<p>This is a dataset for use with the <a href="https://github.com/enthought/vpsearch">vpsearch</a> tool.</p> <p>This dataset contains the following files:</p> <ol> <li>A compressed sequence file, bac120_ssu_reps_r207-sliced-dedup.fa.gz, which was obtained from the <a href="https://gtdb.ecogenomic.org/">GTDB</a> dataset of bacterial sequences (v207) by extracting the v3-v4 hypervariable region and removing duplicate sequences.</li> <li>A vantage-point tree, built with version 0.1.2 of the vpsearch software. Note: the vantage-point tree needs to be decompressed (tar xzvf bac120_ssu_reps_r207-sliced-dedup.db.tar.gz) before it can be used for querying.</li> <li>A sample query file, query.fa, containing the sequence NR_126253.1 from RefSeq.</li> </ol> <p>The scripts used to prepare the dataset can be found in the <a href="https://github.com/enthought/vpsearch">vpsearch</a> GitHub repository. D 106, 043005</a>).</p> <p>We provide samples for both the GW150914 analysis (<code>posterior_samples/GW150914</code>) and the injection campaign (<code>posterior_samples/injection_campaign</code>). For the GW150914 analysis, where multiple models were used, the folder naming follows the convention:</p> <p><code>{number of wavelets included in the model}W{QNM content described by lmn indices}</code></p> <p>with the kerr-deviation analysis having the additional label <code>_with_deviation</code>.</p> <p>Only the <code>3W220221</code> model was used in the injection campaign. There, subfolders are named according to the injection time in seconds (where <code>m</code> indicates a minus value, relative to t_ref as detailed in the paper). The exception is the noiseless injection, which is in the <code>noiseless</code> folder.</p> <p>Each directory contains a <code>posterior_samples.dat</code> file and a <code>sampler_output.json</code> file which contains the log-evidence (natural log) and the estimated error on the log-evidence.</p> <p>Notebooks to reproduce the figures in the paper are available in the <code>plots</code> folder.<br> </p>
First responders' mobile phone traces during a search-and-rescue exercise scenario
<p>This dataset is collected during a search-and-rescue exercise scenario in the framework of the ARTION project. </p> <p>The operation took place on the 22nd of May 2022 in Paphos district (near the beach at Mandria village). The exercise was organized and conducted by the Cyprus Civil Defence and data collection was performed by the KIOS Research and Innovation Center of Excellence of the University of Cyprus. </p> <p>The data is saved in an .xlsx file. It consists of 9 first responders' traces captured during a search-and-rescue operation. The responders were moving on foot holding their mobile phones, which were used for capturing their traces. By means of the ARTION mobile app, the locations of the mobile phones were captured by the build-in GPS receiver of the phone approximately every 5 seconds. </p> <p> </p> <p> </p>

Ultra-short response-guided Hepatitis C treatment with sofosbuvir and daclatasvir: the SEARCH study HCV sequence data
<p><strong>Background</strong></p> <p>WHO has called for research into predictive factors for selecting persons who could be successfully treated with shorter durations of antiviral therapy for Hepatitis C. We evaluated early virological response as a means of shortening treatment and explored host, viral and pharmacokinetic contributors to treatment outcome.</p> <p class="MsoNormal"><strong><span>Methods</span></strong></p> <p class="MsoNormal"><span>Duration of sofosbuvir and daclatasvir (SOF/DCV)</span> was determined according to <span>day 2 (D2) virologic response</span> for <span>HCV genotype (gt) 1- or 6-infected adults in Vietnam with mild liver disease. Participants received 4 or 8 weeks of treatment according to whether D2 HCV RNA was above or below 500 IU/ml (standard duration is 12 weeks). Primary endpoint was sustained virological response (SVR12). Those failing therapy were retreated with 12 weeks SOF/DCV. Host IFNL4 genotype and viral sequencing was performed at baseline, with repeat viral sequencing if virological rebound was observed. Levels of SOF, its inactive metabolite</span> <span>GS-331007 and DCV were measured on day 0 and 28. </span></p> <p class="MsoNormal"><strong>Findings</strong></p> <p class="MsoNormal"><span>Of 52 adults enrolled, 34 received 4 weeks SOF/DCV, 17 got 8 weeks and one withdrew. SVR12 was achieved in 21/34 (62%) treated for 4 weeks, and 17/17 (100%) treated for 8 weeks. Overall, 38/51 (75%) were cured with first-line treatment </span><span>(mean duration of 37 days). Despite a high prevalence of putative </span>NS5A-inhibitor <span>resistance-associated substitutions (RAS), all first-line treatment failures were cured after retreatment (13/13). We found no evidence treatment failure was associated with host </span><span>IFNL4 genotype, viral</span><span> subtype, baseline RAS or DCV levels. SOF metabolite levels were higher in those failing 4-week therapy.</span></p> <p class="MsoNormal"><strong>Interpretation</strong></p> <p class="MsoNormal">Shortened SOF/DCV therapy with retreatment if needed, reduces DAA use while maintaining high cure rates. D2 virologic response alone does not adequately predict SVR12 with 4 weeks of treatment.</p>
