Data from: Using filter-based community assembly models to improve restoration outcomes

1. Ecological filter models derived from community assembly theory can inform restoration planning by highlighting management actions most likely to affect community composition. Despite growing interest in these models, many restoration studies solely manipulate a single filter—the biotic filter by altering interspecific competition in studies—while ignoring abiotic and dispersal filters that may also influence restoration success. 2. To examine how manipulating all three filters (biotic, abiotic, dispersal) affected restoration in an annual-type grassland, we seeded native forbs from the same functional group as a target invader to increase biotic resistance to invasion (biotic filter), cut standing biomass and either removed it or returned it to plots as litter to alter light conditions (abiotic filter), and added native forbs at different seeding rates to alter density of establishing native populations (dispersal filter). We measured restoration success by recording native species and invader cover in plots. 3. The addition of native species with phenological and morphological traits similar to the target invader reduced invasion and increased native populations, but only in litter-free plots when high-densities of native seed were added. 4. Seeding two species with functional traits similar to the invader was more effective at reaching restoration goals than seeding just one functionally similar species. As such, trait differences among restoration species, even species belonging to the same functional group, may increase biotic resistance to invasion in restored communities. 5. Litter removal altered native-invader interactions. When litter was kept, added natives did not reduce invader cover. However, when litter was removed, added natives led to declines in invader cover. 6. Increasing native seeding rates led to larger native populations and increased invasion resistance. 7. Synthesis and applications. In this study, simultaneously manipulating biotic, abiotic and dispersal filters was necessary to optimize restoration outcomes. In particular, the biotic filter only contributed to successful restoration outcomes under abiotic and dispersal conditions that were created through management actions specifically targeting these two additional filters. Restoration planning based on filter models should incorporate actions that target all three filters, rather than solely focusing on the biotic filter.

Data from: Do priority effects outweigh environmental filtering in a guild of dominant freshwater macroinvertebrates?

Abiotic conditions have long been considered essential in structuring freshwater macroinvertebrate communities. Ecological drift, dispersal, and biotic interactions also structure communities, and although these mechanisms are more difficult to detect, they may be of equal importance in natural communities. Here, we hypothesized that in ten naturally-replicated headwater streams in Eastern Switzerland, locally-dominant amphipod species would be associated with differences in environmental conditions. We conducted repeated surveys of amphipods and used a hierarchical joint species distribution model to assess the influence of different drivers on species co-occurrences. The species had unique environmental requirements, but a distinct spatial structure in their distributions was unrelated to habitat. Species co-occurred much less frequently than predicted by the model, which was surprising because laboratory and field evidence suggests they are capable of coexisting in equal densities. We suggest that niche preemption may limit their distribution and that a blocking effect related to the specific linear configuration of streams determines which species colonizes and dominates a given stream catchment, thus suggesting a new solution a long-standing conundrum in freshwater ecology.

Data from: Seed dispersal by ungulates as an ecological filter: a trait-based meta-analysis

Plant communities are often dispersal-limited and zoochory can be an efficient mechanism for plants to colonize new patches of potentially suitable habitat. We predicted that seed dispersal by ungulates acts as an ecological filter – which differentially affects individuals according to their characteristics and shapes species assemblages – and that the filter varies according to the dispersal mechanism (endozoochory, fur-epizoochory and hoof-epizoochory). We conducted two-step individual participant data meta-analyses of 52 studies on plant dispersal by ungulates in fragmented landscapes, comparing eight plant traits and two habitat indicators between dispersed and non-dispersed plants. We found that ungulates dispersed at least 44% of the available plant species. Moreover, some plant traits and habitat indicators increased the likelihood for plant of being dispersed. Persistent or nitrophilous plant species from open habitats or bearing dry or elongated diaspores were more likely to be dispersed by ungulates, whatever the dispersal mechanism. In addition, endozoochory was more likely for diaspores bearing elongated appendages whereas epizoochory was more likely for diaspores released relatively high in vegetation. Hoof-epizoochory was more likely for light diaspores without hooked appendages. Fur-epizoochory was more likely for diaspores with appendages, particularly elongated or hooked ones. We thus observed a gradient of filtering effect among the three dispersal mechanisms. Endozoochory had an effect of rather weak intensity (impacting six plant characteristics with variations between ungulate-dispersed and non-dispersed plant species mostly below 25%), whereas hoof-epizoochory had a stronger effect (eight characteristics included five ones with above 75% variation), and fur-epizoochory an even stronger one (nine characteristics included six ones with above 75% variation). Our results demonstrate that seed dispersal by ungulates is an ecological filter whose intensity varies according to the dispersal mechanism considered. Ungulates can thus play a key role in plant community dynamics and have implications for plant spatial distribution patterns at multiple scales.

Obovaria olivaria maf filtered vcf file from: RAD-tag and mitochondrial DNA sequencing reveal the genetic structure of a widespread and regionally imperiled freshwater mussel, Obovaria olivaria (Bivalvia: Unionidae)

<p><em>Obovaria olivaria</em> is a species of freshwater mussel native to the Mississippi River and Laurentian Great Lakes-St. Lawrence River drainages of North America. This mussel has experienced population declines across large parts of its distribution and is imperiled in many jurisdictions. <em>Obovaria olivaria </em>uses the similarly imperiled <em>Acipenser fulvescens</em> (Lake Sturgeon) as a host for its glochidia. We employed mitochondrial DNA sequencing and Restriction-site Associated DNA sequencing (RAD-seq) to assess patterns of genetic diversity and population structure of <em>O. olivaria</em> from 19 collection locations including the St. Lawrence River drainage, the Great Lakes drainage, the Upper Mississippi River drainage, the Ohioan River drainage and the Mississippi Embayment. Heterozygosity was highest in Upper Mississippi and Great Lakes populations, followed by a reduction in diversity and relative effective population size in the St. Lawrence populations. Pairwise <em>F</em><sub>ST</sub> ranged from 0.00 to 0.20, and analyses of genetic structure revealed two major ancestral populations, one including all St. Lawrence River/Ottawa River sites and the other including remaining sites; however, significant admixture and isolation by river distance across the range were evident. The genetic diversity and structure of <em>O. olivaria</em> is consistent with the existing literature on <em>Acipenser fulvescens</em> and suggest that, although northern and southern <em>O. olivaria</em> populations are genetically distinct, genetic structure in <em>O. olivaria</em> is largely clinal rather than discrete across its range. Conservation and restoration efforts of <em>O. olivaria</em> should prioritize the maintenance and restoration of locations where <em>O. olivaria </em>remain, especially in northern rivers, and to ensure connectivity that will facilitate dispersal of <em>Acipenser fulvescens</em> and movement of encysted glochidia.</p>

Comparative membrane proteomic analysis of Tritrichomonas foetus isolates (non filtered Data Sets)

<p>Tritrichomonas foetus is a flagellated and anaerobic parasite able to infect cattle and felines. Despite its prevalence, there is no effective standardized or legal treatment for T. foetus-infected cattle; the vaccination still has limited success in mitigating infections and reducing abortion risk; and nowadays, the diagnosis of T. foetus presents important limitations in terms of sensitivity and specificity in bovines. Here, we characterize the plasma membrane proteome of T. foetus and identify proteins that are represented in different isolates of this protozoan.&nbsp; Raw proteomics data sets from MALDI-TOF Mass Spectrometry presented here corresponds to six T. foetus isolates (Tf0-Tf5). For Tf2 isolate also five membrane fractions are presented (f1-f5).&nbsp;&nbsp;</p>

<p><a name="OLE_LINK2"></a><span>Aromatic acids are ubiquitous in seawater (SW)&nbsp;and can be transported to the atmosphere via sea spray aerosol (SSA). Despite their importance in affecting the global radiative balance, the contribution of marine aromatic acids and their</span><span><span> </span></span><span><span>transport mechanisms through SSA remain unclear.</span></span><span> Herein, the distribution of particle size and number concentration of SSA produced in SW containing nine different aromatic acids (i.e., benzoic acids, benzenedicarboxylic acids, hydroxybenzoic acids, vanillic acid, and syringic acid) was studied using a custom-made SSA simulation chamber; moreover, the enrichment of aromatic acids in SSA and</span><span> </span><span>their emission flux to the atmosphere were analyzed. Transmission electron microscopy (TEM) images clearly revealed that aromatic acids can be transferred to the nascent SSA. Interestingly, the morphology associated with benzenedicarboxylic acids-coated particles showed that aromatic acids can promote the growth of other surfaces of sea salt, thus making the sea salt core spherical. Aromatic acids showed a significant enrichment behavior at the air-sea interface, which clearly indicated that SSA represent a source of aromatic acids in the atmosphere. Vanillic acid had the largest global emission flux through SSA (962 tons yr<sup>-1</sup>), even though its concentration in SW<span>&nbsp;</span>was lower. The calculated results indicated that the global annual flux of aromatic acids was not only affected by the concentration in SW, but also by their enrichment factor (EF). These data are critical for further quantifying the contribution of organic acids to the atmosphere via SSA, which may provide an estimate of the potential influence of the atmospheric feedbacks to the ocean carbon cycle.</span></p>

Data from: Spatial variation in the biotic and abiotic filters of oyster recruitment: Implications for restoration

<p>Attempts to restore marine ecosystems are increasing, but the success of projects remains variable. For marine invertebrates, the establishment of self-sustaining populations requires a larval supply as well as conditions that permit recruitment.</p> <p>Abiotic and biotic conditions that determine recruitment can vary across environmental gradients and have opposing or reinforcing effects. We assessed how predation and tidal inundation influence recruitment of the reef-forming oyster, Saccostrea glomerata, at 15 sites, 5 estuaries and 8 degrees of latitude in eastern Australia.</p> <p>Oysters recruited to all 15 sites, but their density displayed spatially variable effects of tidal inundation and caging. Effects of tidal inundation and caging were weakest at the two lower-latitude estuaries where recruitment was low overall, average temperature and turbidity were high and dissolved oxygen low.</p> <p>At higher-latitude estuaries, where abiotic conditions were more favourable for recruitment, recruit density displayed tidal elevation gradients that were dependent on caging and time. Initially, recruit density decreased with tidal inundation (and exposure to finfish predators), in the uncaged but not the caged treatment. However, over time the elevation gradient disappeared, and recruitment and survival of oysters was greater in caged than uncaged treatments irrespective of elevation.</p> <p>Synthesis and applications: Our results suggest that both abiotic (i.e. temperature, turbidity and dissolved oxygen) and biotic (i.e. predation) factors can negatively influence oyster recruitment and, hence, restoration success. Consequently, oyster reef restoration projects should be planned to prioritise sites with low turbidity, high dissolved oxygen and low predation unless these stressors can be mitigated. Restoration projects that are designed with knowledge of local stressors are more likely to be successful.</p>

Data from: Joint effects of environmental filtering and dispersal limitation on species assemblage of the Tibetan Plateau

<p><strong>Aim</strong> Mountains harbour a rich and non-random cluster of species, yet knowledge on the species' biological attributes that support species coexistence in the montane community is limited. Here, we investigated the association of species occurrence on the Tibetan Plateau with species' morphological, ecological or evolutionary constraints.</p> <p><strong>Location</strong> Tibetan Plateau (TP)</p> <p><strong>Taxon</strong> Mammals and birds</p> <p><strong>Methods </strong>We tested whether species occurrence on the TP correlates with morphological, ecological, or evolutionary constraints using the spatial distribution, phylogeny, dispersal ability, and thermal niche property data for 1,353 terrestrial vertebrates (383 mammals and 970 birds). We used standard (non-phylogenetic) and phylogenetic logistic regressions to disentangle the relative contributions of these attributes of species in explaining the species occurrence on the TP. We assessed the geographical patterns of community structures on the TP and fit linear mixed models to explore the underlying eco-evolutionary forces.</p> <p><strong>Results</strong> The TP species exhibited a higher cold tolerance, wider thermal niche breadth, and higher rate of niche evolution than the non-TP species. We supported the assumption that the TP species was not a random subset from the species pool, but was structured jointly by environmental filtering and dispersal limitation. While dispersal and ecological processes underlying species assemblages varied spatially and among taxa, we found that species in stressful environments was limited by environmental filtering, whereas dispersal limitation was more pronounced under favourable climatic conditions.</p> <p><strong>Main conclusions</strong> Our study finds that environmental filtering and dispersal limitation jointly shape the species assemblage on the TP. These findings provide significant insights into community assembly processes on the TP and other montane ecosystems on Earth, especially those that are sensitive to global warming.</p>
