Evaluation of two 4th generation point-of-care assays for the detection of Human Immunodeficiency Virus infection.

Background. Fourth generation assays detect simultaneously antibodies for HIV and the p24 antigen, identifying HIV infection earlier than previous generation tests. Previous studies have shown that the Alere Determine HIV-1/2 Combo has lower than anticipated performance in detecting antibodies for HIV and the p24 antigen. Furthermore, there are currently very few studies evaluating the performance of Standard Diagnostics BIOLINE HIV Ag/Ab Combo.

Objective: To evaluate the performance of the Alere Determine HIV-1/2 Combo and the Standard Diagnostics BIOLINE HIV Ag/Ab Combo in a panel of frozen serum samples.

Study Design: The testing panel included 133 previously frozen serum specimens from the UCLA Clinical Microbiology & Immunoserology laboratory. Reference testing included testing for HIV antibodies by a 3rd generation enzyme immunoassay followed by HIV RNA detection. Antibody negative and RNA positive sera were also tested by a laboratory 4th generation HIV Ab/Ag enzyme immunoassay.

Results: Reference testing yielded 97 positives for HIV infection and 36 negative samples. Sensitivity of the Alere test was 95% (88-98%), while the SD Bioline sensitivity was 91% (83-96%). Both assays showed 100% (90-100%) specificity. No indeterminate or invalid results were recorded. Among 13 samples with acute infection (HIV RNA positive, HIV antibody negative), 12 were found positive by the first assay and 8 by the second. The antigen component of the Alere assay detected 10 acute samples, while the SD Bioline assay detected only one.

Conclusions: Both rapid assays showed very good overall performance in detecting HIV infection in frozen serum samples, but further improvements are required to improve the performance in acute infection.

Single-point CLM simulations with hillslope hydrology at Niwot Ridge, CO

In this study, we ran ecosystem-scale Community Land Model (CLM) simulations with a novel hillslope hydrology configuration to represent topographically heterogeneous alpine tundra vegetation across a moisture gradient at Niwot Ridge, Colorado, USA. We used local observations to evaluate our simulations and investigated the role of topography and aspect in mediating patterns of snow, productivity, soil moisture and temperature, as well as the potential exposure to climate change across an alpine tundra hillslope. This dataset contains output files from single-point CLM simulations with the hillslope hydrology for the manuscript titled 'Topographic Heterogeneity and Aspect Moderate Exposure to Climate Change Across an Alpine Tundra Hillslope'. Local observations from Niwot Ridge, CO were used to force and evaluate these simulations to represent alpine tundra vegetation across a moisture gradient. Our control simulations were modified to represent a site at Niwot Ridge referred to as the 'Saddle', with an east and west facing knoll and a lowland area between them. Three columns represent distinct moist, wet, and dry meadow vegetation communities. We used the same model setup to run additional experiments on north- and south-facing slopes. Simulations were run using input data from 2008-2021 (historical) and then extended to year 2100 (future) using an anomaly forcing protocol.

TLS Z+F Imager 5010 point clouds of hybrid poplar trees from short-rotation crops after 5, 6, and 7 growing seasons

The point clouds are obtained from hybrid poplar crops installed in NE Romania, managed in short rotation (SRWCs) between 5, 6, and 7 growing seasons. The crops were planted every spring, outside the growing season, at a depth of 0.6 m in the ground with two clones: AF8 and Pannonia. Rods (2-meter-long cuttings) were used as planting material at a density of 1667 trees per ha (3 x 2 m). The scanning of the sample areas (3 x 10 trees for each variant, about 6 x 10 m) was outside the growing seasons.

The 3D model was obtained using the Z+F Imager 5010 (Zoller and Fröhlich, Wangen, Germany), phase-shift type, providing a distance estimation accuracy of ±1 mm at 25 m and a nominal range of 187 m, and the tree individualization was done in CloudCompare v.2.12 (public license). A total of six station points and eight fixed targets or remarks (200 mm spheres) for co-registration were adopted for scanning. Trees included in the survey (without leaves) were marked with a ring of adhesive tape (black with yellow, 50 mm wide) at 1.4 m height on the tree spindle to adjust the results for calibration. Individually segmented trees can be sent on request, the database has a limit of 100 files. They can be converted into different formats via the CloudCompare application.

File code: clone type _ number of growing seasons _ plot number

Macroseismic intensity data points for shallow 20th century earthquakes in the Hainaut coal area and the 1983 Liège earthquake (Belgium)

This dataset contains macroseismic data points and source parameters for 28 shallow 20th-century earthquakes in the Hainaut area, as well as for the 1983-11-08 Liège earthquake, all in Belgium. For each earthquake, there is 1 CSV-file containing minimum and maximum evaluated macroseismic intensity, latitude, longitude, commune name, epicentral distance and azimuth. The source parameters (origin time, epicentral coordinates, hypocentral depth, magnitude, maximum intensity, macroseismic radius and number of observations) are listed in a XLSX file. The ID_EARTH column in this file corresponds to the first part of the CSV filenames.
The most significant difference with respect to the original dataset is an update of the coordinates of several Belgian localities that are used to locate the IDPs, resulting mainly in insignificant changes (<1 km difference for 96% of the IDPs used here), but a few outliers up to a difference of 22 km occur as well. This can result in significantly higher or lower epicentral distances for a few IDPs. Other adjustments to the data include the addition of intensity 1 values (not felt) and the removal, addition or modification of some IDPs (>20 IDPs in total). For the 1983 Liège earthquake (ID_EARTH=651), more significant changes were made to the IDP dataset as part of a major update of the ROB traditional macroseismic database, such as the addition of 297 new IDPs (~90% not felt), the modification of intensity values of 19 IDPs and the removal of 3 IDPs that were previously assigned to the wrong municipality.

European Ivies (Hedera L., Araliaceae) Point Occurrence Database with Taxonomic Certainty

We present two databases and six spatial layers recording biodiversity information of the six species of ivies (Hedera L., Araliaceae) native to W Europe (Hedera azorica, H. canariensis, H. helix, H. hiberncia, H. iberica, H. maderensis). Each database covers the entire native distribution of each species. Therefore, the databases document the distribution and occurrence of all the European Hedera taxa except for H. pastuchovii subsp. cypria which is a restricted endemic of the south-west of the island of Cyprus.

The first database (TaxRev) includes taxonomic, geographic and habitat information from the morphological revision of 2,276 individuals from 1,280 populations. 866 of the records also included point-occurrence data. This database represents the entire native distribution and the morphological variation of each species.

The second database (MixOcc) includes the spatial-point occurrence of the six species across their entire native distribution ranges. This database was compiled with the 880 records from the TaxRev database (records with high taxonomic certainty, as they all were examined by the taxonomist of the genus) plus 2,372 records from curated online databases selected from the European regions with low expected taxonomic uncertainty (C and E Europe and the Macaronesian Islands). As a result the database have high taxonomic quality (certainty and coverage) and good geographical coverage for Europe at a large-scale except for France and Ireland.

The uploaded files related to the TaxRev database are as follows:

Hedera_TaxRevDatabase_Field description: a cvs file with the description of the 71 variables included in the database

Hedera_TaxRevDatabase_Records: a cvs file with the database (71 variables, 1,280 records)

The uploaded files related to the MixOcc database are as follows:

Hedera_MixOccDatabase_Field description: a cvs file with the description of the 11 variables included in the database

Hedera_MixDatabase_Records: a cvs file with the database (11 variables, 3,252 records)

Finally, we also upload 20 layers including the point-occurrence maps obtained from the MixOcc database. Six species maps (one per species), five additional maps of H. canariensis (one per island), eight additional maps of H. azorica (one per island) and a combined map including the six species. Amazona obscured occurrences, background points, and environmental data

Aim: Introduced species offer insight on whether and how organisms can shift their ecological niches during translocation. The genus Amazona offers a clear test case, where sister species Red-crowned (A. viridigenalis) and Lilac-crowned Parrots (A. finschi) have established breeding populations in southern California following introduction via the pet trade from Mexico where they do not coexist. After establishment in the 1980s, introduced population sizes have increased, with mixed species flocks found throughout urban Los Angeles. Here, we investigate the differences between the environmental conditions of the native and introduced ranges of these now co-occurring species.

Location: Southern California and Mexico.

Methods: Using environmental data on climate and habitat from their native and introduced ranges, we tested whether Red-crowned and Lilac-crowned Parrots have divergent realized niches between their native ranges, and whether each species has significantly shifted its realized niche to inhabit urban southern California. We also analyzed data from Texas and Florida introductions of Red-crowned Parrots for comparative analysis.

Results: There are significant differences in the native-range niches of both parrot species, but a convergence into a novel, shared environmental niche into urban southern California, characterized by colder temperatures, less tree cover, and lower rainfall. Texas and Florida Red-crowned Parrots also show evidence for niche shifts with varying levels of niche conservatism through the establishment of somewhat different realized niches.

Main Conclusions: Despite significant niche shifts, introduced parrots are thriving, suggesting a broad fundamental niche and an ability to exploit urban resources. Unique niche shifts in different U.S. introductions indicate that Amazona parrots can adapt to diverse environmental conditions, with cities offering a resource niche and the timing of introduction playing a crucial role. Cities can potentially serve as refugia for threatened parrot species, but the risk of hybridization between species emphasizes the need for ongoing monitoring and genetic investigations.

Evaluation of point-of-use treatments and biochar to reduce 1,2,3-trichloropropane (TCP) contamination in drinking water

From the 1940s to the 1980s, 1,2,3-trichloropropane (TCP) was widely present as an impurity in soil fumigants to eliminate plant parasitic nematodes. TCP also saw wide usage as a degreaser and solvent in industrial processes. In rural agricultural regions with a history of fumigant use, TCP is a common pollutant in groundwater. As a potent suspected carcinogen (California MCL 5 ng/L), TCP poses a risk to communities reliant on domestic wells. Lacking the populations needed for more centralized water treatment facilities, these communities often use point-of-use (POU) treatment technologies or buy bottled water. In this study, we tested commercially available water pitchers equipped with carbon filters for point-of-use TCP treatment efficacy. As a less costly carbon alternative, we also tested low-cost, locally sourced biochar made from almond shells. Biochar could serve as a sustainable alternative to the current coconut and coal-based carbon feedstocks. Pitcher point-of-use filters removed at or above 98% of TCP in tap water derived from untreated groundwater during their lifetime of use. In our batch studies, almond biochar did absorb TCP at a lower efficiency than commercially available granulated carbon. Ultimately, the study's findings could assist affected communities and households in identifying efficient and cost-effective treatment technologies at the domestic well and household levels.
