Supplementary Online Data for Characterizing the hologenome of L. pustulata and tracing genomic footprints of lichenization

<p>Processed data and scripts, as well as the the figures and tables for <em>Characterizing the hologenome of L. pustulata and tracing genomic footprints of lichenization</em>. The <em>zip</em> file contains three subfolders for <em>Chapter 3</em>, <em>Chapter 4</em>, <em>Chapter 5</em> of <em>Characterizing the hologenome of L. pustulata and tracing genomic footprints of lichenization</em>. Each subfolder comes with its own <em>README.md</em> further describing its contents.</p> <p>Furthermore the read mappings against <em>Lasallia pustulata</em> individually, as well as the ones used for the <em>anvi´o</em> visualization, which include <em>L. pustulata</em>, <em>Trebouxia sp.</em> as well as the 499 bacterial scaffolds are given. The <em>Trinity</em> RNAseq assemblies (guided and unguided) are given too.<br>  </p>

Extracting Regulatory Chromatin Footprint from Cell-Free DNA

<p>Cell-free DNA (cfDNA) has emerged as a pivotal player in precision medicine, revolutionizing the diagnostic and therapeutic landscape. While its clinical applications have significantly increased in recent years, current cfDNA assays have limited ability to identify the active transcriptional programs that govern complex disease phenotypes and capture the heterogeneity of the disease. To address these limitations, we have developed a non-invasive platform to enrich and examine the active chromatin fragments (cfDNAac) in peripheral blood. The deconvolution of the cfDNAac signal from traditional nucleosomal chromatin fragments (cfDNAnuc) yields a catalog of features linking these circulating chromatin signals in blood to specific regulatory elements across the genome, including enhancers, promoters, and highly transcribed genes, mirroring the epigenetic data from the ENCODE project. Notably, these cfDNAac counts correlate strongly with RNA polymerase II activity and exhibit distinct expression patterns for known circadian genes. Additionally, cfDNAac signals across gene bodies and promoters show strong correlations with whole blood gene expression levels defined by GTEx. This study illustrates the utility of cfDNAac analysis for investigating epigenomics and gene expression, underscoring its potential for a wide range of clinical applications in precision medicine.</p>

Auroral Streamers as Ionospheric Footprints of Bursty Bulk Flows

<p>In-situ measurements in the magnetotail are sparse and limited to single points. In the ionosphere, on the other hand, there is a broad range of observations, including magnetometers, aurora imagers, and radars. Since the nightside ionosphere is to some extent the projection of the magnetotail plasma sheet, it can be used as a monitor of the dynamics of the tail.&nbsp; In order to interpret the ionosphere and ground observations properly it is fundamental to understand the coupling process between the ionosphere and the magnetosphere. Here, we use the global magnetohydrodynamic simulation model, OpenGGCM-CTIM-RCM, to investigate such a coupling process.&nbsp;</p> <p>We find that Bursty Bulk Flows (BBFs) are identifiable in the simulation as ionospheric auroral streamers, and&nbsp; are an important processes that greatly contributes to convection of the tail. In this paper, we map flows from the magnetotail to the ionosphere along magnetic field lines. We consider&nbsp; three states of the magnetotail: immediately before substorm onset, during substorm expansion, and during a steady magnetic convection event. We find that the streamers are north-south aligned in midnight sector, and they have more east-west orientation in the dawn and dusk regions. The tail and the ionosphere activity increase during SMC event compared to the pre-onset and quiet times.</p> <p>&nbsp;</p>

Data from: A genomic footprint of hybrid zone movement in crested newts

Speciation typically involves a stage in which species can still exchange genetic material. Interspecific gene flow is facilitated by the hybrid zones that such species establish upon secondary contact. If one member of a hybridizing species pair displaces the other, their hybrid zone would move across the landscape. Although theory predicts that moving hybrid zones quickly stagnate, hybrid zones tracked over one or a few decades do not always follow such a limitation. This suggests that hybrid zones have the potential to traverse considerable distances over extended periods of time. When hybrid zones move, introgression is predicted to result in biased gene flow of selectively neutral alleles, from the receding species into the advancing species. We test for such a genomic footprint of hybrid zone movement in a pair of crested newt species (genus Triturus) for which we have a priori support for westward hybrid zone movement. We perform a multilocus phylogeographical survey and conduct Bayesian clustering analysis, estimation of ancestry and heterozygosity, and geographical cline analysis. In a 600 km wide area east of the present day hybrid zone a genomic footprint constitutes empirical evidence consistent with westward hybrid zone movement. The crested newt case suggests that hybrid zone movement can occur over an extensive span of time and space. Inferring hybrid zone movement provides fundamental insight into historical biogeography and the speciation process, and we anticipate that hybrid zones will prove to be far more mobile than currently appreciated.
