BactPrep: A user-friendly whole-genome sequencing analysis platform for the detection of homologous recombination and horizontal gene transfer in bacteria - Sample Dataset
<p>This is the dataset used as the sample dataset for the pipeline BactPrep. This dataset consists of 218 <em>Streptococcus pneumoniae</em> PMEN1 WGS assemblies collected from the year 1984 - 2008 from 22 unique countries globally. The raw sequencing data was originally published in the work: Rapid pneumococcal evolution in response to clinical interventions (doi: 10.1371/journal.ppat.1002745) under the bioproject PRJEB2085.</p> <p>We have assembled the raw sequences records with the following steps: 1) raw reads were first quality checked using fastQC 0.11.9; 2) adapters and low quality reads were removed using Trimmomatic 0.39 with parameter “ILLUMINACLIP:TruSeq2-PE.fa:2:30:10:2:keepBothReads LEADING:3 TRAILING:3 SLIDINGWINDOW:4:15 MINLEN:36”; 3) trimmed reads were error-corrected and assembled into WGS assemblies using SPAdes 3.15.0 with parameters "--careful --mismatch-correction”.</p>
Diet-induced changes in titer support a discrete response of Wolbachia-associated plastic recombination in Drosophila melanogaster
<p>Plastic recombination in Drosophila melanogaster has been associated with a variety of extrinsic and intrinsic factors such as temperature, starvation, and parasite infection. The bacterial endosymbiont Wolbachia pipientis has also been associated with plastic recombination in D. melanogaster. Wolbachia infection is pervasive in arthropods and this infection induces a variety of phenotypes in its hosts, the strength of which can depend on bacterial titer. Here, we test the hypothesis that the magnitude of Wolbachia-associated plastic recombination in D. melanogaster depends on titer. To manipulate titer, we raised Wolbachia-infected and uninfected flies on diets that have previously been shown to increase or decrease Wolbachia titer relative to controls. We measured recombination in treated and control individuals using a standard backcrossing scheme with two X-linked visible markers. Our results recapitulate previous findings that Wolbachia infection is associated with increased recombination rate across the yellow-vermillion interval of the X chromosome. Our data show no significant effect of diet or diet by Wolbachia interactions on recombination, suggesting that diet-induced changes in Wolbachia titer have no effect on the magnitude of plastic recombination. These findings represent one of the first steps toward investigating Wolbachia-associated plastic recombination and demonstrate that the phenotype is a discrete response rather than a continuous one.</p>
The roles of recombination and selection in shaping genomic divergence in an incipient ecological species complex
<p>Speciation genomic studies have revealed that genomes of diverging lineages are shaped jointly by the actions of gene flow and selection. These evolutionary forces acting in concert with processes such as recombination and genome features such as gene density shape a mosaic landscape of divergence. We investigated the roles of recombination and gene density in shaping the patterns of differentiation and divergence between the cyclically parthenogenetic ecological sister-taxa, <i>Daphnia pulicaria </i>and <i>Daphnia pulex. </i>First, we assembled a phased chromosome-scale genome assembly using trio-binning for <i>D. pulicaria</i> and constructed a genetic map using an F2-intercross panel to understand sex-specific recombination rate heterogeneity.<i> </i>Finally, we used a ddRADseq dataset with broad geographic sampling of <i>D. pulicaria, D. pulex, </i>and their hybrids to understand the patterns of genome-scale divergence and demographic parameters. Our study provides the first sex-specific estimates of recombination rates for a cyclical parthenogen, and unlike other eukaryotic species, we observed male-biased heterochiasmy in <i>D. pulicaria</i>, which may be related to this somewhat unique breeding mode. Additionally, regions of high gene density and recombination are generally more divergent than regions of suppressed recombination. Outlier analysis indicated that divergent genomic regions are likely driven by selection on <i>D. pulicaria</i>, the derived lineage colonizing a novel lake habitat. Together, our study supports a scenario of selection acting on genes related to local adaptation shaping genome-wide patterns of differentiation despite high local recombination rates in this species complex. Finally, we discuss the limitations of our data in light of demographic uncertainty.</p>

<p class="MsoNormal"><span>[Abstract from accompanying manuscript]</span></p> <p class="MsoNormal"><span>Onchocerciasis (river blindness), caused by the filarial nematode <em>Onchocerca volvulus</em>, is a neglected tropical disease endemic to sub-Saharan Africa. Worldwide, an estimated 20.9 million individuals live with infected and a further 205 million are at risk of disease. Current control methods rely on mass drug administration of ivermectin to suppress microfilarial development. Presently, there are no viable treatment options effective against the long-lived adult worms. The identification and development of efficacious vaccine candidates as complementary tools to support ongoing elimination efforts are therefore a major objective of onchocerciasis research. </span></p> <p class="MsoNormal"><span>We evaluated the immunogenicity and protective effects of co-administering two leading <em>O. volvulus</em>-derived recombinant vaccine candidates (<em>Ov</em>-103 and <em>Ov</em>-RAL2) in cattle with subsequent natural exposure to <em>Onchocerca ochengi, </em>a close phylogenetic relative of <em>O. volvulus</em>.</span></p> <p class="MsoNormal"><span>Immunisation induced strong IgG responses against both vaccine candidates. Following natural exposure to <em>O. ochengi</em>, vaccination status and resulting serum antibody response was associated with delayed nodule development and onset of microfilaridermia. Peptide arrays identified several <em>Ov</em>-103 and <em>Ov</em>-RAL2-specific epitopes recognised by IgG from immunised cattle which warrant further investigation. Our data provide supporting evidence for ongoing development of a recombinant vaccine for control of human onchocerciasis.</span></p>
Rational domestication of a plant-based recombinant expression system expands its biosynthetic range
<p><span>Plant molecular farming aims to provide a green, flexible, and rapid alternative to conventional recombinant expression systems, capable of producing complex biologics such as enzymes, vaccines, and antibodies. Historically, the recombinant expression of therapeutic peptides in plants has proven difficult, largely due to their small size and instability. However, some plant species harbour the capacity for peptide backbone cyclization, a feature inherent in stable therapeutic peptides. One obstacle to realizing the potential of plant-based therapeutic peptide production is the proteolysis of the precursor before it is matured into its final stabilized form. Here we demonstrate the rational domestication of </span><em><span>Nicotiana</span> <span>benthamiana</span></em><span> within two generations to endow this plant molecular farming host with an expanded repertoire of peptide sequence space. The </span><em><span>in planta</span></em><span> production of molecules including an insecticidal peptide, a prostate cancer therapeutic lead and an orally active analgesic are demonstrated.</span></p>
