Long-term (1935-2019) tree population data from remeasurements of a large network of permanent study plots in old-growth forest, Dukes Research Natural Area, Marquette Co., MI, USA

The Dukes Research Natural Area (Hiawatha National Forest, Marquette Co., MI) amounts to ca. 100 ha of minimally disturbed original forests, including a mix of mesic 'hemlock-northern hardwood' types and peaty wetlands dominated by several species of swamp conifers and black ash (Fraxinus nigra). The RNA hosts a regular grid of 250 0.2-acre (~0.08 ha) permanent monitoring (CFI) plots. This package includes tree censuses for subsets of CFI plots conducted in 1935, 1948, and 1974-1980, and repeated censuses with mapped stems from 1989 to 2019. This 84-year record constitutes one of the longest repeated-measurement, permanent-plot data-sets for old-growth temperate forest.

Minnesota Department of Natural Resources Yellow Perch and Bluegill Diet Study, Lower Pool 4 Mississippi River, 2018-2019

To assess potential dietary overlap and predation between bluegill and yellow perch, we examined stomach content of both species in three backwater contiguous lakes of Lower Pool 4 in the Mississippi River from May 2018 through January 2019. In this area, bluegill have been common for decades, but yellow perch only became abundant following an ecological shift to a clear-water, macrophyte dominated state that occurred from 2007 - 2007. We used daytime electrofishing to collect fish during open-water sampling (spring, summer, and fall) and ice angling during ice-covered sampling (winter). The dataset documents the diet content of one hundred and eighty-nine yellow perch and sixty-one bluegill. Stomach contents were extracted via gastric lavage in the spring, summer, and fall and via stomach removal in the winter. All prey items were categorized to lowest identifiable taxonomic level and quantified via volumetric displacement.

Natural Regeneration of Puerto Rican Tropical Dry Forest Sites with Limited Burn History, Guánica Forest, 2012

This dataset documents the natural regeneration of tropical dry forest sites with limited burn history in Guánica Forest, Puerto Rico, following fire disturbance. Featuring a 29-year chronosequence, the dataset encompasses both short-term (2–5 months) and long-term (2–29 years) recovery, alongside mature forest control sites (including forest sites containing native grass). Data collection was conducted between May and August 2012 and focuses on woody tree species only. The dataset includes tree census data from seven sites (chrono_census.csv), recording species identity, stem diameter, aboveground biomass destruction, and resprouting dynamics. Additional data include species mean trait values, such as relative bark thickness and specific leaf area, to examine relationships with post-fire resprouting (chrono_traits.csv), and a species abundance matrix for evaluating community composition shifts over time (chrono_ndmsmatrix.csv). Field data were collected from circular 100 m² plots randomly placed at each site, with all woody plants tagged and identified. Stem diameters (≥1 cm) were measured at breast height (DBH) or ground height (DGH) in new-burn sites. Tree mortality was assessed, and aboveground biomass loss (0–100%) was estimated in new-burn sites. Resprouting was also quantified in short-term regeneration sites in mid-August 2012. In long-term sites, tree height was measured for the five tallest individuals. The dataset is relevant for researchers investigating tropical dry forest dynamics, fire ecology, and regeneration processes in Caribbean forest ecosystems. The dataset is complete and not ongoing.

This package includes data tables on polycyclic aromatic compound chemistry in water and sediments, basic water quality, nutrient chemistry, and tritium chemistry monitored in the experimental and reference enclosures, and lake reference sites over the duration of the study. Data included in this package was first collected and used in the paper by Palace et al., titled Polycyclic aromatic compounds in freshwater ecosystems following non-invasive remediation of controlled diluted bitumen spills: The Freshwater Oil Spill Remediation Study (FOReSt) at the Experimental Lakes Area, Canada.

Black Jack Battlefield & Nature Park Arbuscular Mycorrhizal Fungi Inoculation Study, Wellsville, KS, 2021-2022

Black Jack Battlefield & Nature Park (Wellsville, Kansas, USA) has a rich history of Indigenous stewardship, civil war conflict, agriculture, and, most recently, a decades-old ecological restoration of the tallgrass prairie ecosystem. To potentially aid this recovery, we tested the impact of inoculation with arbuscular mycorrhizal (AM) fungi cultured from regional remnant prairies on the survival and growth of 12 native prairie plant species. We grew these plants for a few weeks in the greenhouse with either sterile or AM fungi-inoculated soil. We then planted these into 24 experimental blocks with a 1x1 m field plot for each treatment (48 plots total) containing all 12 plant species when possible. We then tracked the survival and growth of the plants two weeks, about five months, and about fifteen months after planting. Growth was measured as height at all timepoints, and leaf number was included for most species in the latest timepoint. We found impacts of inoculation and species identity on both the survival and growth of the plants.

The integrated simulation and assessment framework quantifies process performance, economics, and greenhouse‑gas intensity across five scenarios representing combinations of alkaline‑ethanol pretreatment for HCA extraction, liquid recirculation fractions, and biochar addition. Removal of Aqueous Uranyl and Arsenate Mixtures by Natural Limestone and Hydroxyapatite Precipitates, Rio Paguate, NM, 2022-2023

This dataset documents a series of laboratory batch experiments investigating the removal of aqueous uranyl (U) and arsenate (As) mixtures using natural limestone and precipitated hydroxyapatite (HAp, Ca₁₀(PO₄)₆(OH)₂) as reactive materials. The main objective of the study was to address the challenge of simultaneous removal of uranyl cations and arsenate oxyanions by using mineral-based adsorbents, such as limestone. The precipitation of HAp enhanced As removal while maintaining high uranium immobilization efficiency.The archived data include measurements of aqueous U and As at trace-level concentrations under varying experimental conditions, including pH (ranging from 7 to 11), initial contaminant concentrations (0.05–1 mM), and the addition of calcium (Ca²⁺) and phosphate (PO₄³⁻) to promote HAp precipitation. Experiments were conducted in triplicate to ensure reproducibility, and solid-phase characterization data (from pXRD, SEM/EDX, and electron microprobe analysis) are also included to support the interpretation of removal mechanisms. A key finding revealed from the data is that near-complete removal of U (>97%) with As removal between 30 and 98% were achieved under pH conditions around 9. This dataset provides a comprehensive record of solution chemistry and treatment performance, serving as a fundamental resource for evaluating the effectiveness of natural mineral-based approaches for remediating co-contaminated waters.

MCR LTER: Coral Reef: Asynchrony in coral community structure contributes to reef‑scale community stability, data for Srednick et al., Nature 2023

These data were generated in support of the manuscript: Srednick G, Davis K, and Edmunds P, Nature To evaluate whether spatial insurance effects are important on coral reefs, we explored variation over 2006–2019 in coral community structure and environmental conditions in Moorea, French Polynesia. We studied coral community structure at a single site with fringing, back reef, and fore reef habitats, and used this system to explore associations among community asynchrony, asynchrony of environmental conditions, and community stability. The daily range in seawater temperature among habitats suggests it could be a factor contributing to the variation in coral community structure. Wave-forced seawater flow facilitated larval exchange among connected habitats, differing in strength among years, and accentuated periodic connectivity among habitats at 1-7 year intervals. At this site, connected habitats harboring taxonomically similar coral assemblages and exhibiting asynchronous population dynamics can provide insurance against extirpation and may promote community stability. If these effects apply at larger spatial scale, then among-habitat community asynchrony is likely to play an important role in determining reef-wide coral community resilience. This manuscript uses data collected by the U.S. National Science Foundation's (NSF) Moorea Coral Reef Long Term Ecological Research (MCR LTER) site under Grant No. OCE 2224354 (and earlier awards). Effects of crown gall disease on natural microbiota of Vitis vinifera - genome annotations

<p>Young grapevines (Vitis vinifera) frequently die due to the crown gall (CG) disease induced by the plant pathogen Allorhizobium vitis (Rhizobiaceae). Virulent members of A. vitis harbour a tumor-inducing (Ti) plasmid and cause formation of CGs due to genes encoded on the T-DNA. Expression of the oncogenes by transformed host cells induce cell proliferation, metabolic and physiological changes. The CG produces opines uncommon to plants, which provide an important nutrient source for A. vitis harbouring opine catabolism enzymes. CGs host a defined bacterial community and the mechanisms establishing a CG-specific bacterial community are currently unknown. Thus, we were interested in whether genes homologous to those of the Ti-plasmid coexist in the genomes of the microbial species coexisting in CGs. We isolated eight bacterial strains from grapevine CGs, sequenced their genomes and tested their virulence and opine utilization ability in bioassays. In addition, the eight genome sequences were aligned to the sequences of a Ti-plasmid and seven published bacterial genomes, including closely related plant associated bacteria but not from CGs. Homologous genes for virulence and opine anabolism were only present in the virulent Rhizobiaceae. By contrast, homologs of the opine catabolism genes were present in all strains including the non-virulent members of the Rhizobiaceae and non-Rhizobiaceae, indicating horizontal gene transfer of the opine degradation cluster from virulent to non-virulent strains. These results along with those of the opine utilization assay support the important role of opine utilization for co-colonization of virulent and non-virulent bacteria in CGs, thereby shaping the CG community.</p> <p>This dataset contains the prokka annotations of the genomes as used in &quot;Opportunistic bacteria of grapevine crown galls are equipped with the genomic repertoire for opine utilization&quot;</p>

Global Naturalized Alien Flora (GloNAF). Open access data to support research on understanding global plant invasions.

<p>This dataset is a snapshot of the Global Naturalized Alien Flora (GloNAF) database, version 2.02. &nbsp;GloNAF is a continuously updated, curated compilation of alien naturalized vascular plant inventories for geographic regions from around the world. The dataset has 16,429 unique taxa reported as naturalized or invasive and covers 1,343 regions (including 427 islands) from 336 data sources. For each region, the status (invasive, naturalized) is provided as listed in the original source.&nbsp; We provide the scientific names included with the original data source, and the matching accepted name or synonym of the taxon as given in the World Checklist of Vascular Plants (WCVP) Version 12. In addition, we provide an ESRI shapefile of polygons for each region. We also provide several variables that can be used to filter the data according to quality and completeness of alien taxon lists, which vary among the combinations of regions and data sources.</p> <p>The 'glonaf_flora2.csv' file lists the IDs ('taxon_wcvp_id') of all naturalized taxa contained in GloNAF and the regions they occur in. The 'glonaf_taxon_wcvp.csv' lists the original taxon names provided in the source data along with the corresponding accepted taxon name from the WCVP (version 12) for all alien taxa in GloNAF, regardless of their naturalization status.&nbsp; To link taxon names with naturalization records, join the 'id' column of the 'glonaf_taxon_wcvp.csv' file to the 'taxon_wcvp_id' column in 'glonaf_flora2.csv' . <p>Dataset for demographic, psychological and physiological data obtained for RESTORE (Experiment 1 WP1). Study results are published in the article titled "Investigating effect chains from cognitive and noise-induced short-term stress build-up to restoration in an urban or nature setting using 360&deg; VR" in the Journal of Environmental Psychology. Explanations on all variables (column names) in the datasets are given either in the second spreadsheet in each Excel file or in the csv files appended with _legend.csv (see latest version of the dataset). File 'Psychophysiological_participant_data_aggregated' is aggregated per participant (single or mean values), and the file 'Restoration_EDA_baseline-corrected_aggregated' contains EDA data aggregated per time point per restoration setting (Nature vs Urban) and prior cognitive demand condition. Methodological details on how the data was obtained and processed are given in the Open Access article.</p>

Extracted trails from airborne laser scanning in the Oostvaardersplassen nature reserve

<p>Ungulates and other mammalian herbivores can create trails in dense vegetation by trampling and browsing. This can affect vegetation structure and results in the fragmentation of closed, high vegetation, with subsequent impacts on biodiversity. Manually mapping trails in the field or from aerial photographs can be challenging and time consuming, especially in inaccessible or difficult to access habitats such as wetlands and if trails occur beneath the canopy. Airborne laser scanning provides an alternative method because it penetrates vegetation canopies and efficiently obtains highly accurate data in the form of dense 3D point clouds. This repository consists of the extracted trails in wetland area of the Oostvaardersplassen nature reserve in the Netherlands using 3D airborne point cloud data (AHN4) and the manually created 50 plots of ground truth in two regions, i.e. grazed only by red deer and grazed by both red deer and geese.&nbsp;</p>

An experimental data set for the analysis of the thermophysical behavior of a single-story naturally ventilated double-skin façade (DSF) under summer boundary conditions

<p>Double-skin facades (DSFs) are adaptive building envelope elements that offer the possibility to dynamically interact with the heat and mass flow between indoor and outdoor environments. Though designed to provide better performance compared to more conventional envelope solutions, these fa&ccedil;ade systems may, in some cases, underperform and lead to an increase in energy use or in thermal discomfort if not properly designed and operated. One of the known problems is the risk of overheating, in hot periods, in the ventilated cavity. In order to analyze this effect, we have systematically investigated the performance of a single-story, naturally ventilated DSF. The DSF is operated in the so-called outdoor air curtain mode and has venetian blinds installed in the 20 mm deep ventilated cavity. Tests were carried out under a steady-state regime corresponding to relevant summertime conditions. In an effort to enable the scientific community to access experimental data to analyze this problem further or for model validation purposes, we released together with the open-access paper entitled &quot;<strong>Characterization of a naturally ventilated double-skin fa&ccedil;ade through the design of experiments (DOE) methodology in a controlled environment</strong>,&quot; the entire set of experimental data collected during the tests. The data set contains the results of a series of experimental runs where different configurations of the DSF, as detailed below, have been subjected to various boundary conditions through a climate simulator facility equipped with a solar simulator device. The database is supported by a guide (&quot;Guide.pdf&quot;), where further explanations about how to read data and schematic drawings of the sensor layout are provided. Additional information about the original aims of the experiments, the detailed methods, and other data processing procedures can be found in the article mentioned above.
