Development of a multivariable risk model integrating urinary peptide metabolites and Extracellular Vesicle RNA data to detect significant prostate cancer

<p>The aim of this study was to investigate whether the robust integration of expression data from urinary extracellular vesicle RNA (EV-RNA) with urine proteomic metabolites can accurately predict PCa biopsy outcome. Urine samples were analyzed&nbsp;by mass spectrometry and NanoString gene-expression analysis. As a result, four classifiers were generated: &lsquo;MassSpec&rsquo; (CE-MS proteomics), &lsquo;EV-RNA&rsquo;, &lsquo;SoC&rsquo; (standard of care) and &lsquo;ExoSpec&rsquo;. The best prediction for Gs&sup3;3+4 at initial biopsy (AUC=0.83, 95% CI:0.77-0.88) was achieved by applying &lsquo;ExoSpec&rsquo; classifier and he outperformed other predictive classifiers. In addition, the results showed that the performance of &lsquo;ExoSpec&rsquo; could reduce unnecessary biopsies by 30%.</p>

Blaschka Glass Model of Sponge Development

Micro CT scan of a Blaschka model of the sponge Sycandra Raphanus from the D'Arcy Thompson Zoology Museum at the University of Dundee. DUNUC 9319 - glass model (incomplete) of the development stage of a sponge (Sycandra raphanus). Width=9cm. D'Arcy Thompson acquired a set of Blaschka's exquistely delicate glass models in 1888. In Growth and Form, D'Arcy refers repeatedly to the art of the glass-blower, perhaps thinking of these very models. Scanned with a Nikon XT H 225ST micro CT scanner. The resulting file is exported as an stl. and imported in to Zbrush. We'd love to hear from you if you download or print our models, especially if you use them in education and outreach. Self-organized transport model of spark discharge development and its application to the process of lightning initiation in a thundercloud

<p>This video visualizes results obtained by a small-scale transport model of electrical discharge formation in a thundercloud. The model discharge tree is a dynamic graph, nodes and edges of which are capacitive and conductive elements, respectively, electrical parameters of which vary with time. In the framework of the used approach, a heated well-conducting lightning leader channel is formed by combining the currents of tens of thousands of streamers, each of which initially has a negligible conductivity and a temperature, which does not differ from the ambient value. The model leader has electrical characteristics, which are intermediate between the laboratory long spark and the developed lightning channel, which is expected for an &ldquo;immature&rdquo; lightning leader.</p>

Data from: Developing state and transition models of floodplain vegetation dynamics as a tool for conservation decision-making: a case study of the Macquarie Marshes Ramsar wetland

1. Floodplain vegetation states (communities) exhibit spatiotemporal dynamics in vegetation structure and composition, which reflect unique hydrological and connectivity patterns. Shifts in inundation regimes can drive succession and establish new stable states, determined by the magnitude and duration of the hydrological perturbation. 2. We aimed to develop a modelling approach that is able to capture ecosystem dynamics, identify and quantify the main drivers of change, and provide a tool for conservation decision-making. We developed state and transition models for floodplain vegetation states based on surveys in 1991 and 2008 in the Macquarie Marshes (Australia), a Ramsar wetland of international importance. We used a Bayesian logistic regression approach to model state and transitions between vegetation states and investigated how flood frequency, distance to stream and fire frequency were associated with vegetation dynamics during this period. 3. During 1991–2008, significant transitions have occurred towards drier states. Semi-permanent wetland vegetation had the lowest persistence probability (ppsis = 0·456) and a significant threshold response of transitioning to terrestrial vegetation (ptran = 0·505). Transition to drier states was driven by lower inundation probabilities followed by increased fire probability, and distance to nearest stream. 4. Using developed models, we predicted persistence probabilities of vegetation states under an unregulated (i.e. no dams or diversions) and regulated water availability system. Under a regulated system, semi-permanent wetland vegetation had an average persistence of ppsis = 0. 67 and 0·08 in the northern and southern sections of the nature reserve, respectively. Under an unregulated system, the predicted persistence of semi-permanent wetland vegetation was considerably higher: ppsis = 0·87 and 0·38, respectively. 5. Synthesis and applications. Developing quantitative models of state transitions significantly improved our understanding of ecosystem dynamics, identifying sensitive indicators for monitoring and thus supporting conservation decision-making. This helps managers understand potential trajectories of change in ecosystems in response to management options. For example, increasing environmental flows in the Macquarie Marshes is predicted to shift the community towards more of a wetland than the terrestrial state, resulting from river regulation. State and transition models identified how key ecological assets respond to drivers of change, particularly where these can be managed. This is critical for ensuring that all ecosystem components are managed and that these do not shift into undesirable states.

CT data and 3D models associated with: Palaeoneurology of the Early Cretaceous iguanodont Proa valdearinnoensis and its bearing on the parallel developments of cognitive abilities in theropod and ornithopod dinosaurs

<p><i>Proa valdearinnoensis </i>is a relatively large-headed and stocky iguanodontian dinosaur from the latest Early Cretaceous of Spain. Its braincase is known from three specimens. Similar to that of other dinosaurs, it shows a mosaic ossification pattern in which most of the bones seem to have fused together indistinguishably while a few bones (frontoparietal, basioccipital) might have remained loosely attached. The endocasts of the three specimens are described based on CT data and digital reconstructions. They show unmistakable morphological similarities with the endocast of closely related taxa, such as <i>Sirindhorna khoratensis </i>(which is close in age but from Thailand). This supports a high conservatism of the endocranial cavity. The issue of volumetric correspondence between endocranial cavity and brain in dinosaurs is analysed. Although a brain-to-endocranial cavity (BEC) index of 0.50 has been traditionally used, we employ instead  0.73. This is indeed the mid-value between the situation in adults of <i>Alligator mississippiensis</i> and <i>Gallus gallus</i>, which are members of the extant bracketing taxa of dinosaurs (Crocodilia and Aves). We thence gauge the level of encephalisation of <i>Proa valdearinnoensis</i> by the calculation of the Encephalisation Quotient (EQ), which remains valuable as a metric for assessing the degree of cognitive function in extinct taxa, especially those with fully ossified braincases like dinosaurs and other archosaurs. The EQ obtained for <i>Proa valdearinnoensis</i> (3.611) suggests that this species was significantly more encephalised than most if not all extant non-avian, non-mammalian amniotes. Our work adds to the growing body of data concerning theoretical cognitive capabilities in dinosaurs and supports the idea that increasing encephalisations were fostered not only once in theropods but also in parallel in the shorter-lived lineage of ornithopods. <i>Proa valdearinnoensis</i> was ill-equipped to respond to theropod dinosaurs and possibly lived in groups as a strategy to mitigate the risk of being predated upon. We hypothesize that group-living and protracted caring of juveniles in this and possibly many other iguanodontian ornithopods favoured a degree of encephalisation that was outstanding by reptile standards.</p>
