Data from: Indirect interactions influence contact network structure and diffusion dynamics

Interaction patterns at the individual level influence the behaviour of diffusion over contact networks. Most of the current diffusion models only consider direct interactions, capable of transferring infectious items among individuals, to build transmission networks of diffusion. However, delayed indirect interactions, where a susceptible individual interacts with infectious items after the infected individual has left the interaction space, can also cause transmission events. We define a diffusion model called the same place different time transmission (SPDT) based diffusion that considers transmission links for these indirect interactions. Our SPDT model changes the network dynamics where the connectivity among individuals varies with the decay rates of link infectivity. We investigate SPDT diffusion behaviours by simulating airborne disease spreading on data-driven contact networks. The SPDT model significantly increases diffusion dynamics with a high rate of disease transmission. By making the underlying connectivity denser and stronger due to the inclusion of indirect transmissions, SPDT models are more realistic than SPST models for the study of various airborne diseases outbreaks. Importantly, we also find that the diffusion dynamics including indirect links are not reproducible by the current SPST models based on direct links, even if both SPDT and SPST networks assume the same underlying connectivity. This is because the transmission dynamics of indirect links are different from those of direct links. These outcomes highlight the importance of the indirect links for predicting outbreaks of airborne diseases.

Data from: Phylogenetic and functional mechanisms of direct and indirect interactions among alien and native plants

Disentangling direct and indirect interactions among alien and native plants is essential to understanding the success of alien plants in multi-species communities, but studies have only focused on direct pairwise interactions. Moreover, it is also essential to explore phylogenetic and functional mechanisms driving these interactions. In a greenhouse experiment, we selected nine groups of alien and native plant species from the herbaceous flora of Germany to disentangle their direct and indirect interactions. Each group had an alien (A) that is common or rare in Germany (i.e. non-native range), two natives that are phylogenetically closely related (Nclose) and distantly related (Ndist) to A respectively, and a distantly related "target" native (T). We grew the four species of each group alone, and in two-species and three-species combinations. Specifically, we tested whether competition is greater between A and Nclose than between A and Ndist, whether presence of Nclose rather than Ndist indirectly alleviates competition of A on T, and whether these interaction patterns depend on commonness of A. Moreover, we tested how intensity of these interactions is explained by phylogenetic distance, functional traits (height, seed mass, SLA, leaf size, specific root length, leaf area ratio, root length ratio (root length/plant mass), shoot weight ratio) and traits-based functional distance. We found A had stronger competition on Nclose than on Ndist. In turn, A was more suppressed by Nclose than by Ndist, but this was only true for rare rather than common A. The presence of Ndist rather than Nclose indirectly reduced competition of A on T. The intensity of the interactions was not explained by phylogenetic or functional distance, but by some of the functional traits. Specifically, a plant experienced stronger competition when it was shorter and had smaller leaves and lower shoot weight ratio, and when its neighbors were taller, had greater SLA, leaf area ratio and shoot weight ratio, and had a lower root length ratio. Synthesis. Functional traits can help explain competitive interactions. While direct competition tended to be stronger between more closely related alien and native plants, this did not indirectly facilitate other co-occurring native plants.

A mechanistic model of functional response provides new insights into indirect interactions among arctic tundra prey

Prey handling processes are considered a dominant mechanism leading to short-term positive indirect effects between prey that share a predator. However, a growing body of research indicates that predators are not necessarily limited by such processes in the wild. Density-dependent changes in predator foraging behavior can also generate positive indirect effects but they are rarely included as explicit functions of prey densities in functional response models. With the aim of untangling proximate mechanisms of species interactions in natural communities and improving our ability to quantify interaction strength, we extended the multi-prey version of the Holling disk equation by including density-dependent changes in predator foraging behavior. Our model, based on species traits and behavior, was inspired by the vertebrate community of the arctic tundra, where the main predator (the arctic fox) is an active forager feeding primarily on cyclic small rodent (lemming) and eggs of various tundra-nesting bird species. Short-term positive indirect effects of lemmings on birds have been documented over the circumpolar Arctic but the underlying mechanisms remain poorly understood. We used a unique data set, containing high-frequency GPS tracking, accelerometer, behavioral, and experimental data to parameterize the multi-prey model, and a 15-year time series of prey densities and bird nesting success to evaluate interaction strength between species. We found that: (i) prey handling processes play a minor role in our system and (ii) changes in arctic fox daily activity budget and distance traveled can partly explain the predation release on birds observed during lemming peaks. These adjustments in predator foraging behavior with respect to the main prey density thus appear as the dominant mechanism leading to positive indirect effects commonly reported among arctic tundra prey. Density-dependent changes in functional response components have been little studied in natural vertebrate communities and deserve more attention to improve our ability to quantify the strength of species interactions.

Data from: Diversity increases indirect interactions, attenuates the intensity of competition, and promotes coexistence

A fundamental assumption of coexistence theory is that competition inevitably decreases species diversity. Consequently, in the quest to understand the ecological regulators of diversity, there has been a great deal of focus on processes with the potential to reduce competitive exclusion. However, the notion that competition must decrease diversity is largely based on the outcome of two-species interaction experiments and models, despite the fact that species rarely interact only in pairs in natural systems. In a field experiment, we found that competition among native perennial plants in multispecies assemblages was far weaker than competition between those same species in pairwise arrangements and that indirect interactions appeared to weaken direct competitive effects. These results suggest that community assembly theory based on pairwise approaches may overestimate the strength of competition and likelihood of competitive exclusion in species-rich communities. We also found that Centaurea stoebe, a North American invader, retained strong competitive effects when competing against North American natives in both pairwise and multispecies assemblages. Our experimental results support an emerging body of theory suggesting that complex networks of competing species may generate strong indirect interactions that can maintain diversity and that ecological differentiation may not be necessary to attenuate competition.

Parasitoid-mediated indirect interactions between unsuitable and suitable hosts can generate apparent predation in microcosm and modeling studies

<p>Parasitoids used as biological control agents often parasitize more than a single host species and these hosts tend to vary in suitability for offspring development. The population dynamics of parasitoids and hosts may be altered by these interactions, with outcomes dependent on the levels of suitability and acceptance of both host species. Parasitism of individuals of an unsuitable host species may indirectly increase populations of a suitable host species if eggs laid into unsuitable hosts do not develop into adult parasitoids. In this case the unsuitable host is acting as an egg sink for parasitoids and this can reduce parasitism of suitable hosts under conditions of egg limitation. We studied parasitoid-mediated indirect interactions between two aphid hosts, <i>Aphis glycines</i> (the soybean aphid) and <i>A. nerii</i> (the milkweed, or oleander aphid), sharing the parasitoid <i>Aphelinus certus</i>. While both of these aphid species are accepted by <i>A. certus</i>, soybean aphid is a much more suitable host than milkweed aphid is. We observed a drastic reduction of parasitoid offspring production (45%) on the suitable host in the presence of the unsuitable host in microcosm assays. <i>Aphelinus certus</i> females laid eggs into the unsuitable hosts (<i>Aphis nerii</i>) in the presence of the suitable host leading to egg and/or time limitation and reduced fitness. The impact of these interactions on the equilibrium population sizes of the three interacting species was analyzed using a consumer-resource modeling approach. Both the results from the laboratory experiment and the modeling approaches identified <i>apparent predation</i> between soybean aphid and milkweed aphid, in which milkweed aphid<i> </i>acts as a sink for parasitoid eggs leading to an increase in the soybean aphid population. The presence of soybean aphids had the opposite effect on milkweed aphid populations as it supported increases in parasitoid abundance and thus reduced the fitness and abundance of this aphid species.</p>

Low-pH seawater alters indirect interactions in rocky-shore tidepools

<p>Ocean acidification is expected to degrade marine ecosystems, yet most studies focus on organismal-level impacts rather than ecological perturbations. Field studies are especially sparse, particularly ones examining shifts in direct and indirect consumer interactions. Here we address such connections within tidepool communities of rocky shores, focusing on a three-level food web involving the keystone sea star predator, <i>Pisaster ochraceus</i>, a common herbivorous snail, <i>Tegula funebralis</i>, and a macroalgal basal resource, <i>Macrocystis pyrifera</i>. We demonstrate that during nighttime low tides, experimentally manipulated declines in seawater pH suppress the antipredator behavior of snails, bolstering their grazing, and diminishing the top-down influence of predators on basal resources. This attenuation of top-down control is absent in pools maintained experimentally at higher pH. These findings suggest that as ocean acidification proceeds, shifts of behaviorally mediated links in food webs could change how cascading effects of predators manifest within marine communities.</p>
