<p>This data supports the Figures in the preprint titled</p> <p><strong>Evolution of drug resistance drives progressive destabilizations in functionally conserved molecular dynamics of the flap region of the HIV-1 protease</strong></p> <p><strong>working abstract</strong></p> <p>The HIV-1 protease is one of several common key targets of combination drug therapies for human immunodeficiency virus infection and acquired immunodeficiency syndrome (HIV/AIDS).&nbsp; During the progression of the disease, some individual patients acquire -drug resistance due to mutational hotspots on the viral proteins targeted by combination drug therapies.&nbsp; It has recently been discovered that drug-resistant mutations accumulate on the &lsquo;flap region&rsquo; of the HIV-1 protease,&nbsp; which is a critical dynamic region involved in non-specific polypeptide binding&nbsp; during invasion and infection of the host cell.&nbsp; In this study, we utilize machine learning assisted comparative molecular dynamics, conducted at single amino acid site resolution, to investigate the dynamic changes that occur during functional dimerization and polypeptide binding of the main protease. We use a multi-agent machine learning model to identify conserved dynamics of the HIV-1 main protease that are preserved across simian and feline protease orthologs (SIV and FIV).&nbsp; We also investigate changes in dynamics due to common drug-resistant mutations in many patients. We find that a key functional site in the flap region, a solvent-exposed isoleucine (ILE50) and surrounding sites that control flap dynamics is often targeted by drug-resistance mutations, likely leading to malfunctional molecular dynamics affecting the overall flexibility of the flap region. We conclude that better long term patient outcomes may be achieved by designing drugs that target protease regions which are less dependent upon single sites with large functional binding effects.</p>

Data from: Lineage diversity within a widespread endemic Australian skink to better inform conservation in response to regional-scale disturbance

<p>This dataset was used to examine the phylogeographic genetic structure of Eastern three lined skink<em> Bassiana duperreyi</em>. It comprises  SNP data used for population genetics and phylogenetic reconstruction. The data were used to provide foundational work for the detailed taxonomic re-evaluation of this species complex and to reinforce the need for biodiversity assessment to include an examination of cryptic species and/or cryptic diversity below the level of species. Such information on lineage diversity within species and its distribution in the context of disturbance at a regional scale can be factored into conservation planning regardless of whether a decision is made to formally diagnose new species taxonomically and nomenclaturally.</p>

Population genetics of caribou in the Alaska-Yukon border region: implications for designation of conservation units and small herd persistence

<p>Better knowledge of genetic relationships between the Fortymile caribou herd and its neighbors is needed for conservation decision-making in Canada. Here, we contribute the first fine-scale analysis of genetic population structure in nine contiguous caribou herds at the geographic boundaries between Barren-ground and Northern Mountain caribou, and at the Alaska-Yukon border. Using pairwise differentiation metrics, STRUCTURE, and discriminant analysis of principal components (DAPC) to analyze 15 microsatellite loci in 379 caribou, we found complex patterns of genetic differentiation. The Fortymile was the only herd assigned to more than one genetic cluster, indicative of its history as a larger herd whose range expansions and gene flow to other herds were likely important to maintaining diversity across a functioning genetic metapopulation. Some small herds (Chisana, Klaza, and White Mountains) were genetically distinct, while others (Hart River, Clear Creek, Mentasta) exhibited little differentiation from herds they occasionally overlap, including herds assigned to different conservation units (DUs). This genetic connectivity does not result from demographic connectivity, as episodic contact during rut, rather than herd switching, is the likely mechanism. Unusually, one small herd (White Mountains) maintained genetic differentiation despite rut overlap with Fortymile. Our data reveal that some herds with different ecological and behavioral attributes are demographically independent but nonetheless genetically connected. Thus, we suggest that managing caribou for an appropriate level of genetic connectivity, while also supporting herd persistence, will be essential to conserve caribou genetic diversity in the region.</p>

Profiling, monitoring and conserving caterpillar fungus in the Himalayan region using anchored hybrid enrichment markers

<p>The collection of caterpillar fungus accounts for 50-70% of the household income of thousands of Himalayan communities and has an estimated market value of $5-11 billion across Asia. However, Himalayan collectors are at multiple economic disadvantages compared with collectors on the Tibetan plateau because their product is not legally recognized. Using a customized hybrid-enrichment probe set and market-grade caterpillar fungus (with samples up to 30 years old) from 94 production zones across Asia, we uncovered clear geography-based signatures of historical dispersal and significant isolation-by-distance among caterpillar fungus hosts. This high-throughput approach can readily distinguish samples from major production zones with definitive geographical resolution, especially for samples from the Himalayan region that form monophyletic clades in our analysis. Based on these results, we propose a two-step procedure to help local communities authenticate their produce and improve this multi-national trade route without creating opportunities for illegal exports and other forms of economic exploitation. We argue that policy makers and conservation practitioners must encourage the fair trade of caterpillar fungus in addition to sustainable harvesting to support a transboundary conservation effort that is much needed for this natural commodity in the Himalayan region.</p>

Near real-time ultrahigh-resolution imaging from unmanned aerial vehicles for sustainable land use management and biodiversity conservation in semi-arid savanna under regional and global change (SAVMAP)

<p>To prevent aggravation of existing poverty in semi-arid savannas, a comprehensive concept for the sustainable adaptive management and use of these ecosystems under unprecedented conditions is needed. SAVMAP is an innovative, trans-, and inter-disciplinary initiative whose goal is to develop a valuable monitoring tool for both sustainable land-use management and rare species conservation (black rhinoceros) in semi-arid savanna in Namibia. SAVMAP uses near real-time ultrahigh-resolution photographic imaging (NURI) facilitated by unmanned aerial vehicles (UAVs) designed at EPFL.</p>

Phylogeography and genetic variation in Western Jacob's ladder (Polemonium occidentale) provide insights into the origin and conservation of rare species in the Great Lakes region

<p>The perennial herb Western Jacob's Ladder (<em>Polemonium</em> <em>occidentale</em>, Polemoniaceae) is widespread in the mountains of western North America but reappears as a disjunct in the Great Lakes Region in Minnesota and Wisconsin, USA as the narrow endemic<em> P. occidentale </em>subsp. <em>lacustre</em>. This distribution is shown by a diverse assemblage of angiosperms. It has been hypothesized that these species became isolated just after the Last Glacial Maximum, but this has not been tested. Additionally, the genetic diversity and population connectivity of the endemic Great Lakes flora has been understudied, with important conservation implications. Using Genotyping-by-sequencing, we examined the relationship of <em>P</em>. <em>occidentale</em> subsp. <em>lacustre</em> to its closest relatives, relationships among all known populations, and genetic diversity within these populations. <em>Polemonium</em> <em>occidentale</em> subsp. <em>lacustre</em> represents an isolated, unique lineage that diverged from its closest relatives 1.3 ma and arrived in the Great Lakes Region by at least 38 ka. Nearly all extant populations diverged prior to the Last Glacial Maximum, are largely genetically distinct, and show relatively little within-population genetic diversity. Clonality may mitigate reduction in diversity due to drift. Mixed population signal between Wisconsin and some Minnesota populations may be due to gene flow during the Late Pleistocene. While populations of <em>Polemonium</em> <em>occidentale</em> subsp. <em>lacustre</em> may be relictual from a now-extinct western relative, it is best treated as a distinct species. Conservation efforts should focus more on ensuring that current populations remain rather than maintaining large population sizes across a few populations. However, encouraging habitat heterogeneity may accomplish both simultaneously.</p>
