A dynamic ancestral graph model and GPU-based simulation of a community based on metagenomic sampling

<p>In this paper we present an ancestral graph model of the evolution of a guild in an ecological community. The model is based on a metagenomic sampling design in that a random sample is taken at the community, as opposed the taxon, level and species are discovered by genetic sequencing. The specific implementation of the model envisions an ecological guild that was founded by colonization at some point in the past that then potentially undergoes diversification by natural selection. Within the graph, species emerge and evolve through the diversification process and their densities in the graph are dynamic and governed by both ecological drift and random genetic drift, as well as differential viability. We employ the 3% sequence divergence rule at a marker locus to identify Operational Taxonomic Units. We then explore approaches to see if there are indirect signals of the diversification process, including population genetic and ecological approaches. In terms of population genetics, we study the joint site frequency spectrum of OTUs, as well its associated statistics. In terms of ecology, we study the species (or OTU) abundance distribution. For both we observe deviations from neutrality, which indicates that there may be signals of diversifying selection in metagenomic studies under certain conditions. The model is available as a GPU-based computer program in C/C++ and using OpenCL, with the long-term goal of adding functionality iteratively to model large-scale eco-evolutionary processes for metagenomic data.</p>

A Multilayer Graph Model of the Internet Topology - Dataset (2012)

<p><strong>Content:</strong> This dataset contains an integrated snapshot of the Internet Topology (year 2012) with corresponding graph models at the IP, Router, PoP, AS and ISP layers.</p> <p><strong>Purpose:</strong> Despite intensive research during the last two decades, the detailed structural composition of the Internet is still opaque to researchers. Nevertheless, due to the importance of Internet maps for the development of more effective routing algorithms, security mechanisms, and resilience management, more detailed insights are required. This article advances the understanding of the Internet structure by integrating data from different large-scale measurement campaigns into a set of comprehensive Internet graphs at different abstraction levels, and analyzes them in terms of important statistics and graph measures.</p> <p><strong>Design/methodology/approach:</strong> This study follows the topology measurement framework suggested by Gunes and Sarac (2009), involving three phases: topology collection, topology construction, and topology analysis.</p> <p><strong>Findings:</strong> An integrated data set of Internet graphs at different abstraction layers is provided that can serve as a baseline for future research on Internet analytics. Furthermore, results of important graph metrics are presented and power-law relationships for the degree distributions on every level of the current Internet are substantiated.</p> <p><strong>Research limitations/implications:</strong> By necessity, the integrated graphs provide a snapshot of the Internet topology. In future work, repeated measurements and automated data integration could lead to a better understanding of Internet dynamics.</p> <p><strong>Practical implications:</strong> Due to increasing dependency on the Internet as a critical global infrastructure, studying Internet connectivity is more important than ever for both companies and Internet service providers. The data set will be made publically available for network research.</p> <p><strong>Social implications:</strong> Understanding the structure of Internet serves as a fundamental step in improving the robustness, security, and privacy of any online service.</p> <p><strong>Originality/value:</strong> By carefully integrating six different traceroute datasets such as iPlane, CAIDA, Carna, DIMES, RIPE Atlas, and RIPE IPv6L, this paper presents the Internet graphs of a substantially larger and thus solid scale than previously known, at well-established abstraction levels such as the IP interface, router, Point of Presence (PoP), Autonomous System (AS), and Internet Service Provider (ISP). Furthermore, by employing a broad diversity of graph measures, this study creates a more exhaustive snapshot of the global Internet topology than earlier works. </p>

Semantic Triples from "A Collaborative, Realism-Based, Electronic Healthcare Graph: Public Data, Common Data Models, and Practical Instantiation"

<p>These RDF triples (<a href="https://zenodo.org/api/files/3d3308cb-8221-4a17-abc5-0ae32bb33f26/synthea_graph_exportable.nq.zip?versionId=7aff7c4a-bb0c-46ae-b006-7a80bcec0925">synthea_graph_exportable.nq.zip</a>) are the result of modeling electronic health records (<a href="https://zenodo.org/api/files/3d3308cb-8221-4a17-abc5-0ae32bb33f26/synthea_csv_output_turbo_cannonical.zip">synthea_csv_output_turbo_cannonical.zip), </a>that were synthesized with the Synthea software (https://github.com/synthetichealth/synthea). The following abstract comes from a paper, describing the semantic instantiation process, and presented to the ICBO 2019 conference (https://drive.google.com/file/d/1eYXTBl75Wx3XPMmCIOZba-8Cv0DIhlRq/view).</p> <p>ABSTRACT:&nbsp; There is ample literature on the semantic modeling of biomedical data in general, but less has been published on realism-based, semantic instantiation of electronic health records (EHR). Reasons include difficult design decisions and issues of data governance. A collaborative approach can address design and technology utilization issues, but is especially constrained by limited access to the data at hand: protected health information.</p> <p>Effective collaboration can be facilitated by public EHR-like data sets, which would ideally include a large variety of datatypes mirroring actual EHRs and enough records to drive a performance assessment. An investment into reading public EHR-like data from a popular common data model (CDM) is preferable over reading each public data set&rsquo;s native format.</p> <p>In addition to identifying suitable public EHR-like data sets and CDMs, this paper addresses instantiation via relational-to-RDF mapping. The completed instantiation is available for download, and a competency question demonstrates fidelity across all discussed formats.</p>

<p>The repository contains two zip folders for the synthetic and case study datasets (raw_datasets_mesh.zip, raw_datasets_dk15.zip).&nbsp;</p> <p>Each zip folder&nbsp;comprises 4 subfolders (DEM, Geometry, Hydrograph, Simulations), containing the elevation, boundary polygon, discharge hydrograph, and full hydrodynamic results for all simulations.</p> <p>The overview.csv file provides the seeds used for experiment replicability and the runtime of the numerical model on each simulation.</p>

Freebase Datasets for Robust Evaluation of Knowledge Graph Link Prediction Models

<p><strong>Freebase</strong> is amongst the largest public cross-domain knowledge graphs. It possesses three main data modeling idiosyncrasies. It&nbsp;has a strong <strong>type system</strong>; its properties are purposefully represented in&nbsp;<strong>reverse pairs</strong>; and it uses <strong>mediator objects</strong> to represent multiary relationships. These design choices are important in modeling the real-world. But&nbsp;they also pose nontrivial challenges in research of embedding models for&nbsp;knowledge graph completion, especially when models are developed and&nbsp;evaluated agnostically of these idiosyncrasies. We&nbsp;make&nbsp;available several&nbsp;variants of the Freebase dataset by inclusion and exclusion of these data&nbsp;modeling idiosyncrasies. This is the first-ever publicly available <strong>full-scale</strong> Freebase dataset&nbsp;that has gone through <strong>proper preparation</strong>.&nbsp;</p><p>&nbsp;</p><p>Dataset Details</p><p>The dataset consists of the four variants of Freebase dataset as well as related mapping/support files. For each variant, we made three kinds of files available:</p><ul><li>Subject matter triples file<ul><li><i>fb+/-CVT+/-REV</i>&nbsp;One folder for each variant. In each folder there are 5 files: train.txt, valid.txt, test.txt, entity2id.txt, relation2id.txt Subject matter triples are the triples belong to subject matters domains—domains describing real-world facts.<ul><li>Example of a row in train.txt, valid.txt, and test.txt:&nbsp;<ul><li>2, 192, 0</li></ul></li><li>Example of a row in entity2id.txt:<ul><li>/g/112yfy2xr, 2</li></ul></li><li>Example of a row in relation2id.txt:<ul><li>/music/album/release_type, 192</li></ul></li><li>Explaination<ul><li>"/g/112yfy2xr" and "/m/02lx2r" are the MID of the subject entity and object entity, respectively.
