An exploration of human γD-crystallin affinity for potential aggregation inhibitors: A molecular docking investigation

These files contain the supplementary material to the article “An exploration of human γD-crystallin affinity for potential aggregation inhibitors: A molecular docking investigation” and the molecular docking simulation data.

In this study, we performed a comparative molecular docking analysis of several experimentally investigated molecules of natural origin, that might protect γ-crystallins from destabilization and aggregation. Our specific protein targets are wild-type human γD-crystallin, and its mutant P23T γD-crystallin, associated with congenital cataract. Thirteen phytochemicals were investigated as potential inhibitors of γD-crystallin aggregation, and we compared their binding energies with those of lanosterol, an ingredient present in over-the-counter eye products, to prevent cataracts. We performed a detailed comparative molecular docking analysis and we found that the binding energies of lanosterol outcompete those of all the other investigated potential natural inhibitors.

Large-scale Docking Datasets for Machine Learning

Large-scale virtual screening has become a valuable tool for early-phase drug discovery. Recent expansions of commercial chemical space have made it computationally intractable to evaluate all compounds in the libraries. Machine learning is one of the methods that aim to prioritize specific subsets of these vast libraries. In order to put these methods to the test, access to large-scale datasets is beneficial. To help the community benchmark their work, we share the docking scores of several ultralarge virtual screening campaigns.

The datasets we provide contain canonical SMILES, compound identifiers, and docking scores. We docked two different chemical libraries against eight different biological targets with therapeutic relevance. The first dataset contained approximately 15.5 million molecules adhering to the "Rule-of-Four", whereas the second datasets consists of approximately 235 million "lead-like" molecules. The biological targets represent different classes of proteins and binding sites.

More details on the datasets and our methods can be found on (https://github.com/carlssonlab/conformalpredictor) and our pre-print (https://doi.org/10.26434/chemrxiv-2023-w3x36).

Please feel free to download and use these datasets for your own research purposes. We only ask that you cite our pre-print and datasets appropriately if you use it in your work. Thank you for your interest in our research!

In silico design, docking simulation, and ANN-QSAR model for predicting the anticoagulant activity of thiourea isosteviol compounds as FXa inhibitors

The present work combined molecular modeling and docking approach for searching and designing novel thiourea isosteviol-based compounds as potential FXa inhibitors. Elaborated regression model establishes the relationships between experimentally determined anticoagulant activity and molecular descriptors and enables the prediction of FXa inhibitory activity for novel compounds. The obtained results proved that the Artificial Neural Network algorithm facilitates the search for the most promising isosteviol derivatives incorporating thiourea fragments as FXa inhibitors. Moreover, docking simulation confirms the prominent binding of the newly in silico designed molecules with the active sites of the protein, which may be the lead molecules and can be further optimized for the efficient pharmacodynamic and pharmacokinetic profiles. The enclosed files are representations of molecular structures of thiourea isosteviol compounds with experimentally tested FXa inhibitory activity (i20-i39) geometrically optimized in hyperchem, newly in silico designed thiourea isosteviol compounds geometrically optimized in hyperchem (e1-e11), one file contains molecular descriptors for optimized structures calculated in Dragon and there is also a code for ANN QSAR model for predicting activity of novel thiourea isosteviol compounds.
