Genetic and immunological evaluation of children with inborn errors of immunity and hypoxemic COVID-19 pneumonia

<p><strong><em>Background:</em></strong> SARS-CoV-2 has infected more than 450 million people around the world. In about 10% of cases, the infection leads to hypoxemic pneumonia, which is much rarer in children, while multisystem inflammation is seen almost only in children.</p> <p><strong><em>Methods:</em></strong> We evluated 31 young patients (0.5-19 years) who had both pre-existing inborn errors of immunity (IEI) and were later diagnosed with COVID-19 complications. Whole-exome sequencing was performed, SARS-CoV-2 specific antibodies and autoantibody against type I interferons were measured and plasma inflammatory factors were profiled. We also reviewed COVID-19 disease severity and outcome in IEI patients in the literature.</p> <p><strong><em>Results:</em></strong> &nbsp;A potential genetic cause of the IEI was identified in 28 patients (90.3%). The IgM and IgG-specific antibody response against the spike protein of the virus was positive in 14 (66.6%) of the IEI patients tested. Autoantibodies neutralizing type I interferons were identified in the plasma of two patients (6.8% of tested samples). Five patients fulfilled the diagnostic criteria of multisystem inflammatory syndrome in children (MIS-C). Eleven patients (35.4%) died due to COVID-19 complications showing a 3000 fold higher mortality rate compared to normal COVID-19 death rate in children (0.01%). For the additional 696 IEI patients reported till date, severe presentation of COVID-19 was observed in 23.3% of cases. Furthermore, a 5-fold higher mortality rate was observed, when compared with global infection-fatality reports.</p> <p><strong><em>Conclusions:</em></strong> Elucidating the genetic basis of IEI patients with severe/critical COVID-19 may help to better understand the human innate and adaptive immune response against SARS-CoV-2, which may assist to develop better preventive and therapeutic strategies.</p>

The station-based error information of monthly snow depth, precipitation and air temperature for CMIP6 models in mainland China

<p>This dataset contains the data of monthly snow depth in terms of RMSD (cm), spatial correlation (Rs), temporal correlation (Rt), consistency index (CI), and Hotspot score (H-score) of the 1415 weather stations (only 342 stations with longterm observations were available for Rt, CI and H-score) in China used for evaluating the snow depth simulated or estimated from 31 CMIP6 models, MERRA2 reanalysis and a remote sensing snow depth dataset (Che). It also includes the data of errors and accumulated errors of monthly precipitation (mm) and air temperature (℃) from the 342 stations of all the 31 CMIP6 models, which can be used for constructing the regression models for analyzing error sources&nbsp;of snow depth simulations. The NA values of monthly precipitation and temperature indicate that the effects of accumulated errors were ignored&nbsp;for the corresponding month and station.</p>

Data from: Detecting macroevolutionary genotype-phenotype associations using error-corrected rates of protein convergence

<p><span>On macroevolutionary timescales, extensive mutations and phylogenetic uncertainty mask the signals of genotype-phenotype associations underlying convergent evolution. To overcome this problem, we extended the widely used framework of nonsynonymous-to-synonymous substitution rate ratios and developed the novel metric <em>ωC</em>, which measures the error-corrected convergence rate of protein evolution. While </span><span><em>ωC</em></span><span> distinguishes natural selection from genetic noise and phylogenetic errors in simulation and real examples, its accuracy allows an exploratory genome-wide search of adaptive molecular convergence without phenotypic hypothesis or candidate genes. Using gene expression data, we explored over 20 million branch combinations in vertebrate genes and identified the joint convergence of expression patterns and protein sequences with amino acid substitutions in functionally important sites, providing hypotheses on undiscovered phenotypes. We further extended our method with a heuristic algorithm to detect highly repetitive convergence among computationally nontrivial higher-order phylogenetic combinations. Our approach allows bidirectional searches for genotype-phenotype associations, even in lineages that diverged for hundreds of millions of years.</span></p>

FIGURE 1. Specimens of tapaculos from southern Brazil with disputed identification. Above, adult male of Scytalopus pachecoi (MHNCI 5491) previously wrongly identified as S. speluncae. Below, immature male of S. speluncae (MHNCI 3452) erroneously identified as S. pachecoi by other authors. The white arrow points to the upper primary coverts and alula, which are light brown/buff with a wide blackish stripe along the feather shaft, a condition characteristic of young S. speluncae and never present in S. pachecoi.
