Source pool diversity and proximity shape the compositional uniqueness of insular mammal assemblages worldwide

<p>Islands have been the test bed of several theories in community ecology, biogeography, and evolutionary biology. Progress within these disciplines has given a more comprehensive and mechanistic understanding of the processes governing variation in species richness among islands. However, it remains unclear whether these same processes also explain variation in species and phylogenetic composition among islands. Integrating theory from ecology and biogeography, we infer the roles of dispersal, selection, and stochasticity on the composition of insular assemblages within archipelagos. We further assess the influence of source pool diversity and connectivity on the compositional uniqueness of insular assemblages. Island systems worldwide. We compiled data on species composition of non-volant mammals on ∼200 islands in nine archipelagos distributed worldwide from the literature. We used variation partitioning to quantify the relative influence of the environment (selection) and geographic distance (dispersal) relative to a null model (stochasticity, randomness) on taxonomic and phylogenetic compositional turnover within archipelagos. We then used a linear mixed model to gain further insight into the underlying mechanisms shaping variation in assemblage composition among islands at a global scale. Specifically, we assessed the influence of source pool diversity, isolation from the source pool, and island characteristics on compositional uniqueness. Our results suggest that within-archipelago variation in the composition of insular mammal assemblages is associated with stochastic or unmeasured processes rather than abiotic selection or dispersal limitation. The diversity and proximity of the source pool, as well as some island characteristics, explained variation in phylogenetic, but not taxonomic, compositional uniqueness globally. Within archipelagos, the largely unexplained variation in compositional turnover points to the overwhelming influence of extinction mediated by ecological drift or other stochastic processes, which obscures or overrides the signature of selection and/or dispersal. Globally, isolated islands associated with highly diverse source pools exhibit high phylogenetic uniqueness whereas well-connected islands associated with small source pools show the opposite trend. Phylogenetically unique assemblages also tend to occur on islands with a small elevational span and low annual temperature variation. Taken together, our results suggest that source pool diversity, along with the potential for colonization from those pools, plays an important role in shaping the composition of insular mammal assemblages worldwide. </p>

RNA-seq reveals altered gene expression levels in proximal tubular cell cultures compared to renal cortex but not during early glucotoxicity

AbstractCell cultures are often used to study physiological processes in health and disease. It is well-known that cells change their gene expression in vitro compared to in vivo, but it is rarely experimentally addressed. High glucose is a known trigger of apoptosis in proximal tubular cells (PTC). Here we used RNA-seq to detect differentially expressed genes in cultures of primary rat PTC, 3 days old, compared to cells retrieved directly from rat outer renal cortex and between PTC exposed to 15 mM glucose and control for 8 h. The expression of 6,174 genes was significantly up- or downregulated in the cultures of PTC compared to the cells in the outer renal cortex. Most altered were mitochondrial and metabolism related genes. Gene expression of proapoptotic proteins were upregulated and gene expression of antiapoptotic proteins were downregulated in PTC. Expression of transporter related genes were generally downregulated. After 8 h, high glucose had not altered the gene expression in PTC. The current study provides evidence that cells alter their gene expression in vitro compared to in vivo and suggests that short-term high glucose exposure can trigger apoptosis in PTC without changing the gene expression levels of apoptotic proteins.

Codes and source data files for: Proximity labeling identifies LOTUS domain proteins that promote the formation of perinuclear germ granules in C. elegans

<p>The germ line produces gametes that transmit genetic and epigenetic information to the next generation. Maintenance of germ cells and development of gametes require germ granules—well-conserved membraneless and RNA-rich organelles. The composition of germ granules is elusive owing to their dynamic nature and their exclusive expression in the germ line. Using <i>C. elegans</i> germ granule, called P granule, as a model system, we employed a proximity-based labeling method in combination with mass spectrometry to comprehensively define its protein components. This set of experiments identified over 200 proteins, many of which contain intrinsically disordered regions. An RNAi-based screen identified factors that are essential for P granule assembly, notably EGGD-1 and EGGD-2, two putative LOTUS-domain proteins. Loss of <i>eggd-1</i> and <i>eggd-2</i> results in separation of P granules from the nuclear envelope, germline atrophy and reduced fertility. We show that intrinsically disordered regions of EGGD-1 are required to anchor EGGD-1 to the nuclear periphery while its LOTUS domains are required to promote perinuclear localization of P granules. Together, our work expands the repertoire of P granule constituents and provides new insights into the role of LOTUS-domain proteins in germ granule organization.</p>

A meta-analysis investigating the effects of energy infrastructure proximity on grouse demography and space use

<p>The increased global demand for energy will require additional tools to help guide policy and management actions to conserve wildlife. Grouse (Tetraoninae) are adversely affected by infrastructure associated with energy development, but the magnitude of effects are difficult to quantify in a singular management prescription. Advancement in monitoring and analysis techniques have allowed researchers to evaluate complex questions surrounding the effects of infrastructure on grouse populations, rapidly increasing our knowledge. To better inform management decisions, especially with the emergence of renewable energy, a quantitative synthesis of previous research evaluating the effects of infrastructure on grouse populations is needed.  We reviewed studies evaluating the effect of energy infrastructure on grouse, with the main objective to determine the magnitude of effect on grouse lek attendance, resource selection, and survival to help inform future conservation actions. We modeled slope coefficients for distance to energy infrastructure, standardized by scale, on various behaviors to determine overall effect sizes in a meta-analysis. We used 93 study-result combinations from 21 studies that directly evaluated resource selection, survival, or lek attendance relative to energy infrastructure. Trends in overall effect sizes suggest an adverse effect of distance to energy infrastructure on grouse behavior; however, the combination of non-significant pooled regression slopes and high among-study heterogeneity suggest the effect of distance to energy infrastructure is context dependent. While distance to infrastructure is a common metric used in many grouse management plans, our results suggest distance to infrastructure may not be a reliable predictor of grouse behavior and the effect is context dependent making management prescriptions based solely on distance to infrastructure in a one size fits all approach difficult.  Our analysis points to numerous aspects that scientists can improve upon by evaluating density in conjunction with distance to energy infrastructure as well as reporting the necessary statistics for future meta-analyses.</p>
