Raw mass spectrometry data for "Lysyl hydroxylase 2 mediated collagen post-translational modifications and functional outcomes"
<p><strong>Abstract:</strong> Lysyl hydroxylase 2 (LH2) is a member of LH family of enzymes (LH1-3) that catalyze the hydroxylation<br> of lysine (Lys) residues on collagen, and this particular isozyme has been implicated in Bruck syndrome,<br> fibrosis and cancer metastasis. Previously, we proposed LH2 as a telopeptidyl LH for type I collagen and<br> this specific function is now generally accepted. However, several fundamental questions remain<br> unanswered: 1, Is LH2 responsible for both N- (α1 and 2 chains) and C-telopeptidyl (α1 chain) Lys<br> hydroxylation? 2, Is LH2 involved in the helical Lys hydroxylation? 3, what are the functional<br> consequences when LH2 is completely lacking? To answer these questions, we generated LH2-null MC3T3<br> cells (LH2 KO) using CRISPR/Cas9, and extensively characterized the molecular and fibrillar phenotypes<br> of type I collagen. Cross-link analysis demonstrated that the hydroxylysine-aldehyde (Hyl<sup>ald</sup>)-derived crosslinks<br> were completely absent from LH2 KO collagen with concomitant increases in the Lys<sup>ald</sup>-derived crosslinks.<br> Mass spectrometric analysis revealed that, in LH2 KO type I collagen, telopeptidyl Lys hydroxylation<br> was completely abolished at all sites while helical Lys hydroxylation was slightly diminished in a sitespecific<br> manner. Moreover, di-glycosylated Hyl was diminished at the expense of mono-glycosylated Hyl.<br> Furthermore, prolyl 3-hydroxylation was slightly increased in LH2 KO type I collagen. In LH2 KO samples,<br> collagen solubility was markedly increased, fibril diameters are significantly diminished, and<br> mineralization severely impaired. Together, these data underscore the critical role of LH2-catalyzed<br> collagen modifications and consequent cross-linking in matrix stability, organization and mineralization.</p>

Genomically predicted theoretical protein mass database for mass spectrometry (GPMsDB) R01-RS95
<p>GPMsDB-tk/GPMsDB-dbtk are software toolkits for assigning taxonomic identification to user-provided MALDI-TOF mass spectrometry profiles obtained from bacterial and archaeal cultured isolates. This is a database (release R01-RS95) used for the toolkits. Three ~50m vertical profiles of the dissolved O2/Ar ion current ratio in seawater with depth, measured at high vertical resolution using Membrane Inlet Mass Spectrometry. 2017.
Seawater was sampled via tubing with depth between the surface and ~50m, then measured for the ion current ratio of dissolved O2/Ar using Membrane Inlet Mass Spectrometry (Tortell, 2005; Kaiser et al., 2005). Measurements were conducted during the P1706 CCE-CalCOFI Process Cruise (1 Jun - 2 Jul 2017). Profiles were taken on 11 June, 15 June, and 25 June during Cycle 1, Cycle 2, and Cycle 4, respectively. Oxygen saturation and solubility were separately and concurrently measured from sampled seawater using an Aanderaa optode oxygen sensor. The ratio of seawater O2/Ar to the O2/Ar ratio at equlibration with the atmosphere is also reported. Vertical profiles of O2/Ar are used to correct surface measurements of productivity using O2/Ar for vertical influences, and can also be used to qualitatively assess profiles of community metabolic activity with depth.
ATom: Measurements from Particle Analysis By Laser Mass Spectrometry (PALMS)
This dataset contains single-particle aerosol composition as measured by the Particle Analysis by Laser Mass Spectrometry (PALMS) instrument during the four ATom campaigns from 2016-2018. Single aerosol particles are classified into several particle types, including: mixed sulfate/organic nitrate, biomass burning, elemental carbon, mineral/metallic, meteoric material, alkali salt, sea salt, heavy oil combustion, and others. Particle types are reported as raw number fractions and as absolute mass concentrations. PALMS measures aerosol composition for particles from diameter ~100 to 5000 nm, with most of the particle data in the size range ~150 to 3000 nm. Also included are absolute aerosol concentrations measured by a modified Laser Aerosol Spectrometer (LAS). Integrated number, surface area, and volume concentrations from LAS are reported over multiple size ranges.
