IODP Expedition 371 P-wave velocity logger (whole round)
P-wave velocity data were measured on whole-round sections on the Whole-Round Multisensor Logger (WRMSL) using pairs of piezoelectric transducers mounted on a caliper system. Measurements may be affected by degassing of pore fluid and microfracturing during core recovery. Report includes P-wave velocity in x-y plane and distance and traveltime between transducers.
IODP Expedition 371 P-wave velocity caliper (section/discrete)
P-wave velocity data were measured on undisturbed section halves (JRSO-defined x-axis) and/or discrete cube and cylinder samples (x, y, or z-axis) using pairs of piezoelectric transducers mounted on a caliper system. Report includes P-wave velocity in x, y, and/or z-direction, caliper separation, traveltime between transucers, and first arrival picks.
IODP Expedition 371 Portable X-ray fluorescence (p-XRF)
Energy-Dispersive X-Ray Fluorescence (ED-XRF) is a rapid, non-destructive technique for determining qualitative and quantitative changes in chemical composition. Aboard the JOIDES Resolution, pXRF is used for measuring points on section halves, rock pieces, and sometimes powders. Spots are typically irradiated at multiple conditions to excite and measure a wide range of elements. The peak intensity changes (we do not provide concentrations) are then used to help recognize and define major chemo-stratigraphic units without the need for destructive sampling.

GPP: Site-scale and global model outputs from P-model used for Stocker et al. (2019) Nature Geosci.

Data from article Stocker et al. (in review) *Nature Geosci.*

The datasets provided here include:

Site-level GPP model results from the P-model (Wang et al., 2017)

Model outputs from global simulations with the P-model (Wang et al., 2017) as implemented for the study by Stocker et al. (2019)

This data may be used to partly reproduce results presented in Stocker et al. (2019) Nature Geosci. "Partly" because we used data for our analysis that was not open access but was confidentially shared with us. This includes remote sensing-based GPP estimates from the BESS and VPM models. Other open access data that was used for the analysis may not be distributed under this DOI. This includes FLUXNET 2015 data and MODIS data.

For reproducing results of Stocker et al. (2019) regarding site-scale evaluations, run for example the scripts `plot_bias_all.R` and `plot_bias_problem.R`, available from Github or Zenodo, using CSV files provided here (see comments in scripts). For more insight, including analysis of global simulation outputs, see RMarkdown file `si_soilm_global.Rmd`. This renders the supplementary information PDF document provided along with Stocker et al. (2019), which is available also on RPubs.

The present datasets are prepared by script `prepare_data_openaccess.R ` on Github or Zenodo.

Data description

Site-level data

Data is provided as CSV files:

`gpp_daily_fluxnet_stocker18natgeo.csv`: Daily data for full time series (not including MODIS GPP)

`gpp_8daily_fluxnet_stocker18natgeo.csv`: Data aggregated to 8-day periods corresponding to MODIS dates (including MODIS GPP)

`gpp_alg_daily_fluxnet_stocker18natgeo.csv`: Data filtered to periods with substantial soil moisture effects ("fLUE droughts" following Stocker et al. All meta information is provided therein. Files for simulation s1b are names as follows (for outputs from other simulations replace s1b with other simulation name). The fraction of each gridcell covered by land (not open water or ice) is given by separate file `s1b_fapar3g_v2_global.fland.nc`.

`s1b_fapar3g_v2_global.d.gpp.nc`: Daily GPP from simulation s1b.

`s1b_fapar3g_v2_global.d.wcont.nc`: Daily soil moisture from simulation s1b (is identical in other simulations, therefore not provided.)

Due to limited total file size allowed for uploads to Zenodo, only outputs from s1b are provided here. Relate-estimated coalescence rates, allele ages, and selection p-values for the 1000 Genomes Project

Overview

Coalescence rates, allele ages, and p-values for evidence of positive selection calculated for 2478 samples of the 1000 Genomes Project using Relate.

We estimated the joint genealogy of all 1000 GP populations and then extracted the embedded genealogy for each population.
For the genealogy of each population, we jointly estimated the population size history and branch lengths.
Variants segregating in more than one population therefore have correlated but different allele ages in each population.

Please refer to Speidel et al. Nature Genetics (2019) for more details or email leo.speidel@outlook.com for any queries.

Coalescence rates

The zipped directory coalescence_rates.zip contains coalescence rates for 26 populations in the 1000 Genomes Project data set.

The .coal files show the haploid coalescence rates, please refer to the Relate documentation for the file format.

The popsize.RData file is an R data frame storing the diploid population sizes (0.5/coalescence rate) calculated using the .coal files. The columns of this data frame, named "pop_size", are

gens_ago: Time in generations at which epoch starts. (To get years from generations, we multiply by 28.)

population_size: Diploid population size in this epoch.

population: Name of population

region: Name of region (AFR, AMR, EAS, EUR, SAS)

Allele ages and selection p-values

The zipped directories allele_ages_*.zip contain R data frames for each 1000GP population storing allele ages and selection p-values.
Please note that only mutations that segregate in the population and map to a unique branch in the Relate-estimated marginal trees are included. Selection p-values are only provided for mutations of DAF > 2 that pass quality filters (see Speidel et al., 2019).

To get an age estimate for a neutral mutation, use 0.5*(lower_age + upper_age). To get years from generations, we multiply by 28.

The columns of these data frames, named "allele_ages", are

CHR: chromosome index

BP: base-pair position (GRCh37)

ID: id of SNP

lower_age: Age in generations of coalescence event at the lower end of the branch onto which the mutation maps

upper_age: Age in generations of coalescence event at the upper end of the branch onto which the mutation maps

ancestral/derived: Ancestral/derived allele

upstream: Upstream (5') allele

downstream: Downstream (3') allele

DAF: Derived-allele frequency

pvalue: log10 p-value for selection evidence
