Vegetation cover and Soil Organic Carbon along gradients of cattle grazing intensity in the Jornada Basin, July-August 2016

The goal of this Master’s thesis project, which was carried out in July and August of 2016, was to assess the effect of inferred grazing intensity on 1) vegetation cover type and 2) soil organic carbon (SOC) at the Jornada Experimental Range in southern New Mexico. A sampling transect was established at each of 3 long term cattle water sources (85-106 years old), beginning 5m from the water source and continuing 1500m outward. Soil bulk density, soil organic carbon, soil organic nitrogen, and dominant plant cover type (shrub, grass, and bare soil) were sampled at 20 locations on each transect. Two hypotheses evaluated in this study are: 1) higher grazing pressure near the water source will lead to reduced vegetation cover and C inputs into the soil, leading to higher SOC stocks in soil with far proximity to the water source; and 2) Grazing very close to the water source will exert high disturbance and deposit SOC via defecation, leading to higher SOC stocks in soil with close proximity to the water source.

Water level measurements on a southern Hog Island marsh, April-July 2014

Water level recorded in a backbarrier marsh on Hog Island concurrent to marsh burial experiment. HOBO Water level loggers (Model U20L-004) were placed just outside the plot at the two experimental sites in the high marsh and low marsh to record water level every 15 minutes. The loggers were suspended from steel wire at a constant elevation inside slotted PVC wells that allow water to flow through without allowing sediment infilling. Pressure measurements were then converted to water level using concurrently measured barometric data from Phillips Creek Marsh (accessible through data set: VCR12201).

White-tailed deer (Odocoileus virginianus) are among the most abundant and widespread large mammals in the Americas, comprising up to 38 subspecies ranging from Northern Canada to Peru. Although believed to have high genetic diversity, surprisingly few genomic resources are currently available, despite the species' ecological and economic importance. White-tailed deer and other cervids throughout central North America are currently being afflicted by chronic wasting disease (CWD), one of the degenerative prion diseases collectively known as transmissible spongiform encephalopathies. Although CWD is of major importance to white-tailed deer management, little is currently known about innate resistance or susceptibility to CWD outside of polymorphisms in the prion protein gene, Prnp, though a recent study using microsatellites suggests that the disease may have additional underlying genetic components. Further association analysis is hindered by low marker density. In this study, we used high-throughput SOLiD sequencing to create novel sequence data for white-tailed deer and identify single-nucleotide polymorphisms, using the pooled blood transcriptomes of six individuals. In total, we generated 14,010 contigs of length ≥ 200 nt, representing 4,104,760 nt of unique sequence data, and we identified 66,596 SNPs. This data represents one of the largest genetic resources currently available for any cervid. We hope it will facilitate future research for population genomics and assist with the identification of genetic factors that underlie disease resistance and other traits relevant for conservation and management.

Data from: "De novo assembled transcriptome of organs involved in reproduction in an endangered endemic Iberian cyprinid fish (Squalius pyrenaicus)" in Genomic Resources Notes Accepted 1 June 2015 to 31 July 2015

Sex determination systems are diverse, especially among fish, and include genetic and/or environmental components. Unexpectedly for such a basic aspect of development, sex determination systems change rapidly during evolution and gonadal fate is not ultimate, being actively maintained lifelong. Here, sequences of expressed genes involved in maintenance of gonad identity and reproduction processes were obtained through transcriptome assembly of the brain-gonadal axis tissues of a freshwater fish inhabiting highly variable environments, the gonochoristic Iberian fish Squalius pyrenaicus. Through Illumina total RNA-sequencing, male and female transcriptomes of brain and gonad tissues were assembled with Trans-ABySS software and merged to produce a more comprehensive S. pyrenaicus transcriptome. Coding sequences (CDS) predicted by TransDecoder were annotated using blastx. By means of read mapping against the reference transcriptome and CDS datasets, using Bowtie2, the accuracy of read mapping was assessed. This first endemic Iberian cyprinid transcriptome of organs involved in reproduction processes may serve as a valuable genomic resource for studying sexual mechanisms and other aspects of evolution, such as speciation and responses to environmental changes, and may be a useful tool for conservation studies since S. pyrenaicus is an endangered species.

Biotea dataset (vr. July 2012)

<p><strong>Background</strong></p> <p>Information reported by scientific literature still remains locked up in discrete documents that are not always interconnected or machine-readable. The Semantic Web together with approaches such as the Resource Description Framework (RDF) and the Linked Open Data (LOD) initiative offer a connectivity tissue that can be used to support the generation of self-describing, machine-readable documents.</p> <p> </p> <p><strong>Results</strong></p> <p>Biotea is an approach to generate RDF from scholarly documents. Our RDF model makes extensive use of existing ontologies and semantic enrichment services. Our dataset comprises 270,834 articles from PubMed Open Central in RDF/XML distributed in 404 zipped files. The RDFization process takes care of metadata, e.g., title, authors and journal, as well as semantic annotations on biological entities along the full text. Biological entities are extracted by using the NCBO Annotator and Whatizit.</p> <p>We use the Bibliographic Ontology (BIBO), Dublin Core Metadata Initiative Terms (DCMI-terms), and the Provenance Ontology (PROV-O) to model the bibliographic metadata. Links to related pages such as PubMed HTML articles are provided via rdfs:seeAlso while links to other semantic representation such as Bio2RDF PubMed articles are provided via owl:sameAs.</p> <p>The NCBO Annotator is used to extract entities covering ChEBI for chemicals; Pathway, and Functional Genomics Data Society (MGED) for genes and proteins; Master Drug Data Base (MDDB), NDDF, and NDFRT for drugs; SNOMED, SYMP, MedDRA, MeSH, MedlinePlus Health Topics (MedlinePlus), Online Mendelian Inheritance in Man (OMIM), FMA, ICD10, and Ontology for Biomedical Investigations (OBI) for diseases and medical terms; PO for plants; and MeSH, SNOMED, and NCIt for general terms.</p> <p>Whatizit is used for GO, UniProt proteins, UniProt Taxonomy, and diseases mapped to the UMLS; UniProt taxa are also mapped to NCBI Taxon vocabulary.</p> <p> </p> <p><strong>Conclusions</strong></p> <p>Biotea delivers models and tools for metadata enrichment and semantic processing of biomedical documents. Our dataset makes it easier to access to the first bunch of RDFized articles following the Biotea model. Our future plans include updating our dataset on regular basis in order to incorporate the latest articles added to the PubMed Open Central collection, next delivery is planned for the first half of 2017.
