Pergola: boosting visualization and analysis of longitudinal data by unlocking genomic analysis tools - Mouse feeding behavior dataset
<p>Dataset contains feeding and drinking behavioral recordings of C57BL6/J male mice. Mice were distributed into 2 groups (9 control mice and 8 high-fat diet mice) and tracked individually on Phecomp cages for 9 weeks. During the first experimental week all animals were given <em>ad libitum</em> access to a standard chow (habituation phase). After this first week, control mice continued with the same diet regime while high-fat mice were exclusively given <em>ad libitum</em> access to a high-fat chow. Pergola: boosting visualization and analysis of longitudinal data by unlocking genomic analysis tools - D. melanogaster behavior dataset obtained with JAABA
<p>Dataset contains <em>Drosophila melanogaster </em>behavioral annotations of chasing. The dataset is formed by 20 GAL4 line flies group from a TrpA activation screen with increased propensity to chasing and by 19 pBDPGAL4U line (control) flies group. Ctrax motor trajectories derived from the original video-recordings (1000 seconds) were downloaded from this <a href="https://sourceforge.net/projects/jaaba/files/Sample%20Data/sampledata_v0.1.zip/download">link</a> and used to obtain the chasing behavioral annotations using <a href="http://jaaba.sourceforge.net/">JAABA</a> <a href="https://www.nature.com/articles/nmeth.2281">10.1038/nmeth.2281</a>: </p> <p>The data set consist in:</p> <p>- a "mappings" folder containing all the mappings used by the pergola in the pipeline to convert data.</p> <p>- a "perframe_TrpA" folder containing mat files with three Ctrax derived variables (dnose2ell, dtheta and velmag) from the motor trajectories of the GAL4 line.</p> <p>- a "perframe_pBDPGAL4" folder containing mat files with three Ctrax derived variables (dnose2ell, dtheta and velmag) from the motor trajectories of the control line.</p> <p>- a "scores" folder including the JAABA chasing annotations in two mat file one for each fly line.</p>
Continuous Digital Monitoring of Walking Speed in Frail Elderly Patients: Noninterventional Validation Study and Longitudinal Clinical Trial (Data for independent validation study)
<p>Digital technologies and advanced analytics have drastically improved our ability to capture and interpret health relevant data from patients. However, to date, limited data and results have been published detailing real-world patient compliance, demonstrating accuracy in target indications or examining what novel insights and clinical value can be derived. Here we present novel, digital mobility data from two studies: an independent, non-interventional validation study with elderly, naturally slow walking subjects, and a global, multi-site phase IIb clinical trial involving patients with age-related muscle loss and slow walking speed (sarcopenia). Based on these data, we validate the accuracy of a novel algorithm for capturing in-clinic and real-world gait speed in frail, slow-walking adults. We demonstrate the feasibility of continuous monitoring with a wearable inertial sensor in elderly adults in real-world settings, and propose minimum thresholds for compliance required for robust capture of gait behaviors in this population. We also show how simple, inferred contextual information, describing the length of a given walking bout, can explain some of the variation in real-world gait speed, and use this information to demonstrate for the first time a relationship between in-clinic performance and real-world gait speed behavior. This work lays a foundation for exploration of the clinical relevance and value of such measures and is a first step in building a more complete chain of evidence between standardized physical performance assessment, real-world behavior, and subjective perceptions of mobility, independence and health.</p> <p>This dataset contains data collected during the independent validation study: derived data from raw accelerometry data, and summary performance data.</p> <p>The full dataset, including raw accelerometry data, is available here: <a href="https://mueller-et-al-2019.s3.amazonaws.com/index.html">https://mueller-et-al-2019.s3.amazonaws.com/index.html</a></p>
Longitudinal structural MRI and behavioural data for mice prenatally exposed to maternal immune activation either early or late in gestation
<p>Prenatal maternal immune activation (MIA) is a risk factor for neurodevelopmental disorders. How the gestational timing of MIA-exposure differentially impacts downstream development remains unclear. The data presented here includes longitudinal structural magnetic resonance imaging (MRI) data from weaning to adulthood, and behavioural testing in adolescence and adulthood on C57BL/6 mice exposed to MIA induced by the viral mimetic, polyinosinic:polycytidylic acid (poly I:C) either early (gestational day [GD]9) or late (GD17) in gestation. </p> <p>The data published here was collected and analyzed for the following publication, where more details can be found (Guma et al., 2021 https://doi.org/10.1016/j.biopsych.2021.03.017). Briefly, we found that early MIA-exposure was associated with accelerated brain volume increases in adolescence/early-adulthood that normalized in later adulthood, in regions including the striatum, hippocampus, and cingulate cortex. Similarly, alterations in anxiety-like, stereotypic, and sensorimotor gating behaviours observed in adolescence normalized in adulthood. In contrast, MIA-exposure in late gestation had less impact on anatomical and behavioural profiles. </p> <p>In addition to the univariate analyses described above, we also undertook a multivariate analysis (partial least squares) to relate imaging and behavioural variables for the time of greatest alteration, i.e. adolescence/early adulthood. We further explored the molecular underpinnings of region-specific alterations in early MIA-exposed mice in adolescence using RNA sequencing (data for differentially expressed genes in the anterior cingulate cortex, dorsal hippocampus, and ventral hippocampus are available via the original publication https://doi.org/10.1016/j.biopsych.2021.03.017 for a separate cohort of adolescent mice prenatally exposed to MIA or vehicle at GD9). </p> <p>In this dataset, you will find a total of <strong>376 preprocessed structural MRIs</strong> (in MINC format) acquired at postnatal day ~21, ~38, ~60, and ~90 in mice exposed to poly I:C or vehicle control (0.9% sterile saline) at GD9 or 17. These are T1-weighted, manganese enhanced (50mg/kg 24 hours pre-scan), structural images at 100 micron isotropic resolution acquired on a 7 Tesla Bruker Biospec 70/30; matrix size of 180 x 160 x 90; 14.5 minutes, 2 averages, using 5% isoflurane for induction, 1.5% for maintenance of anesthesia during the scan. T1-weighted scans were preprocessed by stripping native coordinates, flipping left-right to maintain fidelity, denoising, correcting inhomogeneities in the bias field using the N4 algorithm, and registering in LSQ6 alignment (i.e. 6 degrees of freedom are allowed for imagine alignment: translations and rotations along x, y, and z dimensions). The demographics information for each animal is included in the <strong>demographics.csv</strong> file. </p> <p>Behavioural tests were performed following the postnatal day 38 and 90 scans in all animals with a 2 day rest period. These include: open field test, marble burying test, three chambered social approach, and prepulse inhibition. The attentional set shifting task was also performed following the final behavioural test in the postnatal day 90 wave of behaviours. The data for all of these tests is presented in its own individual .csv spreadsheet and includes data for both the timepoints evaluated.</p> <p>Included in this data set are the structural MRIs in MINC format, the behavioural .csv data, and a <strong>readme.txt</strong> file providing further detail on the data structure and content, and on how to interpret the data column titles. Longitudinal Data on the Specific and Universal Interventions Received / Datos Longitudinales sobre las Intervenciones Específicas y Universales Recibidas // SUJ-2_Data_CC-IC_T1toT6
<p>This is a longitudinal file that provides information on the interventions received by the participant in each grade, from first to fourth grade of primary education. Interventions can be universal or specific. Both types of interventions are organized according to the focus and/or area of intervention (teacher, child, peers, parents). The file reports the types of interventions that the participant has received in each grade in each focus and their breakdown into concrete interventions. It also reports in which courses the participant meets the criteria to be a candidate for specific interventions and the variables used to identify the candidates (variables of concern to the teacher and sociometric status variables). The information was provided by the researchers. Data were collected in public schools in Castellón (Spain) mostly in the spring of each school year, but many variables were also measured in the fall, from the first grade of primary education to the sixth grade, from the 2009-10 school year to the 2015-16 school year. Data from: Longitudinal effects of early psychosocial deprivation on macaque executive function: Evidence from computational modelling
<p><span>Executive function (EF) describes a group of cognitive processes underlying the organization and control of goal-directed behaviour. Environmental experience appears to play a crucial role in EF development, with early psychosocial deprivation often linked to EF impairment. However, many questions remain concerning the developmental trajectories of EF after exposure to deprivation, especially concerning specific mechanisms. Accordingly, using an 'A-not B' paradigm and a macaque model of early psychosocial deprivation, we investigated how early deprivation influences EF development longitudinally from adolescence into early adulthood. The contribution of working memory and inhibitory control mechanisms were examined specifically via the fitting of a computational model of decision-making to the choice behaviour of each individual. As predicted, peer-reared animals (i.e. those exposed to early psychosocial deprivation) performed worse than mother-reared animals across time, with the fitted model parameters yielding novel insights into the functional decomposition of group-level EF differences underlying task performance. Results indicated differential trajectories of inhibitory control and working memory development in the two groups. Such findings not only extend our knowledge of how early deprivation influences EF longitudinally, but also provide support for the utility of computational modelling to elucidate specific mechanisms linking early psychosocial deprivation to long-term poor outcomes.</span></p>

<p>This repository contains data accompanying: Kirchherr et al., 2023, "Bayesian multilevel hidden Markov models identify stable state dynamics in longitudinal recordings from macaque primary motor cortex".</p> <p>Data collection methods:</p> <p>Two adult female rhesus macaques (Macaca mulatta) trained on a reaching, and grasping, and placing task served as the subjects. The animal handling as well as surgical and experimental procedures complied with European guideline (2010/63/UE) and authorized by the French Ministry for Higher Education and Research (project # 2016112713202878) in force on the care and use of laboratory animals, and were approved by the ethics committee CELYNE (comité d’éthique Lyonnais pour les neurosciences expérimentale, C2EA 42). After initial training, we performed a sterile surgery to implant six floating multielectrode arrays (FMA, Microprobes for Life Science, Gaithersburg, MD, USA) in the right (monkey 1) or left (monkey 2) cortical hemisphere. Each array was comprised of 32 platinum/iridium electrodes (impedance 0.5 MΩ at 1 kHz) with lengths ranging from 1 to 6 mm, and with an inter-electrode spacing of 400 μm. One electrode array was implanted in the primary motor cortex (M1), two were implanted in the ventral premotor cortex (F5), one in the dorsal premotor cortex (F2), and two in the prefrontal cortex (45a and 46/12r), as estimated according to a previous magnetic resonance imaging scan. For the purposes of this study, we analyzed data from the M1 array of each monkey.</p> <p>The wideband neural signal (bandpass filtered at 0.1 to 7500 kHz) was recorded at 30 kS/s, and amplified and digitized (16-bit; 0.192 μV resolution) with an Intan Tech-based (Intan Technologies, Los Angeles, CA, USA) open source acquisition system (Open Ephys; Siegle et al. 2017). This system uses a 256-channel Intan RHD2000 series acquisition board and 32-channel headstages (RHD2132). Spike detection was performed offline using Trisdesclous (Garcia & Pouzat,2015). The common reference was removed to reduce ambient noise. Spikes were then detected from each electrode using a threshold of 2 times the median absolute deviation (MAD), and analyzed as multi-unit activity (MUA) in 10 ms bins. All electrodes in which at least one well-isolated spike waveform was detected were selected for the following analyses. We thus used a sample of 21 electrodes out of 32 for monkey 1, and 25 out of 32 electrodes for monkey 2. Custom made detection panels were used to record the moments when the monkey’s hand released the handle, the hand contacted the target object, and when the object was placed in the groove. An Omniplex 16-channel recording system (Plexon, Dallas, TX, USA) was used to simultaneously record these behavioral events. Trials were discarded if the response time (time between the go signal and handle release) was less than 100 or greater than 1500 ms, the reach duration (time between handle release and object contact) was less than 100 or greater than 1000 ms, or the placing duration (time between object contact and placing the object in the groove) was less than 100 or greater than 1200 ms, leaving 19 - 68 trials per day for monkey 1 (M = 43.9, SD = 15.46, N = 439; left: M = 14.8, SD = 5.74; center: M = 14.4, SD = 5.15; right: M = 14.7, SD = 7.73), and 23 - 49 per day for monkey 2 (M = 38.3, SD = 9.87, N = 383; left: M = 14.2, SD = 3.91; center: M = 10.8, SD = 3.55; right: M = 13.3, SD = 3.37).</p> <p><br> Abstract:</p> <p>Neural populations, rather than single neurons, may be the fundamental unit of cortical computation. Analyzing chronically recorded neural population activity is challenging not only because of the high dimensionality of activity in many neurons, but also because of changes in the recorded signal that may or may not be due to neural plasticity. Hidden Markov models (HMMs) are a promising technique for analyzing such data in terms of discrete, latent states, but previous approaches have either not considered the statistical properties of neural spiking data, have not been adaptable to longitudinal data, or have not modeled condition specific differences. We present a multilevel Bayesian HMM which addresses these shortcomings by incorporating multivariate Poisson log-normal emission probability distributions, multilevel parameter estimation, and trial-specific condition covariates. We applied this framework to multi-unit neural spiking data recorded using chronically implanted multi-electrode arrays from macaque primary motor cortex during a cued reaching, grasping, and placing task. We show that the model identifies latent neural population states which are tightly linked to behavioral events, despite the model being trained without any information about event timing. We show that these events represent specific spatiotemporal patterns of neural population activity and that their relationship to behavior is consistent over days of recording. The utility and stability of this approach is demonstrated using a previously learned task, but this multilevel Bayesian HMM framework would be especially suited for future studies of long-term plasticity in neural populations.</p>

Bone structural data for the Denver Longitudinal Growth Study
<p>Long bone structural dimensions have been shown to be responsive to mechanical loadings during life. Thus, they can be used to track behavioral changes as well as changes in body size during ontogeny. Radiographic measurements of long bone structural properties (lengths, cross-sectional geometric properties, articular breadths) were carried out for a sample of 20 children who had participated in the Denver Growth Study. An average of 36 longitudinal time points for each individual, taken at 6-month intervals between early infancy and late adolescence, were included. Anthropometric and muscle area dimensions were also available. The data have been previously used in a range of studies, including growth changes in bone strength, adaptation to bipedalism, and body size prediction in juveniles. </p>
Raw Data for the article: Usefulness of longitudinal systolic strain and delayed enhancement cardiac magnetic resonance in depicting risk of supraventricular arrythmias in patients with acute myocarditis and preserved left ventricular function
<p><strong>Background: </strong>Myocarditis have variable clinical presentation, evolution and prognosis. Aim of our study was to evaluate the value of speckle tracking echocardiography and cardiac magnetic resonance (CMR) in the short-term prediction of supraventricular arrhythmias (SVA) in patients with acute myocarditis.</p> <p><strong>Methods: </strong>Seventy patients (mean age 31±14 years old) with acute myocarditis and preserved left ventricular ejection fraction (LVEF) were enrolled. Longitudinal systolic strain (LS) of the left ventricle (LV), mechanical dispersion (MD) and CMR with quantitative measurement of delayed enhancement (DE) were performed in a subset of 43 patients. Logistic regression and ROC analysis were used to identify predictors of SVA RESULTS: Only LS measured at sup-epicardial, mid-wall and sub-endocardial level of the apical 4-chamber view was significantly lower in patients with SVA, while MD was marginally prolonged in this setting. A value of LS > - 16.1% measured at LV mid-wall in the apical 4-chamber view (ROC-AUC .75, Sensitivity 63%, Specificity 85%) was the most accurate measure to identify patients with SVA. DE mass was also helpful with a ROC-AUC .76; a DE-Mass > 18.9 gr. had a Sensitivity 63% and a Specificity 77%, to identify patients at risk of SVA.</p> <p><strong>Conclusions: </strong>Both DE mass and LS were associated with higher risk of SVA in patients with acute myocarditis and preserved LVEF. However, LS measured at the mid-wall level and limited to LV segments included in the apical 4-chamber view was the most accurate measure and did not show interaction with DE mass.</p>
Fruit-feeding butterfly populations respond to variation in adult food availability: evidence from longitudinal body mass and abundance data
<p>The degree to which variation in adult food availability affects the population dynamics of a species depends on its position on the capital-income breeding continuum. The long-lived butterflies that feed on fruits as adults constitute an example of Lepidoptera with a high degree of income breeding. For three species of fruit-feeding butterflies in Uganda, we assessed the contribution of the income to breeding in the wild, and the consequences of variation in fruit availability for body mass and population dynamics. We interpreted body mass loss within individuals as well as younger individuals having higher body mass than older ones as evidence for the depletion of capital reserves. Despite large sample sizes, we were able to show only modest body mass loss in one species, indicating that large-bodied fruit-feeding butterflies are functionally income breeders in the wild. Butterfly body mass was sensitive to environmental factors, although the responses to fruit availability and weather parameters were dominated by interactive effects. In all three species, periods of higher availability of fruit were followed by periods of higher adult abundance three to five months later, fitting the egg-to-adult time. Our results suggest that adult food is rapidly used for reproduction so that body mass remains stable and population size responds to adult food availability. For these income breeding species, the frequent periods of low adult food availability may select for extended adult longevity for the purpose of postponing reproduction to the onset of more favorable conditions. </p>
Data for manuscript: "Longitudinal Analysis of Sentiment and Emotion in News Media Headlines Using Automated Labelling with Transformer Language Models"
<p>This data set contains automated sentiment and emotionality annotations of 23 million headlines from 47 popular news media outlets popular in the United States. </p> <p>The set of 47 news media outlets analysed (listed in Figure 1 of the main manuscript) was derived from the AllSides organization <a href="https://www.allsides.com/blog/updated-allsides-media-bias-chart-version-11">2019 Media Bias Chart v1.1</a>. The human ratings of outlets’ ideological leanings were also taken from this chart and are listed in Figure 2 of the main manuscript. </p> <p>News articles headlines from the set of outlets analyzed in the manuscript are available in the outlets’ online domains and/or public cache repositories such as The Internet Wayback Machine, Google cache and Common Crawl. Articles headlines were located in articles’ HTML raw data using outlet-specific XPath expressions. </p> <p>The temporal coverage of headlines across news outlets is not uniform. For some media organizations, news articles availability in online domains or Internet cache repositories becomes sparse for earlier years. Furthermore, some news outlets popular in 2019, such as <em>The Huffington Post</em> or <em>Breitbart</em>, did not exist in the early 2000’s. Hence, our data set is sparser in headlines sample size and representativeness for earlier years in the 2000-2019 timeline. Nevertheless, 18 outlets in our data set have chronologically continuous partial or full headline data availability fulfilling our inclusive criteria (see manuscript Methods) since the year 2000. Figure S 1 in the SI reports the number of headlines per outlet and per year in our analysis.</p> <p>In a small percentage of articles, outlet specific XPath expressions might fail to properly capture the content of the headline due to the heterogeneity of HTML elements and CSS styling combinations with which articles text content is arranged in outlets online domains. After manual testing, we determined that the percentage of headlines following in this category is very small. Additionally, our method might miss detecting some articles in the online domains of news outlets. To conclude, in a data analysis of over 23 million headlines, we cannot manually check the correctness of every single data instance and hundred percent accuracy at capturing headlines’ content is elusive due to the small number of difficult to detect boundary cases such as incorrect HTML markup syntax in online domains. Overall however, we are confident that our headlines set is representative of headlines in print news media content for the studied time period and outlets analyzed.</p> <p>The list of compressed files in this data set is listed next:</p> <p>-analysisScripts.rar contains the analysis scripts used in the main manuscript as well as aggregated data of sentiment and emotionality automated annotations of the headlines and human annotations of a subset of headlines sentiment and emotionality used as ground truth. </p> <p>-models.rar contains the Transformer sentiment and emotion annotation models used in the analysis. Namely: </p> <p>Siebert/sentiment-roberta-large-english from https://huggingface.co/siebert/sentiment-roberta-large-english. This model is a fine-tuned checkpoint of <a href="https://huggingface.co/roberta-large">RoBERTa-large</a> (<a href="https://arxiv.org/pdf/1907.11692.pdf">Liu et al. 2019</a>). It enables reliable binary sentiment analysis for various types of English-language text. For each instance, it predicts either positive (1) or negative (0) sentiment. The model was fine-tuned and evaluated on 15 data sets from diverse text sources to enhance generalization across different types of texts (reviews, tweets, etc.). The model allows annotation of English text with Ekman's 6 basic emotions, plus a neutral class. The model was trained on 6 diverse datasets.
