Excel mapping tools for 2019 zoonoses data reporting

<p>The main objective of the mapping tools is to provide a simple and useable platform for Member states and other reporting countries to map their country-specific standard terminology to that used by EFSA and to enable the production of an XML file for the submission of sample or aggregated-based zoonoses monitoring data via the Data Collection Framework (DCF).</p> <p>The catalogues and the specific hierarchy of each data model (AMR, ESBL, PRV, FBO, POP, DST and SSD2 for Echinococcus multilocularis) are already inserted into each of the specific mapping tool. Specific Excel mapping tools correspond to each of the seven data models are available.</p> <p>You can choose between the dynamic or the manual version of the tool for the first six data models.</p> <p>The Emulti_SSD2_tool can be used to report sample-based results of Echinococcus multilocularis under the Commission Delegated Regulation (EU) 2018/772.</p>

Data accompanying the Registered Report: Does unfairness sound wrong? A cross-domain investigation of expectations in music and social decision-making.

<p><b>This study was interested in investigating the existence of a shared psychological mechanism for the processing of expectations across domains. The literature on music and language shows that violations of expectations produce similar neural responses and violating the expectation in one domain may influence the processing of stimuli in the other domain. Like music and language, our social world is governed by a system of inherent rules or norms, such as fairness. The study therefore aimed to draw a parallel to the social domain and investigate whether a manipulation of melodic expectation can influence the processing of higher-level expectations of fairness. Specifically, we aimed to investigate whether the presence of an unexpected melody enhances or reduces participants' sensitivity to the violations of fairness and the behavioural reactions associated with these. We embedded a manipulation of melodic expectation within a social decision-making paradigm, whereby musically expected and unexpected stimuli will be simultaneously presented with fair and unfair divisions in a third-party altruistic punishment game. Both behavioural and EEG responses were recorded. Results from the pre-planned analyses show that participants are less likely to punish when the melodic stimuli are more unexpected and that violations of fairness norms elicit MFN-life effects. However, since no significant interactions between melodic expectancy and fairness of the division were found, results fail to provide evidence of a shared mechanism for the processing of expectations. Exploratory analyses show two additional effects: i) unfair divisions elicit an early attentional component (P2), likely associated with stimulus saliency, and ii) mid-value divisions elicit a late MFN-like component, likely reflecting stimulus ambiguity.  Future studies could build on these results to further investigate the effect of the cross-domain influence of music on the processing of social stimuli on these early and late components.</b></p>

Data from: The Moorfields AMD database report 2 - fellow eye involvement with neovascular age-related macular degeneration

<p><b>Background/Aims:</b> Neovascular age-related macular degeneration (nAMD) is frequently bilateral, and previous reports on 'fellow eyes'' have assumed sequential treatment after a period of treatment of the first eye only. The aim of our study was to analyse baseline characteristics and visual acuity (VA) outcomes of fellow eye involvement with nAMD, specifically differentiating between sequential and non-sequential (due to macular scarring in the first eye) anti-vascular endothelial growth factor treatment and timelines for fellow eye involvement.</p> <p><b>Methods:</b> Retrospective, electronic medical record database study of the Moorfields AMD database of 6265 patients /120,286 single entries with data extracted between October 21, 2008 and August 9, 2018. The dataset for analysis consisted of 1180 sequential, 807 nonsequential, and 3410 unilateral eyes.</p> <p><b>Results: </b>Mean VA (Early Treatment Diabetic Retinopathy Study letters±SD) of sequentially treated fellow eyes at baseline was significantly higher (63±13), VA gain over two years lower (0.37±14), and proportion of eyes with good VA (≥70 letters) higher (46%) than the respective first eyes (baseline VA 54±16, VA gain at two years 5.6±15, percentage of eyes with good VA 39%). Non-sequential fellow eyes showed baseline characteristics and VA outcomes similar to first eyes. Fellow eye involvement rate was 32% at two years, and median time interval to fellow eye involvement was 71 (IQR 27-147) weeks.</p> <p><b>Conclusion:</b> This report shows sequentially treated nAMD fellow eyes have better baseline and final VA than non-sequentially treated eyes after 2 years of treatment. Sequentially treated eyes also had a greater proportion with good VA after 2 years.</p>

Data from: The REporting of studies Conducted using Observational Routinely-collected health Data (RECORD) statement: methods for arriving at consensus and developing reporting guidelines

Objective: Routinely collected health data, collected for administrative and clinical purposes, without specific a priori research questions, are increasingly used for observational, comparative effectiveness, health services research, and clinical trials. The rapid evolution and availability of routinely collected data for research has brought to light specific issues not addressed by existing reporting guidelines. The aim of the present project was to determine the priorities of stakeholders in order to guide the development of the REporting of studies Conducted using Observational Routinely-collected health Data (RECORD) statement. Methods: Two modified electronic Delphi surveys were sent to stakeholders. The first determined themes deemed important to include in the RECORD statement, and was analyzed using qualitative methods. The second determined quantitative prioritization of the themes based on categorization of manuscript headings. The surveys were followed by a meeting of RECORD working committee, and re-engagement with stakeholders via an online commentary period. Results: The qualitative survey (76 responses of 123 surveys sent) generated 10 overarching themes and 13 themes derived from existing STROBE categories. Highest-rated overall items for inclusion were: Disease/exposure identification algorithms; Characteristics of the population included in databases; and Characteristics of the data. In the quantitative survey (71 responses of 135 sent), the importance assigned to each of the compiled themes varied depending on the manuscript section to which they were assigned. Following the working committee meeting, online ranking by stakeholders provided feedback and resulted in revision of the final checklist. Conclusions: The RECORD statement incorporated the suggestions provided by a large, diverse group of stakeholders to create a reporting checklist specific to observational research using routinely collected health data. Our findings point to unique aspects of studies conducted with routinely collected health data and the perceived need for better reporting of methodological issues.

Data from: Transgender transitioning and change of self-reported sexual orientation

Objective: Sexual orientation is usually considered to be determined in early life and stable in the course of adulthood. In contrast, some transgender individuals report a change in sexual orientation. A common reason for this phenomenon is not known. Methods: We included 115 transsexual persons (70 male-to-female "MtF" and 45 female-to-male "FtM") patients from our endocrine outpatient clinic, who completed a questionnaire, retrospectively evaluating the history of their gender transition phase. The questionnaire focused on sexual orientation and recalled time points of changes in sexual orientation in the context of transition. Participants were further asked to provide a personal concept for a potential change in sexual orientation. Results: In total, 32.9% (n = 23) MtF reported a change in sexual orientation in contrast to 22.2% (n = 10) FtM transsexual persons (p = 0.132). Out of these patients, 39.1% (MtF) and 60% (FtM) reported a change in sexual orientation before having undergone any sex reassignment surgery. FtM that had initially been sexually oriented towards males ( = androphilic), were significantly more likely to report on a change in sexual orientation than gynephilic, analloerotic or bisexual FtM (p = 0.012). Similarly, gynephilic MtF reported a change in sexual orientation more frequently than androphilic, analloerotic or bisexual MtF transsexual persons (p = 0.05). Conclusion: In line with earlier reports, we reveal that a change in self-reported sexual orientation is frequent and does not solely occur in the context of particular transition events. Transsexual persons that are attracted by individuals of the opposite biological sex are more likely to change sexual orientation. Qualitative reports suggest that the individual's biography, autogynephilic and autoandrophilic sexual arousal, confusion before and after transitioning, social and self-acceptance, as well as concept of sexual orientation itself may explain this phenomenon.

Data from: PCR duplication: a one-step cloning-free method to generate duplicated chromosomal loci and interference-free expression reporters in yeast

Here, we report on a novel PCR targeting-based strategy called 'PCR duplication' that enables targeted duplications of genomic regions in the yeast genome using a simple PCR-based approach. To demonstrate its application we first duplicated the promoter of the FAR1 gene in yeast and simultaneously inserted a GFP downstream of it. This created a reporter for promoter activity while leaving the FAR1 gene fully intact. In another experiment, we used PCR duplication to increase the dosage of a gene in a discrete manner, from 1× to 2x. Using TUB4, the gene encoding for the yeast γ-tubulin, we validated that this led to corresponding increases in the levels of mRNA and protein. PCR duplication is an easy one-step procedure that can be adapted in different ways to permit rapid, disturbance-free investigation of various genomic regulatory elements without the need for ex vivo cloning.

Data from: Mandated reporters' experiences with reporting child maltreatment: a meta-synthesis of qualitative studies

Objective: To systematically search for research about the effectiveness of mandatory reporting of child maltreatment and to synthesize qualitative research that explores mandated reporters' (MRs) experiences with reporting. Design: As no studies assessing the effectiveness of mandatory reporting were retrieved from our systematic search, we conducted a meta-synthesis of retrieved qualitative research. Searches in Medline (OVID), Embase, PsycINFO, CINAHL, Sociological Abstracts, ERIC, Criminal Justice Abstracts, and Cochrane Library yielded over 6000 citations, which were deduplicated and then screened by two independent reviewers. English-language, primary qualitative studies that investigated MRs' experiences with reporting of child maltreatment were included. Critical appraisal involved a modified checklist from the Critical Appraisal Skills Programme (CASP) and qualitative meta-synthesis was used to combine results from the primary studies. Setting: All healthcare and social-service settings implicated by mandatory reporting laws were included. Included studies crossed nine high-income countries (United States, Australia, Sweden, Taiwan, Canada, Norway, Finland, Israel and Cyprus) and three middle-income countries (South Africa, Brazil, and El Salvador). Participants: The studies represent the views of 1088 MRs. Outcomes: Factors that influence MRs' decision to report and MRs' views towards and experiences with mandatory reporting of child maltreatment. Results: Forty-four articles reporting 42 studies were included. Findings indicate that MRs struggle to identify and respond to less overt forms of child maltreatment. While some articles (14%) described positive experiences MRs had with the reporting process, negative experiences were reported in 73% of articles and included accounts of harm to therapeutic relationships and child death following removal from their family of origin. Conclusions: The findings of this meta-synthesis suggest that there are many potentially harmful experiences associated with mandatory reporting and that research on the effectiveness of this process is urgently needed.

Data from: Assessment of the quality of reporting in randomized controlled trials of acupuncture in the Korean literature using the CONSORT statement and the STRICTA guidelines

Objectives: This study aimed to assess the completeness of reporting of RCTs of acupuncture in the Korean literature. Design: Systematic review. Methods: We searched 12 Korean databases and 7 Korean journals to identify eligible RCTs of acupuncture published from 1996 to July 2011. We used the Consolidated Standards of Reporting Trials (CONSORT) checklist for parallel RCTs and the revised STandards for Reporting Interventions in Clinical Trials of Acupuncture (STRICTA) to assess the quality of reporting in Korean RCTs. We compared the completeness of reporting of CONSORT and STRICTA items in RCTs published in two time periods (1996-2004 referred to as the early period and 2005-2011 referred to as the late period). Results: We analysed 146 eligible RCTs using the CONSORT statement concerning RCTs of both needling and non-needling acupuncture and the STRICTA guidelines for 90 trials of needling acupuncture. Among the 103 RCTs in the late period, the proportion of RCTs that completely reported the CONSORT items of outcome definition (15.5%), sample size calculation (2.9%), randomisation (56%), allocation concealment (5.8%), implementation of allocation (11.7%), outcome assessor blinding (20.3%), flow of participants (25.2%), number of participants analysed (19.4%), ancillary analyses (0.0%), adverse events (24.3%), generalisability of findings (1.9%) and overall evidence (32.0%) remained small. Among the 61 RCTs of needling acupuncture in the late period, the STRICTA items of setting/context (24.6%) and practitioner background (27.9%) showed incomplete reporting. The completeness of reporting improved over time in several CONSORT and STRICTA items. Conclusion: The completeness of reporting of Korean RCTs of acupuncture was suboptimal according to the CONSORT and revised STRICTA statements. Trial authors and journal editors should use the CONSORT statement and the STRICTA guidelines for transparent reporting in Korean RCTs of acupuncture. The endorsement of the CONSORT and revised STRICTA statements in author instructions is also required.

Data from: Calculating maximum morphine equivalent daily dose from prescription directions for use in the electronic health record: a case report

Objective To demonstrate a process of calculating the maximum potential morphine milligram equivalent daily dose (MEDD) based on the prescription Sig for use in quality improvement initiatives. Methods To calculate an opioid prescription's maximum potential Sig-MEDD, we developed SQL code to determine a prescription's maximum units/day using discrete field data and text-parsing in the prescription instructions. We validated the derived units/day calculation using 3,000 Sigs, then compared the Sig-MEDD calculation against the Epic MEDD calculator. Results Of the 101,782 outpatient opioid prescriptions ordered over one year, 80% used discrete-field Sigs, 7% used free-text Sigs, and 3% used both types. We determined units/day and calculated a Sig-MEDD for 98.3% of all prescriptions, 99.99% of discrete-Sig prescriptions, and 81.5% of free-text-Sig prescriptions. Conclusion Analyzing opioid prescription Sigs to determine a maximum potential Sig-MEDD provides greater insight into a patient's risk for opioid exposure.

Data from: Do failures in non-technical skills contribute to fatal medical accidents in Japan? A review of the 2010–2013 national accident reports

Objectives: We sought to clarify how large a proportion of fatal medical accidents can be considered to be caused by poor Non-Technical Skills, and to support development of a policy to reduce numbers of such accidents by making recommendations about possible training requirements. Design: Summaries of reports of fatal medical accidents, published by the Japan Medical Safety Research Organization, were reviewed individually. Three experienced clinicians and one patient safety expert conducted the reviews to determine the cause of death. Views of the patient safety expert were given additional weight in the overall determination. Setting: A total of 73 summary reports of fatal medical accidents were reviewed. These reports had been submitted by healthcare organisations across Japan to the Japan Medical Safety Research Organization between April 2010 and March 2013. Primary and secondary outcome measures: The cause of death in fatal medical accidents, categorised into technical skills, non-technical skills, and inevitable progress of disease were evaluated. Non-technical skills were further sub-divided into situation awareness, decision-making, communication, team working, leadership, managing stress, and coping with fatigue. Results: Overall, the cause of death was identified as non-technical skills in 34 cases (46.6%), disease progression in 33 cases (45.2%), and technical skills in two cases (5.5%). In two cases, no consensual determination could be achieved. Further categorisation of cases of non-technical skills were identified 14 cases (41.2%) of problems with situation awareness, eight (23.5%) with team-working, and three (8.8%) with decision-making. These three sub-categories, or combinations of them, were identified as the cause of death in 33 cases (97.1%). Conclusions: Poor non-technical skills were considered to be a significant cause of adverse events in nearly half of the fatal medical accidents examined. Improving non-technical skills may be effective for reducing accidents, and training in particular sub-categories of non-technical skills may be especially relevant.

Data from: A call for more transparent reporting of error rates: the quality of AFLP data in ecological and evolutionary research

Despite much discussion of the importance of quantifying and reporting genotyping error in molecular studies, it is still not standard practice in the literature. This is particularly a concern for amplified fragment length polymorphism (AFLP) studies, where differences in laboratory, peak-calling and locus-selection protocols can generate data sets varying widely in genotyping error rate, the number of loci used and potentially estimates of genetic diversity or differentiation. In our experience, papers rarely provide adequate information on AFLP reproducibility, making meaningful comparisons among studies difficult. To quantify the extent of this problem, we reviewed the current molecular ecology literature (470 recent AFLP articles) to determine the proportion of studies that report an error rate and follow established guidelines for assessing error. Fifty-four per cent of recent articles do not report any assessment of data set reproducibility. Of those studies that do claim to have assessed reproducibility, the majority (~90%) either do not report a specific error rate or do not provide sufficient details to allow the reader to judge whether error was assessed correctly. Even of the papers that do report an error rate and provide details, many (≥23%) do not follow recommended standards for quantifying error. These issues also exist for other marker types such as microsatellites, and next-generation sequencing techniques, particularly those which use restriction enzymes for fragment generation. Therefore, we urge all researchers conducting genotyping studies to estimate and more transparently report genotyping error using existing guidelines and encourage journals to enforce stricter standards for the publication of genotyping studies.

Data from: Outcome of assisted reproductive technology (ART) and subsequent self-reported life satisfaction

Objective: To compare life satisfaction between women with successful or unsuccessful outcome after assisted reproductive treatment (ART) by taking into account the time since the last ART. Design: Cohort study. Setting: Tertiary hospital. Patients: A total of 987 consecutive women who had undergone ART during 1996–2007 were invited and altogether 505 women participated in the study. Interventions: A postal enquiry with a life satisfaction scale. Main Outcome Measure: Self-reported life satisfaction in respect to the time since the last ART. Results: In general, women who achieved a live birth after ART had a significantly higher life satisfaction than those who had unsuccessful ART, especially when compared in the first three years. The difference disappeared in the time period of 6–9 years after ART. The unsuccessfully treated women who had a child by some other means before or after the unsuccessful ART had comparable life satisfaction with successfully treated women even earlier. Conclusions: Even if unsuccessful ART outcome is associated with subsequent lower level of life satisfaction, it does not seem to threaten the long-term wellbeing.

CLSM data of CLE40, CLV3, WUS, BAM1, and CLV1 reporter lines in Arabidopsis thaliana

<p>Stem cell homeostasis in plant shoot meristems requires tight coordiantion between stem cell proliferation and cell differentiation. In Arabidopsis, stem cells express the secreted dodecapeptide CLAVATA3 (CLV3), which signals through the leucine-rich repeat (LRR)–receptor kinase CLAVATA1 (CLV1) and related CLV1-family members to downregulate expression of the homeodomain transcription factor <i>WUSCHEL</i> (<i>WUS</i>). WUS protein moves from cells below the stem cell domain to the meristem tip and promotes stem cell identity, together with <i>CLV3</i> expression, generating a negative feedback loop. How stem cell activity in the meristem centre is coordinated with organ initiation and cell differentiation at the periphery is unknown. We show here that the <i>CLE40</i> gene, encoding a secreted peptide closely related to CLV3, is expressed in the SAM in differentiating cells in a pattern complementary to that of <i>CLV3</i>. <i>CLE40</i> promotes <i>WUS</i> expression via BAM1, a CLV1-family receptor, and <i>CLE40</i> expression is in turn repressed in a <i>WUS</i>-dependent manner. Together, <i>CLE40-BAM1-WUS</i> establish a second negative feedback loop. We propose that stem cell homeostasis is achieved through two intertwined pathways that adjust WUS activity and incorporate information on the size of the stem cell domain, via <i>CLV3-CLV1</i>, and on cell differentiation via <i>CLE40-BAM1</i>.</p>
