Data set Interoceptive Accuracy Scores from the Heartbeat Counting Task

<p>Interoception, the capacity to perceive internal bodily states, is thought to influence cognitive, affective and interpersonal functioning. It is frequently assessed using the heartbeat counting task, introduced recently in interoceptive research. In this task participants are requested to count their heartbeats without relying on external cues. Interoceptive Accuracy (i.e., IAcc) scores are then computed based on absolute comparisons between actual and reported heartbeats. We uploaded here a large data set that includes the reported and actual number of heartbeats of N = 572 participants who performed the heartbeat counting task for three time intervals of 25s, 35s, and 45s.&nbsp;</p>

Phenotype-Informed Noncoding Element Scoring

<p>Functional characterization of the noncoding genome is essential for the biological understanding of gene regulation and disease. Here, we introduce the computational framework PINES (Phenotype-Informed Noncoding Element Scoring) which predicts the functional impact of noncoding variants by integrating epigenetic annotations in a phenotype-dependent manner. A unique feature of PINES is that analyses may be customized towards genomic annotations from cell types of the highest relevance given the phenotype of interest. We illustrate that PINES identifies functional noncoding variation more accurately than methods that do not use phenotype-weighted knowledge, while at the same time being flexible and easy to use via a dedicated web portal.</p>

Variable prediction accuracy of polygenic scores within an ancestry group

<p class="formanuscript">Fields as diverse as human genetics and sociology are increasingly using polygenic scores based on genome-wide association studies (GWAS) for phenotypic prediction. However, recent work has shown that polygenic scores have limited portability across groups of different genetic ancestries, restricting the contexts in which they can be used reliably and potentially creating serious inequities in future clinical applications. Using the UK Biobank data, we demonstrate that even within a single ancestry group (i.e., when there are negligible differences in linkage disequilibrium or in causal alleles frequencies), the prediction accuracy of polygenic scores can depend on characteristics such as the socio-economic status, age or sex of the individuals in which the GWAS and the prediction were conducted, as well as on the GWAS design. Our findings highlight both the complexities of interpreting polygenic scores and underappreciated obstacles to their broad use.</p>

Delphi method scoring for consensus statement for occupational heat safety

<p>The purpose of this consensus document was to develop feasible, evidence-based occupational heat safety recommendations to protect U.S workers that experience heat stress. Heat safety recommendations were created to protect worker health and to avoid productivity losses associated with occupational heat stress. Recommendations were tailored to be utilized by safety managers, industrial hygienists, and the employers who bear responsibility for implementing heat safety plans. An interdisciplinary roundtable comprised of 51 experts was assembled to create a narrative review summarizing current data and gaps in knowledge within eight heat safety topics: (1) heat hygiene, (2) hydration, (3) heat acclimatization, (4) environmental monitoring, (5) physiological monitoring, (6) body cooling, (7) textiles and personal protective gear, and (8) emergency action plan implementation. The consensus-based recommendations for each topic were created using the Delphi method and evaluated based on scientific evidence, feasibility and clarity. The current document presents 40 occupational heat safety recommendations across all eight topics. Establishing these recommendations will help organizations and employers create effective heat safety plans for their workplace, address factors that limit the implementation of heat safety best-practices and protect worker health and productivity.</p>

Functional near-infrared spectroscopy visually evoked measurements and Autism Questionnaire score in adults and children

<p><strong>Functional near-infrared spectroscopy (fNIRS) visually-evoked data collected from healthy adults&nbsp;and children. List of known SNP positions (based on SNP chip data) for base quality score recalibration of alignments for whole-genome resequencing and whole-genome bisulfite sequencing data from great tits (Parus major)

<p>The profiling of epigenetic marks like DNA methylation has become a central aspect of studies in evolution and ecology. Bisulfite sequencing is commonly used for assessing genome-wide DNA methylation at single nucleotide resolution but these data can also provide information on genetic variants like single nucleotide polymorphisms (SNPs). However, bisulfite conversion causes unmethylated cytosines to appear as thymines, complicating the alignment and subsequent SNP calling. Several tools have been developed to overcome this challenge, but there is no independent evaluation of such tools for non-model species, which often lack genomic references. Here, we used whole-genome bisulfite sequencing (WGBS) data from four female great tits (<i>Parus major</i>) to evaluate the performance of seven tools for SNP calling from bisulfite sequencing data. We used SNPs from whole-genome resequencing data of the same samples as baseline SNPs to assess common performance metrics like sensitivity, precision, and the number of true positive, false positive, and false negative SNPs for the full range of variant and genotype quality values. We found clear differences between the tools in either optimizing precision (Bis-SNP), sensitivity (biscuit), or a compromise between both (all other tools). Overall, the choice of SNP caller strongly depends on which performance parameter should be maximized and whether ascertainment bias should be minimized to optimize downstream analysis, highlighting the need for studies that assess such differences.</p>

Cross-sectional and prospective data on Framingham risk score, allostatic load, and ankle brachial index among Puerto Rican adults from the Boston Puerto Rican Health Study

<p><strong>Background</strong><br> Puerto Ricans have higher odds of peripheral artery disease (PAD) compared with Mexican Americans. Limited studies have examined relationships between clinical risk assessment scores with PAD assessments.</p> <p><strong>Methods</strong><br> Using 2004-2015 data from the Boston Puerto Rican Health Study (BPRHS) (n = 370-583), cross-sectional, 5-y change and patterns of change in Framingham Risk Score (FRS) and allostatic load (AL) with ankle brachial index (ABI) at 5-y follow-up was assessed among Puerto Rican adults (45-75 y). Analysis were conducted in 2020. FRS and AL were calculated at baseline, 2-y and 5-y follow-up. Multivariable linear regression models examined cross-sectional and 5-y changes in FRS and AL with ABI at 5-y. Latent growth mixture modeling identified trajectories of FRS and AL over 5-y, and multivariable linear regression models were used to test associations between trajectory groups at 5-y.</p> <p><strong>Results</strong><br> Greater FRS at 5-y and increases in FRS from baseline were associated with lower ABI at 5-y (β = -0.149, p = 0.010; β = -0.171, p = 0.038, respectively). AL was not associated with ABI in cross-sectional or change analyses. Participants in low-ascending (vs. no change) FRS trajectory, and participants in moderate-ascending (vs. low-ascending) AL trajectory, had lower 5-y ABI (β = -0.025, p = 0.044; β = -0.016, p = 0.023, respectively).</p> <p><strong>Conclusions</strong><br> FRS was a better overall predictor of ABI, compared with AL. FRS may be a clinically feasible measure of PAD risk in Puerto Ricans, an understudied population. Additional research examining relationships between FRS and AL and development of PAD is warranted.</p>

Data for: Advances and critical assessment of machine learning techniques for prediction of docking scores

<p class="MsoNormal"><span>Semi-flexible docking was performed using AutoDock Vina 1.2.2 software on the SARS-CoV-2 main protease M<sup>pro</sup> (PDB ID: 6WQF). <br></span></p> <p class="MsoNormal"><span>Two data sets are provided in the xyz format containing the AutoDock Vina docking scores. These files were used as input and/or reference in the machine learning models using TensorFlow, XGBoost, and SchNetPack to study their docking scores prediction capability. The first data set originally contained 60,411 in-vivo labeled compounds selected for the training of ML models. The second data set,denoted as in-vitro-only, originally contained 175,696 compounds active or assumed to be active at 10 μM or less in a direct binding assay. These sets were downloaded on the 10th of December 2021 from the ZINC15 database. Four compounds in the in-vivo set and 12 in the in-vitro-only set were left out of consideration due to presence of Si atoms. Compounds with no charges assigned in mol2 files were excluded as well (523 compounds in the in-vivo and 1,666 in the in-vitro-only set). Gasteiger charges were reassigned to the remaining compounds using OpenBabel. In addition, four in-vitro-only compounds with docking scores greater than 1 kcal/mol have been rejected.</span></p> <p class="MsoNormal"><span>The provided in-vivo and the in-vitro-only sets contain 59,884 (in-vivo.xyz) and 174,014 (in-vitro-only.xyz) compounds, respectively. Compounds in both sets contain the following elements: H, C, N, O, F, P, S, Cl, Br, and I. The in-vivo compound set was used as the primary data set for the training of the ML models in the referencing study. <br></span></p> <p class="MsoNormal"><span>The file in-vivo-splits-data.csv contains the exact composition of all (random) 80-5-15 train-validation-test splits used in the study, labeled I, II, III, IV, and V. Eight additional random subsets in each of the in-vivo 80-5-15 splits were created to monitor the training process convergence. These subsets were constructed in such a manner, that each subset contains all compounds from the previous subset (starting with the 10-5-15 subset) and was enlarged by one eighth of the entire (80-5-15) train set of a given split. These subsets are further referred to as in_vivo_10_(I, II, ..., V), in_vivo_20_(I, II, ..., V),..., in_vivo_80_(I, II, ... V). </span></p>
