Data from: Profiling extracellular long RNA transcriptome in human plasma and extracellular vesicles for biomarker discovery

<p>The recent discovery of extracellular RNAs in blood, including RNAs in extracellular vesicles (EVs), combined with low-input RNA-sequencing advances have enabled scientists to investigate their role in human disease. To date, most studies have been focusing on small RNAs, and methodologies to optimize long RNAs measurement are lacking. We used plasma RNA to assess the performance of six long RNA sequencing methods, at two different sites, and we report their differences in reads (%) mapped to the genome/transcriptome, number of genes detected, long RNA transcript diversity, and reproducibility. Using the best performing method, we further compare the profile of long RNAs in the EV- and no-EV-enriched RNA plasma compartments. These results provide insights on the performance and reproducibility of commercially available kits in assessing the landscape of long RNAs in human plasma and different extracellular RNA carriers that may be exploited for biomarker discovery.</p>

Data from: Blood NfL: a biomarker for disease severity and progression in Parkinson's disease

Objective: To examine whether plasma neurofilament light chain (NfL) levels were associated with motor and cognitive progression in Parkinson's disease (PD). Methods: This prospective follow-up study enrolled 178 participants, including 116 with PD, 22 with multiple system atrophy (MSA), and 40 healthy controls. We measured plasma NfL levels with electrochemiluminescence immunoassay. Patients with PD received evaluations of motor and cognition, at baseline and at a mean follow-up interval of 3 years. Changes in the unified Parkinson's disease rating scale (UPDRS) part III motor score and Mini-Mental State Examination (MMSE) score were used to assess motor and cognition progression. Results: Plasma fL levels were significantly higher in MSA than in PD and healthy groups (35.8±6.2 pg/ml, 17.6±2.8 pg/ml, and 10.6±2.3 pg/ml, respectively; P&lt;0.001). In the PD group, NfL levels were significantly elevated in patients with advanced Hoehn-Yahr (H-Y) stage and patients with dementia (PDD) (P&lt;0.001). NfL levels were modestly correlated with UPDRS part III scores (r=0.42, 95% CI: 0.46-0.56, P&lt;0.001). After a mean follow-up of 3.4±1.2 years, a Cox regression analysis adjusted for age, sex, disease duration and baseline motor or cognitive status showed that higher baseline NfL levels were associated with higher risks for either motor or cognition progression (P=0.029 and P=0.015, respectively). Conclusions: Plasma NfL levels correlated with disease severity and progression in terms of both motor and cognitive functions in PD. Classification of evidence: This study provides Class III evidence that plasma NfL levels distinguish PD and MSA, and is a surrogate biomarker for PD progression.

Data from: Healthy cardiovascular biomarkers across the lifespan in wild-born chimpanzees (Pan troglodytes)

<p>Chimpanzees (<em>Pan troglodytes</em>) are a crucial model for understanding the evolution of human health and longevity. Cardiovascular disease is a major source of mortality during ageing in humans and therefore a key issue for comparative research. Current data indicate that compared to humans, chimpanzees have proatherogenic blood lipid profiles, an important risk factor for cardiovascular disease in humans. However, most work to date on chimpanzee lipids come from laboratory-living populations where lifestyles diverge from a wild context. Here, we examined cardiovascular profiles in chimpanzees living in African sanctuaries, who semi-free-range in large forested enclosures, consume a naturalistic diet, and generally experience conditions more similar to a wild chimpanzee lifestyle. We measured blood lipids, body weight and body fat in 75 sanctuary chimpanzees and compared them to publicly available data from laboratory-living chimpanzees from the Primate Ageing Database. We found that semi-free-ranging chimpanzees exhibited lower body weight and lower levels of lipids that are risk factors for human cardiovascular disease, and that some of these disparities increased with age. Our findings support the hypothesis that lifestyle can shape health indices in chimpanzees, similar to effects observed across human populations, and contribute to an emerging understanding of human cardiovascular health in evolutionary context.</p>

Predictive biomarkers of individual trajectories in elderly persons with subtle cognitive decline: APOE genotype data

<p>The mentalizing network (MN) treats social interactions based on our understanding of other people's intentions and includes the medial prefrontal cortex (mPFC), temporoparietal junction (TPJ), posterior cingulate cortex (PCC), precuneus (PC) and amygdala. Not all elders are equally affected by the aging-related decrease of mentalizing abilities. Personality has recently emerged as a strong determinant of functional connectivity in MN areas. However, its impact on volumetric changes across the mentalizing network in brain aging is still unknown. To address this issue, we explored the determinants of volume decrease in MN components including amyloid burden, personality, and APOE genotyping in a previously established cohort of 130 healthy elders with a mean follow-up of 54 months. Personality was assessed with the Neuroticism Extraversion Openness Personality Inventory-Revised. Regression models corrected for multiple comparisons were used to identify predictors of volume loss including time, age, sex, personality, amyloid load, presence of APOE epsilon 4 allele and cognitive evolution. In cases with higher Agreeableness scores, there were lower volume losses in posterior cingulate cortex (PCC), precuneus (PC) and amygdala bilaterally. This was also the case for right medial prefrontal cortex (mPFC) in elders displaying lower Agreeableness and Conscientiousness. In multiple regression models, the effect of Agreeableness was still observed in left PC and right amygdala and that of Conscientiousness in right mPFC volume loss (26.3% of variability, significant age, sex). Several Agreeableness (Modesty) and Conscientiousness (order, dutifulness, achievement striving and self-discipline) facets were positively related to increased volume loss in cortical components of the MN. In conclusion, these data challenge the beneficial role of higher levels of Agreeableness and Conscientiousness in old age showing that they are associated with an increased rate of volume loss within the mentalizing network.</p>

Towards establishing extracellular vesicle-associated RNAs as biomarkers for HER2+ breast cancer

<p class="Abstract">Extracellular vesicles (EVs) are emerging as key players in breast cancer progression and hold immense promise as cancer biomarkers. However, difficulties in obtaining sufficient quantities of EVs for the identification of potential biomarkers hampers progress in this area. To circumvent this obstacle, we cultured BT-474 breast cancer cells in a two-chambered bioreactor with CDM-HD serum replacement to significantly improve the yield of cancer cell-associated EVs and eliminate bovine EV contamination. Cancer-relevant mRNAs <i>BIRC5 </i>(Survivin) and <i>YBX1</i>,<i> </i>as well as long-noncoding RNAs <i>HOTAIR</i>, <i>ZFAS1</i>, and <i>AGAP2-AS1 </i>were detected in BT-474 EVs by quantitative RT-PCR. Bioinformatics meta-analyses showed that <i>BIRC5 </i>and <i>HOTAIR </i>RNAs were substantially upregulated in breast tumours compared to non-tumour breast tissue, warranting further studies to explore their usefulness as biomarkers in patient EV samples. We envision this effective procedure for obtaining large amounts of cancer-specific EVs will accelerate discovery of EV-associated RNA biomarkers for cancers including HER2+ breast cancer.</p>

Metabolomics dataset to identify plasma biomarkers in mice with metabolically heterogeneous melanoma xenografts

<p>Tumor xenografts were generated in mice using BRAF mutant A375 and WM47, NRAS mutant WM3000, and WM3311 (BRAF, NRAS, NF-1 wildtype) human melanoma cells. Xenograft tumor and plasma samples obtained from melanoma-bearing and non-tumor mice were analyzed using the MxP&reg; Quant 500 kit in combination with the inhouse UHPLC-MS/MS-based acylcarnitine assay from Biocrates Life Sciences AG, Innsbruck, Austria. The data were used to characterize the metabolomes of human melanoma cell lines with different genetic background transplanted into mice in order to identify potential new biomarkers and targets for melanoma therapy.</p>

Eosinophil-derived neurotoxin (EDN): a biologically and analytically attractive asthma biomarker

<p>There is a growing body of evidence for the utility of eosinophil-derived neurotoxin (EDN) as a biomarker in asthma, including association with eosinophilic airway inflammation, assessment of disease severity and potential for predicting pathogenic risks, including exacerbations. However, to interpret any biomarker data with confidence, it is first important to understand the preanalytical factors and biological variation that may affect its reliable measurement and results interpretation. In this study we defined the healthy serum EDN reference range for men and women as 1.98 to 26.10 ng/mL, with no significant gender differences. Smoking did not impact the mean EDN levels and no circadian rhythm was identified for EDN, unlike blood eosinophils (EOS) where levels peaked at 00:00h. EDN expression in different cell types was investigated and shown to occur primarily in eosinophils, indicating they are likely to be the main cellular repository for EDN. We also confirm that the quantification of serum EDN is not influenced by the type of storage tube used, and it is stable at ambient temperature or when refrigerated for at least 7 days and for up to one year when frozen at -20°C or -80°C. In summary, EDN is a stable biomarker that may prove useful in precision medicine approaches by enabling the identification of a subpopulation of asthma patients with activated eosinophils and a more severe form of the disease. </p>

<p>1. Measuring corticosterone in feathers has become an informative tool in avian ecology, enabling researchers to investigate carry-over effects and responses to environmental variability. Few studies have, however, explored whether corticosterone is the only hormone expressed in feathers, and is the most indicative of environmental stress. Essential questions remain as to how to compare hormone concentrations across different types of feathers and whether preening adds steroids, applied after feather growth. 2. We used liquid chromatography coupled to tandem mass spectrometry to quantify a suite of 11 steroid hormones in back, breast, tail, and primary feathers naturally grown at overlapping time intervals by rhinoceros auklet Cerorhinca monocerata captive-reared fledglings and wild-caught juveniles. The captive-reared birds were raised on either a restricted or control diet. Measured steroids included intermediates in the adrenal steroidogenesis pathway to glucocorticoids and the sex steroids pathway to androgens and estrogens. 3. Corticosterone was detected in the majority of feathers of each type. We also detected cortisone in back feathers, androstenedione in breast feathers, and testosterone in primary feathers. Captive fledglings raised on a restricted diet had higher concentrations of corticosterone in all four feather types than captive fledglings raised on a control diet. Corticosterone concentrations were reliably repeatable across feather types when standardized for feather mass, but not for feather length. Of the seven hormones looked for in uropygial gland secretions, only corticosterone was detected in one out of 23 samples. 4. We conclude that corticosterone is the best feather-steroid biomarker for detection of developmental nutritional stress, as it was the only hormone to manifest a signal of nutritional stress, and that exposure to stress can be compared among different feather types when corticosterone concentrations are standardized by feather mass.</p>

Data from: Hyaluronan and N-ERC/mesothelin as key biomarkers in a specific two-step model to predict pleural malignant mesothelioma

Purpose: Diagnosis of malignant mesothelioma is challenging. The first available diagnostic material is often an effusion and biochemical analysis of soluble markers may provide additional diagnostic information. This study aimed to establish a predictive model using biomarkers from pleural effusions, to allow early and accurate diagnosis. Patients and Methods: Effusions were collected prospectively from 190 consecutive patients at a regional referral centre. Hyaluronan, N-ERC/mesothelin, C-ERC/mesothelin, osteopontin, syndecan-1, syndecan-2, and thioredoxin were measured using ELISA and HPLC. A predictive model was generated and validated using a second prospective set of 375 effusions collected consecutively at a different referral centre. Results: Biochemical markers significantly associated with mesothelioma were hyaluronan (odds ratio, 95% CI: 8.82, 4.82–20.39), N-ERC/mesothelin (4.81, 3.19–7.93), CERC/mesothelin (3.58, 2.43–5.59) and syndecan-1 (1.34, 1.03–1.77). A two-step model using hyaluronan and N-ERC/mesothelin, and combining a threshold decision rule with logistic regression, yielded good discrimination with an area under the ROC curve of 0.99 (95% CI: 0.97–1.00) in the model generation dataset and 0.83 (0.74–0.91) in the validation dataset, respectively. Conclusions: A two-step model using hyaluronan and N-ERC/mesothelin predicts mesothelioma with high specificity. This method can be performed on the first available effusion and could be a useful adjunct to the morphological diagnosis of mesothelioma.

Data from: Biomarker profiling in reef corals of Tonga's Ha'apai and Vava'u archipelagos

Given the significant threats towards Earth's coral reefs, there is an urgent need to document the current physiological condition of the resident organisms, particularly the reef-building scleractinians themselves. Unfortunately, most of the planet's reefs are understudied, and some have yet to be seen. For instance, the Kingdom of Tonga possesses an extensive reef system, with thousands of hectares of unobserved reefs; little is known about their ecology, nor is there any information on the health of the resident corals. Given such knowledge deficiencies, 59 reefs across three Tongan archipelagos were surveyed herein, and pocilloporid corals were sampled from approximately half of these surveyed sites; 10 molecular-scale response variable were assessed in 88 of the sampled colonies, and 12 colonies were found to be outliers based on employment of a multivariate statistics-based aberrancy detection system. These outliers differed from the statistically normally behaving colonies in having not only higher RNA/DNA ratios but also elevated expression levels of three genes: 1) Symbiodinium zinc-induced facilitator-like 1-like, 2) host coral copper-zinc superoxide dismutase, and 3) host green fluorescent protein-like chromoprotein. Outliers were also characterized by significantly higher variation amongst the molecular response variables assessed, and the response variables that contributed most significantly to colonies being delineated as outliers differed between the two predominant reef coral species sampled, Pocillopora damicornis and P. acuta. These closely related species also displayed dissimilar temporal fluctuation patterns in their molecular physiologies, an observation that may have been driven by differences in their feeding strategies. Future works should attempt to determine whether corals displaying statistically aberrant molecular physiology, such as the 12 Tongan outliers identified herein, are indeed characterized by a diminished capacity for acclimating to the rapid changes in their abiotic milieu occurring as a result of global climate change.

Data from: Identification of biomarkers for Barcelona Clinic Liver Cancer staging and overall survival of patients with hepatocellular carcinoma

The aim of the current study was to identify biomarkers that correlate with the Barcelona Clinic Liver Cancer (BCLC) staging system and prognosis of patients with hepatocellular carcinoma (HCC). We downloaded 4 gene expression datasets from the Gene Expression Omnibus database (http://www.ncbi.nlm.nih.gov/geo), and screened for genes that were differentially expressed between HCC and normal liver tissues, using significance analysis of the microarray algorithm. We used a weighted gene co-expression network analysis (WGCNA) to identify hub genes that correlate with BCLC staging, functional enrichment analysis to associate hub genes with their functions, protein-protein interaction network analysis to identify interactions among hub genes, UALCAN analysis to assess gene expression levels based on tumour stage, and survival analyses to clarify the effects of hub genes on patients' overall survival (OS). We identified 50 relevant hub genes using WGCNA; among them, 13 genes (including TIGD5, C8ORF33, NUDCD1, INSB8, and STIP1) correlated with OS and BCLC staging. Significantly enriched gene ontology biological process terms included RNA processing, non-coding RNA processing and phosphodiester bond hydrolysis, and 6 genes were found to interact with 10 or more hub genes. We identified several candidate biomarkers that correlate with BCLC staging and OS of HCC. These genes might be used for prognostic assessment and selection of HCC patients for surgery, especially those with intermediate or advanced disease.

Urinary suPAR: a non-invasive biomarker of infection and tissue inflammation for use in studies of large free-ranging mammals

<p>Studies of large free-ranging mammals incorporating physiological measurements typically require the collection of urine or faecal samples, due to ethical and practical concerns over trapping or darting animals. However, there is a dearth of validated biomarkers of immune activation and inflammation that can be measured non-invasively. We here evaluate the utility of urinary measurements of the soluble form of the urokinase plasminogen activator receptor (suPAR), for use as a health marker in studies of wild large mammals. We investigate how urinary suPAR concentrations change in response to viral infection and surgical trauma (inflammation), comparing it to the measurement of a marker of cellular immune activation, urinary neopterin, in captive rhesus macaques. We then test the field utility of urinary suPAR, assessing the effects of soil and faecal contamination, sunlight, storage at different temperatures, freeze-thaw cycles, and lyophilization. We find that suPAR concentrations rise markedly in response to both infection and surgery-associated inflammation, unlike urinary neopterin concentrations, which only rise in response to the former. Our field validation demonstrates that urinary suPAR is reasonably robust to many of the issues associated with field collection, sample processing, and storage, as long as samples can be stored in a freezer. Urinary suPAR is thus a promising biomarker applicable for monitoring various aspects of health in wild primates and potentially also other large mammals.  </p>

Supplementary Data to: Mediterranean diet, Alzheimer's disease biomarkers and brain atrophy in old age

<p><b>Objective:</b> To determine if following a Mediterranean-like diet (MeDi) relates to cognitive functions and <i>in vivo</i> biomarkers for Alzheimer's disease (AD), we analyzed cross-sectional data from the German Longitudinal Cognitive Impairment and Dementia Study</p> <p><b>Method:</b> The sample (n=512, mean age: 69.5±5<span>.9 years) </span><span><span>included 169 cognitively normal participants and subjects at higher AD risk (53 AD relatives, 209 SCD and 81 MCI).</span></span><span> We </span>defined MeDi adherence based on the Food Frequency Questionnaire. Brain volume outcomes were generated via voxel-based morphometry on T1-MRI and cognitive performance with an extensive neuropsychological battery. AD-related biomarkers (Aβ42/40 ratio, pTau181) in cerebrospinal fluid were assessed in n=226 individuals. We analyzed the associations between MeDi and the outcomes with linear regression models controlling for several covariates.  Additionally, we applied hypothesis-driven mediation and moderation analysis.  </p> <p><b>Results:</b> Higher MeDi adherence related to larger mediotemporal gray matter volume (p&lt;0.05 FWE corrected), better memory (β±SE = 0.03 ± 0.02; p=0.038), and less amyloid (Aβ42/40 ratio, β±SE = 0.003 ± 0.001; p=0.008) and pTau181 pathology (β±SE = -1.96±0.68; p=0.004). Results were consistent correcting for ApoE- ε4 status. Mediotemporal volume mediated the association between MeDi and memory (40% indirect mediation).  Finally, MeDi favorably moderated the associations between Aβ42/40 ratio, pTau181 and mediotemporal atrophy.  </p> <p><b>Conclusion:</b> Our findings corroborate the view of MeDi as a protective factor against memory decline and mediotemporal atrophy. Importantly, they suggest that these associations might be explained by a decrease of amyloidosis and tau-pathology. Longitudinal and dietary intervention studies should further examine this conjecture and its treatment implications.</p>

Data from: Diagnostic gene expression biomarkers of coral thermal stress

Gene expression biomarkers can enable rapid assessment of physiological conditions in situ, providing a valuable tool for reef managers interested in linking organism physiology with large-scale climatic conditions. Here, we assessed the ability of quantitative PCR (qPCR) based gene expression biomarkers to evaluate (1) the immediate cellular stress response (CSR) of Porites astreoides to incremental thermal stress and (2) the magnitude of CSR and cellular homeostasis response (CHR) during a natural bleaching event. Expression levels largely scaled with treatment temperature, with the strongest responses occurring in heat shock proteins. This is the first demonstration of a "tiered" CSR in a coral, where the magnitude of expression change is proportional to stress intensity. Analysis of a natural bleaching event revealed no signature of an acute CSR in normal or bleached corals, indicating that the bleaching stressor(s) had abated by the day of sampling. Another long-term stress CHR-based indicator assay was significantly elevated in bleached corals; though assay values overall were low, suggesting good prospects for recovery. This study represents the first step in linking variation in gene expression biomarkers to stress tolerance and bleaching thresholds in situ by quantifying the severity of ongoing thermal stress and its accumulated long-term impacts.

Data from: The interest of inflammatory biomarkers in the diagnostic approach

<p><span>Background</span><span>: </span><span>The role of inflammatory biomarkers in the etiological orientation is increasingly under study, and their potential significance is recognized. </span></p> <p><span>Methods:</span><span> Procalcitonin (PCT), neutrophil-lymphocyte ratio (NLR), C-reactive-protein (CRP), fibrinogen, ferritinaemia and lactate were measured on admission in all patients. The optimal cut-off values for the sensitivities and specificities to the infectious diseases were determined using the receiver operating curve(ROC) analysis and Youden's index. The diagnostic accuracy of biomarkers and their combinations for predicting infectious etiologies was calculated by area under the curve(AUC).</span></p> <p><span>Results:</span> <span>A total of 164 patients were included in the study.</span><span> The mean age was 50.7 ± 18 years [18 – 92 years]. Fifty-three patients (32.3%) were over 65 years old. Patients were split into four groups: 53 patients (32.3%) with infectious diseases of which 45 patients (84.9%) presented bacterial infections, 62 patients (37.8%) with inflammatory diseases, 14 patients (8.5%) with neoplasms and 35 patients (21.3%) with other diagnosis.</span><span> The high mean levels of Leukocytes (12047 cells/mm3, Neutrophils (9015 cells/mm<sup>3</sup>), Neutrophils to lymphocytes ratio (NLR) (9.7), C reactive protein (CRP) (152.5 mg/L), Procalcitonin (PCT)(3.28 ng/ml)and fibrinogen (5.37g/L) were </span><span>associated to infectious etiologies with statistically significant difference</span><span>s. Thus, we identified cut-offs of NLR(6.1), CRP (</span><span>123 mg/L),</span><span>PCT(0</span><span>.24 ng/mL)</span><span> and fibrinogen (4.9 g/L) to discriminate infectious etiologies in our population. </span><span>For diagnosing infectious diseases, the CRP showed higher AUC( Area under the curve) </span><span>(Sp: 89.7%, Se: 64.3%, AUC=0.9, CI: 0.83-0.96, p&lt;10<sup>-3</sup>) t</span><span>han PCT (Sp: 86.1%,Se: 62.3%, AUC=0,87, CI:0.80-0.93, p&lt;10-3), NLR (</span><span>Sp: 87.1%, Se: 61%, AUC=0.81, CI: 0.731- 0.902, p &lt;10<sup>-3</sup></span><span>)</span><span> and Fibrinogen (Sp: 84.7%, Se:68.3%, AUC=0.77, CI: 0.65 – 0.98, p&lt;10<sup>-3</sup>).</span><span>The combination of CRP and NLR levels improved the diagnostic accuracy (AUC 0.93, 95% CI 0.84–0.96; p&lt; 10<sup>-3</sup>) for distinguishing between infectious and non-infectious diseases.</span></p> <p><span>Conclusions:</span> <span>Our study is characterized by the variety of included disease categories. It</span><span> showed the usefulness of inflammatory biomarkers, particularly the NLR and its combination with CRP, which are low cost and easy to assess, in promoting the diagnostic accuracy to distinguish infections among inflammatory, neoplasia and other diagnoses.</span></p>

<p>Raw data associated with the study entitled "Non-Invasive Biomarkers for Detecting Progression Toward Hypovolemic Cardiovascular Instability In A Lower Body Negative Pressure Model". There were 16 subjects with 1. electrocardiogram (ECG), 2. mean arterial pressure (MAP), 3) photoplethysmography (pleth), 4) Bioimpedance Cardiography measured via a Cheetah (Startling/Medtronic) system referred to as cheetah, 5) electrical impedance from a Sentec electrical impedance tomography system, referred to as ST, and electrical impedance from a sciospec impedance analyzer, referred to as SS. Each subject underwent a lower body negative pressure (LBNP) procedure, where the LBNP was increased modeling a small hemorrhage by drawing blood to their lower extremeties. The dataset contains 5 mat (MATLAB data files), with time reported in minutes on the day of the study, i.e.10 am = 600 minutes.
