Data for: Vegetation and soil ecology of threatened Himalayan Trillium habitats in Kashmir, Himalaya

<p>Understanding the vegetation and soil ecology of natural habitats harbouring threatened species is critical in conservation planning and restoration. The present study investigated the vegetation composition and soil physico-chemical attributes of natural habitats of <em>Trillium govanianum</em> – a threatened Himalayan endemic species. We laid 120 quadrats across eight randomly selected sites where the species was growing in the Kashmir Himalaya. We collected the soil samples from these sites and determined soil physico-chemical attributes using standard methods. Across all the sites, we found a total of 57 plant species with dominance of Rosaceae and Ranunculaceae. The IVI results revealed that <em>Fragaria nubicola</em>, <em>Corydalis diphylla</em>, <em>Galium aparine</em>, and <em>Leucanthemum vulgare</em>, were the dominant species in <em>T. govanianum</em> communities. The density, abundance and IVI of 3-leaf vegetative plants was higher than 1-leaf vegetative and 3-leaf reproductive plants across all the study sites. We found that T. govanianum alone forms 23.5 % positive, 0 negative, 76.4% random co-occurrences with other associated species in its community. Our results reveal that the variations in vegetation composition among the sites was influenced by differences in soil properties. Principal component analysis revealed that several soil parameters such as organic carbon, nitrogen, potassium, and sulphur were concentrated in five sites, namely Dara, Drung, Bangus, Gulmarg, and Doodhpathri, which also showed the highest density, frequency, and abundance of <em>T. govanianum</em>. Overall, our study contributes quantitative information on the vegetation and soil ecology of <em>T. govanianum</em>-assemblages, which in turn can help in developing conservation strategies for this threatened species, and its sustainable management and habitat restoration.</p>

Characterizing the diet of a threatened seabird, the Marbled Murrelet (Brachyramphus marmoratus), using high-throughput sequencing

<p class="blockindent">Understanding prey consu­­mption patterns is critical to understanding the ways in which seabirds cope with a changing ocean. However, characterizing the dietary habitats of seabirds can be challenging. In this study, we investigated the diet of the Marbled Murrelet (<span class="bodyitalic"><em>Brachyramphus marmoratus</em>) </span>population that lives in waters off California, Oregon, and Washington, USA, using fecal DNA, custom metabarcoding, and high-throughput sequencing. Murrelets were captured at sea by dip-netting at night. Across this region, murrelets consumed highly diverse prey types including 17 fish species and 10 invertebrate species, in accord with previous work indicating the species' forage on a wide range of prey. Pacific Herring (<em><span class="bodyitalic">Clupea pallasii</span></em><span class="bodyitalic">)</span> was the most common prey in Washington and Oregon (frequency of occurrence = 0.84 and 0.69, respectively), replaced by Northern Anchovy <span class="bodyitalic">(Engraulis <em>mordax</em>) </span>in California (frequency of occurrence = 0.77). In Oregon, where our sample size was sufficient, diet composition differed between the 2017 and 2018 breeding seasons, with an apparent decline in the proportional consumption of energy-dense prey. Common and energy-dense prey were consumed in equal proportions by males and females, perhaps because of foraging in the same habitat. Diet did not vary between breeders and non-breeders. Our study offers the first detailed report on the diet of adult Marbled Murrelets in waters where they are listed as Threatened by the US federal government. This indicates that managing fisheries and conserving spawning habitat for high-occurrence prey species could benefit murrelet populations.</p>

Data from: Multiple facets of biodiversity are threatened by mining-induced land-use change in the Brazilian Amazon

<p><strong>Aim</strong> </p> <p>Mining is increasingly pressuring areas of critical importance for biodiversity conservation, such as the Brazilian Amazon. Biodiversity data are limited in the tropics, restricting the scope for risks to be appropriately estimated before mineral licencing decisions are made. As the distributions and range sizes of other taxa differ markedly from those of vertebrates – the common proxy for analysis of risk to biodiversity from mining – whether mining threatens lesser-studied taxonomic groups differentially at a regional scale is unclear.</p> <p><strong>Location </strong></p> <p>Brazilian Amazon</p> <p><strong>Methods </strong></p> <p>We assess risks to several facets of biodiversity from industrial mining by comparing mining areas (within 70km of an active mining lease) and areas unaffected by mining, employing species richness, species endemism, phylogenetic diversity, and phylogenetic endemism metrics calculated for angiosperms, arthropods, and vertebrates.</p> <p><strong>Results </strong></p> <p>Mining areas contained higher densities of species occurrence records than the unaffected landscape, and we accounted for this sampling bias in our analyses. None of the four biodiversity metrics differed between mining and non-mining areas for vertebrates. For arthropods, species endemism was greater in mined areas. Mined areas also had greater angiosperm species richness, phylogenetic diversity, and phylogenetic endemism, although lower species endemism than unmined areas.</p> <p><strong>Main Conclusions </strong></p> <p>Unlike for vertebrates, facets of angiosperm and arthropod diversity are relatively higher in areas of mining activity, underscoring the need to consider multiple taxonomic groups and biodiversity facets when assessing risk and evaluating management options for mining threats. Particularly concerning is the proximity of mining to areas supporting deep evolutionary history, which may be impossible to recover or replace. As pressures to expand mining in the Amazon grow, impact assessments with broader taxonomic reach and metric focus will be vital to conserving biodiversity in mining regions.</p>

Data from: Conservation genomics of the threatened Trispot Darter (Etheostoma trisella)

<p>The southeastern United States is a hotspot of biodiversity, but aquatic habitats are fragmented by anthropogenic activities such as hydrologic alteration. Small-stream-inhabiting fish can suffer population declines, loss of genetic diversity, and migration impediment from riverine impoundment. The Trispot Darter (<em>Etheostoma trisella</em>) is a small, freshwater fish endemic to the southeastern United States. <em>E. trisella </em>was previously believed to be extinct and has now been listed as threatened under the U.S. Endangered Species Act, due to destruction of its limited habitat and a restricted range. We used mitochondrial DNA (NADH dehydrogenase subunit 2 gene), seven microsatellite loci, and 9732 single nucleotide polymorphisms (SNPs) to evaluate population structure and diversity in <em>E. trisella</em>. Mitochondrial data provided evidence of historical connectivity between populations, with haplotype sharing across populations and weak support for population structure. Microsatellite and SNP data, however, indicate that populations have more recently become isolated. Furthermore, we detect three distinct management units (i.e., genetic groups) which reflect isolated geographic localities (i.e., Little Canoe Creek, Ballplay Creek, and a system including the Conasauga and Coosawattee rivers). We also detected a recent bottleneck event in the Ballplay Creek population as well as a low effective population size. Tests of isolation by distance further suggest that populations are structured by riverine isolation rather than geographic distance. A better understanding about the distribution, abundance, and habitat occupancy of all E. trisella populations will be important for informing future decisions for conservation of the species.</p>

Tillage agriculture and afforestation threaten tropical savanna plant communities across a broad rainfall gradient in India

<p>The consequences of land-use change for savanna biodiversity remain undocumented in most regions of tropical Asia. One such region is western Maharashtra, India, where old-growth savannas occupy a broad rainfall gradient and are increasingly rare due to agricultural conversion and afforestation.</p> <p>To understand the consequences of land-use change, we sampled herbaceous plant communities of old-growth savannas and three alternative land-use types: tree plantations, tillage agriculture, and agricultural fallows (<em>n</em>=15 sites per type). Study sites spanned 457 to 1954 mm of mean annual precipitation—corresponding to the typical rainfall range of mesic savannas globally.</p> <p>Across the rainfall gradient, we found consistent declines in old-growth savanna plant communities due to land-use change. Local-scale native species richness dropped from a mean of 12 species/m<sup>2</sup> in old-growth savannas to 8, 6, and 3 species/m<sup>2</sup> in tree plantations, fallows, and tillage agriculture, respectively. Cover of native plants declined from a mean of 49% in old-growth savannas to 27% in both tree plantations and fallows, and 4% in tillage agriculture. Reductions in native cover coincided with increased cover of invasive species in tree plantations (18%), fallows (18%), and tillage agriculture (3%).</p> <p>In analyses of community composition, tillage agriculture was most dissimilar to old-growth savannas, while tree plantations and fallows showed intermediate dissimilarity. These compositional changes were driven partly by the loss of characteristic savanna species: 65 species recorded in old-growth savannas were absent in other land uses. Indicator analysis revealed 21 old-growth species, comprised mostly of native savanna specialists. Indicators of tree plantations (9 species) and fallows (13 species) were both invasive and native species, while the 2 indicators of tillage agriculture were invasive. As reflective of declines in savanna communities, mean native perennial graminoid cover of 27% in old-growth savannas dropped to 9%, 7%, and 0.1% in tree plantations, fallows, and tillage agriculture, respectively.</p> <p><strong>Synthesis</strong>: Agricultural conversion and afforestation of old-growth savannas in India destroys and degrades herbaceous plant communities that do not spontaneously recover on fallowed land. Efforts to conserve India's native biodiversity should encompass the country's widespread savanna biome and seek to limit conversion of irreplaceable old-growth savannas.</p>
