Taxonomic and functional annotations of transcripts and proteins derived from a Metatranscriptomic study of microbial eukaryotes from Lake Pavin

These data were obtain as part of a metatranscriptomic study (Monjot et al., 2023, 2024). All scripts to obtain these annotations are available at https://github.com/amonjot/SSN_Monjot_2024. The sequencing data (i.e. metatranscriptomic) used to obtain this taxonomic and functional information are archived at ENA under accession number PRJEB61515.

This repository also contains various protein sequence similarity networks (Lagoon_output.zip). As these files are very time-consuming to produce, we have provided them to complete all the steps in Monjot et al, 2024. All procedures to produce them are present on the following github repository : https://github.com/amonjot/SSN_Monjot_2024.

Data for: Latent functional diversity may accelerate microbial community responses to temperature fluctuations

How complex microbial communities respond to climatic fluctuations remains an open question. Due to their relatively short generation times and high functional diversity, microbial populations harbor great potential to respond as a community through a combination of strain-level phenotypic plasticity, adaptation, and species sorting. However, the relative importance of these mechanisms remains unclear. We conducted a laboratory experiment to investigate the degree to which bacterial communities can respond to changes in environmental temperature through a combination of phenotypic plasticity and species sorting alone. We grew replicate soil communities from a single location at six temperatures between 4°C and 50°C. We found that phylogenetically- and functionally-distinct communities emerge at each of these temperatures, with K-strategist taxa favoured under cooler conditions, and r-strategist taxa under warmer conditions. We show that this dynamic emergence of distinct communities across a wide range of temperatures (in essence, community-level adaptation), is driven by the resuscitation of latent functional diversity: the parent community harbors multiple strains pre-adapted to different temperatures that are able to "switch on" at their preferred temperature without immigration or adaptation. Our findings suggest that microbial community function in nature is likely to respond rapidly to climatic temperature fluctuations through shifts in species composition by resuscitation of latent functional diversity.

Data for: Local conditions matter: Minimal and variable effects of soil disturbance on microbial communities and functions in European vineyards

Soil tillage or herbicide applications are commonly used in agriculture for weed control. These measures may also represent a disturbance for soil microbial communities and their functions. However, the generality of response patterns of microbial communities and functions to disturbance have rarely been studied at large geographical scales. We investigated how a soil disturbance gradient (low, intermediate, high), realized by either tillage or herbicide application, affects diversity and composition of soil bacterial and fungal communities as well as soil functions in vineyards across five European countries. Microbial alpha-diversity metrics responded to soil disturbance sporadically, but inconsistently across countries. Increasing soil disturbance changed soil microbial community composition at the European level. However, the effects of soil disturbance on the variation of microbial communities were smaller compared to the effects of location and soil covariates. Microbial respiration was consistently impaired by soil disturbance, while effects on decomposition of organic substrates were inconsistent and showed positive and negative responses depending on the respective country. Therefore, we conclude that it is difficult to extrapolate results from one locality to others because microbial communities and environmental conditions vary strongly over larger geographical scales.

Fear of predators alters herbivore regulation of soil microbial community function

Fear of predation can affect important ecosystem processes by altering the prey traits' expression that, in turn, regulates the quantity and quality of nutritional inputs to soil. Here, we aimed to assist in bridging a knowledge gap in this cascading chain of events by exploring how risk of spider predation may affect grasshopper prey performances, and the activity of various microbial extracellular enzymes in the soil. Using a mesocosms field‐experiment, we found that grasshoppers threatened by spider predation ate less, grew slower, and had a higher body carbon to nitrogen ratio. Herbivory increased activity of all microbial extracellular enzymes examined, likely due to higher availability of root exudates. Predation risk had no effect on C‐acquiring enzymes but decreased activity of P‐acquiring enzymes. We found contrasting results regarding the effect of predation on the activity of N‐acetyl‐glucosaminidase and leucine arylamidase N‐acquiring enzymes, suggesting that predation risk may alter the composition of N‐inputs to soil. Our work highlighted the importance of soil microbial enzymatic activity as a way to predict how changes in the aboveground food‐web dynamics may alter key ecosystem processes like nutritional‐cycling.

Streptomyces pathogen suppressive activity in plant communities varying in diversity:Plant host and plant diversity effects on rhizosphere microbial community composition, diversity, structure, and function.
Effects of plant host and plant community diversity on soil rhizosphere microbial community composition, diversity, structure, and function were explored in long-term experimental plots. Soil samples were collected from the rhizosphere of one of 4 target plants species (Andropogon gerardii, Schizachyrium scoparium, Lespedeza capitata, or Lupinus perennis) growing in 1, 4, 8, 16, or 32-species plots. Pathogen-suppressive activities of soil streptomycetes were determined for every sample. In addition, soil metagenomic analyses were performed targeting bacterial or streptomycete communities. Soil edaphic characteristics were determined for every sample. Analyses consider both the effects of plant host and plant community diversity on microbial community structure and function, and the relationships of diverse taxa with plant host, plant community diversity, and soil edaphic characteristics.
Soil microbial functions and enzyme activity:BAC: Biodiversity and Climate
Climate changes forecast for our region by GCM???s and shifts in biodiversity and composition each have the potential to alter ecosystem functioning; their interactive effects are unknown. The "BAC" experiment is designed to determine the direct and interactive effects of plant species numbers, plant community composition, temperature, and precipitation on 11 productivity, C and N dynamics, stability, and plant, microbe, and insect species abundances in CDR grassland ecosystems.
