Consensus calling of MinION amplicon reads improves metabarcoding results

Background: Metabarcoding environmental DNA with high-throughput sequencing is a state-of-the-art method to assess biodiversity and to uncover dark taxa. MinION is the first handheld sequencer that can be taken into the field for on-site metabarcoding. This research aims to answer if bioinformatics can solve the issues that arise because of the higher error rate of MinION data.

Results: Biodiverse samples with a presumed large portion of dark taxa were selected from the Dutch Caribbean. The cytochrome oxidase 1 gene (CO1) is used as a barcode for identification at the species level or higher levels. Generating a consensus sequence from closely related sequences resulted in minimized random errors and increased species identification of 175% compared to unclustered MinION data. Additional to the formulation of the workflow, an ecological analysis was conducted that revealed co-occurrence of species in similar habitats, and that the proportion of dark taxa in the sampled region is 81.87%.

Conclusion: Although the workflow did not attain the results that the existing Illumina workflows do, the potential is evident. The high proportion of dark taxa in the sampled region of Statia and the Saba Bank indicates the need for continued barcoding of species in the Dutch Caribbean to resolve database limitations.

Data from: Emerging risks of non-native species escapes from aquaculture: call for policy improvements in China and other developing countries

1. Global aquaculture relies heavily on the farming of non-native aquatic species (hereafter, NAS). NAS escapes from aquaculture facilities can result in serious aquatic bio-invasions, which has been an important issue in the FAO Blue Growth Initiative. A regulatory quagmire regarding NAS farming and escapes, however, exists in most developing countries.

2. We discuss aquaculture expansion and NAS escapes, illustrate emerging risks, and propose recommendations for improved aquaculture management across developing countries and particularly for China.

3. In China, 68 NAS are known to have successfully established feral populations in natural habitats due to recurrent leakages or escapes; among the 68 NAS, 52 represent risks to native aquatic ecosystems. In addition to affecting a country's own biodiversity and ecosystem functions, NAS escapees can also threaten the biosecurity of shared waters in neighboring countries.

4. Policy implications. Non-native aquatic species (NAS) escapes have already had adverse ecological effects in China and other developing countries. The importance of this problem, however, is not adequately recognized by current conservation policies in developing countries. To conserve biodiversity and to support the goal of FAO's sustainable aquaculture, developing countries should now take responsible actions to address NAS escapes through policy and management improvements. Specifically, these countries should pass comprehensive legislation, establish effective agencies and national standards and planning, and enhance integrated research and education to deal with risk assessment, prevention, monitoring, and control of NAS escapes. Given that China is the world's largest aquacultural producer, China can create a model for other developing countries that will increase the biosecurity and sustainability of global aquaculture.

Audio recordings of Atelpus varius calls from Panama

Anurans (frogs and toads) are among the most globally threatened taxonomic groups. Successful conservation of anurans will rely on improved data on the status and changes in local populations, particularly for rare and threatened species. Automated sensors, such as acoustic recorders, have the potential to provide such data by massively increasing the spatial and temporal scale of population sampling efforts.

We used AudioMoth autonomous recorders to survey for the critically endangered Harlequin toad (Atelopus varius) in Panama. This sampling effort generated thousands of hours of audio recordings from stream-side transects. Atelopus varius has a distinctive call with fast amplitude modulation of about 120 pulses per second. We used the opens-source Repeat Interval-Based Bioacoustic Identification Tool (RIBBIT), which classifies anuran vocalizations in audio recordings based on their periodic structure, to detect A. varius vocalizations in the data. Here we provide 70 detected recordings of A. varius. These recordings represent a dramatic increase in the total number of openly available audio recordings of A. varius vocalizations.

Experimental results of "Managing variant calling datasets the big data way"

Tomatula was demonstrated for retrieving the allele frequencies for a given region in the data from Aflitos et al (2014). We developed scripts to retrieve allele frequencies, either from the VCF file storage or Apache Parquet. We executed a series of experiments, querying for a region of 2000 bases in the file of chromosome 6, that corresponds to the approximate length of a gene. We compared both storage formats (VCF files and Parquet), two input sizes (104 and 1144 individuals), different cluster sizes varying between 2 and 150 executor nodes, and HDFS replication factor was set to 3, 5, 7, and 9, in order to examine four main factors that
can affect the performance of a Big Data cluster: (a) the storage format, (b) the size of the input files, (c) the number of computing nodes of the cluster, and (d) the replication factor of HDFS. The block size of the HDFS was kept at the default value of 128MB. All experiments were executed five times and the detailed results are provided here, along with a script that produces the corresponding figures.

Robust evidence for bats as reservoir hosts is lacking in most African virus studies – a review and call to optimize sampling and conserve bats

Africa experiences frequent emerging disease outbreaks among humans, with bats often proposed as zoonotic pathogen hosts. We comprehensively reviewed virus-bat findings from papers published between 1978 and 2020 to evaluate the evidence that African bats are reservoirs and/or bridging hosts for viruses that cause human disease. We present data from 162 papers (of 1322) with original findings on (1) numbers and species of bats sampled across bat families and the continent, (2) how bats were selected for study inclusion, (3) if bats were terminally sampled, (4) what types of ecological data, if any, were recorded, and (5) which viruses were detected and with what methodology. We propose a scheme for evaluating presumed virus-host relationships by evidence type and quality, using the contrasting available evidence for Orthoebolavirus (formerly Ebolavirus) versus Orthomarburgvirus (formerly Marburgvirus) as an example. We review the wording in abstracts and discussions of all 162 papers, identifying key framing terms, how these refer to findings, and how they might contribute to people's beliefs about bats. We discuss the impact of scientific research communication on public perception and emphasize the need for strategies that minimize human-bat conflict and support bat conservation. Finally, we make recommendations for best practices that will improve virological study metadata.

Magnolia Warbler (Setophaga magnolia) flight calls demonstrate individuality and variation by season and recording location

Flight calls are short vocalizations frequently associated with migratory behavior that may maintain group structure, signal individual identity, and facilitate intra- and interspecific communication. In this study, Magnolia Warbler (Setophaga magnolia) flight call characteristics varied significantly by season and recording location, but not age or sex, and an individual's flight calls were significantly more similar to one another than to calls of other individuals. To determine if flight calls encode traits of the signaling individual during migration, we analyzed acoustic characteristics of the calls from the nocturnally migrating Magnolia Warbler. Specifically, we analyzed calls recorded from temporarily captured birds across the northeastern United States, including Appledore Island in Maine, Braddock Bay Bird Observatory in New York, and Powdermill Avian Research Center in Pennsylvania to quantify variation attributable to individual identity, sex, age, seasonality, and recording location. Overall, our findings suggest that Magnolia Warbler flight calls may show meaningful individual variation and exhibit previously undescribed spatiotemporal variation, providing a basis for future research.
