Integrated freshwater abundance and connectivity clusters at the Hydrologic Unit 8 scale for the Midwest and Northeast U.S.A. – freshwater metric variables and k-means cluster assignment
This dataset includes integrated freshwater abundance and connectivity cluster output, principal component scores, and lake, wetland, and stream abundance and connectivity metrics measured at the Hydrologic Unit 8 (HU8) scale for 17 U.S. states in the Midwest and Northeast regions (appr. 1,800,000 km2). The intent of the cluster analysis is to characterize the macroscale patterns of the integrated freshwater landscape that includes lakes, wetlands, and streams and their surface connectivity attributes. We define freshwater connectivity as the permanent surface hydrologic connections that link lakes, wetlands, and streams and measure connectivity as the landscape position of systems within stream networks. Geographic data used in the analysis are in LAGOS-NE-GEO database v. 1.03 (Lake multi-scaled geospatial and temporal database), an integrated, multi-thematic geographic database (Soranno et al. 2015). The integrated freshwater clusters were created through a multi-step process as follows: 1) we quantified multiple freshwater connectivity metrics for lakes, streams, and wetlands separately, 2) we performed principal components analysis (PCA) on the connectivity metric values for each freshwater type to reduce collinearity, and 3) we performed k-means cluster analysis to group spatial units with similar freshwater connectivity characteristics. The resulting freshwater clusters are representations of the macroscale patterns of freshwater abundance and connectivity in the landscape.

State-of-the-art review of near-term freshwater forecasting literature published between 2017 and 2022
This data publication includes code and results from a systematic literature review on the current state of near-term forecasting of freshwater quality. The review aimed to address the following questions: (1) Freshwater variables, scales, models, and skill: Which freshwater variables and temporal scales are most commonly targeted for near-term forecasts, and what modeling methods are most commonly employed to develop these forecasts? How is the accuracy of freshwater quality forecasts assessed, and how accurate are they? How is uncertainty typically incorporated into water quality forecast output? (2) Forecast infrastructure and workflows: Are iterative, automated workflows commonly employed in near-term freshwater quality forecasting? How are forecasts validated and archived? (3) Human dimensions: What is the stated motivation for development of most near-term freshwater quality forecasts, and who are the most common end users (if any)? How are end users engaged in forecast development? An initial search was conducted for published papers presenting freshwater quality forecasts from 1 January 2017 to 17 February 2022 in the Web of Science Core Collection. Results were subsequently analyzed in three stages. First, paper titles were screened for relevance. Second, an initial screen was conducted to assess whether each paper presented a near-term freshwater quality forecast. Third, papers that passed the initial screen were analyzed using a standardized matrix to assess the state of near-term freshwater quality forecasting and identify areas of recent progress and ongoing challenges. Data Source: Synergistic effects of precipitation and groundwater extraction on freshwater wetland inundation
Wetlands provide essential ecosystem services, including nutrient cycling, flood protection, and biodiversity support, that are sensitive to changes in wetland hydrology. Wetland hydrological inputs come from precipitation, groundwater discharge, and surface run-off. Changes to these inputs via climate variation, groundwater extraction, and land development may alter the timing and magnitude of wetland inundation. Data were compiled for 152 wetlands in west-central Florida over 14 years to investigate the response of wetland inundation to the interactive effects of precipitation, groundwater extraction, surrounding land development, basin geomorphology, and wetland vegetation class. Further methods are defined in the Methods section of the journal article associated with this dataset (Synergistic effects of precipitation and groundwater extraction on freshwater wetland inundation, published in the Journal of Environmental Management, 2023).
Sea-level rise and freshwater management are reshaping coastal ecosystems in the Florida Everglades
Datasets include hydrology (water level and salinity), net ecosystem exchange of CO2, photosynthetically active radiation (PAR), and air temperature for a freshwater marl prairie, brackish marsh ecotone, and saline scrub mangrove forest. Data were derived from multiple sources, including two sites from the South Florida Water Management District (SFWMD) DBhydro web database, two sites from the Florida Coastal Everglades Long Term Ecological Research (FCE-LTER) program and three AmeriFlux sites in the Southeastern Everglades region. Ameriflux sites were co-located with FCE-LTER sites. To understand the effects of sea level rise and freshwater management on landscape carbon exchange (C), we measured the net ecosystem exchange of CO2 (NEE) between subtropical wetland ecosystems and the atmosphere along a dynamic salinity gradient. Ecosystems were representative of freshwater marl prairies, brackish marsh ecotones, and saline scrub mangrove forests. In the southeastern Everglades, the magnitude of environmental change was greatest along the coast, where mangrove scrub forests exhibited a greater capacity to maintain CO2 uptake with changing conditions.
Freshwater insect occurrences and traits for the contiguous United States, 2001 - 2018
Freshwater insects comprise 60% of the diversity of freshwater animals and are essential indicators of ecosystem health. Yet our knowledge of the distribution of freshwater insect diversity in the United States is incomplete because we lack comprehensive data on freshwater insect distributions and traits at a continental scale. We fill this knowledge gap by presenting a database of occurrence records and functional traits for freshwater insects in the contiguous US. We compiled over 2.05 million genus occurrence records for 932 genera in the major freshwater insect orders, at 51,044 stream locations sampled between 2001 and 2018 by federal and state biological monitoring programs. We assembled life history, dispersal, morphology, and ecology traits from existing databases, scientific books, and the primary literature, and present traits and trait affinities for 1,072 insect genera. Our freshwater insects CONUS database can be used to map freshwater insect taxonomic and functional diversity, and when paired with environmental data, will provide a powerful resource for quantifying how the environment shapes diversity patterns as well as taxon-specific distributions across the contiguous US.
Periphyton, hydrological and environmental data in a coastal freshwater wetland (FCE), Florida Everglades National Park, USA (2014-2015)
The characteristic, calcareous periphyton mats of the Everglades, and particularly their diatom assemblages, provide an ideal community to study the patterns and mechanisms of community assembly along environmental gradients with ecotones. Understanding patterns and mechanisms of diatom community assembly along salinity and P gradients can be incorporated into tools for predicting changes in these gradients, and the location and movement of the "white zone" ecotone, caused by saltwater intrusion and water management outcomes in the Southern Everglades. Patterns of environmental variation and periphytic-diatom community structure along the freshwater-marine gradient of Everglades National Park, FL., USA were examined by sampling along a series of 7 transects extending from oligotrophic, freshwater marshes through the ecotone and down to the northern edge of the fringing mangrove forests. Seven transects spanning the west-east extent of the southeast Everglades, from the Main Park Road in the west to the Model Lands in the east, were sampled once in the dry season (May) and once in the wet season (November) of 2014 and 2015. Methane and carbon dioxide flux in a tidal freshwater marsh recovering from three years of experimental seawater additions and following the Hurricane Irma storm surge
Methane (CH4) and carbon dioxide (CO2) flux rates were measured in a tidal freshwater marsh using static flux chambers. The experimental field site, SALTEx (Seawater Addition Long-Term Experiment) is part of the Georgia Coastal Ecosystems (GCE) LTER and is located on the Altamaha River, GA. The marsh was experimentally dosed with brackish water additions for 3 years, from 2014 – 2017. There are three treatments groups (Press, Pulse, and Fresh) and two control groups (with and without siding on the plots), each with six replicates. Press treatment plots received brackish water throughout the year, Pulse plots received brackish water in September and October and fresh water the rest of the year, Fresh plots received fresh river water throughout the year. The two control groups, one with siding on the plots and one without, received no water addition manipulations. All dosing ceased in January 2018, at which point we began to study the recovery of the marsh. In this study, the Hurricane Irma Rapid Grant evaluated additional effects of the Hurricane Irma storm surge that occurred in October 2017. Greenhouse gas measurements were taken seasonally beginning in March 2018 and ending in March 2019.
2004 Estuarine Fish Sampling - Managing freshwater inflow to estuaries in northeast Puerto Rico
Historical data are often one of the only resources for documenting and assessing causes of environmental change, particularly in developing regions where funding for ecological studies is limited. In this study, previously unpublished data from a 1977 year-long study of the fish community of the Espiritu Santo estuary are presented. This dataset is among the oldest and most extensive surveys of a Caribbean island estuarine fish community. A comparison of these historical data with data collected in June and July 2004 using identical sampling methods allowed description of potential long-term changes in the fish community, identification of vulnerable species, and assessment of potential drivers of change. Results strongly suggest a decline in species richness and abundance in the Espiritu Santo estuarine fish community, with greater declines in freshwater-tolerant than marine or euryhaline species. Declines in freshwater inflow to the estuary, due to large-scale upstream water abstractions for municipal use, have increased since the initial 1977 survey. This is the first study to examine long-term change in the fish community of a tropical island estuary. Additional research and conservation efforts are needed to understand mechanisms of change and to protect Caribbean island estuarine fish communities. Chapter 2 (isotope and gut content data): The contribution of riverine-derived organisms and organic matter to four fishes along the salinity gradient in two Puerto Rican estuaries, the Espiritu Santo and Mameyes, was examined via stable isotope and gut content analyses. Stable isotope analyses indicated that riverine organic matter potentially contributed as much as 69% of the diet of one (caitipa mojarra, Diapterus rhombeus) of four fishes sampled. Observing microbial communities over multiple years using DNA sequencing allows in-depth assessment of diversity, variability, gene content, and seasonal/annual drivers of community composition. Combining information obtained from DNA sequencing with additional experiments, such as investigating the biochemical properties of specific compounds, gene expression, or nutrient concentrations, provides insight into the functions of microbial taxa. Our 16S rRNA gene amplicon datasets were collected from bog lakes in Vilas County, WI, and from Lake Mendota in Madison, WI. Ribosomal RNA gene amplicon sequencing of freshwater environmental DNA was performed on samples from Crystal Bog, North Sparkling Bog, West Sparkling Bog, Trout Bog, South Sparkling Bog, Hell’s Kitchen, and Mary Lake. <p>Data used to obtain the results of the research paper entitled: "Combined stress of an insecticide and heatwaves or elevated temperature induce community and food web effects in a Mediterranean freshwater ecosystem", published in the journal "Water Research". The data derives from an outdoor (meso-) cosm experiment in Spain (Imdea Water, Alcala de Henares) in which the transportable temperature and heatwave control device (TENTACLE) was used to investigate the multiple stressors effects of two different climate change scenarios related to temperature (i.e., elevated temperature and reoccurring heatwaves) in combination with the neonicotinoid insecticide imidacloprid.</p>

Higher temperatures exacerbate effects of antibiotics on methanogenesis in freshwater sediment

To reproducibly run the code you should download the entire <code>.zip</code> archive and open the <code>*.RProj</code> file ideally with the same R version (<code>4.3.1</code>). To achieve maximum reproducibility of the code you should run <code>renv::restore()</code> to restore the packages recorded in <code>renv.lock</code>. Scripts within the folder <code>code</code> are named in the order in which they should be run. Note that running the Bayesian models requires a C++ toolchain. A web search of "RStan Getting Started" will yield up to date information about how to install this on your device. The models ran for the publication are provided as <code>.rds</code> file in case you don't want to run it yourself. Some figures required post-export editing in the paid program "Affinity photo".
