A method for identifying environmental stimuli and genes responsible for genotype-by-environment interactions from a large-scale multi-environment data set

<p>It has not been fully understood in real fields what environment stimuli cause the genotype-by-environment (G × E) interactions, when they occur, and what genes react to them. Large-scale multi-environment data sets are attractive data sources for these purposes because they potentially experienced various environmental conditions. In this study, we developed a data-driven approach termed <u>E</u>nvironmental <u>C</u>ovariate Search Affecting <u>G</u>enetic <u>C</u>orrelations (ECGC) to identify environmental stimuli and genes responsible for the G × E interactions from large-scale multi-environment data sets. ECGC was applied to a soybean (<i>Glycine max</i>) data set that consisted of 25,158 records collected at 52 environments. ECGC illustrated what meteorological factors shaped the G × E interactions in six traits including yield, flowering time, and protein content and when they were involved. For example, it illustrated the relevance of precipitation around sowing dates and hours of sunshine just before maturity to the interactions observed for yield. Moreover, genome-wide association mapping on the sensitivities to the identified stimuli discovered candidate and known genes responsible for the G × E interactions. Our results demonstrate the capability of data-driven approaches to bring novel insights on the G × E interactions observed in fields. This dataset provides the data used in this study and supplementary tables cited in the manuscript.</p>

Data from: A method for detecting characteristic patterns in social interactions with an application to handover interactions

Social interactions are a defining behavioural trait of social animals. Discovering characteristic patterns in the display of such behaviour is one of the fundamental endeavours in behavioural biology and psychology, as this promises to facilitate the general understanding, classification, prediction and even automation of social interactions. We present a novel approach to study characteristic patterns, including both sequential and synchronous actions in social interactions. The key concept in our analysis is to represent social interactions as sequences of behavioural states and to focus on changes in behavioural states shown by individuals rather than on the duration for which they are displayed. We extend techniques from data mining and bioinformatics to detect frequent patterns in these sequences and to assess how these patterns vary across individuals or changes in interaction tasks. To illustrate our approach and to demonstrate its potential, we apply it to novel data on a simple physical interaction, where one person hands a cup to another person. Our findings advance the understanding of handover interactions, a benchmark scenario for social interactions. More generally, we suggest that our approach permits a general perspective for studying social interactions.

Data from: A geography aware reconciliation method to investigate diversification patterns in host/parasite cospeciation interactions

Cospeciation studies aim at investigating whether hosts and symbionts speciate simultaneously or whether the associations diversify through host shifts. This problem is often tackled through reconciliation analyses that map the symbiont phylogeny onto the host phylogeny by mixing different types of diversification events. These reconciliations can be difficult to interpret and not always biologically realistic. Researchers have underlined that the biogeographic histories of both hosts and symbionts influence the probability of cospeciation and host switches, but up to now no reconciliation software integrates geographic data. We present a new functionality in the Mowgli software that bridges this gap. The user can provide geographic information on both the host and symbiont extant and ancestral taxa. Constraints in the reconciliation algorithm have been implemented to generate biologically realistic codiversification scenarios.. We apply our method to the fig/fig wasp association and infer diversification scenarios that differ from reconciliations ignoring geographic information. In addition, we updated the reconciliation viewer SylvX in order to visualize ancestral characters states on the phylogenetic trees and highlight zones that are geographically inconsistent in reconciliations computed without geographic constraintse. We suggest that the comparison of reconciliations obtained with and without geographic constraints can sometimes help solving ambiguities in the biogeographic histories of the partners. With the development of robust methods in historical biogeography and the advent of next-generation sequencing that leads to better-resolved trees, a geography aware reconciliation method represents a substantial advance that is likely to be useful to researchers studying the evolution of biotic interactions and biogeography.

Data from: Inferring species interactions in ecological communities: a comparison of methods at different levels of complexity

1. Natural communities commonly contain many different species and functional groups, and multiple types of species interactions act simultaneously, such as competition, predation, commensalism or mutualism. However, experimental and theoretical investigations have generally been limited by focusing on one type of interaction at a time or by a lack of a common methodological and conceptual approach to measure species interactions. 2. We compared four methods to measure and express species interactions. These approaches are, with increasing degree of model complexity, an extinction-based model, a relative yield model and two generalized Lotka-Volterra (LV) models. All four approaches have been individually applied in different fields of community ecology, but rarely integrated. We provide an overview of the definitions, assumptions and data needed for the specific methods and apply them to empirical data by experimentally deriving the interaction matrices among 11 protist and rotifer species, belonging to three functional groups. Furthermore, we compare their advantages and limitations to predict multispecies community dynamics and ecosystem functioning. 3. The relative yield method is, in terms of final biomass production, the best method in predicting the 11-species community dynamics from the pairwise competition experiments. The LV model, which is considering equilibrium among the species, suffers from experimental constraints given the strict equilibrium assumption, and this may be rarely satisfied in ecological communities. 4. We show how simulations of a LV stochastic community model, derived from an empirical interaction matrix, can be used to predict multispecies community dynamics across multiple functional groups. 5. Our work unites available tools to measure species interactions under one framework. This improves our ability to make management-oriented predictions of species coexistence/extinction and to compare ecosystem processes across study systems.
