Data from: Testing the applicability of a benthic foraminiferal-based transfer function for the reconstruction of paleowater depth changes in Rhodes (Greece) during the early Pleistocene

We present paleo-water depth reconstructions for the Pefka E section deposited on the island of Rhodes (Greece) during the early Pleistocene. For these reconstructions, a transfer function (TF) using modern benthic foraminifera surface samples from the Adriatic and Western Mediterranean Seas has been developed. The TF model gives an overall predictive accuracy of ~50 m over a water depth range of ~1200 m. Two separate TF models for shallower and deeper water depth ranges indicate a good predictive accuracy of 9 m for shallower water depths (0-200 m) but far less accuracy of 130 m for deeper water depths (200-1200 m) due to uneven sampling along the water depth gradient. To test the robustness of the TF, we randomly selected modern samples to develop random TFs, showing that the model is robust for water depths between 20 and 850 m while greater water depths are underestimated. We applied the TF to the Pefka E fossil data set. The goodness-of-fit statistics showed that most fossil samples have a poor to extremely poor fit to water depth. We interpret this as a consequence of a lack of modern analogues for the fossil samples and removed all samples with extremely poor fit. To test the robustness and significance of the reconstructions, we compared them to reconstructions from an alternative TF model based on the modern analogue technique and applied the randomization TF test. We found our estimates to be robust and significant at the 95% confidence level, but we also observed that our estimates are strongly overprinted by orbital, precession-driven changes in paleo-productivity and corrected our estimates by filtering out the precession-related component. We compared our corrected record to reconstructions based on a modified plankton/benthos (P/B) ratio, excluding infaunal species, and to stable oxygen isotope data from the same section, as well as to paleo-water depth estimates for the Lindos Bay Formation of other sediment sections of Rhodes. These comparisons indicate that our orbital-corrected reconstructions are reasonable and reflect major tectonic movements of Rhodes during the early Pleistocene.

Dataset of Measured Binaural Room Transfer Functions of Individuals

<p>A dataset of&nbsp;BRIRs from 25 individuals&nbsp;is presented. The BRIRs are recorded in a listening lab (ITU-BS.1116-1) and&nbsp;an empty seminar (V&nbsp;=&nbsp;182&nbsp;m&sup3;, T60&nbsp;=&nbsp;2.0&nbsp;s). Additionally, for some persons the BRIRs from an acoustic enhanced seminar room and a small lecture hall are included. The recorded source directions with a distance of 2.2 m are &nbsp;0&deg;, 30&deg;, 60&deg;, 180&deg;, 240&deg;, 300&deg; or all 12 hours positions for the persons with the two additional rooms.&nbsp;The used dataset is stored in the SOFA (Spatially Oriented Format for Acoustics) file format.</p>

<p><strong>DATA DESCRIPTION</strong>: This repository provides training sets and R scripts for the development of three transfer function models that allow reconstructions of Holocene hydrochemical or hydrological (hydroclimatic) conditions from testate amoeba assemblages preserved in mires of East-Central Europe. Specifically, the repository contains (<em>i</em>) <strong>the full dataset and an R script for the development of the final MLRC model</strong> for inferring past water-mineral richness (expressed as pH) in various types of mires; (<em>ii</em>) <strong>the minerotrophic subset and an R script for the development of the final WAPLS com1 model</strong> for the reconstructions of past water-mineral richness (expressed as pH) in calcareous and rich fens; and (<em>iii</em>) <strong>the ombrotrophic subset and an R script for the development of the final PLS com2 model</strong> for inferring past depth to water table (DWT) in bogs and poor fens. Additionally, the repository includes <strong>the original versions of the full, minerotrophic and ombrotrophic training sets</strong> (i.e., the versions before removing outlier samples and rare taxa due to transfer function optimisation), and <strong>the compiled dataset</strong>, from which the three above-mentioned training sets were generated. (2022)</a>.</p> <p><strong>ARTICLE ABSTRACT</strong>: Testate amoebae play an important role in biomonitoring and the understanding of peatland (palaeo)ecology. However, their application has been mainly limited to <em>Sphagnum</em>-dominated peatlands, especially ombrotrophic bogs. To facilitate wider use of these microorganisms, we explored their ecology along a gradient from mineral-poor acidic bogs to mineral-rich calcareous fens with tufa formation using a new calibration dataset of over 250 samples from East-Central Europe. Specifically, we examined environmental controls on testate amoebae along the complete gradient and separately in the minerotrophic (pH &gt;5.5) and ombrotrophic (pH &lt;5) parts. Based on these findings, we developed and statistically evaluated transfer function models for the dominant factors controlling the community composition of these protists. Multivariate statistical analysis showed that groundwater pH was the main driver of species composition in the full and minerotrophic datasets. In contrast, testate amoeba communities in the ombrotrophic dataset were primarily structured by depth to water table (DWT). Under leave-one-out cross-validation (LOO), the best-performing model for DWT gave a prediction error (RMSEP) of 5.43 cm. The most robust models for groundwater mineral richness yielded RMSEP<sub>LOO</sub> of 0.45 and 0.27 pH units, for the full and the minerotrophic dataset respectively. This is the first study to present a complete set of testate amoeba-based transfer functions that allow reconstructions of Holocene hydrochemical and hydrological (hydroclimatic) variability in different mire types within one region. The new models open up the possibility for testate amoebae to become a valuable tool in palaeoecological research, although further work is needed to fully assess their performance and usefulness in practice.</p>

Data from: The genomes of polyextremophilic Cyanidiales contain 1% horizontally transferred genes with diverse adaptive functions

The role and extent of horizontal gene transfer (HGT) in eukaryotes are hotly disputed topics that impact our understanding of the origin of metabolic processes and the role of organelles in cellular evolution. We addressed this issue by analyzing 10 novel Cyanidiales genomes and determined that 1% of their gene inventory is HGT-derived. Numerous HGT candidates share a close phylogenetic relationship with prokaryotes that live in similar habitats as the Cyanidiales and encode functions related to polyextremophily. HGT candidates differ from native genes in GC-content, number of splice sites, and gene expression. HGT candidates are more prone to loss, which may explain the absence of a eukaryotic pan-genome. Therefore, the lack of a pan-genome and cumulative effects fail to provide substantive arguments against our hypothesis of recurring HGT followed by differential loss in eukaryotes. The maintenance of 1% HGTs, even under selection for genome reduction, underlines the importance of non-endosymbiosis related foreign gene acquisition.
