Linked Data representation of COVID-19 data for Italy

<p>This repository includes a Linked Data representation of the&nbsp;<a href="https://github.com/pcm-dpc/COVID-19">covid19-ita dataset</a>&nbsp;provided by the Department of Civil Protection in Italy, following the&nbsp;<a href="https://www.w3.org/TR/vocab-data-cube/">RDF Data Cube Vocabulary</a>&nbsp;and the <a href="http://w3id.org/kpionto">KPIOnto</a> ontology.&nbsp;The dataset includes measurements of various indicators related to COVID19 spread at the province, regional, and country levels, on a daily basis from February 24th&nbsp;to November 20th, 2020.<br> The RDF format allows describing statistical multidimensional data as Linked Data on the Web. Data from: Non-linear effects of phenological shifts link inter-annual variation to species interactions

1. The vast majority of species interactions are seasonally structured and depend on species' relative phenologies. However, differences in the phenologies of species naturally vary across years and are altered by ongoing climate change around the world. 2. By combining experiments that shifted the relative hatching of two competing tadpole species across a productivity gradient with simulations of inter-annual variation in arrival times I tested how phenological variation across years can alter the strength and outcome of interspecific competition. 3. Shifting the relative timing of hatching (phenology) of a species fundamentally altered interspecific competition, and the effect of shifting the timing on competition was highly non-linear for most demographic rates. Furthemore, this relationship varied with productivity of the system. As a consequence, (i) shifts in relative timing of phenologies had small or large effects depending on the average natural timing of interactions, and (ii) changes in the inter-annual variation in onset of interaction alone can alter species interactions in simulations even when mean phenologies (timing) remain unchanged across years. 4. Traditionally, studies on phenologies focus on directional shifts in the mean of phenologies, but our results suggest that we also need to consider inter-annual variation in phenologies of interacting species to predict dynamics of natural communities and how they will be modified by climate change.

Data from: Dietary specialization is linked to reduced species durations in North American fossil canids

How traits influence species persistence is a fundamental question in ecology, evolution, and paleontology. We test the relationship between dietary traits and both species duration and locality coverage over 40 million years in North American canids, a clade with considerable ecomorphological disparity and a dense fossil record. Because ecomorphological generalization--broad resource use--may enable species to withstand disturbance, we predicted that canids of average size and mesocarnivory would exhibit longer durations and wider distributions than specialized larger or smaller species. Second, because locality coverage might reflect dispersal ability and/or survivability in a range of habitats, we predicted that high coverage would correspond with longer durations. We find a non-linear relationship between species duration and degree of carnivory: species at either end of the carnivory spectrum tend to have shorter durations than mesocarnivores. Locality coverage shows no relationship with size, diet, nor duration. To test whether generalization (medium size, mesocarnivory) corresponds to an adaptive optimum, we fit trait evolution models to previously generated canid phylogenies. Our analyses identify no single optimum in size or diet. Instead, the primary model of size evolution is a classic Cope's Rule increase over time, while dietary evolution does not conform to a single model.

Data from: Adaptive maternal investment in the wild? Links between maternal growth trajectory and offspring size, growth, and survival in contrasting environments

Life history theory predicts that investment per offspring should correlate negatively with the quality of environment offspring are anticipated to encounter; parents may use their own experience as juveniles to predict this environment and may modulate offspring traits such as growth capacity as well as initial size. We manipulated nutrient levels in the juvenile habitat of wild Atlantic salmon Salmo salar to investigate the hypothesis that the egg size maximizing juvenile growth and survival depends on environmental quality. We also tested whether offspring traits were related to parental growth trajectory. Mothers that grew fast when young produced more, smaller offspring than mothers that had grown slowly to reach the same size. Despite their size disadvantage, offspring of faster-growing mothers grew faster than those of slow-growing mothers in all environments, counter to the expectation that they would be competitively disadvantaged. However, they had lower relative survival in environments where the density of older predatory/competitor fish was relatively high. These links between maternal (but not paternal) growth trajectory and offspring survival rate were independent of egg size, underscoring that mothers may be adjusting egg traits other than size to suit the anticipated environment faced by their offspring.

Data from: Molecular signatures of host specificity linked to habitat specialization in Exaiptasia sea anemones.

Rising ocean temperatures associated with global climate change induce breakdown of the symbiosis between coelenterates and photosynthetic microalgae of the genus Symbiodinium. Association with more thermotolerant partners could contribute to resilience, but the genetic mechanisms controlling specificity of hosts for particular Symbiodinium types are poorly known. Here we characterize wild populations of a sea anemone laboratory model system for anthozoan symbiosis, from contrasting environments in Caribbean Panama. Patterns of anemone abundance and symbiont diversity were consistent with specialization of holobionts for particular habitats, with Exaiptasia pallida/S. minutum (ITS2 type B1) abundant on vertical substrate in thermally stable, shaded environments but E. brasiliensis/Symbiodinium sp. (ITS2 clade A) more common in shallow areas subject to high temperature and irradiance. Population genomic sequencing revealed a novel E. pallida population from the Bocas del Toro Archipelago that only harbors S. minutum. Loci most strongly associated with divergence of the Bocas-specific population were enriched in genes with putative roles in cnidarian symbiosis, including activators of the complement pathway of the innate immune system, thrombospondin-type-1 repeat domain proteins, and coordinators of endocytic recycling. Our findings underscore the importance of unmasking cryptic diversity in natural populations and the role of long-term evolutionary history in mediating interactions with Symbiodinium.

Data from: A framework for linking competitor ecological differences to coexistence

1. Not all ecological differences among competing species affect their ability to locally coexist. Rather, the differences that promote stable coexistence can be those which cause each species to experience stronger intraspecific than interspecific competition. Recent approaches have established how to detect the demographic signature of these competitive effects, but alone they cannot elucidate the ecological differences among species that yield these patterns. 2. Here, we present a unifying experimental and observational framework that identifies potential ecological differences among species shaping their responses to intra- and interspecific competition. We first describe a conceptual model establishing why the strength of intra- and interspecific competitive interactions should vary along environmental gradients related to species ecological differences. We then show how to apply the framework using Enallagma damselflies, a diverse group of predatory aquatic insects. 3. To determine how species responded to intra- and interspecific competition along environmental gradients, we experimentally manipulated the relative abundances of three species and replicated this across five lakes which varied in environmental conditions affecting larval damselfly per capita growth and mortality rates – key vital rates regulating their populations. 4. Results suggest Enallagma are ecologically differentiated in ways that in some communities can result in intraspecific competition exceeding interspecific competition. However, in many cases the opposite was true, or the effects of intra- and interspecific competition were equivalent via growth and mortality responses. Moreover, these effects tended to be weak and asymmetrical among competitors, which suggests that differential responses of larval growth and mortality to intra- and interspecific competition may not contribute strongly to the maintenance of Enallagma diversity. Different environmental factors appear to shape these demographic responses to competition, providing insight into the ecological mechanisms regulating damselfly assemblages. 5. This framework can be broadly applied to identify the ecological differences among species that may promote coexistence, advancing knowledge of the mechanisms underlying coexistence, and overcoming some limitations of purely phenomenological approaches.

Data from: Links between environment and stomatal size through evolutionary time in Proteaceae

<p>The size of plant stomata (adjustable pores that determine uptake of CO<sub>2</sub> and loss of water from leaves) is considered to be evolutionarily important.  This study uses fossils from the major southern hemisphere family Proteaceae to test whether stomatal cell size responded to Cenozoic climate change.  We measured the length and abundance of guard cells (the cells forming stomata), the area of epidermal pavement cells, stomatal index and maximum stomatal conductance from a comprehensive sample of fossil cuticles of Proteaceae, and extracted published estimates of past temperature and atmospheric CO<sub>2</sub>.  We developed a novel test based on stochastic modelling of trait evolution to test correlations among traits.  Guard cell length increased, and stomatal density decreased significantly with decreasing palaeotemperature.  However, contrary to expectations, stomata tended to be smaller and more densely packed at higher atmospheric CO<sub>2</sub>.  Thus, associations between stomatal traits and paleoclimate over the last 70 MY in Proteaceae suggest that stomatal size is significantly affected by environmental factors other than atmospheric CO<sub>2</sub>.  Guard cell length, pavement cell area, stomatal density, stomatal index covaried in ways consistent with coordinated development of leaf tissues.</p>

Data from: Will like replace like? linking thermal performance to ecological function across predator and herbivore populations

The inability of species to adapt to changing climate may cause ecological communities to disassemble and lose ecological functioning. However, theory suggests that communities may be resilient whenever populations within species exhibit variation in thermal plasticity or adaptation whereby thermally tolerant populations replace thermally sensitive ones. But will they maintain the functional roles of the populations being replaced? This study evaluated whether "like replaces like" functionally by measuring how four populations of a grasshopper herbivore and its co-occurring spider predator cope with environmental warming. The study occurred across a latitudinal gradient bounded by southerly, warmer Connecticut and northerly, cooler New Hampshire, USA. The study compared the survival rates, thermal performance, habitat usage, and food chain interactions of each grasshopper and spider population between its home field site (field of origin) and a Connecticut transplant site, and the native Connecticut population. Three grasshopper populations exhibited physiological plasticity by adjusting metabolic rates. The fourth population selected cooler habitat locations. Spider populations did not alter their metabolism, and instead selected cooler habitat locations thereby altering spatial overlap with their prey and food chain interactions. Grasshopper populations that coped physiologically consumed plants in different ratios than the fourth population and the Connecticut population. Hence "like may not replace like" whenever populations adapt physiologically to warming.

Data from: Diet reveals links between morphology and foraging in a cryptic temperate reef fish

Predators select prey so as to maximize energy and minimize manipulation time. In order to reduce prey detection and handling time, individuals must actively select their foraging space (microhabitat) and populations exhibit morphologies that are best suited for capturing locally available prey. We explored how variation in diet correlates with habitat type, and how these factors influence key morphological structures (mouth gape, eye diameter, fin length, fin area, and pectoral fin ratio) in a common microcarnivorous cryptic reef fish species, the triplefin Helcogrammoides cunninghami. In a mensurative experiment carried out at six kelp-dominated sites, we observed considerable differences in diet along 400 km of the Chilean coast coincident with variation in habitat availability and prey distributions. Triplefins preferred a single prey type (bivalves or barnacles) at northern sites, coincident with a low diversity of foraging habitats. In contrast, southern sites presented varied and heterogeneous habitats, where triplefin diets were more diverse and included amphipods, decapods, and cumaceans. Allometry-corrected results indicated that some morphological structures were consistently correlated with different prey items. Specifically, large mouth gape was associated with the capture of highly mobile prey such as decapods, while small mouth gape was more associated with cumaceans and copepods. In contrast, triplefins that capture sessile prey such as hydroids tend to have larger eyes. Therefore, morphological structures co-vary with habitat selection and prey usage in this species. Our study shows how an abundant generalist reef fish exhibits variable feeding morphologies in response to the distribution of potential habitats and prey throughout its range.

Data from: Sperm competitive advantage of a rare mitochondrial haplogroup linked to differential expression of mitochondrial oxidative phosphorylation genes

Maternal inheritance of mitochondria creates a sex-specific selective sieve through which mitochondrial mutations harmful to males but not females accumulate and contribute to sexual differences in longevity and disease susceptibility. Because eggs and sperm are under disruptive selection, sperm are predicted to be particularly vulnerable to the genetic load generated by maternal inheritance, yet evidence for mitochondrial involvement in male fertility is limited and controversial. Here, we exploit the coexistence of two divergent mitochondrial haplogroups (A and B2) in a Neotropical arachnid to investigate the role of mitochondria in sperm competition. DNA profiling demonstrated that B2-carrying males sired more than three times as many offspring in sperm competition experiments than A males, and this B2 competitive advantage cannot be explained by female mitochondrial haplogroup or male nuclear genetic background. RNA-Seq of testicular tissues implicates differential expression of mitochondrial oxidative phosphorylation (OXPHOS) genes in the B2 competitive advantage, including a 22-fold upregulation of <i>atp8</i> in B2 males. Previous comparative genomic analyses have revealed functionally significant amino acid substitutions in differentially expressed genes, indicating that the mitochondrial haplogroups differ not only in expression but also in DNA sequence and protein functioning. However, mitochondrial haplogroup had no effect on sperm number or sperm viability, and, when females were mated to a single male, neither male haplogroup, female haplogroup nor the interaction between male/female haplogroup significantly affected female reproductive success. Our findings therefore suggest that mitochondrial effects on male reproduction may often go undetected in noncompetitive contexts and may prove more important in nature than is currently appreciated.

Data from: Contrasting leaf trait responses of conifer and broadleaved seedlings to altered resource availability are linked to resource strategies

<p>(1) Understanding tree seedling responses to water, nutrient and light availability is crucial to precisely predict potential shifts in composition and structure of forest communities under future climatic conditions.</p> <p>(2) We exposed seedlings of widespread central European tree species with contrasting leaf habit, deciduous broadleaves (DB) and evergreen conifers (EC), to factorial combinations of manipulated precipitation (100% and 50% of ambient), shade (40% and 60% of full sunlight) and nutrient availability (low and high NPK), and measured specific leaf area, C/N ratio, soluble sugars, starch and non-structural carbohydrate concentration, and δ<sup>13</sup>C of the leaves.</p> <p>(3) We found contrasting effects of water and nutrient availability on foliar traits of the two species groups: EC exhibited higher tolerance to low resource availability but also less plasticity in foliar traits, which is congruent with a "slow" resource strategy. In contrast, foliage of DB reacted particularly to altered nutrient availability, corresponding to a "fast" resource strategy with high foliar plasticity and rapid adjustments to resource fluctuations, commonly adopted by species with high growth rates.</p> <p>(4) We conclude that DB will respond to environmental change with foliar acclimation, while EC will either tolerate, to some extent, or shift their distribution range in response to environmental change.</p>

Data for: A histone demethylase links the loss of plasticity to nongenetic inheritance and morphological change

<p class="MsoNormal"><span>Plasticity is a widespread feature of development, enabling phenotypic change based on the environment. Although the evolutionary loss of plasticity has been linked both theoretically and empirically to increased rates of phenotypic diversification, molecular insights into how this process might unfold are generally lacking. Here, we show that a regulator of nongenetic inheritance links evolutionary loss of plasticity in nature to changes in plasticity and morphology as selected in the laboratory. Across nematodes of Diplogastridae, which ancestrally had a polyphenism, or discrete plasticity, in their feeding morphology, we use molecular evolutionary analyses to screen for change associated with independent losses of plasticity. Having inferred a set of ancestrally polyphenism-biased genes from phylogenetically informed gene-knockouts and gene-expression comparisons, selection signatures associated with plasticity's loss identify the histone H3K4 di/monodemethylase gene <em>spr-5</em>/<em>LSD1</em>/<em>KDM1A</em>. Manipulations of this gene affect both sensitivity and variation in plastic morphologies, and artificial selection of manipulated lines drives multigenerational shifts in these phenotypes. Our findings thus give mechanistic insight into how traits are modified as they traverse the continuum of greater to lesser environmental sensitivity.</span></p>
