface by operating transient Allen-Cahn calculation with finite timesteps. See Supplementary Note 4 of the publication for more information.</p>
