scCDC: a computational method for gene-specific contamination detection and correction in single-cell and single-nucleus RNA-seq data

In droplet-based single-cell and single-nucleus RNA-seq assays, systematic contamination of ambient RNA molecules biases the quantification of gene expression levels. Existing methods correct the contamination for all genes globally. However, specific evaluation for different contamination levels is lacking. Here, we show that DecontX and CellBender under-correct highly-contaminating genes, while SoupX and scAR over-correct lowly-/non-contaminating genes. Here, we develop scCDC as the first method to detect the contamination-causing genes and only correct expression levels of these genes, some of which are cell-type markers. Compared with existing decontamination methods, scCDC excels in decontaminating highly-contaminating genes while avoiding over-correction of other genes.

Data from: Local adaptation and the potential effects of a contaminant on predator avoidance and antipredator responses under global warming: a space-for-time substitution approach

The ability to deal with temperature-induced changes in interactions with contaminants and predators under global warming is one of the outstanding, applied evolutionary questions. For this, it is crucial to understand how contaminants will affect activity levels, predator avoidance and antipredator responses under global warming and to what extent gradual thermal evolution may mitigate these effects. Using a space-for-time substitution approach, we assessed the potential for gradual thermal evolution shaping activity (mobility and foraging), predator avoidance and antipredator responses when Ischnura elegans damselfly larvae were exposed to zinc in a common-garden warming experiment at the mean summer water temperatures of shallow water bodies at these latitudes (24 and 20°C, respectively). Zinc reduced mobility and foraging, predator avoidance and escape swimming speed. Importantly, high-latitude populations showed stronger zinc-induced reductions in escape swimming speed at both temperatures, and in activity levels at the high temperature. The latter indicates that local thermal adaptation may strongly change the ecological impact of contaminants under global warming. Our study underscores the critical importance of considering local adaptation along natural gradients when integrating biotic interactions in ecological risk assessment, and the potential of gradual thermal evolution mitigating the effects of warming on the vulnerability to contaminants.

Detecting and removing sample contamination in phylogenomic data: An example and its implications for Cicadidae phylogeny (Insecta: Hemiptera)

Contamination of a genetic sample with DNA from one or more non-target species is a continuing concern of molecular phylogenetic studies, both Sanger sequencing studies and Next-Generation Sequencing (NGS) studies. We developed an automated pipeline for identifying and excluding likely cross-contaminated loci based on detection of bimodal distributions of patristic distances across gene trees. When the contamination occurs between samples within a dataset, comparisons between a contaminated sample and its contaminant taxon will yield bimodal distributions with one peak close to zero patristic distance. Here we present an automated pipeline for identifying and excluding likely cross-contaminated loci based on detection of these bimodal distributions of patristic distances between taxa across gene trees. This new method does not rely on a priori knowledge of taxon relatedness nor does it determine the process(es) that caused the contamination. Exclusion of putatively contaminated loci from a dataset generated for the insect family Cicadidae showed that these sequences were affecting some topological patterns and branch supports, although the effects were sometimes subtle, with some contamination-influenced relationships exhibiting strong bootstrap support. Long tip branches and outlier values for one anchored phylogenomic pipeline statistic (AvgNHomologs) were correlated with the presence of contamination. While the AHE markers used here, which target hemipteroid taxa, proved effective in resolving deep and shallow level Cicadidae relationships in aggregate, individual markers contained inadequate phylogenetic signal, in part probably due to short length. The cleaned dataset, consisting of 90 genera representing 44 of 56 current Cicadidae tribes, and 429 loci, supported three of the four sampled Cicadidae subfamilies in concatenated-matrix (IQ-TREE ML) and multispecies coalescent-based (ASTRAL-III) species tree analyses, with the fourth subfamily weakly supported in the ML trees. No well-supported patterns from previous family-level Sanger sequencing studies of Cicadidae phylogeny were contradicted. One taxon (Aragualna plenalinea) did not fall with its current subfamily in the genetic tree, and this genus and its tribe Aragualnini is reclassified to Tibicininae following morphological re-examination. Only subtle differences were observed in trees after removal of loci for which divergent base frequencies were detected. Greater success may be achieved by increased taxon sampling and developing a probe set targeting a more recent common ancestor and longer loci. Searches for contamination are an essential step in phylogenomic analyses of all kinds and our pipeline is an effective solution.

Contamination from microplastics and other anthropogenic particles in the digestive tracts of the commercial species Engraulis encrasicolus and Sardina pilchardus

Dataset of microplastics and other anthropogenic particles found on stomach contents of anchovy and sardines in the gulf of Cadiz (Europe)
Dataset with date, longitude and latitude, species, area, sub-area, distance to Guadiana river mouth measured in kilometers (Guadiana), distance to Guadalquivir river mouth measured in kilometers (Guadalquivir), distance to the Bay of Cadiz measured in kilometers (Cadiz), distance to Huelva city measured in kilometers (Huelva), Individual, size (Cm), total weight (g), stomach weight (g), Relative condition index (Kn), Gonadosomatic index (GSI), sex, number of fibres and number of “others anthropogenic particles”.

Abstract

Fragments of microplastics (< 5mm) found in commercial species of fish, crustaceans, and bivalves, are an issue of global concern. The bioaccumulation of microplastics and other anthropogenic particles in different levels of the food web may provoke unwanted impacts on marine ecosystems and cause pernicious effects on human health. Here, we study the presence of anthropogenic particles and the fraction of microplastics in the target organs of two representative commercial fish species in Spain; the European anchovy (Engraulis encrasicolus) and the European pilchard (Sardina pilchardus). The individuals were sampled along the continental shelf of the Gulf of Cádiz, from the Bay of Cádiz to Cape Santa Maria. The isolation of the microplastics (MPs) was carried out with a complete alkaline-oxidant organic digestion (KOH-H2O2) of the digestive tract, including both the contents ingested and the muscle tissues. Anthropogenic particles were found in all individuals of both species with an average of 8.94 ± 5.11 items·ind-1. Fibres made up 93 % of the items while fragments and films were represented by the remaining 7 %. The average size of the anthropogenic particles was 0.89 ± 0.82 mm. In addition to the fragment and film particles identified as microplastics, 29 % of the fibres were estimated to be microplastics by Fourier-transform infrared spectroscopy (FTIR) analysis. The main polymer found in both species was nylon. No significant correlation was found between the abundance and size of anthropogenic particles ingested and individual size or other body variables. The analysis of similarities (ANOSIM) and the distanced-based multiple linear regression model showed a high homogeneity in anthropogenic particle contamination in both species throughout the study area along the continental shelf of the Gulf of Cádiz.
