Insights from empirical analyses and simulations on using multiple fossil calibrations with relaxed clocks to estimate divergence times

Relaxed clock methods account for among-branch-rate-variation when estimating divergence times by inferring different rates for individual branches. In order to infer different rates for individual branches, important assumptions are required. This is because molecular sequence data does not provide direct information about rates, but instead provides direct information about the total number of substitutions along any branch, which is a product of the rate and time for that branch. Often, the assumptions required for estimating rates for individual branches depend heavily on the implementation of multiple fossil calibrations in a single phylogeny. Here, we show that the basis of these assumptions is often critically undermined. First, we highlight that the temporal distribution of the fossil record often violates key assumptions of methods that use multiple fossil calibrations with relaxed clocks. With respect to "node calibration" methods, this conclusion is based on our inference that different fossil calibrations are unlikely to reflect the relative ages of different clades. With respect to the fossilised-birth-death-process, this conclusion is based on our inference that the fossil recovery rate is often highly heterogeneous. We then demonstrate that methods of divergence time estimation that use multiple fossil calibrations are highly sensitive to assumptions about the fossil record and among-branch-rate-variation. Given the problems associated with these assumptions, our results highlight that using multiple fossil calibrations with relaxed clocks often does little to improve the accuracy of divergence time estimates.

Fecal standing crop with real time correction using scat detection dogs to estimate population density

Population density is fundamental information for assessing the conservation status of species and support management and conservation actions for in situ populations, but is unknown for many forest species due to their difficulty in detection. The Fecal Standing Crop (FSC) method using detection dogs is an alternative for cryptic or elusive species. An intrinsic difficulty of FSC is the ability to find fecal samples in the field and to estimate the probability of which feces detection is influenced by degradation due to climatic conditions. Our goal was to propose a concurrent FSC parameter estimation using a scat detection dog under different climatic conditions and apply those parameters in a wild deer population. Ten fecal samples of gray brocket deer (Subulo gouazoubira) were placed weekly in a transect (24 x 1200 m) in both dry and wet seasons (12 weeks each). A scat detection dog was then employed to find experimental fecal samples to determine the FSC parameters that were subsequently used with naturally occurring fecal samples (also dog-detected) to estimate population density. The oldest dog found samples were 21 (Dry) and seven (Wet) days after placement, resulting in dog efficiency of 23% (Dry) and 30% (Wet). Adjusting the model to account for efficiency and scat durability, we estimated similar, seasonal, densities of 4.54 individuals km-2 (SD = 2.21, Dry) and 5.52 indiv. km-2 (SD = 3.71, Wet).

Synthesis and applications: Our results demonstrate that our concurrent methodology corrected the effects of weather and habitat on FSC parameters thereby allowing for accurate population density estimation. Additionally, this method can provide reasonably precise density estimates with a logistically feasible sample size, as demonstrated by simulation. Following our recommendations, this method allows a reliable estimate of population density because it incorporates any influence of study area, dog ability, and climate in fecal sample detection, providing fundamental information for the conservation of many cryptic and elusive species.

Data from: N-mixture models estimate abundance reliably: a field test on Marsh Tit using time-for-space substitution

Imperfect detection in field studies on animal abundance, including birds, is common and can be corrected for in various ways. The binomial N-mixture (hereafter binmix) model developed for this task is widely used in ecological studies owing to its simplicity: it requires replicated count results as the input. However, it may overestimate abundance and be sensitive to even small violations of its assumptions. We used a 33-year dataset on the Marsh Tit, Poecile palustris, a sedentary forest passerine, from Białowieża Forest, Poland to validate inference from binmix models by comparing model-estimated abundances to the true number of breeding pairs within the plots, determined by exhaustive population study. The abundance estimates, derived from six springtime (April-May) counts of males on each plot in each year, were highly reliable: 116 out of 132 year-plot estimates (88%) included the true number of pairs within the 95% confidence intervals. Over- and underestimations were thus rare and similarly frequent (9 and 12 cases, respectively), with a tendency to overestimate at low densities and underestimate at high densities. Marsh Tits sing rarely but the frequency of countersinging increases with abundance, leading to non-independence in detections. When accounted for in a submodel for detection, the per-survey number of countersinging events positively affected detection probability but only weakly affected abundance estimates. Simulations further demonstrate that this property, overestimation at low densities and underestimation at high densities, may be a systematic bias of binmix model even if density-dependent detection is absent. While the behaviour of binmix models in specific situations requires more study, we conclude that these models are a valid tool to estimate abundance reliably when intensive population monitoring is not feasible.

Data from: How to date a crocodile – estimation of neosuchian clade ages and a comparison of four time-scaling methods

Clade ages within the crocodylomorph clade Neosuchia have long been debated. Molecular and morphological studies have yielded remarkably divergent results. Despite recent advances, there has been no comprehensive relative comparison of the major time calibration methods available to estimate clade ages based on morphological data. We used four methods (cal3, Extended Hedman [EH], smoothed Ghost-Lineage-Analysis [sGLA] and the Fossilised Birth-Death model [FBD]) to date clade ages derived from a published crocodylomorph supertree and a new neosuchian phylogeny. All time-scaling methods applied here agree on the origination of Neosuchia during the Late Triassic/Early Jurassic, and the presence of the major extant eusuchian groups (Crocodyloidea, Gavialoidea, Alligatoroidea, and Caimaininae) by the end of the Late Cretaceous. The number of distinct lineages present before the K/Pg boundary is less certain, with support for two competing scenarios in which Crocodylinae, Tomistominae and Diplocynodontinae either: 1) diverged from other eusuchian lineages before the K/Pg boundary; or 2) evolved during a 'burst' of diversification after the K/Pg event. Cal3 and FBD are identified as the most suitable methods for time-scaling phylogenetic trees dominated by fossil taxa. Extended Hedman estimates are substantially older than the others, with larger standard deviations and a strong vulnerability to taxon sampling and topological changes. sGLA has similar problems and cannot be recommended either. We conclude that a detailed understanding of phylogenetic relationships, tree reconstruction methods, and good taxonomic coverage (in particular the inclusion of the oldest taxon in each clade) is essential when evaluating the results of such dating analyses.

Divergence time estimation using ddRAD data and an isolation-with-migration model applied to water vole populations of Arvicola

Molecular dating methods of population splits are crucial in evolutionary biology, but they present important difficulties due to the complexity of the genealogical relationships of genes and past migrations between populations. Using the double digest restriction-site associated DNA (ddRAD) technique and an isolation-with-migration (IM) model, we studied the evolutionary history of water vole populations of the genus Arvicola, a group of complex evolution with fossorial and semi-aquatic ecotypes. To do this, we first estimated mutation rates of ddRAD loci using a phylogenetic approach. An IM model was then used to estimate split times and other relevant demographic parameters. A set of 300 ddRAD loci that included 85 calibrated loci resulted in good mixing and model convergence. The results showed that the two populations of A. scherman present in the Iberian Peninsula split 34 thousand years ago, during the last glaciation. In addition, the much greater divergence from its sister species, A. amphibius, may help to clarify the controversial taxonomy of the genus. We conclude that this approach, based on ddRAD data and an IM model, is highly useful for analyzing the origin of populations and species.

Supplementary material for: Impact of ghost introgression on coalescent-based species tree inference and estimation of divergence time

The species studied in any evolutionary investigation generally constitute a small proportion of all the species currently existing or that have gone extinct. It is therefore likely that introgression, which is widespread across the tree of life, involves "ghosts," i.e., unsampled, unknown, or extinct lineages. However, the impact of ghost introgression on estimations of species trees has rarely been studied and is poorly understood. Here, we use mathematical analysis and simulations to examine the robustness of species tree methods based on the multispecies coalescent model to introgression from a ghost or extant lineage. We found that many results originally obtained for introgression between extant species can easily be extended to ghost introgression, such as the strongly interactive effects of incomplete lineage sorting (ILS) and introgression on the occurrence of anomalous gene trees (AGTs). The relative performance of the summary species tree method (ASTRAL) and the full-likelihood method (*BEAST) varies under different introgression scenarios, with the former being more robust to gene flow between non-sister species whereas the latter performing better under certain conditions of ghost introgression. When an outgroup ghost (defined as a lineage that diverged before the most basal species under investigation) acts as the donor of the introgressed genes, the time of root divergence among the investigated species generally was overestimated, whereas ingroup introgression, as commonly perceived, can only lead to underestimation. In many cases of ingroup introgression that may or may not involve ghost lineages, the stronger the ILS, the higher the accuracy achieved in estimating the time of root divergence, although the topology of the species tree is more prone to be biased by the effect of introgression.

Estimation of average diffuse aquifer recharge using time series modeling of groundwater heads

This map contains the data used in the study 'Estimation of average diffuse aquifer recharge using time series modeling of groundwater heads'. In this study a new method is presented to estimate average diffuse aquifer recharge of water table aquifers in temperate climates using time series analysis of water table level fluctuations. Recharge is estimated from time series models fitted to observed heads under the additional constraint that the seasonal harmonic of the observed head is reproduced as the sum of the transformed seasonal harmonics present in precipitation, evaporation, and pumping. The method is applied to measured heads obtained from piezometers situated on and around the ice-pushed sand ridge of Salland in the Netherlands. Results are compared with recharge estimates based on the saturated zone chloride mass balance.

The data are ascii text files saved in the following compressed maps:
- Groundwater_chloride_concentration.zip
- Groundwater_head_time_series.zip
- Makkink_reference_evaporation_time_series.zip
- Measured_precipitation_time_series.zip
- Precipitation_chloride_concentrations.zip
- Pumping_time_series.zip

For further details, please refer to the readme files contained in each submap.
