Ultra-Accurate Correlation Between Precursor and Fragment Ions in Two-lDimensional Mass Spectrometry: Acetylated vs. Trimethylated Histone Peptides
<p>Two-dimensional mass spectrometry (2D MS) is a method<br> for tandem<br> mass spectrometry in which precursor and fragment ions are correlated<br> by manipulating ion radii rather than by ion isolation. A 2D mass<br> spectrum contains the fragmentation patterns of all analytes in a<br> sample, acquired in parallel. We report ultrahigh-resolution narrowband<br> 2D mass spectra of a mixture of two histone peptides with the same<br> sequence, one of which carries an acetylation and the other a trimethylation<br> (m/z 0.006 difference). We reduced<br> the distance between data points in the precursor ion dimension and<br> compared the accuracy of the precursor-fragment correlation with the<br> resolving power. We manage to perform label-free quantification on<br> the histone peptide mixture and show that precursor and fragment ions<br> can be accurately correlated even though the precursor ions are not<br> resolved. Finally, we show that increasing the resolution of a 2D<br> mass spectrum in the precursor ion dimension too far can lead to a<br> decline in the signal-to-noise ratio.</p>

Data for: Copper ions inhibit pentose phosphate pathway function in Staphylococcus aureus
<p>To gain a better insight of how Cu ions toxify cells, metabolomic analyses were performed in <em>S. aureus</em> strains that lack the described Cu ion detoxification systems (ΔcopBL <em>ΔcopAZ</em>; <em>cop-</em>). Exposure of the <em>cop-</em> strain to Cu(II) resulted in an increase in the concentrations of metabolites utilized to synthesize phosphoribosyl diphosphate (PRPP). PRPP is created using the enzyme phosphoribosylpyrophosphate synthetase (Prs) which catalyzes the interconversion of ATP and ribose 5-phosphate to PRPP and AMP. Supplementing growth medium with metabolites requiring PRPP for synthesis improved growth in the presence of Cu(II). A suppressor screen revealed that a strain with a lesion in the gene coding adenine phosphoribosyltransferase (<em>apt</em>) was more resistant to Cu. Apt catalyzes the conversion of adenine with PRPP to AMP. The <em>apt</em> mutant had an increased pool of adenine suggesting that the PRPP pool was being redirected. Over-production of <em>apt</em>, or alternate enzymes that utilize PRPP, increased sensitivity to Cu(II). Increasing or decreasing expression of <em>prs</em> resulted in decreased and increased sensitivity to growth in the presence of Cu(II), respectively. We demonstrate that Prs is inhibited by Cu ions <em>in</em> <em>vivo</em> and <em>in vitro</em> and that treatment of cells with Cu(II) results in decreased PRPP levels. Lastly, we establish that <em>S. aureus</em> that lacks the ability to remove Cu ions from the cytosol is defective in colonizing the airway in a murine model of acute pneumonia, as well as the skin. The data presented are consistent with a model wherein Cu ions inhibits pentose phosphate pathway function and are used by the immune system to prevent<em> S. aureus</em> infections.</p>
Revisiting the HO●-initiated oxidation of L-proline amino acid in the aqueous phase – Influence of transition metal ions
<p>The oxidation of L-proline (Pro) by HO● radical in water and the influence of transition metal ions on this process has been revisited by using the density functional theory (DFT) method at the M05-2X/6-311++G(3df,3pd)//M05-2X/6-311++G(d,p) level of theory at the temperature of 298.15 K. HO●-initiated oxidation of Pro via hydrogen atom transfer (HAT) reactions is more favourable at the b- and g-carbon than at the a- and d-carbon. The total branching ratios are 44.6% and 39.5% for the β- and γ-carbon and 11.5% and 4.2% for the a- and d-carbon, respectively. The overall rate constant at 298.15 K is 6.04 × 108 M-1 s-1. In addition, Pro tends to form the stable mono- and bi-dentate complexes with both Fe and Cu ions via the –COO functional group of dipole-salt form. The most stable Cu(II)-Pro complexes have high potential oxidant risks by enhancing the HO● radical formation in the presence of reducing agents such as superoxide anion or ascorbate anion. Besides, the complexes of the metal at a high oxidation state, i.e., Fe(III)-Pro and Cu(II)-Pro, show their ability to be oxidized by HO● radical via HAT reactions but with a lower rate constant than that of free Pro. Unsurprisingly, the oxidation enhancement is insignificant for SET reactions with almost negligible rate constants. In contrast, the rate constants of SET reactions of low oxidation state complexes (i.e., Fe(II)-Pro and Cu(I)-Pro) are faster than the oxidation rate of free ligands, and thus, these complexes promote the oxidation of Pro.</p>

Datasets that simulated ion channel currents
<p>This repository contains pseudo-ion-channel current datasets described in the 2023 publication “Model-Free Idealization: Adaptive Integrated Approach for Idealization of Ion Channel Currents (AI2)”. The datasets simulate ion channel currents based on the two-state model (Gating Kinetics.tif) and contain two kinds of noise (experimental or white Gaussian noise) at different signal-to-noise ratios (SNRs=10.2, 5.14, and 1.82). Four values (1, 10, 100, and 1000 s-1 ) were examined for k1 and k2 of the gating kinetics, yielding 16 combinations of k1 and k2 . The repository contains five time-series data for each combination of k1 , k2 , and SNR. Each dataset contains 5×105 points which correspond to a 20 s recording with a sampling frequency of 25 kHz.</p> <p><br> Time-series 0-1 (closed-open) sequences were first simulated using the QuB software. White Gaussian noise was added to the 0-1 sequence by Python 3.7. Experimental noise was added to the 0-1 sequence through electrophysiological recordings using a patch-clamp amplifier and a model cell (Molecular Devices). Voltage sequences consisting of V0 and V1 , which corresponded to the closed and open states, respectively, were input to the model cell (10 MΩ resister), and the resulting currents were recorded with the amplifier. Each CSV file has time, ground truth (0 or 1), and current.</p>
