Plant species percent cover data: Soil Heterogeneity and Plant Diversity in an Oak Savanna
This experiment was established in field D in August of 1991. There are 30, 2m x 2m plots. These plots are in prairie openings in unmanipulated natural vegetation. They were placed in a haphazard manner, being about 20m apart within an opening. Each plot was divided into 16, 0.5m x 0.5m subplots. Percent cover estimates of vegetation are done in September for each of the sixteen subplots in each of the 30 plots.
Data Supporting GoodVibes: automated thermochemistry for heterogeneous computational chemistry data
<p>These files are provided in support of the use case in a recent manuscript showing the use of the Python package <a href="https://github.com/bobbypaton/GoodVibes">GoodVibes</a>.</p> <p>This data set contains Gaussian optimization and frequency calculations on 25 molecules, along with 25 corresponding ORCA single point energy calculations, a YAML file to dictate and format the reaction pathway, and example outputs of the tabulated thermochemistry and a PNG of the potential energy surface graph output.<br> To generate these output files, the command:</p> <pre><code class="language-bash">python -m goodvibes *.log --spc DLPNO --pes PhPy.yaml --graph PhPy.yaml -t 353.15 --imag --invertifreq -5 --media ethanol -c 1 </code></pre> <p>was run in the directory containing the calculation output (.log and .out) files.</p>
Data from: Demographic history and genomic diversity and divergence in blue tit populations across heterogeneous environments
<p>Understanding the genomic processes underlying local adaptation is a central aim of modern evolutionary biology. This task requires identifying footprints of local selection but also estimating spatio-temporal variation in population demography and variation in recombination rate and diversity along the genome. Here, we investigated these parameters in blue tit populations inhabiting deciduous <i>versus</i> evergreen forests and insular <i>versus</i> mainland areas, in the context of a previously described strong phenotypic differentiation. Neighboring population pairs of deciduous and evergreen habitats were weakly genetically differentiated (<i>F</i><sub>ST</sub> = 0.004 on average), nevertheless with a statistically significant effect of habitat type on the overall genetic structure. This low differentiation was consistent with the strong and long-lasting gene flow between populations, inferred by demographic modeling. In turn, insular and mainland populations were moderately differentiated (<i>F</i><sub>ST</sub> = 0.08 on average), in line with the inference of moderate ancestral migrations, followed by isolation since the end of the last glaciation. Effective population sizes were overall large, yet smaller on the island than on the mainland. Weak and non-parallel footprints of divergent selection between deciduous and evergreen populations were consistent with their high connectivity and the probable polygenic nature of local adaptation in these habitats. In turn, stronger footprints of divergent selection were identified between long isolated insular <i>versus</i> mainland birds, and were more often found in regions of low recombination as expected from theory. Lastly, we identified a genomic inversion on the mainland, spanning 2.8Mb. These results provide insights into the demographic history and genetic architecture of local adaptation in blue tit populations at multiple geographic scales.</p>

Data for: Synthesis and assessment of schwertmannite/few-layer graphene composite for the degradation of sulfamethazine in heterogeneous Fenton-like reaction
<p> Schwertmannite, an iron oxyhydrosulfate mineral, can catalyze Fenton-like reaction to degrade organic contaminants, but the reduction of Fe(III) to Fe(II) on the surface of schwertmannite is a limiting step for the Fenton-like process. In the present study, the schwertmannite/few-layer graphene composite (sch-FLG) was synthesized to promote the catalytic activity of schwertmannite in Fenton-like reaction. It was found that schwertmannite can be successfully carried by FLG in sch-FLG composite, mainly via the chemical bond of Fe-O-C on the surface of sch-FLG. The sch-FLG exhibited a much higher catalytic activity than schwertmannite or FLG for the degradation of SMT in the heterogeneous Fenton-like reaction, which resulted from that the few-layer graphene can pass electrons efficiently. The degradation efficiency of SMT was around 100% under the reaction conditions of H<sub>2</sub>O<sub>2</sub> 200-500 mg L<sup>-1</sup>, sch-FLG dosage 1-2 g L<sup>-1</sup>, temperature 28-38 °C, and initial solution pH 1-9. During the repeated uses of sch-FLG in Fenton-like reaction, it maintained a certain catalytic activity for the degradation of SMT and the mineral structure was not changed. In addition, SMT may be finally mineralized in Fenton-like reaction catalyzed by sch-FLG, and the possible degradation pathways were proposed. Therefore, the sch-FLG is an excellent catalyst for SMT degradation in heterogeneous Fenton-like reaction.</p>
Data from: Multiple scales of spatial heterogeneity control soil respiration responses to precipitation across a dryland rainfall gradient
<p><i>Aims –</i> Soil respiration (R<sub>s</sub>) is a major pathway for releasing fixed carbon back to the atmosphere. However, controls over R<sub>s</sub> are poorly understood in arid and hyper-arid systems where microbial activity is frequently constrained by moisture. We addressed key uncertainties in R<sub>s</sub>: 1) How do short-term rainfall pulses affect R<sub>s</sub> at sites that differ in long-term precipitation inputs?, 2) how do R<sub>s</sub> responses to short and long-term rainfall differ across soil surfaces?, and 3) how are R<sub>s</sub> responses affected by local-scale attributes?</p> <p><i>Methods – </i>We measured R<sub>s</sub> responses to rainfall pulses over a 48 h period. Working across a climate gradient, we compared R<sub>s </sub>responses on two contrasting soil surfaces which both had two vegetation/soil morphology patch types that differed in organic matter inputs and accumulation.</p> <p><i>Results – </i>Rates of R<sub>s </sub>were low, but highly responsive to rainfall pulses. Stimulation of R<sub>s </sub>by rainfall was generally greater in areas with higher annual rainfall. However, patterns for R<sub>s </sub>responses to rainfall differed greatly on the two soil surfaces and among patch types.</p> <p><i>Conclusions – </i>The strong role of patch type and soil surface in controlling R<sub>s</sub> points to the need to carefully consider small-scale spatial and temporal variation when interpreting dryland biogeochemical fluxes.</p>
Data from: ApoE is a correlate of phenotypic heterogeneity in Alzheimer's disease in a national cohort
Objective: To compare the proportion of APOEε4 genotype carriers in aphasic versus amnestic variants of Alzheimer's disease (AD). Method: The proportion of APOEε4 carriers was compared among 3 groups. 1) Forty-two patients with primary progressive aphasia (PPA) and AD pathology (PPA/AD) enrolled in the Northwestern Alzheimer Disease Center Clinical Core. 2) 1,418 patients with autopsy confirmed AD and amnestic dementia of the Alzheimer-type (DAT/AD); 3) 2,608 cognitively normal controls (NC). The latter two groups were compiled from the National Alzheimer Coordinating Center (NACC) database. Logistic regression models analyzed the relationship between groups and APOEε4 carrier status, adjusting for age of onset and sex as needed. Results: Using NC as the reference and adjusting for sex and age, the DAT/AD group was 3.97 times more likely to be APOEε4 carriers. Adjusting for sex and age at symptom onset, the DAT/AD group was 2.46 times as likely to be carriers compared to PPA/AD. There was no significant difference in the proportion of APOEε4 carriers for PPA/AD compared to NC. PPA subtypes included 24 logopenic, 10 agrammatic nonfluent, and eight either mixed (n=5) or too severe (n=3) to subtype. The proportion of carriers and non carriers was similar for logopenic and agrammatic subtypes, both having fewer carriers. Conclusion: The proportion of APOEε4 carriers was elevated in amnestic but not aphasic manifestations of AD. These results suggest that APOEε4 is an anatomically selective risk factor that preferentially increases the vulnerability to AD pathology of memory-related medial temporal areas rather that language-related neocortices.
Data from: Early-life conditions determine the between-individual heterogeneity in plasticity of calving date in reindeer
1. Phenotypic plasticity has become a key-concept to enhance our ability to understand the adaptive potential of species to track the pace of climate change by allowing a relatively rapid adjustment of life history traits. 2. Recently, population-level trends of an earlier timing of reproduction to climate change have been highlighted in many taxa but only few studies have explicitly taken into consideration between-individual heterogeneity in phenotypic plasticity. 3. Using a long-term data of a semi-domesticated reindeer (<i>Rangifer tarandus</i>) population, we demonstrated that females differed greatly in their mean calving date but only slightly in the magnitude of their plastic response to the amount of precipitation in April. We also showed that despite the absence of a population trend, females individually responded to the amount of precipitation in April by delaying their calving dates. 4. Females' calving date under average climatic conditions was best predicted by their birthdate, their physical condition in March-April-May before their first calving season and by their first calving date. The degree of their phenotypic plasticity was not dependent on any of the females' attributes early in life tested in this study. However, females who delayed their calving dates in response to a higher amount of precipitation in April slightly produced less calves over their reproductive life. 5. These findings confirmed that early life conditions of female reindeer can shape their phenotypic value during reproductive life, supporting the importance of maternal effects in shaping individuals' lifetime reproductive success. Whether females differed in the magnitude of their plastic response to climatic changes has received contrasted responses for various ungulate species. This calls for more research to enhance our understanding of the underlying mechanisms leading to the complexity of plastic responses among populations to cope with current climate change.
