Analysis of the interacting residues between wild type SARS-CoV-2 spike protein and natural ligand hACE2, as well as three engineered alternative ligands
<p>The analysis of residue interactions between the SARS-CoV-2 spike protein and its natural (hACE2 <sup>1</sup>) and engineered binders P17 Fab <sup>2</sup>, Ty1 VHH <sup>3</sup> and LCB1 peptide <sup>4</sup> reveals that glutamine, serine and especially tyrosine residues on the ligand side are more frequent and influence spike binding efficiency, and that spike residues Glu484, Phe486, Tyr489 and Gln493 are more recurrent targets for interactions with ligands. The list of residues establishing contacts between the wild type structure of the SARS-CoV-2 spike protein and the binders defined above are described in Table 1. In Figure 1, the frequency and type of amino acids that interact with each spike residue is illustrated.</p>
A Rescaled Subset of the Alternative Data Release 1 of the TIFR GMRT Sky Survey
<p>The catalogue in FITS format from this paper: http://adsabs.harvard.edu/abs/2017arXiv170306635H</p> <p>This Rescaled Subset of the Alternative Data Release 1 to the Tata Institute of Fundamental Physics Giant Metrewave Radio Telescope Sky Survey (TGSS-RSADR1) modifies the initial data release of TGSS-ADR1 (Intema et al. 2017) to bring that catalogue to the same flux scale as the extragalactic catalogue from the GaLactic and Extragalactic All-sky Murchison Widefield Array survey (GLEAM: Wayth et al. 2015; Hurley-Walker et al. 2017). In this paper we motivate the derivation of correct and complementary flux density scales, introduce a methodology for correction based on radial basis functions, apply it to TGSS-ADR1, and create a modified catalogue, TGSS-RSADR1. This catalogue comprises 383,589 TGSS-ADR1 sources with updated flux density and flux density uncertainty values, and covers $\mathrm{Declination}\leq+30^\circ$, $|b|\geq10^\circ$, a sky area of 18,800 deg$^2$.</p>

We have gathered them all in this repository so they will be easily accesible. </p>
Comprehensive Evaluation of Alternative API, Excipient, and Packaging Material Sources: A Regulatory Perspective
<p>Incorporating alternative sources for Active Pharmaceutical Ingredients (API), excipients, and primary packaging materials in approved pharmaceutical products necessitates rigorous evaluation to ensure product quality, safety, and efficacy are maintained. Regulatory agencies, including the World Health Organization (WHO), the United States Food and Drug Administration (US FDA), the European Medicines Agency (EMA), and the UK Medicines and Healthcare products Regulatory Agency (UK MHRA), require comprehensive data to assess such changes. This abstract summarizes the key data requirements across these agencies, focusing on API, excipients, and primary packaging materials.</p> <p>For APIs, critical data include comparative analytical testing, impurity profiling, stability studies under ICH conditions, and bioequivalence studies when applicable. Agencies mandate risk assessments and process validation to ensure the new API source does not compromise the product's critical quality attributes (CQAs) or therapeutic performance.</p> <p>For excipients, regulatory bodies require detailed information on the new supplier’s compliance with Good Manufacturing Practices (GMP), certificate of analysis (CoA), and comparative studies to demonstrate equivalence in performance, stability, and compatibility with the drug product. Stability testing, extractables and leachables analysis, and risk assessment play crucial roles in ensuring the excipient change does not negatively impact product quality or patient safety.</p> <p>Primary packaging material changes require a thorough evaluation of mechanical and barrier properties, container-closure integrity (CCI), and extractables and leachables studies. Stability testing with the new packaging material under ICH conditions, risk assessments, and functional equivalence testing are essential to confirm the packaging material’s suitability in protecting the drug product throughout its shelf life.</p> <p>In conclusion, stringent regulatory expectations underscore the importance of comprehensive data generation and risk mitigation strategies when incorporating alternative sources for APIs, excipients, and packaging materials in pharmaceutical products. Adherence to these guidelines ensures product safety, efficacy, and compliance with global regulatory standards.</p>

A Complement Atlas identifies interleukin 6 dependent alternative pathway dysregulation as a key druggable feature of COVID-19.
<p>Improvements in COVID-19 treatments, especially for the critically ill, require deeper understanding of the mechanisms driving disease pathology. The complement system is a crucial component of innate host defense, but can also contribute to tissue injury. Although all complement pathways have been implicated in COVID-19 pathogenesis, the upstream drivers and downstream effects on tissue injury remain poorly defined. We demonstrate that complement activation is primarily mediated by the alternative pathway, and we provide a comprehensive atlas of the complement alterations around the time of respiratory deterioration. Proteomic and single-cell sequencing mapping across cell types and tissues reveals a division of labor between lung epithelial, stromal, and myeloid cells in complement production, in addition to liver-derived factors. We identify IL-6 and STAT1/3 signaling as an upstream driver of complement responses, linking complement dysregulation to approved COVID-19 therapies. Furthermore, an exploratory proteomic study indicates that inhibition of complement C5 decreases epithelial damage and markers of disease severity. Collectively, these results support complement dysregulation as a key druggable feature of COVID-19.</p>
MCR LTER: Coral Reef: Data to support manuscript: Experimental Support for Alternative Attractors on Coral Reefs
Ecological theory predicts that ecosystems with multiple basins of attraction can get locked in an undesired state, which has profound ecological and management implications. Despite their significance, alternative attractors have proven to be challenging to detect and characterize in natural communities. On coral reefs, it has been hypothesized that persistent coral-to-macroalgae ‘phase shifts’ that can result from overfishing of herbivores and/or nutrient enrichment may reflect a regime shift to an alternate attractor, but to date the evidence has been equivocal. Our field experiments in Moorea, French Polynesia, revealed: (1) hysteresis in the herbivory - macroalgae relationship, creating the potential for coral - macroalgae bistability at some levels of herbivory, and (2) that macroalgae were an alternative attractor under prevailing conditions in the lagoon but not on the fore reef where ambient herbivory fell outside the experimentally delineated region of hysteresis. These findings help explain the different community responses to disturbances between lagoon and fore reef habitats of Moorea over the past several decades, and reinforce the idea that reversing an undesired shift on coral reefs can be difficult. Our experimental framework represents a powerful diagnostic tool to probe for multiple attractors in ecological systems, and as such, can inform management strategies needed to maintain critical ecosystem functions in the face of escalating stresses. MCR LTER: Coral Reef Resilience: Turbinaria Alternate State Experiment
These data describe the density of Turbinaria ornata stipes from experimentally manipulated 1 m X 1 m plots on the forereef and naturally occurring 1 m X 1 m patches on the fringing reefs. In this pilot experiment Turbinaria were transplanted from the fringing reef to the forereef at 10 m depth to test whether it persists upon establishment. This material is based upon work supported by the U.S. National Science Foundation under Grant No. OCE 16-37396 (and earlier awards) as well as a generous gift from the Gordon and Betty Moore Foundation. Research was completed under permits issued by the French Polynesian Government (Délégation à la Recherche) and the Haut-commissariat de la République en Polynésie Francaise (DTRT) (Protocole d'Accueil 2005-2018). Feasible Alternatives to Green Growth
<p>Climate change and increasing income inequality have emerged as twin threats to contemporary standards of living, peace and democracy. These two problems are usually tackled separately in the policy agenda. A new breed of radical proposals has been advanced to manage a fair low-carbon transition. In this spirit, we develop a dynamic macrosimulation model to investigate the long-run effects of three scenarios: Green Growth, Policies for Social Equity, and Degrowth. The Green Growth scenario, based on technological progress and environmental policies, achieves a significant reduction in greenhouse gas emissions at the cost of increasing income inequality and unemployment. The Policies for Social Equity scenario adds direct labour market interventions that result in an environmental performance similar to Green Growth while improving social conditions at the cost of increasing public deficit. The Degrowth scenario further adds a reduction in consumption and exports and achieves a greater reduction in emissions and inequality with higher public deficit despite the introduction of a wealth tax. This study argues that new radical social policies, although often deemed economically and politically unfeasible, can combine social prosperity and low-carbon emissions.</p>

The functional impact of alternative splicing in cancer
<p>This dataset contains information on alternative splicing isoform switches as described in the related paper "Alternative splicing changes as drivers of cancer" (pre-print available). It contains the list of the observed switches, altogether with their functional implications (effect on the protein, on the PPI network, etc.) and related measures of relevance (links to mutational data, etc.).
