Spatial and Temporal Availability of Cloud-free Optical Observations in the Tropics
<p>These data comprise three layers describing the spatial and temporal distribution of cloud-free optical observations over the tropics. The test datasets shared here are derived from the combination of Landsat and Sentinel-2 satellite data and represent a portion of the full datasets. The test data correspond to year 2020 over Mesoamerica. </p> <ul> <li>Spatial data: the Meso2020_validObs contains one band 'valid_obs' indicating the number of cloud-free observations at the pixel level. </li> <li>Temporal data: the maximumWaitDate2020 contains two bands 'max' and 'maxDay' corresponding to the number of maximum consecutive days without data in a year and final date in which the maximum number of consecutive days without data occurred, respectively.</li> </ul>

Workflow for detecting biomedical articles with openly available underlying datasets - Datasets and extraction forms
<p>The open data screening datasets contain both automatically detected (TRUE) Open Data statements by <a href="https://github.com/quest-bih/oddpub">ODDPub</a>, and its manual validation using <a href="https://github.com/bgcarlisle/Numbat">Numbat</a> extraction tool. Furthermore, extraction forms for both screenings – 2020 and 2021 – are included. The manually processed dataset for the calculation of the inter-rater reliability of manual validation can be also found here. </p> <p>(i) Data from articles published in 2020 (file ‘<em>charite_open_data_2020.csv</em>’) have been collected applying a slightly different sequence of questions in the extraction workflow than the articles published in 2021 (file ‘<em>charite_open_data_2021.csv</em>’). Both datasets were cleaned for any personal data or internal comments. Thus, they do not contain the default columns which in the raw export from Numbat contained commentaries regarding different question. Also, in another regard these files do not represent raw outputs of the Numbat extraction tool, but a processed version. This means that articles validated by more than two raters were first reconciled in Numbat, resulting in one final decision (output of extractions <strong>after reconciliation</strong>). Then from the output of extractions <strong>before reconciliation</strong> those articles validated by only 1 rater (and thus not part of the inter-rater reliability calculation) were selected, which were afterwards joined with the already reconciled dataset. </p> <p>The actual decision about Openness of validated dataset can be analysed in various ways: </p> <ol> <li>Column ‘<em>open_data_assessment</em>’/’<em>assessment</em>’ shows a binary decision between Open Data TRUE and FALSE. </li> <li>If that column indicates ‘<em>NULL</em>’, the dataset was classified into ‘non’-open category, and the result can be found on one of the following ways: <ul> <li>Column ‘<em>reference_to_data</em>’ as ‘<em>n_a</em>’ for excluded articles, e.g. not producing any data.</li> <li>Column ‘<em>data_access</em>’ as ‘<em>restricted</em>’. </li> <li>Column ‘<em>own_or_reuse_data</em>’ as ‘<em>open_data_reuse</em>’. </li> </ul> </li> </ol> <p>The original extraction form contains an option ‘unsure_open_data’ besides ‘<em>open_data</em>’/’<em>no_open_data</em>’ which was resolved either during reconciliation between multiple raters or by case-related consultation with a second rater in case of doubt, and is not included here. </p> <p>(ii) The inter-rater reliability calculation was made on randomly selected 100 articles for 2 raters. Data from: Heterogeneity in habitat and nutrient availability facilitate the co-occurrence of N2 fixation and denitrification across wetland - stream - lake ecotones of Lakes Superior and Huron
Great Lakes coastlines are mosaics of wetland, stream, and lake habitats, characterized by a high degree of spatial heterogeneity that may facilitate the co-occurrence of seemingly incompatible biogeochemical processes due to variation in environmental factors that favor each process. We measured nutrient limitation and rates of N2 fixation and denitrification along transects in 5 wetland - stream - lake ecotones with different nutrient loading in Lakes Superior and Huron and hypothesized that rates of both processes would be related to nutrient limitation status, habitat type, and environmental characteristics including temperature, nutrient concentrations, and organic matter quality. This data package includes information on sampling sites, dates and locations; rates of N fixation and denitrification measured at each site, date and transect location; and biomass information from nutrient diffusing substrates deployed on the study transects.
Riparian controls on light availability, primary producers, invertebrates, fish and salamanders in streams in and near the Andrews Experimental Forest, 2014-2018
The goal of this data collection effort was to determine how the age, stage, and structure of the riparian forest relates to stream primary producers and stream biota. Data were collected on stream habitat, benthic algal, biota (fish, salamanders and macroinvertebrates), and riparian forest cover across a total of 9 streams: 7 streams in the HJ Andrews basin/Lookout Creek stream network; one stream in the westward adjacent Blue River basin, and one stream in the eastward adjacent Deer Creek river basin. In each stream there were 2 study reaches – one bordered by old-growth riparian forest and the other bordered by regenerated second-growth riparian forest on at least one bank (with a stand ages that generally ranged between 30 and 60 years). In each study reach (80 – 150 m), we collected the following data: pool habitat, wetted and bankfull widths, large wood abundance and volume, riparian forest canopy cover, benthic algae accrual on tiles, stream macroinvertebrate abundances (from 6 replicate surber samplers, which were pooled and then sub-sampled, identified and measured), age 1+ cutthroat trout (Oncorhynchus clarkii clarkii) abundance and biomass, age 0+ (young-of-year) trout abundance and biomass, coastal giant salamander (Dicamptodon tenebrosus) abundance and biomass. Fish and salamander abundances were calculated by either mark-recapture or multiple pass depletion methods.
Ion exchange membrane measure of nutrient availability of the 2015 experimental burn at Toolik Lake Field Station, Alaska 2016
An experimental burn conducted in the summer of 2015 to provide sites for an experiment whether seeds of Eriophorum vaginatum from different ecotypes could establish in recently burned areas. It consisted of ten 2 meter X 2 meter plots along with a similar number of control plots. There was little seedling establishment but other data were collected on the plots. Ion exchange membranes were used to measure nutrient availability over two time periods: Early season (June) and mid season (July).
Factorial experiment to test effects of food availability and temperature on slimy sculpin (Cottus cognatus) at Toolik Field Station, 2018
We used a fully factorial experiment to test effects of food availability and temperature (7.6, 12.7 and 17.4 degrees C; 50 days) on growth, consumption, respiration, and excretion of slimy sculpin (Cottus cognatus).
Monthly vertical profiles of salinity, temperature, pressure, oxygen and photosynthetically-available radiation in Sapelo River, Doboy Sound, Duplin River and Altamaha River transect surveys from April 2008 to April 2015
Monthly hydrographic surveys were performed along the Sapelo River, Doboy Sound, Duplin River and Altamaha River from April 2008 to April 2015. Vertical CTD profiles were collected from the surface to bottom during low and high tide phases at fixed stations chosen to coincide with long-term GCE-LTER moorings. Conductivity, temperature, pressure, photosynthetically-available radiation (PAR) and oxygen concentration were measured at 8 Hz using a SeaBird Electronics SBE-37 instrument, and depth, salinity and sigma-t and oxygen saturation were calculated using UNESCO algorithms. Data values collected during the upcast were deleted. This data set was collected as part of the Georgia Coastal Ecosystems LTER monthly hydrographic monitoring program, and will be updated approximately annually to include the latest observations.
Resin-available nutrients in the O horizon in the MELNHE study at Hubbard Brook Experimental Forest, Bartlett Experimental Forest and Jeffers Brook, central NH USA, 2011- ongoing
The MELNHE study looks at patterns of resource limitation through nutrient manipulations in three study sites in New Hampshire: Bartlett Experimental Forest, Hubbard Brook Experimental Forest, and Jeffers Brook, located in the White Mountain National Forest. The investigation is monitoring stem diameter, leaf area, sap flow, foliar chemistry, leaf litter production and chemistry, foliar nutrient resorption, root biomass and production, mycorrhizal associations, soil respiration, heterotrophic respiration, N and P availability, N mineralization, soil phosphatase activity, soil carbon and nitrogen, nutrient uptake capacity of roots, and mineral weathering. This data set includes phosphate, nitrate and ammonium availability measured using resin exchange strips. Data and code from "No evidence of sex ratio manipulation by black-throated blue warblers in response to food availability" Kaiser et al. 2023 Behavioral Ecology and Sociobiology
This dataset is published in support of "No evidence of sex ratio manipulation by black-throated blue warblers in response to food availability" by Kaiser et al. 2023 in Behavioral Ecology and Sociobiology. Data and code to test the assumptions and key predictions of the Trivers-Willard hypothesis, which proposes that females produce more sons or daughters depending on food availability, in the black-throated blue warbler at the Hubbard Brook Experimental Forest, NH, 2007-2012. Datasets support analyses of sex ratio bias at both the nest and nestling levels. Data tables support the comparison of the ratio of variances in the scaled pre-fledging mass of male and female nestlings using an F test and reproduction of Figures 2a and 2b. Figures are those used in the published manuscript. Code supports the calculation of offspring sex ratio bias at the population level, and considering separately both low- and high-quality habitats, using the Neuhäuser test, statistical models testing the assumptions of the Trivers-Willard hypothesis, effects of food availability and parental provisioning on offspring sex ratio, and effects of food availability on pre-fledging nestling mass of sons and daughters, and a power analysis to determine the power to detect an effect of food supplementation on sex ratio. These data were gathered as part of the Hubbard Brook Ecosystem Study (HBES). Changes in leaf phenology from warming spring and autumn temperatures have lengthened the temperate zone growing ‘green’ season and breeding window for migratory birds in North America. However, the fitness benefits of an extended breeding season will depend, in part, on whether species have sufficient dietary flexibility to accommodate seasonal changes in prey availability. We used fecal DNA metabarcoding to test the hypothesis that seasonal changes in the diets of the insectivorous, migratory black-throated blue warbler (Setophaga caerulescens) track changes in the availability of arthropod prey at the Hubbard Brook Experimental Forest, New Hampshire, USA. We examined changes across the breeding season and along an elevation gradient encompassing a two-week difference in green season length. From 98 fecal samples, we identified 395 taxa from 17 arthropod orders; 242 were identified to species, with Cecrita guttivitta (saddled prominent moth), Theridion frondeum (eastern long-legged cobweaver), and Philodromus rufus (white-striped running crab spider) occurring at the highest frequency. We found significant differences in diet composition between survey periods and weak differences among elevation zones. Variance in diet composition was highest late in the season, and diet richness and diversity were highest early in the season. Diet composition was associated with changes in prey availability surveyed over the green season. However, several taxa occurred in diets more or less than expected relative to their frequency of occurrence from survey data, suggesting that prey selection or avoidance sometimes accompanies opportunistic foraging. This study demonstrates that black-throated blue warblers exhibit diet flexibility and track seasonal changes in prey availability, which has implications for migratory bird responses to climate-induced changes in insect communities with longer green seasons. NUT01 Nutrient Network: Investigating the roles of nutrient availability and vertebrate herbivory on grassland structure and function at Konza Prairie
The goals and focal research questions are copied below from the Nutrient Network website. More information can be found at nutnet.org. NutNet focal research questions: (1) How general is our current understanding of productivity-diversity relationships? (2) To what extent are plant production and diversity co-limited by multiple nutrients in herbacoues-dominated communities? (3) Under what conditions do grazers or fertilization control plant biomass, diversity, and composition? NutNet goals: (1) To collect data from a broad range of sites in a consistent manner to allow direct comparisons of environment-productivity-diversity relationships among systems around the world. This is currently occurring at each site in the network and, when these data are compiled, will allow us to provide new insights into several important, unanswered questions in ecology. (2) To implement a cross-site experiment requiring only nominal investment of time and resources by each investigator, but quantifying community and ecosystem responses in a wide range of herbaceous-dominated ecosystems (i.e., desert grasslands to arctic tundra).
SMR01 Konza Prairie grassland soil microbial responses to long-term management of N availability
Anthropogenic actions have significantly increased biological nitrogen (N) availability on a global scale. In tallgrass prairies, this phenomenon is exacerbated by land management changes, such as fire suppression. Historically, tallgrass prairie fire removed N through volatilization, but fire suppression has contributed to increased soil N availability as well as woody encroachment. Because soil microbes respond to N availability and plant growth, these changes may alter microbial composition and important microbially-mediated functions. Grassland management affects the soil environment on multiple time scales including short (fertilization or fire event), seasonal (growing vs. non-growing season), and long-term (decadal plant turnover and nutrient accumulation), therefore my goal was to understand community variability at different time scales affecting the population and community dynamics of soil microbes. I predicted soil microbes would be sensitive to environmental changes at all time scales, seasonal variation would reflect increased plant rhizodeposit-supported populations during summer and decomposers during winter, and long-term fire suppression and chronic fertilization would drive soil microbial community turnover associated with accumulation of plant litter and N. Soil microbial responses to short-term fire/fertilization events were minimal, while microbial population sizes fluctuate seasonally and synchronously, and microbial community composition varied more with management history than at shorter time scales. Bacterial populations increased 10x during growing-season plant rhizodeposition, while fungal populations were less dynamic, but decreased in fall, possibly reflecting a shift to subsistence on soil organic matter. In contrast, microbial community composition was seasonally stable, but distinct between long-term management treatments, which may indicate accumulation of niche-defining plant or soil properties over decades. Effect of plant density and light availability on leaf damage in Manilkara bidentata
Variation in herbivory is often associated with plant density and light environment. To determine the effect of these variables on herbivory we studied leaf production and herbivory on saplings, juveniles and adults of Manilkara bidentata (Sapotaceae) in the Luquillo Experimental Forest (LEF), Puerto Rico. The major herbivore of M. bidentata is microlepidoptera leaf miner (Acrocercopssp.; Gracillariidae). To determine the effect of plant density on herbivory, 24 - 20 x 20 m plots were established and the density of saplings, juveniles and adults were determined. Leaf production, herbivory and growth were measured on all saplings in the plots. In addition, plant density was determined in 8-20 x 20 m plots surrounding the 24 focal plots. The effect of light environment was determined by comparing leaf phenology, leaf quality and herbivory in the vertical and horizontal profile. Sapling density in 60 x 60 m plots was associated with increased levels of herbivory. In the vertical profile, leaf production was continuous in the canopy and synchronous for juveniles and saplings and herbivory increased from the canopy (1.3%) towards the understory (35.6%). In the horizontal profile leaf production was related with the light environmen. Saplings in low light environment produced leaves in June, while plants in gaps had a broader peak of leaf production. Differences in leaf phenology did not result in differences in herbivory possibly because there was high variation in herbivory among leaves. Although many saplings lost more than 80% of new leaf area, there was no detectable effect on plant growth. SBC LTER: Santa Cruz Island: Aggregated mean abundance of black surfperch (Embiotoca jacksoni) and prey availability, 1994-2008
These data are the annual mean abundances of three age-classes of black surfperch and their prey at each of 11 sites at Santa Cruz Island, California. Reported values are a) the average number of adult black surfperch, young-of-year black surfperch, and one year-old black surfperch per 40m x 2m transect (for all transects), and b) total food availability (grams per 0.1 m squared) at each site. Food availability includes biomass of caprellid and gammarid amphipods and is calculated from the mean density within Gelidium spp. (for caprellids) and all other foliose or turfing algae (for gammarids). The data also include one year lags for each variable, i.e. the value of the variable at that site in the previous year.
CatMeows: A Publicly-Available Dataset of Cat Vocalizations
<p><strong>Abstract</strong></p> <p>This dataset, composed of 440 sounds, contains meows emitted by cats in different contexts. Specifically, 21 cats belonging to 2 breeds (Maine Coon and European Shorthair) have been repeatedly exposed to three different stimuli that were expected to induce the emission of meows:</p> <ol> <li><em>Brushing</em> - Cats were brushed by their owners in their home environment for a maximum of 5 minutes;</li> <li><em>Isolation in an unfamiliar environment</em> - Cats were transferred by their owners into an unfamiliar environment (e.g., a room in a different apartment or an office). Distance was minimized and the usual transportation routine was adopted so as to avoid discomfort to animals. The journey lasted less than 30 minutes and cats were allowed 30 minutes with their owners to recover from transportation, before being isolated in the unfamiliar environment, where they stayed alone for maximum 5 minutes;</li> <li><em>Waiting for food</em> - The owner started the routine operations that preceded food delivery in the usual environment the cat was familiar with. Food was given at most 5 minutes after the beginning of the experiment.</li> </ol> <p>The dataset has been produced and employed in the context of an interdepartmental project of the University of Milan (for further information, please refer to this <a href="https://doi.org/10.3390/ani9080543">doi</a>). Water availability and temperature scenarios for water-dependent power plants in the Danube river basin and the Iberian Peninsula
<p>The dataset is composed by 12 files reporting the water availability and temperature scenarios for 167 water-dependent power plants in the Danube river basin and the Iberian Peninsula.</p> <p>The dataset is split into multiple files by region (Danube river basin (Danube) or Iberian Peninsula (IP)), variable (discharge or river temperature) and scenario (baseline, RCP26 or RCP85) considered.</p> <p>The title of each file is composed by the variable reported (discharge or river temperature) and the scenario considered (baseline: 1951-2004, RCP26: 2006-2100, RCP85: 2006-2100). The first row is used to report the fields considered: the first three columns report the day, the month and the year. The remaining columns report the name of the power plant considered in each region (57 for the Daube river basin and 110 for the Iberian Peninsula). In each row day, month, year and streamflow or river temperature values are reported for every water-dependent power plant examined in the study.</p> <p>Temperature is reported as daily average temperature in degrees Celsius (°C) while water availability is reported as daily average streamflow in cubic meters per second (m^3/s).</p> <p>For a description on how these files were obtained, please refer to <a href="https://doi.org/10.2777/135510">https://doi.org/10.2777/135510</a>.</p>
The Hearpiece database of individual transfer functions of an openly available in-the-ear earpiece for hearing device research
<p>We present a database of acoustic transfer functions of the Hearpiece, an openly available multi-microphone multi-driver in-the-ear earpiece for hearing device research. The database includes HRTFs for 87 incidence directions as well as responses of the drivers, all measured at the four microphones of the Hearpiece as well as the eardrum in the occluded and open ear. The transfer functions were measured in both ears of 25 human subjects and a KEMAR with anthropometric ears for five reinsertions of the device. We describe the measurements of the database and analyse derived acoustic parameters of the device. All regarded transfer functions are subject to differences between subjects as well as variations due to reinsertion into the same ear. Also, the results show that KEMAR measurements represent a median human ear well for all assessed transfer functions. The database is a rich basis for development, evaluation and robustness analysis of multiple hearing device algorithms and applications.</p>
