THÖR-Magni (Demo Subset): a new multi-modal context-rich dataset of human-robot motion
<p>The Magni Human Motion Dataset provides high-quality tracking information from motion capture, eye-gaze trackers, and on-board robot sensors in a semantically rich environment. To induce natural behavior of recorded participants, we utilized loosely scripted task assignment, which induced participants to navigate through a dynamic laboratory environment in a natural and purposeful way. These data describe annual estimates of the percent cover, abundance, and species richness (evaluated as species density) of benthic macroalgae and macroinvertebrates from replicate transects at three subtidal reefs. Data collection began in 2009 at an artificial reef (Wheeler North Reef in Orange County, CA) and two natural reference reefs (San Mateo Kelp in Orange County, CA and Barn Kelp in San Diego County, CA) to evaluate the ability of Wheeler North Reef to compensate for losses of kelp forest habitat and associated biota caused by the operation of the San Onofre Nuclear Generating Station (SONGS).

These data describe the annual estimates of density of wetland fish (all species combined) and the species richness (as the number of unique species) in six main channel and six tidal creek locations at four coastal wetlands as part of the SONGS San Dieguito Wetland Restoration monitoring program to track long-term patterns in species abundance and diversity. This study began in 2012 in the San Dieguito Wetland in San Diego County, CA, Carpinteria Salt Marsh in Santa Barbara County, CA, and Mugu Lagoon in Ventura County, CA. Tijuana Estuary in San Diego County was added in 2013. Beginning in 2024, Tijuana Estuary was replaced with Los Penasquitos Lagoon in San Diego County, CA.

Long-term species richness and evenness trends in response to N addition and elevated CO2 in BioCON
The data and code in this package are associated with the analysis for a manuscript titled "Elevated CO2 first dampens but then amplifies diversity loss due to N enrichment over 24 years". The files include 24 years of data on species cover, total aboveground biomass, species richness, evenness and environmental variables from the BioCON experiment. The complete BioCON (Biodiversity, CO2, and N) experiment includes 371 2 x 2 m plots in six circular 20-meter diameter rings, located at the Cedar Creek Ecosystem Science Reserve in Minnesota, USA. Plots were established on secondary successional grassland on a sandy outwash soil after removing the prior vegetation. The BioCON project includes several overlapping and nested experiments.
Percent cover, species richness, and canopy height data of seagrass communities in Shark Bay, Western Australia, with accompanying abiotic data, from October 2012 to July 2013
This dataset provides cover, canopy height, and species richness estimates for seagrass communities throughout Shark Bay, as well as ancilliary physical data. These data will be used to determine spatial patterns of seagrass loss and recovery, as well as recovery rates and succisional changes in community composition, if present.
Plant richness survey of mainland, barrier island and back-barrier hammock island locations around Sapelo Island and St. Simons Island, Georgia, in June-July 2005
I conducted a plant richness survey of 59 sites around Sapelo Island and St. Simons Island, Georgia, in June-July 2005. Sites were chosen to include a range of mainland, barrier island, and back-barrier hammock island locations. All sites were dominated by salt marsh plant species, primarily Spartina alterniflora. To provide a general indication of the salinity conditions prevailing at each site, I measured salinity of the nearest body of water with a refractometer on the date that the site was sampled. Plant richness was documented along a single 5.0m wide transect at each site. Each transect began at the lower elevational limit of vegetation and continued perpendicular to the water's edge to the shrub community at the upper marsh border. Plant presence was noted in a series of nested subplots within a 1.0m x 5.0m plot at each meter along the transect. The results posted here are sites, position, salinity, and the site pool, or species encountered at the site.

Forest survey of species richness and basal area for two tidal forest plots at GCE 11 on the Altamaha River in Southeast Georgia in December 2013
We established two 0.1-ha plots in the Site 11 tidal forest in December 2013 to monitor forest composition. In each plot, we identified the species and measured DBH (diameter at breast height) of every tree using standard diameter tapes. We also used the DBH measurements to calculate the basal area of each tree.
Hubbard Brook Stream Ecology Record: Diatom Species Richness and Voucher Flora, 2018-2022
This dataset contains species richness data for epiphytic diatom communities collected from weir ponds in seven headwater streams within the Hubbard Brook Experimental Forest (HBEF) in New Hampshire between 2018 and 2021. Diatom samples were gathered using artificial bryophyte substrates, deployed in weir ponds to mimic natural diatom habitats. Species richness was quantified by identifying diatom taxa to the lowest possible taxonomic level, with 86 taxa spanning 43 genera recorded. This dataset represents the first comprehensive classification of diatom communities at HBEF, providing a baseline for future studies in this ecosystem. Environmental variables, including light availability, dissolved organic carbon, total dissolved nitrogen, and pH, were concurrently measured to assess their influence on diatom community composition. This study provides valuable insights into the relationships between environmental factors and diatom diversity in northern hardwood forest streams, aiding ecological monitoring and bioindicator studies. These data were gathered as part of the Hubbard Brook Ecosystem Study (HBES). The HBES is a collaborative effort at the Hubbard Brook Experimental Forest, which is operated and maintained by the USDA Forest Service, Northern Research Station.
Ferns surveys of individuals of terrestrial ferns in Canopy Trimming Experiment (CTE) plots document changes in species richness and abundance over time in response to canopy opening and/or debris deposition
Whole plot surveys of Canopy Triming Experiment (CTE) plots were done to detect changes in the number of terrestrial fern species and individuals in response to canopy opening and debris deposition. Surveys were conducted annually prior to and after treatments. A count of all terrestrial ferns, identified to species on the CTE plots was recorded for each subplot in January during CTE1 (2002-2010) and in the fall during CTE2 (2014-present). The surveys document losses of individuals of shade tolerant fern species and the appearance of open canopy ferns such as the tree fern Cyathea arborea. North Temperate Lakes LTER: Fish Species Richness 1981 - current
This data set is a derived data set based on fish catch data. Data are collected annually to enable us to track the fish assemblages of eleven primary lakes (Allequash, Big Muskellunge, Crystal, Sparkling, Trout, bog lakes 27-02 [Crystal Bog] and 12-15 [Trout Bog], Mendota, Monona, Wingra and Fish). Sampling on Lakes Monona, Wingra, and Fish started in 1995; sampling on other lakes started in 1981. Sampling is done at six littoral zone sites per lake with seine, minnow or crayfish traps, and fyke nets; a boat-mounted electrofishing system samples three littoral transects. Vertically hung gill nets are used to obtain two pelagic samples per lake from the deepest point. A trammel net samples across the thermocline at two sites per lake. In the bog lakes only fyke nets and minnow traps are deployed. Parameters measured include species-level identification and lengths for all fish caught, and weight and scale samples from a subset. Derived data sets include species richness, catch per unit effort, and size distribution by species, lake, and year. Species richness for a lake is the number of fish species caught in that lake during the annual fish sampling. Hybrids captured are only included in the richness value if neither of the two hybridized species are caught in the lake that year. Fish identified only to genus or higher taxonomic level are not included if any fish identified to species within that genus or higher taxonomic level are caught. E.g., Unidentified Chub would be only included in the richness value if no other chub is caught in that lake that year. Sampling Frequency: annually. Number of sites: 11 Notes: Beach seining was discontinued after 2019. 2020 data does not exist due to insufficient sampling. In 2021, sampling in Fish Lake was suspended due to significant lake level changes. Data is missing for the two bogs in 2022. Aquatic macrophyte, snail, and crayfish abundance and richness data for ten lakes in Vilas County, WI, USA, 1987-2020
Data accompanying the paper Szydlowski et al. "Macrophyte and snail community responses to 30 years of population declines of invasive rusty crayfish (Faxonius rusticus)." Macrophytes and snails were sampled in ten lakes in Vilas County, Wisconsin, USA during summer sampling events in 1987, 2002, 2011, and 2020. Lakes had varying levels of invasion by F. rusticus, which affected measures of macrophytes and snails. Macrophytes were sampled using a point-intercept transect method and snails were sampled using different sampler types which were dependent on substrate. Macrophytes were sampled at 6-14 sites per lake and snails were sampled at 16-31 sites per lake. Crayfish were regularly sampled at either 24 or 36 sites per lake between 1987 and 2020. Overall, this dataset provides abundance and richness data for over 25 species of snails and over 40 species of macrophytes in 10 north temperate lakes.

Data - Ant identity determines the fungi richness and composition of a myrmecochorous seed
<p>Data set and analyse used in the manuscript title "<span>Ant </span><span>identity determines the fungi richness and composition of myrmecochorous seeds". In this manuscript w<span>e explore the effects of seed manipulation on fungi communities promoted by two ants with contrasting effects on seed germination and antimicrobial strategies. We hypothesize that i) seeds manipulated by <em>Atta sexdens</em> (increase seed germination and has broad cleaning strategies) will present lower fungi richness than those manipulated by <em>Acromyrmex subterraneus</em> (impair seed germination and has narrow cleaning strategies); <span>ii) seeds manipulated by </span><em>A. sexdens </em>and<em> Ac. subterraneus </em>will present<em> </em>dissimilar<em> </em><span>fungi composition. </span>We tested the hypotheses by identifying fungi morphotypes present in three groups of seeds: i) manipulated by <em>Atta sexdens</em>; ii) manipulated by <em>Ac. subterraneus</em>; iii) unmanipulated. </span></span><span>From the seeds manipulated by ants, we randomly take a sub-sample of 20 seeds per nest to evaluate the fungi community. We also took 20 unmanipulated seeds (the ones left outside each experimental nest). Therefore, we had three seed treatment groups: <span><span> </span></span>i) manipulated by <em>A. sexdens</em> (20 seeds per nest = 80 seeds)<em>;</em> ii) manipulated by <em>Ac. Subterraneus</em> (20 seeds per nest = 80 seeds)<em> </em>and iii) control - unmanipulated seeds left outside of each experimental nest (20 seeds outside of each nest = 160 seeds).</span><span>To allow the fungi growth on seeds, we placed each seed separately on sterile Petri dishes (90 x15 mm) filled with 15 ml of Potato-Dextrose-Agar (PDA) culture medium. We then transported each Petri dish to a Bio-Oxygen-Demand incubator (BOD) at 25°C for 28 days. After that period, we sampled the fungi and prepared microscope slides for each fungus morphotype found in each Petri dish. We identified the fungi to the lower taxonomic level possible using “The genera of Hyphomycetes” <span><span>(Seifert et al. 2011)</span></span> and the website mycobank.org . We used this method because it is widely used to identify pathogens in seeds, has a low cost and has good specificity to identify fungi<span> </span>. Furthermore, PDA medium is a non-selective fungi growth media suitable for a broad range of fungi species.</span></p> <p><span><span> </span></span></p>

The manuscript describes two types of microXRF results: Semi-quantitative maps and quantified line scan results. The README file contains a detailed overview of which files contain which data.</p>

Flow cytometry of mesenteric lymph nodes, small and large intestinal lamina propria, and spinal cord cells from fibre-rich and fiber-free diet-fed gnotobiotic mice at baseline and after experimental autoimmune encephalomyelitis (EAE) induction
<p>We perform profiling of different immune cell populations in the small (SILP) and large intestine lamina propria (CLP), mesenteric lymph nodes (MLN) and spinal cords (SC). We are specifically interested to evaluate the impact of dietary fiber deprivation followed by mucus erosion on the immune cell profiles of T helper cells (Th cells, T cell population) of gnotobiotic mice fed a fiber-rich (FR) or fiber-free (FF) diet. This dataset aims to assess the impact of microbiome and diet on disease course in a mouse model of multiple sclerosis (experimental autoimmune encephalomyelitis, EAE) via T cell populations. Mice are either germ-free or colonized by intragastric gavage with a defined variation of a 14-member synthetic human gut microbiome (doi: 10.1016/j.cell.2016.10.043 and 10.1016/j.xpro.2021.100607): SM01 (Akkermansia muciniphila monocolonisation), SM03 (Bacteroides caccae, Bacteroides thetaiotaomicron, Barnesiella intestinihominis), SM04 (B. caccae, B. thetaiotaomicron, B. intestinihominis, A. muciniphila), SM12 (full community except mucin-specialists B. intestinihominis and A. muciniphila), SM13 (full community except mucin specialist A. muciniphila), or SM14 (full community: Roseburia intestinalis, Faecalibacterium prausnitzii, Marvinbryantia formatexigens, Collinsella aerofaciens, Desulfovibrio piger, B. caccae, B. thetaiotaomicron, Bacteroides ovatus, Bacteroides uniformis, B. intestinihominis, Eubacterium rectale, Clostridium symbiosum, Escherichia coli, and A. muciniphila). At age 5 to 8 weeks, mice were colonized with SM combinations while fed an FR diet. Mice were either maintained on an FR diet or switched to an FF diet at 5 days after initial colonization, until the end of experiment. Baseline samples were collected 20 days following the diet switch. Otherwise, EAE induction was performed 15 days after the diet switch and samples were collected 30 days after the induction.</p>
