DNA methylation and phenotypic data from: Environmentally induced phenotypic plasticity and DNA methylation changes in a wild potato growing in two contrasting Andean experimental gardens

<p>DNA methylation can be environmentally modulated and play a role in phenotypic plasticity. To understand the role of environmentally induced epigenetic variation and its dynamics in natural populations and ecosystems, it is relevant to place studies in a real-world context. Our experimental model is the wild potato <i>Solanum kurtzianum</i>, a close relative of the cultivated potato <i>S. tuberosum</i>. It was evaluated in its natural habitat, an arid Andean region in Argentina characterised by spatial and temporal environmental fluctuations. The dynamics of phenotypic and epigenetic variability (with Methyl Sensitive Amplified Polymorphism markers, MSAP) was assayed in three genotypes across three growing seasons. These genotypes were cultivated permanently and also reciprocally transplanted between experimental gardens (EG) differing in ca. 1000 m of altitude. In two seasons, the genotypes presented differential methylation patterns associated to the EG. In the reciprocal transplants, a rapid epigenomic remodelling occurred according to the growing season. Phenotypic plasticity, both spatial (between EGs within season) and temporal (between seasons), was detected. The epigenetic and phenotypic variability were positively correlated. The lack of an evident mitotic epigenetic memory would be a common response to short-term environmental fluctuations. Thus, the environmentally induced phenotypic and epigenetic variation could contribute to populations persistence through time. These results have implications for understanding the great ecological diversity of wild potatoes.</p>

Data from: Experimentally induced anti-predator responses are mediated by social and environmental factors

Nest predation is a common cause of reproductive failure for many bird species, and various anti-predator defense behaviors have evolved to reduce the risk of nest predation. However, trade-offs between current reproductive duties and future reproduction often limit the parent's ability to respond to nest predation risk. Individual responses to experimentally increased nest predation risk can give insights into these trade-offs. Here, we investigate whether social and ecological factors affect individual responses to predation risk by experimentally manipulating the risk of nest predation using taxidermic mounts in the cooperative breeding Seychelles warbler (Acrocephalus sechellensis). Our results show that dominant females, but not males, alarm called more often when they confront a nest predator model alone than when they do so with a partner, and that individuals that confront a predator together attacked more than those that did so alone. Dominant males increased their anti-predator defense by spending more time nest guarding after a presentation with a nest predator, compared to a non-predator control, but no such effect was found for females, who did not increase the time spent incubating. In contrast to incubation by females, nest guarding responses by dominant males depended on the presence of other group members and food availability. These results suggest that while female investment in incubation is always high and not dependent on social and ecological conditions, males have a lower initial investment, which allows them to respond to sudden changes in nest predation risk.

Data from: Contrasting trait assembly patterns in plant and bird communities along environmental and human-induced land-use gradients

Human-driven environmental changes can induce marked shifts in the functional structure of biological communities with possible repercussion on important ecosystem functions and services. At the same time it remains unclear to which extent these changes may differently affect various types of organisms. We investigated species richness and community functional structure of species assemblages at the landscape scale (1km2 plots) for two contrasting model taxa, i.e., plants (producers and sessile organisms) and birds (consumers and mobile organisms), along topography, climate, landscape heterogeneity, and land-use (agriculture and urbanization) gradients in a densely populated region of Switzerland. Our study revealed that agricultural and urban land uses drove marked shifts in the functional structure of biological communities compared to changes along climate and topography gradients, especially for plants, while for birds these changes were comparable. Agricultural and urban land uses enhanced divergence in traits related to resource use for birds (diet and nesting), growth forms, dispersal, and reproductive traits for plants, while it induced convergence in vegetative plant traits (plant height and leaf dry matter content). These results suggest that contrasting assembly patterns may arise within and across taxonomic groups along the same environmental gradients as result of distinct underlying processes and 'organism-specific' environmental perceptions. Our results further suggest a potential homogenization of biological communities, as well as low functional diversity and redundancy levels of bird assemblages in our human-dominated study region. This might potentially compromise the maintenance of key ecological processes under future environmental changes.

Data from: Controlled fluorescence in a beetle's photonic structure and its sensitivity to environmentally induced changes

The scales covering the elytra of the male Hoplia coerulea beetle contain fluorophores embedded within a porous photonic structure. The photonic structure controls both insect colour (reflected light) and fluorescence emission. Herein, the effects of water-induced changes on the fluorescence emission from the beetle were investigated. The fluorescence emission peak wavelength was observed to blue-shift on water immersion of the elytra whereas its reflectance peak wavelength was observed to red-shift. Time-resolved fluorescence measurements, together with optical simulations, confirmed that the radiative emission is controlled by a naturally engineered photonic bandgap while the elytra are in the dry state, whereas non-radiative relaxation pathways dominate the emission response of wet elytra.

Data from: Environmentally induced development costs underlie fitness tradeoffs

Local adaptation can lead to genotype‐by‐environment interactions, which can create fitness tradeoffs in alternative environments, and govern the distribution of biodiversity across geographic landscapes. Exploring the ecological circumstances that promote the evolution of fitness tradeoffs requires identifying how natural selection operates and during which ontogenetic stages natural selection is strongest. When organisms disperse to areas outside their natural range, tradeoffs might emerge when organisms struggle to reach key life history stages, or alternatively, die shortly after reaching life history stages if there are greater risks of mortality associated with costs to developing in novel environments. We used multiple populations from four ecotypes of an Australian native wildflower (Senecio pinnatifolius) in reciprocal transplants to explore how fitness tradeoffs arise across ontogeny. We then assessed whether the survival probability for plants from native and foreign populations was contingent on reaching key developmental stages. We found that fitness tradeoffs emerged as ontogeny progressed when native plants were more successful than foreign plants at reaching seedling establishment and maturity. Native and foreign plants that failed to reach seedling establishment died at the same rate, but plants from foreign populations died quicker than native plants after reaching seedling establishment, and died quicker regardless of whether they reached sexual maturity or not. Development rates were similar for native and foreign populations, but changed depending on the environment. Together, our results suggest that natural selection for environment‐specific traits early in life history created tradeoffs between contrasting environments. Plants from foreign populations were either unable to develop to seedling establishment, or they suffered increased mortality as a consequence of reaching seedling establishment. The observation of tradeoffs together with environmentally dependent changes in development rate suggest that foreign environments induce organisms to develop at a rate different from their native habitat, incurring consequences for lifetime fitness and population divergence.

Data from: Toward a mechanistic understanding of human-induced rapid environmental change: a case study linking energy development, nest predation, and predators

1. Demographic consequences of human-induced rapid environmental change (HIREC) have been widely documented for many populations. The mechanisms underlying such patterns, however, are rarely investigated and yet are critical to understand for effective conservation and management. 2. We investigated the mechanisms underlying reduced avian nest survival with intensification of natural gas development, an increasing source of HIREC globally. We tested the hypothesis that energy development increased the local activity of important nest predator species thereby elevating nest predation rates. During 2011–2012, we surveyed predators and monitored 668 nests of Brewer's sparrows Spizella breweri, sagebrush sparrows Artemisiospiza nevadensis and sage thrashers Oreoscoptes montanus breeding at twelve sites spanning a gradient of habitat loss from energy development in western Wyoming, USA. 3. Nine species, representing four mammalian and three avian families, were video-recorded depredating eggs and nestlings. Important nest predator species differed across songbird species, despite similar nesting habitats. Approximately 75% of depredation events were by rodents. 4. Consistent with our predictions, detections of most rodent nest predators increased with surrounding habitat loss due to natural gas development, which was associated with increased probability of nest predation for our three focal bird species. 5. An altered nest predator assemblage was therefore at least partly responsible for elevated avian nest predation risk in areas with more surrounding energy development. 6. Synthesis and applications. We demonstrate one mechanism, i.e. the local augmentation of predators, by which human-induced rapid environmental change (HIREC) can influence the demography of local populations. Given the accelerating trajectory of global energy demands, an important next step will be to understand why the activity and/or abundance of rodent predators increased with surrounding habitat loss from energy development activities.

Environmentally induced lipidome adaptation in the bacterial model organism M. extorquens

<p>Cells, from microbes to man, adapt their membranes in response to the environment to maintain functionality. How cells sense environmental change/stimuli and adapt their membrane accordingly is unclear. In particular, how lipid composition changes and what lipid structural features are necessary for homeostatic adaptation remains relatively undefined. Here, we examine the simple yet adaptive lipidome of the plant-associated Gram-negative bacterium <em>Methylobacterium extorquens </em>over<em> </em>a range of chemical and physical conditions. Using shotgun lipidomics, we explored adaptivity over varying temperature, hyperosmotic and detergent stress, carbon sources, and cell density. Globally, we observed that as few as 10 lipids, representing ca. 30% of the lipidome, characterized by 9 structural features account for 90% of the total changes. We revealed that variations in lipid structural features are not monotonic over a given range of conditions (e.g. temperature) and are not evenly distributed across lipid classes. Thus, despite the compositional simplicity of this lipidome, the patterns in lipidomic remodeling suggest a highly adaptive mechanism with many degrees of freedom. Our observations reveal constraints on the minimal lipidomic requirements for an adaptive membrane and provide a resource for unraveling the design principles of living membranes.</p>
