Data set published in the IEEE TCAD article "Custom Multi-Cache Architectures for Heap-Manipulating Programs"

This data set contains the results presented in the paper "Custom Multi-Cache Architectures for Heap-Manipulating Programs", published in the IEEE Transactions on Computer-Aided Design of Integrated Circuits and Systems (TCAD) in 2016.

The data set consists of two parts, a Microsoft Excel file ('FPGA_implementation_results.xlsx') and a Matlab script ('plot_cache_performance.m', in combination with measurement results in an ascii file).

The Excel file contains
- the FPGA resource utilisation,
- execution time measurements,
- hit rate measurement of the multi-cache system,
- and power measurements

of different FPGA designs with different on-chip cache configurations. The resource utilisation is split into FPGA slices, LUTs, FlipFlops, DSP slices and block RAMs. Results in this file can be found in Table I-IV in the paper. Please refer to the paper for more information or email f.winterstein12@imperial.ac.uk.

The Matlab script loads a data file ('cache_performance_N16384_L1') containing the hit rate measurements for different cache sizes of two direct-mapped cache with 64bit line width. The script produces a 3D 'skyscraper' plot, i.e. a grid of coloured bars. Each bar corresponds to the hit rate measured at the particular cache size configuration. The plot is saved in the file 'surf.pdf'. The script was used to produce Figure 4 of the paper. Please refer to the paper for more information or email f.winterstein12@imperial.ac.uk.

In addition to this description, we include an author copy of the paper. Note that this is not the official version of the paper. Please cite the original IEEE TCAD article if you use the data.

Custom script for feature extraction from Genbank files

Microbes are thought to be distributed and circulated around the world, but the connection between marine and terrestrial microbiomes is largely unknown. We use Plantibacter, a representative plant-associated genus, as our research model to show the global distribution and adaptation of plant-related bacteria in plant-free environments, especially in the remote Southern Ocean and the deep Atlantic Ocean. The marine isolates and their plant-associated relatives shared over 98% whole-genome average nucleotide identity (ANI), indicating recent divergence and ongoing speciation from plant-related niches to marine environments. Comparative genomics revealed that the marine strains acquired new genes via horizontal gene transfer from non-Plantibacter species and refined existing genes through positive selection to improve adaptation to new habitats. Meanwhile, marine strains retained the ability to interact with plants, such as modifying root system architecture and promoting germination. Plantibacter species were further found to be widely distributed in marine environments, revealing an unrecognized phenomenon that plant-associated microbiomes have colonized the ocean, which could serve as a reservoir for plant growth-promoting microbes. This study demonstrates the presence of an active reservoir of terrestrial plant growth-promoting bacteria in remote marine systems and advances our understanding of the microbial connections between plant-associated and plant-free environments at the genome level.

Genome of the isolates: Enhanced cultured diversity of the mouse gut microbiota enables custom-made synthetic communities

The draft genome of the isolates in Mouse Intestinal Bacteria Collection (miBC)

Microbiome research is hampered by the fact that many bacteria are still unknown and by the lack of publicly available isolates. Fundamental and clinical research is in need of comprehensive and well-curated repositories of cultured bacteria from the intestine of mammalian hosts. Due to host-specific features of the gut microbiota, it is sound to establish collections of isolates from single host species. Hence, this project established a collection of bacterial strains isolated from the intestine of mice.

The original version of the collection published in 2016 (Lagkouvardos, et. al. 2016. Nat. Microbiol.). was doubled by the addition of 112 strains, representing a total of 141 species across 6 phyla and 35 families for the entire collection. As we aimed to create a well-curated resource, all bacterial species within miBC have been taxonomically described and are publicly available.

Figure 1. CNN architecture (adopted from Krizhevsky et al. '12)-Measuring Customer Behavior with Deep Convolutional Neural Networks

The architecture of a CNN can be described as following. A small pixel region goes to input neurons and then connects to a first convolution hidden layer (Figure1). There we can see a set of learnable filters, which are activated during the presentation some particular type of feature in pixel region in the input. On this phase, CNN does shift invariance, which is carried by feature map. Subsampling layer goes next. There we have two processes: local averaging and sampling. As a result, we get declining resolution of feature map. To correspond this task CNN needs supervised learning. Before starting the experiment, we gave a set of labeled videos with different emotional experience. The system analyses images and finds similar features. Then the system creates a map, where it arranges videos in accordance with similar features. Thereby, images with similar emotions form certain class. To test the system, we add other videos and correct the system when it refers them improperly. The proposed model consists of four convolutional layers, followed by max-pooling layers, and three fully-connected layers with a final classificatory presented with MLP (with six basic outputs, corresponding to basic emotions for emotion classification and two outputs for motion classification for typical and non-typical behavior). The input data was presented as infrared camera output.
