Mare-MAGE database A curated reference database of fish mitochondrial genes

Biodiversity assessment approaches based on molecular biology techniques such as NGS, metabarcoding, RAD-seq, or SnaPshot sequencing, are increasingly used in assessing marine and aquatic ecosystems. In this study, we present a new reference database for fish meta-barcoding based on mitochondrial genes. The Mare-MAGE database contains quality-checked sequences of the mitochondrial genes for 12S ribosomal RNA and Cytochrome c Oxidase I. All sequences were obtained from the National Center for Biotechnology Information- GenBank (NBCI-GenBank) and the European Nucleotide Archive (ENA) and have undergone intensive processing. They were checked for false annotations and non-target anomalies, according to the Integrated Taxonomic Information System (ITIS) and FishBase. The dataset is compiled in ARB-Home, FASTA and Qiime2 formats, and is publicly available from the Mare-MAGE database website (http://mare-mage.weebly.com/ and https://figshare.com/projects/MARE-MAGE_database_Fish/90917). It includes altogether 231,333 COI and 12S rRNA gene sequences of fish covering 19,506 species of 4,058 genera and 586 families.

Curated monomers for Virtual Forward Synthesis (VFS)

This data set (named "monomers.pkl") of molecules was used to generate the hypothetical polymers stored in https://github.com/Ramprasad-Group/polyverse-structures. This data set is derived from the union of the ZINC15 and ChEMBL databases. The data set was created using the following rules: (1) select the molecules that are readily purchasable (2) select the molecules that have standard reactivity (3) strip counterions and chirality (4) Use the SAscore to remove complex molecules.

The data set contains 7,754,881 entries. It contains two columns: "index" and "id-smiles". Each entry in "index" is an integer, starting from 0. Each entry in "id-smiles" is a tuple. The first element of the tuple is an ID (either the ZINC15 ID or the ChEMBL ID). The second element of the tuple is the processed SMILES string.

Curated Dataset of Association Constants Between a Cyclodextrin and a Guest for Machine Learning

Determining the association constant between a cyclodextrin and a guest molecule is an important task for various applications in various industrial and academical fields. However, such a task is time consuming, tedious and requires samples of both molecules. A significant number of association constants and relevant data is available from the literature. The availability of data makes the use of machine learning techniques to predict association constants possible. However, such data is mainly available from tables in articles or appendices. It is necessary to make them available in a computer friendly format and to curate them. Furthermore, the raw data need to be enriched with physicochemical information about each molecule and when such information does not allow to discriminate molecules, some additional data is needed. We present a dataset built from data gathered from the literature.
